HLA-B - the class I heavy chain the bivalency screen was actually read out on, and the locus that presents the one KMT2A epitope this graph has a structure for

also called HLAB · HLA class I histocompatibility antigen B alpha chain · Bw6 · Bw4

HLA-B is a second class I identity-card gene. It is the gene the experiment behind this whole beat actually looked at, and it is also the gene whose product displays the one piece of KMT2A that a T-cell receptor is known to recognise.

The same thing, for a scientist

HLA-B (UniProt **P01889**, HLAB_HUMAN, **362 aa**, primary gene name HLA-B, synonym HLAB) is the most polymorphic of the three classical class I heavy chains [E1]. Two independent reasons put it in this beat. First, **it is the gene the bivalency screen was read out on**: Sparbier ran parallel genome-scale CRISPR screens with a pan-HLA-A,B,C antibody (W6/32) and an **HLA-B-specific antibody (clone REA143, anti-HLA class I Bw6)**, prioritised for validation only the genes recovered in *both*, and used **HLA-B** as the browser and CUT&Tag exemplar of a bivalent MHC-I gene throughout the paper, including in the figure that shows menin displacement altering the mark balance [E2]. Second, **HLA-B*07:02 is the restricting allele for pMLL747-755**, the phosphoneoantigen this graph already holds a structural entry for [E3]. So the one class I locus with both a chromatin phenotype under menin inhibition and a demonstrated KMT2A epitope is the same locus - which is a coincidence, but a useful one, because it means a single allele-resolved experiment could measure both.

Go deeper
Bw6, Bw4 and why the screen antibody is not a gene readout

Clone REA143 is sold as anti-HLA class I Bw6. Bw4 and Bw6 are public epitopes on the alpha-1 helix, carried by different HLA-B alleles - and Bw4 is additionally carried by a subset of HLA-A alleles. So the 'HLA-B-specific' screen arm is, strictly, a Bw6-epitope-specific arm: it reads most HLA-B alleles and no HLA-C, but its specificity is serological rather than genetic, and in a Bw4-homozygous cell it would read nothing.

K-562 is the cell in question, and K-562 is famously class I-low - it is the standard NK-cytotoxicity target precisely because of that. The screen therefore reads a Bw6 determinant on a class I-low line under IFN-gamma induction, which is a well-chosen sensitive system and not a general statement about HLA-B in leukaemia.

Rule 69 generalises here. A CD number can be one gene, no gene, several genes or two antigens. A serological HLA specificity is a fifth case: one epitope shared across alleles of one gene and across a different gene. Record the antibody clone, not just the label.

The epitope, and what it needs

pMLL747-755 (EPR(pS)PSHSM) is an HLA-B*07:02-restricted AML phosphoneoantigen recognised by TCR27; seven crystal structures cover the peptide, the phosphopeptide and synthetic analogues, each a heavy-chain/B2M/peptide ternary complex 3. interface-hla-b0702-kmt2a-phosphopeptide-747-755 is this graph's entry for it and is not duplicated here.

What this gene entry adds is the supply chain. For that epitope to reach a T cell, the cell needs: the KMT2A residue phosphorylated; a proteasome that generates the peptide; TAP1/TAP2 to translocate it; B2M to assemble the heterodimer; and HLA-B*07:02 to be transcribed and at the surface. Of those five, this graph now has an entry for two and a bounded absence for two more - (KMT2A OR MLL) AND leukemia AND (TAP1[tiab] OR TAP2[tiab]) returns 0 against controls of 1,271 and 849 for the bare symbols 4. A TCR-based strategy against this epitope in this disease is therefore being proposed against an antigen-processing pathway nobody has characterised.

A new collision row, and why TAP2 belongs in the registry

gene_exact:TAP2 AND organism_id:9606 AND reviewed:true returns two reviewed human records 4:

Q03519 TAP2_HUMAN primary TAP2 synonyms ABCB3 PSF2 RING11 Y1 686 aa
Q9UDX4 S14L3_HUMAN primary SEC14L3 synonyms TAP2 400 aa

SEC14L3 is Tocopherol-Associated Protein 2 and carries TAP2 as a gene synonym. This is the rule 62/63 shape exactly - a second reviewed record matching gene_exact, from an unrelated family. The length gap is 286 aa so the length check would catch a swap, but a script that takes the first data row and does not read gene_primary is one sort order away from assigning a vitamin-E-binding protein to the antigen-processing beat.

