MLLT3 / AF9 — a famous fusion partner that is not a dependency, and a hub domain that is

also called AF9 · AF-9 · MLLT3 · YEATS3 · ALL1-fused gene from chromosome 9 protein · Protein AF-9

AF9 is one of the most common partners that KMT2A gets stuck to in leukemia, and its tail end is a famous meeting point for several other proteins. Yet when you delete the normal AF9 gene from leukemia cells, nothing much happens — the drug target here is the meeting point, not the gene.

The same thing, for a scientist

MLLT3 (P42568, 568 aa) is the AF9 protein: an N-terminal YEATS domain that reads acylated histone H3 and H4 lysines, and a C-terminal ANC1 homology domain (AHD, ~aa 500-568) that is intrinsically disordered and folds on binding to AFF1/AF4, DOT1L, BCOR and CBX8 in a mutually exclusive fashion. KMT2A::MLLT3 is one of the commonest KMT2A fusions, and the retained AHD is the mechanistic route by which every ENL/AF9-family fusion reaches DOT1L. Despite that, wild-type MLLT3 is not a dependency in any DepMap context: mean Chronos across 1,208 lines is -0.002, the leukemia mean is exactly 0.000, and the 10 KMT2A-rearranged lines average **+0.059**, giving a positive selectivity of +0.059 — KMT2A-rearranged lines need MLLT3 marginally *less* than other leukemia lines. Its paralogue ENL/MLLT1 behaves differently (selectivity -0.132), and Wan et al. 2017 independently reported that depleting ENL but not AF9 is anti-leukaemic, which argues the DepMap result is real biology rather than a screen artefact. Structurally MLLT3 is one of the best-covered proteins in this interactome, and CHEMBL4295761 carries 66 potent rows with a best Ki of 10 nM, so the chemistry is ahead of the target rationale.

The same pocket also accommodates crotonyl (5HJB, 5HJD), butyryl (6MIL), di-acetylated H4 (7EIC, 7EID) and acyl-lysine on the non-histone protein MOZ/KAT6A (9ARO, 9ARR), so it is a general short-chain acyl-lysine reader rather than an H3K9ac-specific one.

That breadth is the selectivity problem: a YEATS-directed ligand inherits the promiscuity of the domain, not the specificity of any one mark.

Recurring error to avoid: 4TMP is a YEATS structure and is sometimes miscited as showing the AF9 AHD hub. It does not.

AF9 has the better drug-like binders; ENL has the better evidence that leukemia cells need it.

ENL's selectivity of -0.132 is itself within noise at n=10, but it is corroborated by an independent depletion experiment (PMID 28241141); AF9's +0.059 has no counter-evidence anywhere.

The practical consequence: an AF9-YEATS chemical series may be the fastest route to a probe, and the probe's most informative use may be as a negative control for an ENL series.

This is a prediction, not a measurement. No one has seen this protein in this shape. The colours say how much the software trusts itself, and that is worth reading before anything else — the orange stretches are places the model is effectively saying this part has no fixed shape.

I have never read one of these pictures before

A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.

Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.

Anything in yellow sticks is a bound small molecule, which is usually the drug.

Go deeper
The uncomfortable headline: the partner protein is not required3 deeper

The DepMap numbers are as flat as anything in this dossier 1:

mean Chronos (1,208 lines)leukemia (n=64)KMT2A-r (n=10)KMT2A::AFF1 (n=4)selectivity vs leukemia
MLLT3 (AF9)-0.0020.000+0.059+0.058+0.059
MLLT1 (ENL)-0.006-0.162-0.294-0.277-0.132

Only 0.4% of 1,208 lines are depleted at the -0.5 threshold. Six of the ten KMT2A-rearranged lines score positive, and the two most positive — NOMO-1 (+0.314) and MOLM-14 (+0.261) — are themselves KMT2A::MLLT3 lines. This is not a subtle effect hidden by noise; it is the absence of an effect.

