TBL3 / UTP13 (Q12788) - a UTP-B ribosome-biogenesis subunit in the pan-MLL-fusion core, whose loss in zebrafish severely reduces T cells and haematopoietic stem/progenitors
also called TBL3 · SAZD · UTP13 · transducin beta-like protein 3 · WD repeat-containing protein SAZD
TBL3 is part of the machine that builds the small subunit of the ribosome inside the nucleolus. Zebrafish that lose it have severely reduced T cells and blood stem cells - and TBL3 co-purifies with every MLL fusion tested.
The same thing, for a scientist
TBL3 (Q12788, 808 aa) is the human UTP13, a WD-repeat subunit of the UTP-B sub-complex of the small subunit (SSU) processome, immobilised in the dense fibrillar and granular components of the nucleolus and relocating to nucleolar cap and body regions when rRNA transcription is suppressed. In Skucha 2018 it co-purified with all seven MLL fusions, MLL-AF4 at p = 0.0369 (4|3), negative control 0|0. Unlike most nucleolar proteins it has a documented haematopoietic loss-of-function phenotype: the zebrafish mutant *ceylon* is a *tbl3* mutant with a severe reduction in T cells and haematopoietic stem/progenitor cells, and the phenotype is p53-independent. TBL3 sits in the thirteen-protein nucleolar block of this interactome, and the index fusion has itself been reported to be predominantly nucleolar and to interfere with Pol I transcription and ribosome biogenesis - so this is the fourth physical line in a convergence this graph has been circling, after NOLC1, GPATCH4 and the block as a whole.
The Skucha row, stated in full
7 of 7 fusions. MLL-AF1p 0.0457 (5|2), MLL-AF4 0.0369 (4|3), MLL-AF9 0.0103 (11|7), MLL-CBP 0.0249 (3|50), MLL-EEN 0.0031 (13|14), MLL-ENL 0.0094 (10|9), MLL-GAS7 0.0440 (6|7); negative control 0|0 1. This is the weakest row in the tranche overall - four of the seven baits above 0.02, MLL-AF1p at 0.0457 and MLL-GAS7 at 0.0440 - and it contains the strangest single number in the tranche: MLL-CBP's spectral counts are 3|50, a seventeen-fold difference between two replicates of the same bait. Whatever that is, it is not a stable measurement, and it is the reason MLL-CBP's p of 0.0249 should not be read as support.
What TBL3 does
TBL3 is one of nine WD-repeat proteins among the human SSU processome components found in a nuclear-matrix fraction. GFP-TBL3 localises, with PWP2 and UTP18, to the dense fibrillar component and granular component regions of nucleoli - the UTP-B sub-complex distribution - and relocates to the cap and body regions when rRNA transcription is suppressed; its mobility in living cells is very low, i.e. it is a structurally immobilised component rather than a freely exchanging one 2.
In blood, the zebrafish mutant ceylon - originally isolated for a severe reduction in T cells and haematopoietic stem/progenitor cells - is a tbl3 mutant. Tissues expressing tbl3 are severely reduced, including HSPCs, retina, exocrine pancreas, intestine and jaw cartilage; specification is normal, so the defect is in the number of differentiated cells; and morpholino knockdown phenocopies in p53-null as well as wild-type embryos, so the mechanism is not p53-dependent apoptosis 3. The yeast homolog maintains rRNA levels and prevents p53-induced death - the zebrafish result specifically separates TBL3's requirement from that route.
The nucleolar block, and the convergence it lands on
THE NUCLEOLAR BLOCK, measured by this beat from the 960-protein table on 2026-09-21. Thirteen nucleolar and ribosome-biogenesis proteins are in the network: TBL3 (7 of 7 fusions), NOLC1 (7), RRP12 (6), LYAR (6), PA2G4 (6), WDR18 (5), GNL2 (5), NOP2 (5), TCOF1 (5), UTP14A (4), RRP9 (4), UTP18 (3), FTSJ3 (2), plus GPATCH4 (7) which is nucleolar and Cajal-body. This is the largest coherent functional block in the conserved interactome that this project has not written up, and it lands on a convergence the graph already carries: MLL-AF4 has been reported to localise predominantly inside the nucleolus and to interfere with Pol I transcription and ribosome biogenesis. The same observation is also the block's leading null hypothesis - nucleolar proteins are abundant, and an abundant compartment shared with the bait produces exactly this pattern without any specific binding. Nobody has run the abundance control.
Why the haematopoietic phenotype is the interesting part and also the warning
A ribosome-biogenesis factor whose loss selectively depletes T cells and HSPCs while leaving specification intact is the profile of a ribosomopathy, and ribosomopathies are exactly the class of disease where a general housekeeping defect produces a strikingly lineage-restricted phenotype. Diamond-Blackfan anaemia and Shwachman-Diamond syndrome are the human examples, and both carry a leukaemia predisposition.
That cuts two ways here. It means TBL3's haematopoietic requirement is real and lineage-relevant, which is more than can be said for most of this tranche. It also means a TBL3-directed intervention would be proposing an iatrogenic ribosomopathy in an infant, and the zebrafish phenotype - reduced T cells, reduced HSPCs, reduced retina, pancreas, intestine and jaw cartilage - is a fair preview of the toxicity.

