H2AX - filed as a gene and not as a mark, and the reason that decision changes what the graph can say

also called H2AX · H2AFX · Histone H2AX · H2A.X · gamma-H2AX · γH2AX · H2AX pS139

H2AX is a histone - one of the spools DNA winds around - that gets a phosphate stuck on it within seconds of a double-strand break, spreading over a megabase around the damage. Almost every DNA-damage experiment in this graph is read out by staining for that phosphate, which makes H2AX less a player in this disease than the instrument everyone uses to see it.

The same thing, for a scientist

H2AX (P16104, 143 aa; HGNC symbol H2AX, formerly H2AFX) is a replication-independent H2A variant whose C-terminal SQ motif is phosphorylated at S139 by ATM, ATR and DNA-PKcs within seconds of a double-strand break, producing gamma-H2AX. **Its status in this beat is unusual and the entry says so plainly: in the KMT2A-rearranged literature H2AX is overwhelmingly a readout rather than a subject.** The chidamide combinations measure gamma-H2AX to show damage [E3]; the AAVS1 fusion knock-in study used gamma-H2AX immunoblot as one of three assays to establish that neither t(4;11) product alters repair [E4]; the cord-blood studies used gamma-H2AX/53BP1 foci to ask whether preleukaemic-fusion-positive newborns carry more endogenous damage, and found they do not [E2]. No study searched here perturbs H2AX in a KMT2A-rearranged system. **The filing decision.** This graph files histone post-translational modifications as `histone-marks/` entries and histone-reader contacts as interfaces. Gamma-H2AX is a mark. H2AX is nevertheless filed here as a `gene` node, for the same reason `gene-h2az1` already exists in this graph: the entity that matters for this beat is the *protein-coding variant gene* with an accession, a length and a paralogue-collision risk, not the phosphomark. A `histone-marks/` entry would be about S139 phosphorylation as a chromatin state; this entry is about the substrate, its identity, and the fact that it is the field's instrument. If a future beat wants gamma-H2AX as a mark, that is a second entry and not a replacement for this one.

Go deeper
The symbol trap, and why it is worse than an ordinary rename

HGNC's current symbol is H2AX; the older and still widely published symbol is H2AFX. UniProt P16104 carries H2AX as gene_primary and H2AFX as a synonym 1.

The retrieval consequence is the one this project already has a rule for: literature keyed to a retired symbol is invisible to a current-symbol query. But H2AX has a second problem the septin case did not - the histone nomenclature was systematically revised, so H2AFX, H2AFZ, H2AFV and their relatives all changed at once, and the human H2A family contains dozens of near-identical short proteins whose names differ by one character. A 143-residue protein offers almost no length signal to catch a swap: H2AX at 143 aa and H2AZ1 at 128 aa are 15 residues apart. The accession is the only reliable handle, which is why it is asserted in data.uniprot and why the entry says so rather than assuming a reader will check.

The one place H2AX is a subject rather than an instrument: preleukaemic fusion-positive newborns

Kosik et al. screened umbilical cord blood for AML preleukaemic fusion genes and found KMT2A-MLLT3 in 1.17% of samples (against RUNX1-RUNX1T1 at 3.19% and PML-RARA at 3.19%). They then compared gamma-H2AX/53BP1 focus formation, reactive oxygen species and apoptosis between fusion-positive and fusion-negative cord blood, and found the same level of endogenous DNA damage in both 2. A low dose of gamma-rays (50 cGy) did not induce any of the three fusions in sorted and expanded HSPC subsets.

The earlier study from the same group reached a compatible conclusion from the other direction: in backtracked cord blood of children who later developed leukaemia, there was no significant difference in DNA damage or apoptosis between CD34+/- cells of healthy children and of leukaemic patients 5.

What this constrains. A natural model of the de novo disease is that some fetuses have a higher endogenous DNA-damage burden and therefore break KMT2A more. These two studies, using the field's standard damage instrument on the right cells at the right time, find no such difference. That is a bounded negative on a real hypothesis, and it pushes the explanation for the fetal break away from generic damage load and toward something locus-specific.