The honest reading: AF9 as a gene is dispensable, and the AF9 AHD as a domain is not the same claim. In a KMT2A::MLLT3 leukemia the AHD that matters is the one fused to KMT2A, transcribed from the fusion allele; the remaining wild-type MLLT3 allele contributes an N-terminal YEATS plus an AHD that is not tethered to KMT2A's CXXC and menin-binding module. Deleting the latter removes a redundant reader, not the oncoprotein.

With n=10 KMT2A-rearranged lines, anything under 0.15 in absolute value is noise, so +0.059 should be read as "indistinguishable from zero", not as "protective". The load-bearing statement is the flat baseline, not the sign.

A guide-targeting problem we cannot resolve from the API

DepMap's gene-level Chronos score aggregates guides tiling the whole gene. In KMT2A::MLLT3 lines the 3' MLLT3 exons encoding the AHD are retained in the fusion transcript, so at least some MLLT3 guides should cut the fusion allele as well as the wild-type one. If they do, then MOLM-13, MOLM-14, THP-1 and NOMO-1 scoring at -0.025, +0.261, -0.042 and +0.314 is a strikingly strong negative result about the fusion itself.

If instead the library's guides are concentrated 5' of the breakpoint, the result says nothing about the fusion at all. We cannot distinguish these from the gene-level value the Open Targets API returns, and this is the single most important caveat on this node 1.

Wan 2017 is the independent confirmation, and it was published before DepMap

The result that makes this credible is not a database. Wan et al. reported that ENL, but not AF9, is required in acute myeloid leukaemia: depletion of ENL — including in cells carrying MLL fusions — suppressed leukaemic gene expression and proliferation, whereas AF9 depletion did not 2. Two orthogonal methods (an shRNA/degron study and a genome-wide CRISPR screen aggregate) agree, and they agree on the direction that is inconvenient for anyone who assumed the two paralogues were interchangeable.

Mechanistically Wan et al. tie the requirement to the YEATS reader: ENL's YEATS domain binds histone acetylation and that binding is what couples acetylation to oncogenic gene expression. If the non-redundant function lives in the YEATS reader rather than in the AHD, the paralogue asymmetry stops being mysterious — ENL and AF9 YEATS domains have overlapping but non-identical acyl-lysine preferences, and only one of them is apparently rate-limiting in leukaemia.

Human constraint disagrees with the cell lines, again

gnomAD gives MLLT3 pLI = 1.0, LOEUF = 0.172, with 4 observed loss-of-function variants against 53.2 expected, and mis_z 1.87 1. LOEUF 0.172 puts MLLT3 in the most constrained band in the genome — more constrained than DOT1L (0.288), PSIP1 (0.373) or MLLT1 (0.330).

This is the standard tension in this project: constraint measures selection against heterozygous loss over evolutionary time in whole humans, and Chronos measures proliferation of immortalised cancer lines over roughly three weeks. They answer different questions. But a LOEUF of 0.172 is a real warning that MLLT3 does something that matters in development, and the Human Protein Atlas's classification — low tissue specificity, detected in all tissues, with group-enriched blood lineage specificity — means a systemic inhibitor would engage it in every haematopoietic compartment 1.

Two domains, and the structural coverage is unusually rich1 deeper

AF9 is the rare case where we are not short of structures. Every identifier below was resolved against the RCSB API.

The YEATS reader (aa 1-138/1-148) — an acyl-lysine reader with a broad menu.

That menu — acetyl, crotonyl, butyryl, di-acetylated H4, and non-histone acyl-lysine on MOZ — is the point. The AF9 YEATS domain is not an H3K9ac-specific reader; it is a general short-chain acyl-lysine reader with promiscuity across marks and across substrates. A YEATS-directed ligand therefore inherits the promiscuity of the domain rather than the specificity of a mark 3.

