PA2G4 / EBP1 (Q9UQ80) - the best-evidenced member of the MLL-fusion nucleolar block in the index fusion's own column (p = 0.014), and the only one with a published AML phenotype
also called PA2G4 · EBP1 · ErbB3-binding protein 1 · Ebp1 · cell cycle protein p38-2G4 homolog · hG4-1 · p48 · p42
PA2G4, better known as EBP1, is a nucleolar protein that helps make ribosomes and is needed for leukaemia cells to grow. It is the strongest nucleolar hit in the MLL-fusion interactome in the fusion this project studies, and it is the only one of the group with its own published acute-myeloid-leukaemia result.
The same thing, for a scientist
PA2G4 (Q9UQ80, 394 aa), universally called Ebp1 in the cancer literature, is a nucleolar and cytoplasmic protein of the proliferation-associated 2G4 family. In Skucha 2018 it co-purified with six of the seven MLL fusions and **is present in the index fusion's own column at combined p = 0.014** - the lowest MLL-AF4 p-value of the eleven nucleolar-block proteins written by this beat, and one of only four block members below 0.05 in that column (with NOP2, TBL3 and GNL2). Negative control zero. Its independent credential is the one thing missing from every other protein in this block: Ebp1 protein is expressed in mononuclear cells from AML patients, Ebp1 knockdown in AML cells reduces proliferation and colony formation, and the paper attributes it partly to rRNA synthesis [E2]. That is a leukaemia experiment, in blood cells, done by people who had never heard of this interactome - and it is myeloid AML, not the index fusion's infant B-lineage disease, and no KMT2A fusion is involved. UniProt records a nucleolar pool whose residency is controlled by PKC/PRKCD phosphorylation at Ser-361, and a separate cytoplasmic pool for isoform 2 [E3]. PubMed returns ZERO records pairing PA2G4 or EBP1 with KMT2A, MLL, MLL-AF4, MLL-AF9 or t(4;11) in title or abstract [E4].
The Skucha row, and why this one is the block's strongest
Six of the seven baits recovered PA2G4: MLL-AF1p, MLL-AF4, MLL-AF9, MLL-EEN, MLL-ENL and MLL-GAS7. MLL-CBP did not. In the index fusion's own column the combined p-value is 0.014, with a zero negative control 1.
Put that in the only frame that matters. Of the thirteen nucleolar/ribosome-biogenesis proteins in this network, seven appear in the MLL-AF4 column at all, and four of those seven are below p = 0.05: PA2G4 (0.014), NOP2 (0.0223), TBL3 (0.0369) and GNL2 (0.0492). PA2G4 is the lowest of the four. LYAR (0.141), NOLC1 (0.134) and TCOF1 (0.163) sit above the line, and RRP12, WDR18, UTP14A, RRP9 and FTSJ3 are not in that column at all.
So when this project says "a thirteen-protein nucleolar block", that is a POOLED statement over seven baits. Per bait, in the fusion we study, it is seven proteins and four measurements.
What PA2G4/Ebp1 does, and the AML result
Ebp1 was found as an ErbB3-binding protein and is now understood as a nucleolar ribosome-assembly and translation factor with a cytoplasmic pool. UniProt records isoform 1 in both cytoplasm and nucleolus, translocation to the nucleus on heregulin treatment, and nucleolar localisation regulated by PKC/PRKCD phosphorylation at Ser-361 - so its nucleolar residency is a signalling-controlled variable, not a fixed address 3.
The independent leukaemia evidence: in 54 AML patients' peripheral-blood mononuclear cells, Ebp1 expression was assayed by western blot; Ebp1 expression affected PCNA levels and cell proliferation, and the authors measured a role in promoting rRNA synthesis and colony formation 2. That is AML, in human blood cells, with no MLL fusion in it - it is the most relevant independent result any member of this block has, and it is still not the index disease, not the index fusion and not B-lineage.
Does the nucleolar convergence survive this protein?
Partly, and not in the direction the convergence predicts. The standing idea in this graph is that MLL-AF4 is reported predominantly nucleolar, KDM2B represses Pol I at rDNA, and KMT2A binds whole rDNA loci - so a nucleolar block in the fusion interactome looks like the missing physical link.
The per-bait data argue against the compartment version of that story. If the bait's own nucleolar residency were producing these co-purifications, MLL-AF4 should recover MORE of the block than the other six baits. It recovers the fewest - 7 of 26 canonical subunits, tied last with MLL-GAS7, against 12 for MLL-AF9 and MLL-EEN 1. A compartment-driven artefact should track the bait's compartment, and this one does not.
What survives is narrower and is about this protein specifically: PA2G4 is in the index column, at the lowest p of the block, with a clean control, and it is the one member with an independent AML phenotype. That is a reason to keep PA2G4 on a list. It is not a reason to keep the block.