subnuclear localizationNONE CONSTITUTIVELY, AND THAT IS THE ANSWER RATHER THAN A GAP. H2AX is a replication-independent H2A variant incorporated into nucleosomes throughout the genome; it has no constitutive subnuclear compartment, no annotated subnuclear qualifier in UniProt, and none is expected of a core histone variant [E_q89_h2ax_loc1]. WHAT IS INDUCED AND MUST NOT BE FILED HERE AS A COMPARTMENT: gamma-H2A.X foci, a damage-induced phosphorylation of already-resident H2AX spreading over roughly a megabase of chromatin per double-strand break, appearing within one minute of irradiation and maximal by ten [E_q89_h2ax_loc2]. DELIBERATELY NOT RECORDED AS 'NOT APPLICABLE' EITHER: H2AX is nuclear and chromatin-resident, so the subnuclear question is meaningful for it in a way it is not for CD33 or ELOVL1 in this tranche - it simply has a uniform answer.
localization shown for fusionNO for localisation, in any KMT2A fusion, in any lineage - and the reason is structural rather than a gap in effort: there is nothing to show. H2AX is chromatin-resident everywhere and does not relocalise. WHAT HAS been shown in the index fusion is the MODIFICATION readout: MLL-AF4 and AF4-MLL AAVS1 knock-ins showed gamma-H2AX immunoblot and repair kinetics identical to controls after etoposide and after ionising radiation (this entry's E4). Naming the fusion precisely, because it matters here: that is MLL-AF4 / KMT2A::AFF1, the index fusion, not MLL-AF9.

How this could bite us back
  • H2AX is not an intervention target and this entry proposes nothing. Its risk to this graph is epistemic: gamma-H2AX is the evidence base for several mechanism claims here, it is not a specific break marker, and an HDAC or BET inhibitor perturbs chromatin directly - so a mechanism resting on a gamma-H2AX increase after such an agent is weaker than it reads.
  • H2ax-null mice are viable but radiosensitive and genomically unstable, and H2AX is a haploinsufficient tumour suppressor in some backgrounds. Anything that lowered H2AX would be expected to increase translocation, which is the wrong direction for this disease.
Still open
  1. Has anyone mapped gamma-H2AX at the KMT2A breakpoint cluster region specifically, rather than counting foci? A ChIP-seq of gamma-H2AX around chr11:118.48 Mb in fetal-like progenitors under and without stress is a public-data-scale experiment that nobody has published.
  2. The cord-blood null on endogenous damage is at birth. Is there any way to assay the fetal period, when the break actually happens? Without one, every negative of this kind is bounded to the wrong timepoint.
  3. Does an HDAC inhibitor's effect on gamma-H2AX in these studies reflect breaks or chromatin decondensation? Two of this beat's mechanism claims depend on the answer and neither paper controlled for it.
  4. No paper names menin and H2AX together in a title or abstract, yet this graph reaches a menin-gammaH2A.X-SETD2-H3K36me3-LEDGF chain through eighteen entries. Is that chain assembled correctly, and would a gamma-H2AX measurement under a pharmacological menin inhibitor - which rule 72 established does not exist for H3K27me3 either - close or break it?
  5. Is H2A.X uniformly deposited in haematopoietic cells, or enriched at particular chromatin classes? If enriched, every gamma-H2AX focus comparison in this disease is partly reporting substrate availability rather than break burden.
  6. PARP1 and 53BP1 relocalise on damage and H2AX does not. Is there any perturbation - fusion, menin inhibition, differentiation block - under which H2AX's genomic deposition itself changes, which would be the only way this protein could acquire a localisation phenotype?

H2AX is UniProt P16104, Histone H2AX, 143 residues, primary gene name H2AX with synonym H2AFX.

    What this evidence cannot show

A naming fact. gene_exact:H2AX AND organism_id:9606 AND reviewed:true returned exactly one row with gene_primary H2AX. At 143 residues the length check that protects this project's other accession assertions is nearly useless for the histone family, because the members are all short and similar; the accession is the only discriminating field.

Evidence that argues against this (1)
    • This graph already holds a histone variant as a gene node - gene-h2az1 - so the filing precedent exists and is followed here rather than invented. The alternative filing, as a histone mark, describes S139 phosphorylation rather than the protein, and would not carry an accession or a length for the accession checker to verify. RT-qPCR-based fusion screening in cord blood, which this field knows to be sensitive to contamination and to amplification artefact; the 1.17% KMT2A-MLLT3 figure should be read as a screen-positive rate rather than as a validated fusion prevalence. Evidence that argues against this (1)
    • A null on endogenous damage does not bound the fetal period, only the moment of birth. The break that produces infant KMT2A::AFF1 occurs in utero, potentially months earlier and in fetal liver rather than in cord blood, and a transient damage episode would leave no gamma-H2AX signal at delivery. Evidence that argues against this (1)
    • Gamma-H2AX is not a specific double-strand-break marker: it is induced by replication stress, by apoptotic DNA fragmentation and by chromatin decondensation, and an HDAC inhibitor changes chromatin state directly. A rise in gamma-H2AX after an HDAC inhibitor is therefore a weaker inference about breaks than it appears, which matters because both chidamide papers rest part of their mechanism on it. What this evidence cannot show

Four patients and four healthy children. The abstract names the detected fusion as 'MLL2-AF4', a spelling that does not correspond to a standard fusion symbol - KMT2A::AFF1 is MLL-AF4 and KMT2D is MLL2 - and this entry does not resolve which was meant. Confidence is weak on that basis and the numbers are not used for anything load-bearing. The authors' own framing is that their findings indicate increased genetic instability, which is not what their stated DNA-damage comparison shows.