Matches Skucha's table. Registry checked per rule 88: no row for TBL3, SAZD or UTP13. Note the yeast/functional name UTP13 is NOT a UniProt synonym for the human protein, so a UTP13-only search misses the human literature and a TBL3-only search misses the yeast and processome literature; both were run. |
| localization | Nucleus, nucleolus - UniProt Q12788, ECO:0000269 with two PubMed citations (12429849, 34516797), fetched 2026-09-21. |
| subnuclear localization | NUCLEOLUS, and within it the DENSE FIBRILLAR COMPONENT and GRANULAR COMPONENT regions, relocating to the cap and body regions when rRNA transcription is suppressed (PMID 24754225, GFP imaging and photobleaching). Very low mobility in living cells. |
| localization shown for fusion | NO - nobody has imaged TBL3 in any KMT2A-rearranged cell. The index fusion's own nucleolar localisation is reported from an overexpression system (PMID 35468859). |
| shown for fusion | Co-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.0369, the weakest in this tranche); shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties TBL3 to any KMT2A fusion. |
| selectivity | UNKNOWN from the Skucha screen, and independently discouraging: tbl3 loss in zebrafish severely reduces T cells and HSPCs alongside four other tissues, which is a ribosomopathy profile. Must not reach a target list. |
| functional screen | FUNCTIONAL SCREEN. Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it. |
| absence class | never-measured |
| absence class note | No instrument has been pointed at TBL3 in a KMT2A-rearranged cell outside the two screen hosts. The MOLM-13 shRNA score is separately measured-not-reported. PRIDE checked: PXD009338 is the only relevant deposition. |

}- TBL3 loss in zebrafish depletes T cells, HSPCs, retina, exocrine pancreas, intestine and jaw cartilage. That is the toxicity profile of the intervention, written out in advance.
- Ribosome biogenesis is the definition of a housekeeping function, and the human ribosomopathies that result from partial loss - Diamond-Blackfan, Shwachman-Diamond - themselves carry a leukaemia predisposition, so a partial-inhibition strategy could raise second-malignancy risk in a survivor.
- This is the weakest Skucha row in the tranche, on a protein whose abundance in the nucleolus already explains its recovery. It is in the graph as a record, not as a lead.
- Thirteen nucleolar and ribosome-biogenesis proteins are in this conserved interactome and the nucleolar block has never been tested in the project's own hypergeometric analysis. Adding it, with an abundance-matched background rather than the whole proteome, is a short job and would say whether this is biology or compartment.
- The zebrafish tbl3 mutant loses T cells and HSPCs without a p53 route. What IS the mechanism, and does it operate in a KMT2A-rearranged blast?
- MLL-rearranged cancer cells are reported to respond to ribosome-subunit attrition through a p53-MDM4 axis (PMID 37546802). Does TBL3 depletion trigger that axis in a t(4;11) line, and is the response different from MLL-wild-type?
- What is the MLL-CBP 3|50 spectral split? One replicate of one bait producing seventeen times the spectra of the other is either a real bimodal association or a technical event, and the raw file at PXD009338 would say which.

TBL3 co-purified with all seven Strep-HA-tagged MLL fusions expressed as single-copy transgenes in isogenic human Jurkat T-ALL cells; for MLL-AF4 (= KMT2A::AFF1) the combined p-value is 0.0369 with spectral counts 4|3 and a negative control of 0|0.
MLL-fusion-driven leukemia requires SETD2 to safeguard genomic integrity. · Skucha A, Ebner J, Schmoellerl J, Roth M, Eder T, Cesar-Razquin A, Stukalov A, Vittori S, Muhar M, Lu B, Aichinger M, Jude J, Mueller AC, Gyorffy B, Vakoc CR, Valent P, Bennett KL, Zuber J, Superti-Furga G, Grebien F · Nature Communications 2018What this evidence cannot show
SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For TBL3 the MLL-AF4 total (7 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 53 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0457 (5|2); MLL-AF4 0.0369 (4|3); MLL-AF9 0.0103 (11|7); MLL-CBP 0.0249 (3|50); MLL-EEN 0.0031 (13|14); MLL-ENL 0.0094 (10|9); MLL-GAS7 0.0440 (6|7). SPECIFIC TO THIS PROTEIN, AND THIS IS THE WEAKEST ROW IN THE TRANCHE: four of the seven baits are above p = 0.02 (MLL-AF1p 0.0457, MLL-GAS7 0.0440, MLL-AF4 0.0369, MLL-CBP 0.0249), and MLL-CBP's spectral counts are 3|50 - a seventeen-fold discrepancy between two replicates of the same bait, which makes that column uninterpretable. Nucleolar proteins are abundant in nuclear extract, and the index fusion has itself been reported predominantly nucleolar, so shared-compartment abundance is the leading alternative explanation and nobody has run the control that would exclude it. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.

- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. ProteomeXchange/PRIDE 2018
- The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds. - If TBL3 is a structurally immobilised nucleolar component with very low exchange, then its recovery in a 420 mM nuclear extract means it was solubilised out of a dense structure, and what co-purifies with a bait after that treatment is harder to interpret than a soluble interaction would be. ZEBRAFISH developmental genetics, 2012, Developmental Biology. Not human, not leukaemia, not a fusion. Cited for one thing: TBL3 loss has a documented, strikingly haematopoietic and T-lineage phenotype, which is unusual for a ribosome-biogenesis factor and which makes this protein's presence in the pan-fusion core worth more than a generic nucleolar recovery. Read from the abstract. The p53-independence is the paper's own framing from morpholino experiments in p53 mutants, and morpholino phenotypes carry their own well-known caveats.
Evidence that argues against this (1)
- A lineage-restricted phenotype from a housekeeping ribosome-biogenesis gene is the ribosomopathy pattern, in which the restriction reflects differential sensitivity to reduced translational capacity rather than a lineage-specific function. So the T-cell and HSPC phenotype is not evidence that TBL3 does something particular in blood, and it is a direct preview of the toxicity any TBL3-directed intervention would carry.