The AHD (aa 500-568) — a mutually exclusive competition hub. 2MV7 (DOT1L 877-900), 2N4Q (CBX8 327-349), 6B7G (BCOR 1176-1207), 2LM0 (AFF1 738-779 with MLLT3 490-568), and the peptidomimetic co-crystals 8TLV / 8TLW / 8TLX at 2.66 / 2.11 / 2.10 Å 3. The AHD is treated in full in interface-mllt3-ahd-competition-hub; the short version is that it is intrinsically disordered and folds on binding, and that the four partners cannot occupy it simultaneously.

A recurring identification error worth recording: 4TMP is an AF9 YEATS structure with an H3K9ac peptide, not an AHD structure. It is sometimes cited as if it showed the AHD hub. It does not.

Why the YEATS domain matters to KMT2A::AFF1 even though AF9 is not the partner

KMT2A::AFF1 does not contain any AF9 sequence. The relevance is indirect and runs two ways.

First, DOT1L recruitment. AF9's YEATS domain links histone acetylation to DOT1L-mediated H3K79 methylation 3; the AHD is the physical DOT1L contact 4. In a KMT2A::AFF1 cell the fusion supplies the AFF1 scaffold, and AFF1 in turn assembles with ENL/AF9-family proteins in the higher-order AF4-ENL-P-TEFb complex 5. DOT1L therefore reaches KMT2A::AFF1 through an ENL or AF9 AHD borrowed from the SEC, not through any direct KMT2A contact. That makes MLLT3 and MLLT1 mechanistically upstream of the H3K79 methylation that KMT2A-rearranged leukemia depends on, while being genetically dispensable individually — the definition of a redundant pair.

Second, the AHD is a druggable pocket in a protein family that KMT2A fusions use. The 8TLV/8TLW/8TLX peptidomimetics are the existence proof. Whether displacing the AFF1 arm of that hub in a KMT2A::AFF1 cell helps is untested.

Chemical matter: 66 potent rows and a 10 nM Ki against a target nobody has shown is required

ChEMBL v34 target CHEMBL4295761 ("Protein AF-9") has 66 activity rows at pChEMBL ≥ 6, with the best being CHEMBL4204744 at Ki 10 nM / Kd 15 nM in a binding assay. There is no curated mechanism of action against MLLT3 6.

By way of calibration, the ENL/MLLT1 record (CHEMBL4295801) carries 144 potent rows with a best Ki of 56 nM. So the AF9 chemistry is tighter than the ENL chemistry while the ENL biology is the better-validated of the two. That inversion is the finding: for this gene pair the chemistry and the target rationale point at different paralogues.

Two mandatory caveats. The distinct-compound count is page-local (a 25-row API limit), so "66 rows" and "best Ki 10 nM" describe one sampled page likely dominated by a single medicinal-chemistry publication, not a potency-ranked view of the whole target 6. And a 10 nM binder of an isolated YEATS domain is not evidence of cellular target engagement, still less of anti-leukaemic activity — the domain is a reader, so occupancy has to outcompete an abundant chromatin mark at its own local concentration.

What this node cannot say

There is no published Kd for any AF9 AHD-partner interaction that we could verify, and none for the YEATS domain with any histone peptide. The only numeric affinity verified anywhere in this interactome's source set is pinometostat against DOT1L (Ki 80 pM) 4. Every AHD and YEATS structure paper we checked reported method without a number, so no Kd field in this node is populated.

Mouse knockout phenotype is not established here; no verified citation was obtained this cycle, so the field records that rather than a recalled phenotype.

And we have no verified source describing MLLT3 protein-level expression in normal haematopoietic stem cells — the HPA protein-level call is "Not detected", which for a nuclear transcription cofactor is more likely an antibody limitation than biology, and should not be read as reassurance 1.