Evidence that argues against this (1)
    • This entry's own reading is that the paper's damage comparison is null while its abstract concludes 'increased genetic instability'. The conclusion rests on fusion detection, not on the DSB or apoptosis measurements, and the two should not be conflated. The larger, better-powered study from the same group reports the null cleanly. UniProt P16104 (H2AX_HUMAN, primary gene H2AX, synonym H2AFX, 143 aa, read back 2026-09-21) carries exactly two subcellular location values, 'Nucleus' (five ECO:0000269 attributions) and 'Chromosome' (seven), with NO note, NO subnuclear qualifier, NO isoform-scoped or processed-chain-scoped comment, and NO tissue-specificity comment.

    What this evidence cannot show

A statement about the record. The absence of a subnuclear qualifier is read here as 'uniform chromatin distribution' rather than as 'unmeasured', which is an interpretation - UniProt does not say uniform, it says nothing. The interpretation is defensible for a core histone variant and would not be for a regulatory protein.

Evidence that argues against this (1)
    • Reading UniProt's silence as uniformity is the weak step, and there is real evidence it may be wrong. H2A.X is NOT uniformly deposited across the genome in every system - its incorporation is replication-independent and there is a genuine literature on its genomic distribution and on regions of enrichment, which this beat counted (23 records under a deposition/genome-wide-distribution query) and did not read. If H2A.X is enriched at particular chromatin classes, then gamma-H2AX focus intensity is partly a map of where the substrate was, not only of where the break was - and every focus-counting experiment in this entry, including the fusion-positive cord blood comparisons, inherits that confound. The honest position is that the SUBNUCLEAR answer is uniform at microscope resolution and the GENOMIC answer is not settled, and this entry's field records the first because that is the question the field asks. gamma-H2A.X IS A MODIFICATION STATE, NOT A LOCALISATION, AND THE FOUNDING PAPER QUANTIFIES IT. gamma-H2AX appears rapidly after ionising radiation - half-maximal by 1 minute, maximal by 10 - and at maximum approximately 1% of H2AX becomes gamma-phosphorylated per gray. Since one gray introduces about 35 double-strand breaks into a mammalian G1 genome of 6 x 10^9 base pairs, that 1% corresponds to about 0.03% of the chromatin per break, i.e. roughly 2 x 10^6 base pairs of DNA per double-strand break. The authors' conclusion is that large amounts of chromatin are involved with each break and that the response 'may provide insight into higher order chromatin structures'.

DNA double-stranded breaks induce histone H2AX phosphorylation on serine 139. · Rogakou EP, Pilch DR, Orr AH, Ivanova VS, Bonner WM · J Biol Chem 1998
    What this evidence cannot show

Mammalian cell cultures and mice, 1998, two-dimensional gel and 32P-incorporation methods rather than imaging; not haematopoietic and no fusion. Abstract read in full, full text not read. The arithmetic linking 1% of H2AX to 2 Mb per break assumes H2AX is uniformly distributed, which is the same assumption flagged in the counter-note to E_q89_h2ax_loc1 - so the megabase figure is an average over an assumed-uniform substrate.

Evidence that argues against this (1)
    • A reader could object that the distinction this entry insists on - modification state versus localisation - is semantic, since in practice a gamma-H2AX focus IS where the damage-response machinery concentrates and calling that a localisation harms nobody. It harms this graph specifically. The PI's localisation dimension exists to ask where proteins are and whether a fusion moves them, and the answer for H2AX is that it is everywhere and nothing moves it; recording 'foci at double-strand breaks' would enter H2AX into the coverage figures as a protein with a measured damage-induced subnuclear compartment, which is false, and would make it look comparable to PARP1 and 53BP1 in this same tranche, which genuinely do relocalise. The three proteins are the DSB triad and the graph would then be unable to say that two of them move and one does not. The asymmetry is the finding. UniProt Consortium 2026
