GPATCH4 (Q5T3I0) - a nucleolar and Cajal-body helicase cofactor in the pan-MLL-fusion core, with no DHX15 and no G-patch relative beside it

also called GPATCH4 · GPATC4 · G patch domain-containing protein 4 · G4

GPATCH4 switches on an RNA helicase in the nucleolus, where ribosomes are built, and it also sits in Cajal bodies. It co-purifies with every MLL fusion tested - which matters because MLL-AF4 has itself been reported to sit mainly in the nucleolus.

The same thing, for a scientist

GPATCH4 (Q5T3I0, 446 aa) is a G-patch cofactor that stimulates the DEAH-box helicase DHX15 in the nucleolus, associates with pre-ribosomal particles, crosslinks to the transcribed rDNA locus and to pre-rRNA, binds snoRNAs and scaRNAs, and is required for normal 2'-O-methylation of rRNA and snRNA, protein synthesis and cell growth. It localises to nucleoli AND Cajal bodies, and its knockdown reduces the number of fibrillar centre and dense fibrillar component regions inside the nucleolus. In Skucha 2018 it co-purified with all seven MLL fusions with MLL-AF4 at p = 0.00238 (6|11), a clean 0|0 control, and MLL-AF4 is unusually one of its STRONGER columns. The reason to care is a convergence this graph already carries: MLL-AF4 has been reported to localise predominantly inside the nucleolus and to interfere with Pol I transcription and ribosome biogenesis. GPATCH4 is one of thirteen ribosome-biogenesis and nucleolar proteins in this network, and it is isolated within its own family - no DHX15 and no other G-patch protein is present.

The Skucha row, stated in full

7 of 7 fusions. MLL-AF1p 0.0654 (4|4), MLL-AF4 0.0024 (6|11), MLL-AF9 0.0015 (16|12), MLL-CBP 0.0002 (12|11), MLL-EEN 0.0113 (9|15), MLL-ENL 0.0032 (9|12), MLL-GAS7 0.0139 (10|11); negative control 0|0 1. Two things stand out. MLL-AF4 at 0.0024 is the second-strongest index-fusion value in this tranche and this is one of only two proteins in the tranche where MLL-AF4 is not the shallowest column (17 spectra, rank 6 of 7, against 28 under MLL-AF9). And MLL-AF1p at 0.0654 is above 0.05 - retained by the rank cutoff, not by significance.

What GPATCH4 does

GPATCH4 is a stimulatory cofactor of DHX15, interacting with the DEAH-box helicase in the nucleolus through residues in its G-patch domain. It associates with pre-ribosomal particles, crosslinks to the transcribed ribosomal DNA locus and to precursor rRNAs, and binds the small nucleolar and small Cajal-body-associated RNAs that guide 2'-O-methylation. Loss of GPATCH4 impairs 2'-O-methylation at multiple rRNA and snRNA sites, decreasing protein synthesis and cell growth - and the regulation is partly DHX15-dependent and partly not 2. Independently, GPATCH4 localises to both the nucleolus and the Cajal body; knockdown does not significantly affect pre-rRNA processing but does reduce cell growth and reduces the number of fibrillar centre and dense fibrillar component regions inside the nucleolus, so it shapes nucleolar architecture 3.

Why this lands on an open question in this graph

MLL-AF4 has been reported to localise predominantly inside the nucleolus, interfering with Pol I transcription and ribosome biogenesis, with the AF4 pSer domain binding the Pol I transcription factor complex SL1 4. This graph already carries that convergence and the entry absence-kdm2b-and-the-kmt2a-fusion-are-both-nucleolar-and-nobody-has-put-them-together, and cycle 47 added NOLC1 as the first physical association in it.

GPATCH4 is a second, and TBL3 (written today in the same tranche) is a third. And they are not isolated: thirteen nucleolar and ribosome-biogenesis proteins are in this network - TBL3 (7 of 7 fusions), NOLC1 (7), RRP12 (6), LYAR (6), PA2G4 (6), WDR18 (5), GNL2 (5), NOP2 (5), TCOF1 (5), UTP14A (4), RRP9 (4), UTP18 (3), FTSJ3 (2) - measured by this beat from the xlsx, 2026-09-21. This is the largest coherent functional block in the conserved interactome that this project has not written up, and GPATCH4's specific value within it is that it crosslinks to the rDNA locus itself.

But isolated within its own family, and the nucleolar caveat is real

DHX15 - the helicase GPATCH4 is a cofactor for - is absent from the 960-protein network at any n, and so is every other G-patch protein (GPATCH1, GPATCH8, RBM17, TFIP11, SUGP1, NKRF). So the functional unit GPATCH4 works in was not recovered.

And the standing caveat for anything nucleolar: the nucleolus is the densest, most protein-rich body in the nucleus, nucleolar proteins are abundant, and nuclear-lysate purifications recover them readily. A thirteen-protein nucleolar block in a 960-protein network drawn from nuclear extract is as consistent with abundance as with biology. The negative controls do not discriminate this - they were 0|0 for GPATCH4 - because a protein can be genuinely enriched over an empty-vector control and still be enriched for reasons unrelated to the bait's function.

Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it.

How this could bite us back
  • Ribosome biogenesis is required by every proliferating cell, and GPATCH4's partner in the nucleolar block, TCOF1, causes Treacher Collins syndrome when haploinsufficient - a developmental phenotype in the age group this disease affects.
  • If the fusion's nucleolar pool is a sequestered reservoir rather than an active site, drawing it out would raise the active pool rather than lower it.
  • A thirteen-protein nucleolar block is exactly what abundance produces. Building a programme on it before the abundance control is run is the error the CCT/TRiC row in this project's own complex analysis exists to warn about.

  1. Thirteen nucleolar and ribosome-biogenesis proteins are in the conserved interactome and the index fusion is reported predominantly nucleolar. Is that one observation or two? A quantitative comparison of nucleolar-protein recovery across the seven baits against a nucleolar-abundance reference would separate biology from abundance, and needs no wet work.
  2. GPATCH4 crosslinks to the transcribed rDNA locus. Does KMT2A::AFF1 occupy rDNA, and do the two co-occupy? One ChIP in a t(4;11) line turns a coincidence into a mechanism or kills it.
  3. DHX15 is absent from the network while its cofactor is pan-fusion. Is DHX15 present in the PXD009338 spectra below the rank cutoff? A re-search answers this with no new experiment.
  4. GPATCH4 is in Cajal bodies and so is NOLC1, the cycle-47 entry from the same 42. Is there a Cajal-body signature in this interactome, and does the fusion touch it?

    What this evidence cannot show

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For GPATCH4 the MLL-AF4 total (17 spectra over two replicates) is rank 6 of the seven baits, against a maximum of 28 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0654 (4|4); MLL-AF4 0.0024 (6|11); MLL-AF9 0.0015 (16|12); MLL-CBP 0.0002 (12|11); MLL-EEN 0.0113 (9|15); MLL-ENL 0.0032 (9|12); MLL-GAS7 0.0139 (10|11). SPECIFIC TO THIS PROTEIN: MLL-AF1p at p = 0.0654 is above 0.05 and is present by the rank cutoff alone. Conversely the MLL-AF4 value of 0.0024 is the second-strongest in this tranche and MLL-AF4 is unusually NOT this protein's shallowest column. Nucleolar proteins are abundant in nuclear extract, which raises the prior probability of recovery independent of the bait. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.

    • IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. • The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds.
