RAD51 - the one repair protein measured AT the KMT2A translocation hotspot, and ATM controls how much of it loads there

also called RAD51 · RAD51A · RECA · DNA repair protein RAD51 homolog 1 · HsRAD51

RAD51 is the protein that finds a matching stretch of DNA and uses it as a template to repair a break accurately. In cells lacking the damage-alarm kinase ATM, far too much RAD51 piles onto the exact spot on chromosome 11 where KMT2A breaks after etoposide - which is the only experiment anyone has done on a repair protein at that spot.

The same thing, for a scientist

RAD51 (Q06609, 339 aa) is the recombinase that performs strand invasion in homologous recombination. Unusually for this beat, there is a measurement of it **at the KMT2A breakpoint hotspot itself**: Sun et al. showed that ATM deficiency results in excessive binding of RAD51 at the translocation breakpoint hotspot of 11q23 after etoposide exposure, together with increased binding of RPA and of the chromatin remodeller INO80, which facilitate RAD51 loading; the authors propose that ATM averts chromosome translocations in part by preventing excessive loading of recombinational repair proteins onto translocation breakpoint hotspots [E2]. That is a locus-level, mechanism-level result about a repair protein at the right place in the right lesion, and this graph did not hold it. The standing negative bounds what can be built on it. MLL-AF4 and AF4-MLL knocked into AAVS1 showed **unchanged RAD51 levels** and identical functional homologous-recombination efficiency [E3]. So: the fusion does not create an HR defect, but the upstream kinase state of the cell changes how much RAD51 arrives at the hotspot. Those are compatible and they point in different directions for anyone designing around HR. The therapeutic literature adds a third strand and it also cuts against exploitation: MLL-fusion leukaemia is **DDR-proficient and insensitive to PARP inhibition**, in part because HOXA9 activates HR-associated genes [E4].

Go deeper
The one hotspot measurement, and why it is worth more than its citation count

Almost everything in this beat is measured genome-wide or in bulk. Sun et al. measured RAD51, RPA and INO80 occupancy at the 11q23 translocation breakpoint hotspot after etoposide, in ATM-proficient and ATM-deficient cells 2. The direction is the interesting part: ATM loss causes more recombination protein to load at the hotspot, and more translocation. Recombination machinery at a break is normally protective; here an excess of it at this particular site is associated with the rearrangement.

That sets up a specific, testable model that nobody has followed up: the KMT2A BCR is a site where the amount of HR machinery recruited is regulated by ATM, and dysregulated recruitment - not deficient recruitment - is what permits the translocation. It is the opposite of the intuition that repair deficiency causes translocation, and it is consistent with the AAVS1 negative 3, which found no repair deficiency at all.

Why PARP inhibition does not follow from any of this

The obvious therapeutic move from an HR story is a PARP inhibitor, and the field tested it. Esposito et al. found that AML driven by repressive fusion oncoproteins (RUNX1::RUNX1T1, PML::RARA) is extremely sensitive to PARP inhibition because of suppressed HR-gene expression and a compromised DDR, while leukaemia driven by MLL fusions with dominant transactivation ability is DDR-proficient and insensitive 4. Genetic or pharmacological inhibition of the MLL target HOXA9, which activates HR-associated genes, impaired the DDR and sensitised MLL leukaemia to PARP inhibitors; HOXA9 overexpression conferred resistance in the sensitive fusions.

The entry gene-parp1 holds the full PARP argument including the two papers that report combination benefit. What belongs here is the RAD51-specific reading: HR proficiency in this disease is an active, HOXA9-driven transcriptional state, not a passive default, and that makes it a target of the fusion's own programme rather than an independent property.

subnuclear localizationDAMAGE-INDUCED NUCLEAR FOCI - a positive, but one that has to be labelled correctly, and the labelling is the point. RAD51 foci are an INDUCED assembly on damaged chromatin, not a constitutive compartment: there is no RAD51 body, no nucleolar, speckle, PML-body or lamina assignment in UniProt, and RAD51[tiab] AND nucleolar[tiab] returns 17 records none of which assigns RAD51 a nucleolar residence [E_q91_rad51_loc2]. This is the same filing decision tranche 3 made for H2AX, where gamma-H2A.X foci are a modification state rather than a compartment - with one difference that makes RAD51 the stronger case: RAD51 physically relocates, whereas H2AX is modified in place. CONSTITUTIVE subnuclear: NONE ASSIGNED, a bounded absence. INDUCED subnuclear: nuclear foci at damage sites, extremely well documented. AND, uniquely in this tranche, a LOCUS-LEVEL induced localisation exists in the index lesion - the 11q23 breakpoint hotspot under ATM deficiency (this entry's E2).
localization shown for fusionNO for any image of RAD51 in a fusion-bearing cell - but this is NOT a bare NO, and the exception is the most valuable localisation fact in this entry. A LOCUS-LEVEL localisation of RAD51 exists in the index lesion: excessive RAD51 binding at the 11q23 translocation breakpoint hotspot after etoposide in an ATM-deficient background, with RPA and INO80 (this entry's E2). No KMT2A fusion is present in that experiment - it is a model of how the translocation is MADE, not of a cell that already carries it - and that distinction is the whole interpretive load. Separately, the fusion has been shown NOT to change RAD51 protein levels or HR efficiency (this entry's E3, human AAVS1 knock-ins of MLL-AF4 and AF4-MLL). So: RAD51's position at the breakpoint is measured, its compartment in a fusion-bearing cell is not, and its abundance in one is measured and unchanged.