How this could bite us back
  • Compensation is the whole story here. MLLT3 and MLLT1 are paralogues with overlapping YEATS and AHD functions; a drug that hits AF9 alone is buffered by ENL, and the DepMap flat line is most simply explained by exactly that buffering. Any AF9-directed programme should assume it needs to cover both paralogues, which doubles the selectivity problem.
  • Essential-function toxicity: gnomAD LOEUF 0.172 with 4 observed against 53.2 expected loss-of-function variants puts MLLT3 among the most constrained genes in the genome, and HPA reports group-enriched blood lineage specificity. A systemic AF9 inhibitor would engage it across every haematopoietic compartment, and the reassuring DepMap number comes from immortalised lines, not stem cells.
  • Resistance is pre-loaded into the target rationale: if AF9 is already dispensable in unperturbed KMT2A-rearranged lines, a cell has no adaptation to make. Selection would act instead on whatever the drug does hit, which for a YEATS ligand means other acyl-lysine readers.
  • The YEATS pocket is not a specific reader. Verified structures show it accommodating acetyl, crotonyl and butyryl marks on H3 and H4 and acyl-lysine on the non-histone protein MOZ/KAT6A. A ligand for that pocket displaces an unknown set of physiological contacts, and 9ARO/9ARR show the set extends beyond histones.
  • Delivery and pharmacology: the AHD is intrinsically disordered and folds on binding, so the productive AHD ligands so far are peptidomimetics (8TLV, 8TLW, 8TLX). Peptidomimetics against a nuclear target in a paediatric population carry a permeability and exposure problem that the crystal structures do not address.
Still open
  1. Do the DepMap library's MLLT3 guides fall 5' or 3' of the fusion breakpoint in MOLM-13, MOLM-14, THP-1 and NOMO-1? If 3', then the flat scores in KMT2A::MLLT3 lines are a strong negative result about the fusion itself; if 5', they say nothing about it. The gene-level API value cannot distinguish these, and nothing else in this dossier turns on a single unresolved annotation as much as this does.
  2. Is the ENL-versus-AF9 asymmetry a property of the YEATS reader or of the AHD? Swapping the two YEATS domains between the paralogues, with the AHD held constant, would answer it in one experiment and would tell a medicinal chemist which domain to work on.
  3. Is MLLT3 dispensable because MLLT1 compensates? A double knockout, or an MLLT1 knockout in an MLLT3-null background, has not been reported in these lines and is the obvious test of whether the pair is redundant rather than individually irrelevant.
  4. Does the 10 nM AF9-YEATS binder (CHEMBL4204744) engage the domain in cells, and does it displace acyl-lysine marks at endogenous occupancy? A potent in vitro binder of a reader domain has to outcompete an abundant mark at its own local concentration, and nothing in ChEMBL addresses that.
  5. What does a LOEUF of 0.172 with 4 observed loss-of-function variants against 53.2 expected actually reflect, given a completely flat cancer-cell dependency profile? Whatever MLLT3 is needed for in a developing human is invisible to every assay in this dossier.
  6. Is AF9's nuclear residence chaperone-dependent in a leukaemic cell? The Hsp90 result is from kidney; if it holds in blood it would predict that an Hsp90 inhibitor partially phenocopies AF9 loss at AF9 target loci, which is cheap to test and has never been asked.
  7. Does a KMT2A fusion displace wild-type AF9 in an endogenous t(4;11) or t(9;11) cell? The only positive result is a transfection experiment from 2004, and it is one of the few localisation phenotypes this disease has.

MLLT3 is not DepMap common-essential; mean Chronos across 1,208 lines is -0.002 with 0.4% of lines depleted, the leukemia mean is 0.000, the 10 KMT2A-rearranged lines average +0.059 and the 4 KMT2A::AFF1 lines +0.058, giving selectivity_vs_leukemia +0.059 and selectivity_vs_all_lines +0.061; gnomAD gives pLI 1.0, LOEUF 0.172, 4 observed versus 53.2 expected loss-of-function variants and mis_z 1.87; HPA classifies MLLT3 as low tissue specificity, detected in all tissues, low immune cell specificity with group-enriched blood lineage specificity and nucleoplasmic localisation.