The primary gene name equals the symbol queried, so rule 62 is satisfied. The dispatch brief warned that PA2G4 is also known as EBP1 and ErbB3-binding protein - confirmed, both are in the record, and the gene_exact query did NOT return a wrong protein first. data/symbol-collisions.json checked per rule 88: no row for PA2G4, EBP1 or ErbB3-binding protein 1. |
| localization | Cytoplasm and nucleus/nucleolus for isoform 1; cytoplasm only for isoform 2 (UniProt Q9UQ80, ECO:0000269 citing PubMed 16832058 and 19037095, fetched 2026-09-21). |
| subnuclear localization | NUCLEOLUS, compartment-level only. Nucleolar localisation is regulated by phosphorylation at Ser-361 by PKC/PRKCD and the protein translocates to the nucleus on heregulin treatment, so residency is signalling-dependent rather than constitutive. NO fibrillar-centre / dense-fibrillar-component / granular-component assignment exists in UniProt or in the literature this beat read - recorded as a BOUNDED ABSENCE, not omitted. |
| localization shown for fusion | NO - nobody has imaged PA2G4 in any KMT2A-rearranged cell, in any lineage. The index fusion's own nucleolar localisation is itself reported only from an ectopic overexpression system (PMID 35468859). |
| shown for fusion | MLL-AF4 (= KMT2A::AFF1) by co-purification in Jurkat at p = 0.014, the strongest index-column measurement in this block; also MLL-AF1p, MLL-AF9, MLL-EEN, MLL-ENL, MLL-GAS7. shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties PA2G4 to any KMT2A fusion. |
| selectivity | UNKNOWN. Not among the paper's named non-selectivity controls (RFC1, SF3A3, CCT3) but only 40 of 128 entered that re-screen and the paper does not name them, so absence from the control list carries no information. Ebp1 is a broadly expressed proliferation factor with published roles in multiple cancers and both oncogenic and tumour-suppressive reports, which is the opposite of a selectivity profile. Not nominated as a target. |
| functional screen | FUNCTIONAL SCREEN. Supplementary Data 2 (MOESM5) is the shRNA library for the negative-selection screen: 768 data rows, 128 unique gene symbols, EXACTLY six shRNAs each -- counted with openpyxl by this beat on 2026-09-21, and this protein's symbol IS in it with six shRNAs. So it was functionally tested against an MLL fusion (MLL-AF9 in MOLM-13), which is more than a co-purification. But per-gene scores are published only as the heatmaps in Fig. 2c/2d with no table anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable: measured-not-reported. |
| absence class | measured-not-reported |
| absence class note | Two different absences. (a) The MLL-AF9 MOLM-13 shRNA score for PA2G4 EXISTS - it is one of the 128 screened with six shRNAs - and is published only as a heatmap: measured-not-reported, closable by asking the authors for source data. (b) A PA2G4 experiment in a KMT2A::AFF1 B-lineage cell is never-measured. The controlling class for this entry is the first, because it is the cheaper and the more informative one. PRIDE checked: PXD009338 is the only relevant deposition and it is the source experiment itself. |
| graph context | PA2G4 appeared in 2 node files before this entry (both as a list member in the nucleolar-block enumerations inside gene-tbl3 and the complex analysis), and had no entry of its own. }- Ebp1 is reported as both an oncogene and a tumour suppressor depending on tissue, so inhibiting it is as likely to relieve a brake as to remove a driver, and nothing in this dossier says which applies to infant B-ALL.
- It is a ribosome-assembly factor. Partial loss of ribosome biogenesis in an infant produces a ribosomopathy, and the human ribosomopathies themselves carry a leukaemia predisposition - so a partial-inhibition strategy risks raising second-malignancy risk in a survivor.
- The entire index-fusion evidence for PA2G4 is one p-value from one co-purification in a T-ALL line with a tagged transgene. It is the best number in this block and it is still a single number from a single experiment nobody has reproduced.
- PA2G4 has the lowest MLL-AF4 p-value in this block AND the only published AML phenotype. Does Ebp1 knockdown discriminate a KMT2A-rearranged line from an MLL-wild-type one? The 2016 AML paper reports no MLL status for its 54 patients, so the question has never been asked even though the cells to ask it in are standard.
- PA2G4's nucleolar residency is set by PKC phosphorylation at Ser-361. Is the fraction of PA2G4 in the nucleolus different in a t(4;11) blast, and does a phospho-dead S361A mutant still co-purify with the fusion? That is the cheapest experiment that could separate compartment sharing from binding for this protein.
- No sub-nucleolar assignment exists for PA2G4 at all - not fibrillar centre, not DFC, not GC. For a block whose members mostly DO have one, that is a conspicuous gap and one imaging experiment would close it.