How this could bite us back
  • RAD51 is not proposed as a target. If it were, the direction of the only locus-level evidence is counterintuitive - too much recombination machinery at the hotspot, not too little - so an HR-suppressing agent might increase rather than decrease rearrangement, and the experiment that would say has not been done.
  • HR proficiency in this disease is maintained by HOXA9, which is the fusion's own target. Any strategy that sensitises to HR-directed agents by removing HOXA9 is removing the differentiation block at the same time, and the two effects cannot be attributed separately in the published designs.
  • Impairing homologous recombination in an infant who will receive years of genotoxic chemotherapy is a second-malignancy argument that applies to every combination in this beat whose stated mechanism is HR disruption.
Still open
  1. Has the ATM/RAD51 hotspot-loading result ever been replicated, and does it hold in a haematopoietic progenitor? It is a locus-level mechanism from 2010 with almost no follow-up, and it is the only one of its kind in this beat.
  2. If excessive rather than deficient recombination-protein loading permits the translocation, does partial RAD51 inhibition REDUCE KMT2A rearrangement frequency in the human CD34+ breakage assay? That is a testable prediction of the Sun model and it has never been run.
  3. Is ATM function normal in human fetal liver HSC at the gestational age when the de novo break occurs? The hotspot phenotype is an ATM-deficiency phenotype, and nobody has asked whether the fetal cell is transiently in that state.
  4. Does INO80 occupancy at the KMT2A BCR differ between fetal and adult progenitors? INO80 is the remodeller the same study implicates in RAD51 loading and it has no entry anywhere in this graph.

RAD51 is UniProt Q06609, DNA repair protein RAD51 homolog 1, 339 residues, primary gene name RAD51 with synonyms RAD51A and RECA.

    What this evidence cannot show

A naming fact. gene_exact:RAD51 AND organism_id:9606 AND reviewed:true returned exactly one row with gene_primary RAD51. The paralogue field here is unusually crowded - RAD51B, RAD51C, RAD51D, XRCC2, XRCC3 - and none was resolved in this session; nothing in this entry should be read as covering them.

Evidence that argues against this (1)
    • The synonym RECA is the bacterial homologue's name and is a text-mining collision hazard; the synonym RAD51A is the form used in much of the paralogue literature, where RAD51B/C/D are discussed alongside. Any count run on this gene should be title-checked for paralogue papers, which this entry's evidence base is too small to require but a future sweep would. UniProt Consortium 2026

ATM deficiency results in excessive binding of RAD51 at the translocation breakpoint hotspot of 11q23 after etoposide exposure, with binding of RPA and of the chromatin remodeller INO80 - which facilitate RAD51 loading on damaged DNA - also increased by ATM deficiency; the authors propose that ATM averts chromosome translocations by preventing excessive loading of recombinational repair proteins onto translocation breakpoint hotspots.

ATM modulates the loading of recombination proteins onto a chromosomal translocation breakpoint hotspot. · Sun J, Oma Y, Harata M, Kono K, Shima H, Kinomura A, et al. · PLoS One 2010
    What this evidence cannot show

Cell lines with pharmacological or genetic ATM abrogation and etoposide; chromatin immunoprecipitation at the hotspot. Occupancy is not translocation, and the link from 'more RAD51 loads here' to 'therefore a translocation forms' is the authors' proposal rather than a demonstrated causal chain. Single group, and the result has attracted little follow-up.

Evidence that argues against this (1)
    • Neither t(4;11) fusion product changes repair: MLL-AF4 and AF4-MLL knocked into AAVS1 showed unchanged RAD51 levels and identical functional homologous-recombination and NHEJ efficiency. So whatever ATM does to RAD51 loading at this locus, it is a property of the normal cell's damage response and not something the fusion creates or exploits. Castaño J et al. 2016

Evidence that argues against this (1)
    • Bulk reporter assays measure repair capacity genome-wide and cannot see locus-specific recruitment at the KMT2A BCR, which is exactly what the ATM/RAD51 hotspot study measured. The two results address different questions and the negative is bounded to the global one. Sun J et al. 2010

Leukaemia driven by MLL fusions with dominant transactivation ability is proficient in the DNA damage response and insensitive to PARP inhibition, in contrast to AML driven by repressive fusion oncoproteins; genetic or pharmacological inhibition of the MLL downstream target HOXA9, which activates expression of various HR-associated genes, impairs the DDR and sensitises MLL leukaemia to PARP inhibitors, while HOXA9 overexpression confers PARP-inhibitor resistance to AML1-ETO and PML-RARalpha transformed cells.