    What this evidence cannot show

Means were computed by us from per-line API values rather than read from a DepMap release table, and the API does not state the release version. Only 10 KMT2A-rearranged lines (4 KMT2A::AFF1) contribute, so with n=10 any absolute selectivity under 0.15 is within noise and +0.059 should be read as indistinguishable from zero. Whole-gene knockout removes the YEATS reader and the AHD hub together and cannot separate them. Critically, the gene-level score does not tell us whether the library's MLLT3 guides fall 5' or 3' of the fusion breakpoint, so we cannot say whether the fusion allele was also cut in the four KMT2A::MLLT3 lines. Immortalised cancer lines say nothing about human haematopoietic stem cells.

Evidence that argues against this (1)
    • gnomAD constraint points the opposite way: LOEUF 0.172 with 4 observed against 53.2 expected loss-of-function variants places MLLT3 among the most constrained genes in the genome, more constrained than DOT1L or MLLT1. Human heterozygous loss is strongly selected against, so a flat DepMap profile is not a licence to treat the protein as dispensable in a whole organism. gnomAD Consortium 2026

Depletion of ENL, but not of AF9, suppresses leukaemic gene expression and proliferation in acute myeloid leukaemia; the requirement is tied to the ENL YEATS domain reading histone acetylation, which links acetylation to oncogenic gene expression.

    What this evidence cannot show

The paralogue contrast is a depletion experiment, not a knock-in point-mutant comparison, so residual AF9 protein or incomplete knockdown cannot be excluded as an explanation for the asymmetry. The models are AML rather than KMT2A::AFF1 infant B-ALL, and the abstract reports no affinity measurement for the YEATS-acetyl-lysine interaction. The paper's own structural anchor is 5J9S (ENL YEATS with H3K27ac), an ENL structure, not an AF9 one.

Evidence that argues against this (1)
    • This is the paralogue contrast and it cuts against the entry it sits in: ENL depletion suppresses leukaemic gene expression and AF9 depletion does not. An AF9 entry citing it is citing evidence that AF9 is the dispensable one of the pair. eLife 2021
  3. E3established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.paper

    The AF9 YEATS domain is a broad short-chain acyl-lysine reader with verified co-crystal and NMR structures against H3K9ac (4TMP, 2.30 A), H3K9cr and H3K18cr (5HJB 2.70 A, 5HJD 2.81 A), H3K18ac and H3K18cr (2NDF, 2NDG, NMR), H3K9bu (6MIL, 1.93 A), di-acetylated histone H4 (7EIC 1.95 A, 7EID 2.00 A), acetylated and dicrotonylated MOZ/KAT6A peptides (9ARO 2.30 A, 9ARR 2.10 A) and a cyclopeptide inhibitor (6L5Z, 3.05 A); the separate AF9 AHD (aa 500-568) has verified complexes with DOT1L (2MV7), CBX8 (2N4Q), BCOR (6B7G), AFF1 (2LM0) and peptidomimetic inhibitors (8TLV 2.66 A, 8TLW 2.11 A, 8TLX 2.10 A); and the AF9 YEATS domain links histone acetylation to DOT1L-mediated H3K79 methylation.

    What this evidence cannot show

Identifiers, resolutions and modelled residue ranges were resolved against the RCSB API in this session, but the ranges are RCSB's UniProt-mapped modelled segments rather than independently curated domain boundaries. None of these entries carries a published affinity in the abstracts we verified, so no Kd is attributed. 4TMP is a YEATS structure and is sometimes miscited as an AHD structure. The MOZ peptide complexes show the domain reads non-histone acyl-lysine too, which widens rather than narrows the selectivity problem.

