ATM - the DNA-damage kinase that phosphorylates three of the four KMT2A 3' partners
also called ATM · ataxia-telangiectasia mutated · serine-protein kinase ATM
ATM is the alarm kinase a cell switches on when its DNA is broken. It tags other proteins with a phosphate at a very specific kind of spot, and three of the partner proteins that KMT2A fuses to carry exactly those spots.
The same thing, for a scientist
ATM (Q13315, 3056 aa) is a PIKK-family serine/threonine kinase activated by DNA double-strand breaks. It phosphorylates substrates at S/T-Q motifs, a specificity it shares with ATR and DNA-PKcs. This entry exists because the KMT2A 3' partners MLLT1 (ENL), MLLT3 (AF9) and ELL are all documented PIKK substrates at S/T-Q sites, and in every case the site lies on sequence the fusion retains. A minimal node created so this beat's edges resolve; the ATM dossier proper belongs to another beat.
Why a leukaemia graph needs an ATM node
Three separate laboratories have now placed ATM (or a PIKK sibling) on the elongation machinery that KMT2A fusions are built from:
- MLLT1/ENL - ATM phosphorylates ENL at conserved SQ sites, switching it from elongation to PRC1-mediated repression 2.
- ELL - ATM phosphorylates ELL at T551, S561 and S589, enhancing EAF1 binding and pulling ELL out of the super elongation complex 3.
- MLLT3/AF9 - the S/T-Q site S395 is phosphorylated by DNA-PKcs, ATM's PIKK sibling with the same substrate motif 4.
This graph already carries mechanism-atm-atr-men1-stabilisation-dna-damage for the menin side, so ATM now touches both halves of the fusion's interaction surface.

In particular, no experiment places ATM at a KMT2A fusion's chromatin, which the partner-phosphorylation argument in this entry would need. |

}- ATM inhibitors exist and are in oncology trials. If ATM phosphorylation of ENL or ELL is what pulls those proteins out of the elongation complex under stress, an ATM inhibitor given alongside chemotherapy would keep the fusion's elongation machinery engaged at exactly the moment the cell is trying to shut transcription down - the opposite of the intended effect.
- ATM is essential for normal lymphocyte development and its germline loss causes ataxia-telangiectasia with profound immunodeficiency and cancer predisposition. Any ATM-directed intervention in a paediatric leukaemia carries that as its floor.
- ATM IS A TUMOUR SUPPRESSOR AND INHIBITING IT IN A CHILD IS A SECOND-MALIGNANCY RISK, NOT A SIDE EFFECT. Atm-null mice develop malignant thymic lymphoma in 2-4 months (PMID 8689683), and this project's own scan shows knocking ATM out gives KMT2A-rearranged lines a small growth ADVANTAGE (Chronos +0.0563). Any strategy in this entry that reads as 'block ATM' is pointing the wrong way.
- ATM inhibition removes a peroxisomal and a cytoplasmic-vesicle function as well as the nuclear one (UniProt Q13315, all ECO:0000269), and the entire rationale in this entry is nuclear. The non-nuclear pools are unmeasured collateral.
- ATM and ATR share a substrate motif and most published 'ATM/ATR' results do not separate them. A tool compound selected on one and used to support a claim about the other inherits that ambiguity, which is the same false precision this graph records for CK2 subunits.
- Does a KMT2A fusion protein, which retains the partner's S/T-Q sites, get phosphorylated by ATM at those sites during induction chemotherapy? Nobody has blotted a fusion protein with a phospho-S/T-Q antibody.
- ATM is itself mutated or deleted in a fraction of leukaemias. Does ATM loss change the behaviour of a KMT2A fusion whose partner carries an ATM site?
- Is ATM ever found on KMT2A-fusion-bound chromatin? The partner-phosphorylation claim in this entry is biochemical; no experiment places the kinase and the fusion in the same compartment.
- How many other entries in this graph carry a DepMap rank for a gene whose Chronos is positive in the index arm? ATM and CDKN2A are now two; a sweep for positive index-arm means across the 237 entries quoting the scan would say whether this is a pattern.