PA2G4 IS in the MLL-AF4 column, at combined p = 0.014, recovered by 6 of the seven baits (MLL-AF1p, MLL-AF4, MLL-AF9, MLL-EEN, MLL-ENL, MLL-GAS7). Negative control: ZERO spectra. This is the LOWEST MLL-AF4 p-value of the eleven nucleolar-block proteins this beat wrote, and one of only four block members below 0.05 in that column. FUNCTIONAL SCREEN. THE BLOCK, re-measured by this beat on 2026-09-21 by re-running analyses/mll-fusion-interactome-complexes/run.py. A 26-subunit nucleolar / ribosome-biogenesis set returns 15 of 26 present in the 960-protein network against 1.25 expected by chance, hypergeometric p = 6.99e-14, q(BH) = 8.39e-13 across the twelve complexes tested -- the TOP-RANKED complex in the whole interactome, ahead of the CCT/TRiC negative control (q = 1.4e-09) and the SEC positive control (q = 1.5e-09). The fifteen are FBL, FTSJ3, GNL2, LYAR, NOLC1, NOP2, NOP58, PA2G4, RRP12, RRP9, TBL3, TCOF1, UTP14A, UTP18, WDR18. BUT THE BACKGROUND IS THE ~20,000-PROTEIN PROTEOME, not the ~4,600 proteins the study actually recovered before filtering, so every q here is an UPPER BOUND on significance and it is loosest for a complex of abundant nuclear proteins -- which this one is, more than any other row in that table. AND THE POOLED NUMBER IS NOT THE PER-BAIT NUMBER. Subunits of the block recovered per bait, out of 26: MLL-AF1p 8, MLL-AF4 7, MLL-AF9 12, MLL-CBP 10, MLL-EEN 12, MLL-ENL 11, MLL-GAS7 7. The index fusion is TIED LAST. In its column there are seven members and only four at p<0.05 -- GNL2, NOP2, PA2G4 and TBL3; LYAR (0.141), NOLC1 (0.134) and TCOF1 (0.163) are above it. So the strongest complex-level signal in this entire interactome is weakest in the fusion this project studies. SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). In the MLL-AF4 column 186 of 291 listed p-values (63.9%) exceed 0.05; the pooled rate over all baits is 26.6%, and the pooled rate must NOT be quoted for a per-bait claim. BAIT DEPTH: MLL-AF4 is the shallowest of the seven baits by spectral counts, so a low or absent MLL-AF4 count is a property of the bait (transgene expression, purification depth, normalisation) and must not be read as a weaker association. ABUNDANCE IS THE LEADING ALTERNATIVE EXPLANATION. The nucleolus is the densest compartment in the nucleus, every bait here is a tagged nuclear protein, and the complex-level analysis in this repo exists to make exactly that point: its strongest per-bait signature in the index fusion's own column is CCT/TRiC, a canonical AP-MS contaminant, at 8 of 9 subunits with 6 at p<0.05 -- BETTER represented in MLL-AF4's column than the nucleolar block is. Complex-wide enrichment is not by itself evidence of specific binding. THE ARGUMENT ON THE OTHER SIDE: all thirteen members of the nucleolar block, this protein included, have a negative control of ZERO spectra. A non-specific sticky abundant protein would be expected to appear in the control purification too, and none of them does. That is the strongest single fact about this block and it is not explained by abundance alone. SELECTIVITY: the paper's own named NON-selectivity controls are RFC1, SF3A3 and CCT3 -- knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 -- against MEN1 as the selective positive. This protein is not among them. That is NOT evidence of selectivity: only 40 of the 128 entered the MLL-r versus MLL-wild-type re-screen and the paper does not say which 40, so absence from the control list is equally consistent with never having reached the second screen. Recorded as UNKNOWN. This entry does not nominate a target. Per-bait membership re-derived by this beat on 2026-09-21 by re-running analyses/skucha-mll-fusion-interactome/run.py (both controls PASS: 128 shared by >=5 baits, 42 by all seven, MEN1 present with all seven) and analyses/mll-fusion-interactome-complexes/run.py. n_fusions and the MLL-AF4 p-value were supplied pre-verified by the coordinator from the cached MOESM4 xlsx and were independently reproduced by this beat's re-run of the complex analysis.