Evidence that argues against this (1)
    • Counting PDB entries measures how tractable a protein was to CRYSTALLISE, which correlates with being small, ordered and well-behaved rather than with being druggable. What decides design value is whether the deposited density covers the site that matters, at a resolution that supports modelling, in the relevant state — and this graph has repeatedly found structures described in the direction that overstates what is resolved. Broad acyl-lysine reading is a liability for a reader-pocket inhibitor rather than an asset: a pocket that accepts acetyl, crotonyl and other acylations at several histone positions is a pocket whose occupancy has many possible consequences. RCSB PDB 2026

The degree to which DOT1L is recruited to MLL-AF9 through the AF9 AHD sets the level of H3K79 di- and tri-methylation on target genes and the transformation potential of the fusion, with AHD mutants giving graded rather than all-or-none loss; DOT1L itself is pharmacologically tractable, with pinometostat/EPZ-5676 inhibiting it at Ki 80 pM and 37,000-fold selectivity over other methyltransferases.

    What this evidence cannot show

This is MLL-AF9 in murine transformation assays, not KMT2A::AFF1. The pinometostat affinity comes from a separate source (PMID 23801631) and is the only numeric affinity verified anywhere in this interactome's source set; it is a DOT1L number and must not be transferred to any AF9 interaction. The graded-recruitment result is from engineered AHD point mutants, which is a cleaner genetic experiment than a drug but does not predict the dose-response of a competitive ligand.

Evidence that argues against this (1)
    • Graded AHD mutants in MLL-AF9 are a murine myeloid model, and the graded response is to engineered recruitment rather than to drug occupancy. Non-canonical H3K79me2-dependent pathways promote survival, so the mapping from methylation level to requirement is not monotonic. eLife 2021
  5. E5strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper

AF4/AFF-family and ENL-family proteins assemble with P-TEFb into a higher-order complex that facilitates both oncogenic and physiologic MLL-dependent transcription, which is the route by which an AFF1-containing fusion can access an ENL or AF9 AHD without any direct KMT2A-DOT1L contact.

    What this evidence cannot show

This is pan-MLL-chimera biochemistry, not a KMT2A::AFF1-specific interactome; no KMT2A::AFF1-specific published interactome paper was found this cycle. Family-level statements ('AF4 family', 'ENL family') cannot be resolved to MLLT3 versus MLLT1 or AFF1 versus AFF4 from this source, which is precisely the redundancy that makes the DepMap result hard to interpret.

Evidence that argues against this (1)
    • Complex composition is not requirement. The AEP/SEC papers establish what co-purifies and what a reconstituted complex does; they do not establish that each subunit is rate-limiting in a patient's leukaemia, and this project's own dependency data separates the members by an order of magnitude. It is also the route by which an AFF1-containing fusion works, which makes it evidence about AFF1 rather than about AF9. Nature 2012

ChEMBL v34 target CHEMBL4295761 (Protein AF-9) carries 66 activity rows at pChEMBL >= 6 with a best value of Ki 10 nM / Kd 15 nM (CHEMBL4204744, binding assay) and no curated mechanism of action; the paralogue target CHEMBL4295801 (Protein ENL) carries 144 potent rows with a best Ki of 56 nM, also with no curated mechanism of action.

    What this evidence cannot show

Distinct-compound counts and 'best' values are page-local: the API returns 25 rows per page, so these describe one sampled page probably dominated by a single publication rather than a potency-ranked view of the whole target. Binding affinity against an isolated YEATS domain is not cellular target engagement; the domain competes with an abundant chromatin mark at its own local concentration. Querying only SINGLE PROTEIN targets systematically under-reports clinical matter, because curated mechanism records tend to live on family or protein-protein-interaction targets instead.