    What this evidence cannot show

Mouse and human AML models; the PARP-inhibitor insensitivity claim is for MLL fusions with 'dominant transactivation ability', which is a functional class rather than a genotype list, and the lymphoid infant disease is not the setting tested.

Evidence that argues against this (1)
    • Two later studies report PARP-inhibitor benefit in MLL-AF9 leukaemia when combined with cytotoxic drugs or DNMT inhibitors rather than as monotherapy, with increased gamma-H2AX foci and double-strand breaks offered as the mechanism. Insensitivity as a single agent and potentiation in combination are compatible, but the combination results should not be cited as contradicting the HR-proficiency finding, nor the HR-proficiency finding as excluding combination benefit. UniProtKB Q06609 (RAD51_HUMAN, primary gene RAD51, 339 aa, read back live 2026-09-21) carries SIX subcellular location values with markedly uneven support: 'Chromosome' on EIGHT ECO:0000269 attributions, 'Nucleus' on NINE, 'Cytoplasm' on two, 'Cytoplasm, perinuclear region' on one, 'Mitochondrion matrix' on one (PubMed:20413593) and 'Cytoplasm, cytoskeleton, microtubule organizing center, centrosome' on one (PubMed:21276791). The feature table annotates a NUCLEAR EXPORT SIGNAL at residues 245-260 described as MASKED BY THE INTERACTION WITH BRCA2. The location note is almost entirely about induced behaviour: colocalisation with RAD51AP1 and RPA2 in multiple nuclear foci on DNA damage, an INCREASE IN NUCLEAR LEVELS on damage, redistribution with FIGNL1 into discrete foci after ionising radiation or camptothecin, and accumulation at damage sites dependent on SPIDR and on MCM9-MCM8.

    What this evidence cannot show

The attribution counts are not independent evidence of a resting compartment: most of the seventeen chromosome and nucleus citations are damage experiments, so the record's apparent depth is depth about the induced state. Rule 91's counting caution, which tranche 3 applied to PARP1's twelve 'Chromosome' attributions, applies here in the same form.

Evidence that argues against this (1)
    • The masked NES is the item most likely to be dropped from a summary and it changes what the nuclear call means. If residues 245-260 are an export signal held shut by BRCA2, then RAD51's nuclear residence is a function of BRCA2 occupancy and not a property of RAD51 - and this graph's standing conclusion that MLL-fusion leukaemia is HR-proficient rests on measurements of RAD51 LEVEL and HR efficiency, not on where the protein is or whether BRCA2 is limiting. A cell with normal RAD51 levels, normal bulk HR and altered BRCA2 stoichiometry would score proficient on every assay used and still have a different nuclear RAD51 pool. Nobody has measured BRCA2 in a KMT2A-rearranged blast in anything retrieved here. Castaño J et al. 2016

    Counted absence, 2026-09-22, querytranslation read back. RAD51 has no constitutive subnuclear compartment and has never been imaged in a KMT2A-rearranged cell: RAD51[tiab] AND nucleolar[tiab] = 17 with none asserting a nucleolar residence; RAD51[tiab] AND MLL[tiab] = 5; RAD51[tiab] AND KMT2A[tiab] = 0.

    What this evidence cannot show

Bounded by titles and abstracts (rule 80) - and for RAD51 that bound is unusually weak in one direction, because a RAD51 focus panel is a standard supporting figure in DNA-damage papers and would almost never be named in an abstract. The claim defended here is narrow: nobody has REPORTED a RAD51 distribution in a KMT2A-rearranged cell as a finding. RAD51A, RECA and HsRAD51 were not run.

Evidence that argues against this (1)
    • Calling the constitutive subnuclear field a bounded absence rather than NOT APPLICABLE is a judgement, and the case against it is reasonable: RAD51 is a soluble recombinase whose entire positional biology is inducible, so 'where does resting RAD51 live within the nucleus' may have no answer in the way that 'where does a seven-pass ER enzyme live within the nucleus' has none. The reason it stays a bounded absence is the mitochondrial and centrosomal pools in the same UniProt record - a protein with a documented mitochondrial matrix pool and a documented centrosomal pool has non-trivial resting compartmentalisation, and nobody has asked the equivalent question inside the nucleus.