A database identity record. It carries no information about activity, abundance or role in any particular cell type.
Evidence that argues against this (1)
- A curated accession is a naming fact, and this project has twice resolved a symbol to the wrong protein because a search matched a synonym. The check performed here (read back the primary geneName and the length) rules out gross mis-resolution but not a wrong isoform. UniProt Consortium 2026

Abstract only. The full text is not in PMC by any of the four routes tried (EPMC core returns no pmcid, the NCBI ID converter returns 'Identifier not found in PMC', elink pubmed->pmc returns nothing), so the specific residue numbers the authors assign are not read here and are deliberately not stated.
Evidence that argues against this (1)
- The authors' own companion review states that ATR and DNA-PKcs phosphorylate the same SQ sites as ATM, so attributing the ENL switch to ATM specifically is an over-assignment: the responsible kinase in any given cellular context is not determined by the site. Ui A et al. 2016

Evidence that argues against this (1)
- The kinase assignment rests on pharmacology (NU7441) plus a single alanine mutant. NU7441 is a selective DNA-PK inhibitor but the three PIKKs share the S/T-Q motif, so ATM or ATR acting on S395 in another cellular context is not excluded by this design. Ui A et al. 2016

In HUMAN cells, ATM is predominantly NUCLEOPLASMIC and, immediately after induction of DNA double-strand breaks, a fraction of the ATM pool becomes resistant to detergent extraction and is detected in NUCLEAR AGGREGATES that colocalise with gamma-H2AX and with Nbs1 foci - i.e. the damage-associated pool is a minority fraction that is invisible until the nucleoplasmic majority is washed out.
Nuclear retention of ATM at sites of DNA double strand breaks. · Andegeko Y, Moyal L, Mittelman L, Tsarfaty I, Shiloh Y, Rotman G · J Biol Chem 2001What this evidence cannot show
Abstract read in full; full text not read. Human non-haematopoietic cells with induced DSBs - not leukaemia, not KMT2A-rearranged (brief rule 73). The compartment is DAMAGE-INDUCED and is only visible after detergent extraction, so the method creates the picture as much as it reveals it. UniProt Q13315 additionally annotates Cytoplasmic vesicle and Peroxisome matrix at ECO:0000269 and a centrosomal pool at ECO:0000250 (by similarity) - so 'ATM is a nuclear kinase' is an oversimplification carried by most of this field.
Evidence that argues against this (1)
- The authors say plainly that before their work 'no changes in its amount or subcellular location following that activation have been reported', i.e. the prior literature held that ATM does not relocalise on activation. The finding depends on a detergent-extraction step, so the disagreement is methodological rather than resolved: whether the nuclear aggregates are a physiological compartment or an extraction-resistant residue is not settled by this experiment, and the entry treats the minority-pool claim as method-dependent. Andegeko Y et al. 2001

In MICE, targeted disruption of Atm produces growth retardation, neurologic dysfunction, male and female infertility from absent mature gametes, DEFECTS IN T LYMPHOCYTE MATURATION and extreme radiosensitivity, and the majority of animals develop MALIGNANT THYMIC LYMPHOMAS between 2 and 4 months of age - so the cell type in which Atm loss is consequential is the developing lymphocyte, and the direction of effect is tumour SUPPRESSION.

Abstract read in full; full text not read. MURINE germline knockout, normal development - not leukaemia therapy, not human, not KMT2A-rearranged, and the tumour that arises is T-lineage thymic lymphoma rather than B-lineage ALL (brief rule 73). A germline knockout removes the gene from every tissue from conception, which is not what a drug does (brief: a database or constraint fact is opposable on scope, and so is a knockout).
Evidence that argues against this (1)
- The lymphocyte phenotype is a LINEAGE property with no fusion anywhere near it, which is the point: Atm-null mice have a T-cell maturation defect and thymic lymphoma in an animal with a normal Kmt2a locus. Read together with this project's own DepMap placement - Chronos +0.0563 in the KMT2A-rearranged arm against -0.0728 in other leukaemias, rank 17,301 of 17,728 - the gene is not a dependency in either arm and behaves as a tumour suppressor, exactly the category Q69 identified for CDKN2A. Ranking a non-dependency on a dependency scale is a category error and the rank must not be read as anti-selectivity. Ceccaldi R et al. 2012