Evidence that argues against this (1)
    • A ChEMBL activity-row count measures how much medicinal chemistry has been DONE, not how tractable the target is, and the best reported affinity belongs to the most optimised compound in whichever series someone chose to pursue. Zero rows means nobody tried; thousands of rows means a target had a decade of industrial attention. ChEMBL, EMBL-EBI 2026

UNIPROT PUTS AF9 IN THE NUCLEUS AND ON CHROMATIN AND DOES NOT MENTION THE CYTOPLASM. Fetched 2026-09-21, P42568 (AF9_HUMAN, primary gene MLLT3, 568 aa) carries two location values: 'Nucleus' with ECO:0000255 (PROSITE-ProRule PRU00376, a sequence-model prediction) AND ECO:0000269 to PMID 27105114; and 'Chromosome' with ECO:0000269 to PMID 25417107 and 27105114. The free-text note, also ECO:0000269, reads 'Colocalizes with acylated histone H3 ... Colocalizes with histone H3 crotonylated at Lys-18'. The only NLS motif in the feature table is residues 295-300, ECO:0000255 - a prediction with no cited publication and no experimental test.

    What this evidence cannot show

A database state on a date. Both experimental attributions for the location come from the SAME GROUP'S PAIR OF YEATS-DOMAIN PAPERS, so the 'Chromosome' assignment is really one line of work read twice - and its readout is co-localisation with a histone mark, which is a chromatin-association argument rather than a compartment measurement. The ECO:0000255 half of the 'Nucleus' call is a PROSITE rule firing on the YEATS domain, not a measurement. IDENTIFIER NOTE (brief rule 88): gene_exact:MLLT3 returns entry name AF9_HUMAN with recommended protein name 'Protein AF-9' - NEITHER STRING CONTAINS 'MLLT3', so a reader applying rule 65's read-the-name-back defence concludes a correct lookup failed. This is the same DPF2/AF17 readback class; no row existed in data/symbol-collisions.json before this beat.

Evidence that argues against this (1)
    • THE DATABASE IS INCOMPLETE IN A WAY THAT MATTERS: AF9 IS ALSO CYTOPLASMIC. In renal tubular cells AF9 is present in the cytoplasm as well as the nucleus, and Hsp90 - as part of an Hsp90-Hsp70-p60/Hop chaperone complex that binds AF9 directly - is required to keep it nuclear. UniProt annotates no cytoplasmic value at all, so an entry that reads the database and stops will assert a single-compartment protein. Lin JJ et al. 2010
  8. E_q72_mllt3_loc2moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper

IN RENAL TUBULAR CELLS (not leukaemia), AF9/MLLT3 IS PRESENT IN THE CYTOPLASM AS WELL AS THE NUCLEUS, AND ITS NUCLEAR RESIDENCE IS CHAPERONE-DEPENDENT. Hsp90 interacts directly and specifically with AF9 as part of an Hsp90-Hsp70-p60/Hop complex; inhibiting Hsp90 with NOVOBIOCIN - but not with 17-AAG - or knocking Hsp90 down with siRNA REDISTRIBUTES AF9 FROM A PRIMARILY NUCLEAR TO A CYTOPLASMIC LOCATION, which increases ENaC-alpha expression and DECREASES AF9 OCCUPANCY AT THE ENaC-alpha PROMOTER. The authors conclude the chaperone complex is necessary for the proper SUBNUCLEAR localisation and activity of AF9.

    What this evidence cannot show

Abstract read in full; full text not read. RENAL TUBULAR CELLS AND ALDOSTERONE SIGNALLING - not leukaemia, not haematopoietic, no KMT2A fusion anywhere in the paper (brief rule 73), and the target gene is the epithelial sodium channel. The novobiocin-versus-17-AAG split is a real but awkward result: the two agents hit different Hsp90 sites, and a phenotype seen with only one of two inhibitors of the same chaperone needs the siRNA arm to carry it, which here it does. 'Proper subnuclear localisation' is the authors' phrase and the data behind it are a nuclear-versus-cytoplasmic partition plus a promoter ChIP, NOT a subnuclear compartment assignment. NOTHING IN THIS HAS BEEN TESTED IN A LEUKAEMIC CELL, and the fusion loses most of AF9 anyway.