Evidence that argues against this (2)
- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as frequently observed contaminants, which concedes that a rank cutoff lets contaminants through. ProteomeXchange/PRIDE 2018
- The same paper that motivates the nucleolar reading supplies its null hypothesis: MLL-AF4 is reported predominantly nucleolar, so every abundant nucleolar protein becomes a high-probability co-purification partner on compartment grounds alone. And the prediction that reading makes fails -- if nucleolar residency of the bait drove recovery, the index fusion should pull MORE of the block than the other six baits, and it pulls the FEWEST (7 of 26, tied last with MLL-GAS7). The report is also an ectopic-overexpression system, which this project treats as weak evidence about an endogenous protein. Siemund AL et al. 2022

In mononuclear cells from 54 patients with acute myelogenous leukaemia, Ebp1 (PA2G4) protein expression was assayed by western blot, and Ebp1 expression in AML cells affected PCNA expression, cell proliferation, colony formation and rRNA synthesis.
Expression and Role of the ErbB3-Binding Protein 1 in Acute Myelogenous Leukemic Cells. · Nguyen le XT, Zhu L, Lee Y, Ta L, Mitchell BS · Clin Cancer Res 2016What this evidence cannot show
HUMAN AML, myeloid, 2016 Clinical Cancer Research. This is NOT the index disease: AML is myeloid and adult-weighted, KMT2A::AFF1 disease is infant B-lineage, and NO MLL or KMT2A fusion appears anywhere in this paper. Read from the abstract only; the mechanistic detail (PCNA ubiquitination, in vitro ubiquitination assays, colony-forming assays) is taken from the abstract's own Experimental Design and not from the figures. n = 54 patients is a western-blot expression survey, not a genotyped cohort, and no MLL-rearrangement status is reported for those patients so it cannot be asked whether the KMT2A-rearranged subset behaves differently. Cited for one thing: PA2G4 is the only member of this nucleolar block with a published functional result in human leukaemia cells.
Evidence that argues against this (2)
- The same paper's own framing is that Ebp1 has been reported with BOTH oncogenic and tumour-suppressor activities in different cancers, so a pro-proliferative reading in AML is context-specific and does not generalise. More sharply for this graph: an AML result cannot be transported to infant B-lineage KMT2A::AFF1, and the graph's measured base rate is that 21% of its load-bearing evidence carries a myeloid marker against 18% B-lineage - importing myeloid results is this project's commonest documented synthesis failure. Nguyen le XT et al. 2016
- Whatever Ebp1 does in AML, the route by which it reaches this graph is a co-purification from a T-ALL nuclear lysate with a tagged transgene, and the block it belongs to is the single most likely candidate in the whole table for an abundance artefact. The complex analysis in this repo was built to say so: in the index fusion's own column the CCT/TRiC chaperonin, a canonical AP-MS contaminant, is better represented (8 of 9 subunits, 6 at p<0.05) than the nucleolar block (7 of 26, 4 at p<0.05). The subcellular-location comments carry ECO:0000269 experimental codes pointing at PubMed 16832058 and 19037095, which this beat did NOT open - so per this project's rule 91, the evidence code establishes that a curator read an experiment, not that those papers are the founding or best observation for the fact. The nucleolar assignment here is compartment-level only: UniProt gives NO fibrillar-centre, dense-fibrillar-component or granular-component sub-assignment for PA2G4, and this beat found none in the literature it read. That sub-nucleolar position is a BOUNDED ABSENCE, not a gap in the write-up.
Evidence that argues against this (1)
- A protein whose nucleolar residency is switched by a PKC phosphosite is one whose compartment depends on the signalling state of the cell it was lysed from. Jurkat cells carrying a doxycycline-induced fusion transgene are not in a defined signalling state, so the fraction of PA2G4 that was nucleolar at the moment of lysis is unknown, and a co-purification cannot distinguish the nucleolar pool from the cytoplasmic one after a nuclear-lysate preparation. Evidence that argues against this (1)
- An absence of publication is not an absence of measurement. PA2G4 is one of the 128 conserved interactors that WERE shRNA-screened in MLL-AF9 MOLM-13 in the source paper itself, with six shRNAs, so a functional measurement against an MLL fusion exists and was simply never tabulated - the per-gene score is measured-not-reported, not never-measured, and an afternoon with the authors' source data would close it. both ribosome-biogenesis factors in this graph, reached by DISJOINT routes: PA2G4 via the Skucha MLL-fusion AP-MS nucleolar block, PES1 via BioPlex/AFF4. PES1, BOP1 and WDR12 are absent from the Skucha 960-protein network
co-purifies with MLL-AF4 in Jurkat AP-MS, p = 0.014, neg ctrl 0 - not a demonstrated direct contact
both in the 13-protein nucleolar/ribosome-biogenesis block of the MLL-fusion interactome
both in the nucleolar block; NOLC1 is pan-fusion, PA2G4 is 6 of 7 but has the lower index-bait p

nucleolar protein in the fusion interactome; its per-bait pattern ARGUES AGAINST the compartment explanation
the two lowest MLL-AF4 p-values in the nucleolar block (0.0223 and 0.014)