Evidence that argues against this (1)
    • The result is hard to transfer to the fusion for a structural reason. The only NLS UniProt annotates on AF9 is at residues 295-300 and t(9;11) breaks occur almost exclusively downstream of MLLT3 exon 4, so that region is absent from the fusion - the chimera's nuclear address is a KMT2A property, and a chaperone dependence measured on full-length AF9 in kidney says nothing about it. localization-kmt2a-mllt3-the-address-is-a-kmt2a-property carries that reasoning and the breakpoint statistic. AF9'S CHROMATIN ADDRESS IS A MARK, NOT A COMPARTMENT. The AF9 YEATS domain binds H3K9ac strongly and H3K27ac and H3K18ac less so, using a serine-lined aromatic sandwiching cage, and ChIP-seq shows strong genome-wide co-localisation of AF9 with H3K9 acetylation that is important for chromatin recruitment of DOT1L. The same domain binds crotonyl-lysine with HIGHER affinity than acetyl-lysine, and in a cell-based model AF9 co-localises with crotonylated histone H3 and positively regulates gene expression in a YEATS-dependent manner.

    What this evidence cannot show

Abstracts read in full; full texts not read. These are the two papers UniProt uses for both the 'Chromosome' value and the note, so the database's chromatin assignment and this evidence item are the SAME observation, not two. ChIP-seq co-localisation with a histone mark is a genomic-address measurement, NOT a subnuclear-compartment measurement: it tells you which loci, not which morphological structure, and this graph's standing priority asks for both. Both papers are already cited here (25417107 in 7 entries, 27105114 in 3) - subtraction-mllt3-yeats is where the fusion-relevant reasoning lives (rule 82). Neither paper is in a KMT2A-rearranged B-lineage system.

Evidence that argues against this (1)
    • A mark-reading address does not survive into the index disease intact and is partner-specific. The YEATS domain is retained in KMT2A::MLLT3 only in the sense that the fusion keeps the C-terminal AHD and loses the N-terminal YEATS - this graph's subtraction-mllt3-yeats records that the YEATS domain (P42568 residues 1-138) is on the LOST side in about 92% of MLL-AF9 patients, whose breakpoints fall at or after AF9 residue 376, so an H3K9ac/H3K18cr address measured on full-length AF9 is not the fusion's address. Reading it across would be a partner-imported inference. Li Y et al. 2014

THE ONE PLACE A KMT2A FUSION HAS BEEN SHOWN TO MOVE AF9 IS A TRANS EFFECT, NOT A CIS ONE. AF4 and AF9 interact at discrete non-nucleolar nuclear foci ('AF4 bodies') that are not coincident with any known nuclear structure the authors examined; the interaction is maintained by the MLL-AF4 fusion protein; and expression of MLL-AF4 CAN ALTER THE SUBNUCLEAR LOCALISATION OF AF9. Separately, conditionally expressed MLL-AF9 localises to nucleoplasm and nucleolus in a punctate pattern indistinguishable from an N-terminal MLL fragment and from endogenous MLL.

    What this evidence cannot show

Abstract read in full; full text not read. TRANSFECTION WITH TAGGED PROTEINS, not endogenous t(4;11) or t(9;11) cells, and the displaced protein is wild-type AF9 rather than the fusion. 'AF4 bodies' have never been reproduced, have no marker, and have not been sought in a patient sample in 22 years. Confidence is weak deliberately. This graph already carries the compartment (localization-af4-bodies-a-named-compartment-matching-nothing-known) and the whole two-paper subnuclear literature for KMT2A::MLLT3 (localization-kmt2a-mllt3-the-address-is-a-kmt2a-property) - read those, do not re-derive them.

Evidence that argues against this (1)
    • The MLL-AF9 half of this is overexpression in U937 and HeLa and is indistinguishable from endogenous MLL and from a bare N-terminal MLL fragment, so it attributes no compartment to the fusion at all - it attributes one to the KMT2A moiety. The entire published subnuclear-localisation literature for KMT2A::MLLT3 is these two papers, from 2000 and 2004, both overexpression. Caslini C et al. 2000