Two further traps on the same pair, recorded so a future agent does not have to find them: TAP1's synonyms include Y3 and RING4, and TAP2's include Y1 and RING11 - single-letter-plus-digit tokens and RING-family strings in a graph that already carries gene-ring1 and gene-rnf2 for the polycomb RING ligases. RING4 and RING11 have nothing to do with either.

subnuclear localizationNOT APPLICABLE - HLA-B is a secretory-pathway type I membrane glycoprotein (signal peptide 1-24, transmembrane helix 310-333) with no nuclear pool. Recorded as a category exclusion rather than as an unmeasured absence, so that it does not inflate the count of proteins whose subnuclear compartment is genuinely undetermined. Bounded for completeness: HLA-B[tiab] against a twelve-term subnuclear clause returns ONE record, PMID 41697750 on immune correlates of HIV-1 rebound in children, which is off topic [E_q93_hlab_loc3].
localization shown for fusionNOT APPLICABLE FOR THE COMPARTMENT QUESTION, and PARTIAL for the only version of it that has content. There is no subnuclear or subcellular localisation question to ask about a type I membrane glycoprotein in a fusion cell - topology settles it. What HAS been shown in KMT2A-rearranged material is SURFACE ABUNDANCE and CHROMATIN STATE: HLA-B is the read-out locus of the bivalency screen and the CUT&Tag exemplar (this entry's existing E1 and E2). Bounded: HLA-B[tiab] against a nine-term KMT2A/MLL fusion clause returns ONE record (PMID 42144646) and HLA-B[tiab] AND a localisation clause AND the fusion clause returns ZERO [E_q93_hlab_loc3] - a zero that carries no information, because the question it bounds is a category error for this protein.

How this could bite us back
  • The KMT2A phosphoepitope route is available only to HLA-B*07:02 carriers, so any strategy built on it excludes most patients before it starts, and a trial enriched for that allele is not generalisable.
  • Raising HLA-B raises the Bw4/Bw6 ligand landscape that inhibitory KIRs read, so a class I-raising drug reshapes the NK compartment's licensing at the same time as it changes T-cell visibility - and in haploidentical transplant, KIR-ligand mismatch is the thing being deliberately engineered.
  • If TAP1/TAP2 or the immunoproteasome is defective in this disease - which nobody has checked - then raising heavy-chain transcription produces empty or suboptimally loaded molecules, which are poor T-cell targets and perfectly good inhibitory KIR ligands. That is the worst of both directions and no published experiment excludes it.
  • Because the neoantigen is a phosphorylation state rather than a sequence, any drug that changes the kinase landscape - and a menin inhibitor changes a great deal of signalling - could remove the epitope while raising the molecule that presents it.
Still open
  1. Are HLA-B promoters bivalent in a KMT2A-rearranged blast, as they are in K-562? This is the single measurement that would convert the beat's central inference into a finding, and it is one CUT&Tag experiment.
  2. Does a menin inhibitor raise presentation of pMLL747-755 specifically, as opposed to raising total HLA-B? Surface heavy chain and presentation of one epitope are different quantities, and a TCR27-based tetramer or a targeted immunopeptidomics run could separate them.
  3. What is the TAP1/TAP2 and immunoproteasome status of KMT2A-rearranged blasts? Nothing at all is published, and the whole phosphoneoantigen strategy assumes the processing pathway works.

Database fact, fetched 2026-09-20 with gene_primary and length read back. The reviewed record is one reference sequence for the most polymorphic locus in the human genome, so it identifies the gene, not an allele; serological specificities (Bw4, Bw6) and KIR ligand groups are allele properties and cannot be read off the accession. 362 aa against HLA-A's 365 means length gives no protection against an A/B swap.

Evidence that argues against this (1)
    • Asserting the accession does not make an HLA claim safe, because almost every clinically meaningful HLA claim is allele-level. A paper reporting HLA-B expression and a paper reporting HLA-B*07:02 restriction are making claims at different resolutions, and the accession is adequate for neither on its own. K-562, a BCR::ABL1 CML line chosen because its MHC-I genes are bivalent and its surface class I is low - the classic NK-target line. The Bw6 specificity is serological: Bw4 and Bw6 are public epitopes on the alpha-1 helix shared across HLA-B alleles, and Bw4 is additionally present on some HLA-A alleles, so the 'HLA-B' arm reads an epitope rather than a locus. No KMT2A-rearranged cell is used anywhere in the paper. Read: full text via Europe PMC fullTextXML (PMC7614190), 2026-09-20.

Evidence that argues against this (1)
    • Because the readout is an antibody against a public epitope, a hit that changes allele-specific expression or peptide loading rather than total heavy-chain expression could score or fail to score for reasons unrelated to transcription. The authors partially control for this by requiring hits in both the pan and the Bw6 screens, but neither antibody distinguishes a transcriptional effect from an assembly or loading effect. What this evidence cannot show

The epitope's availability is restricted to HLA-B*07:02 carriers, roughly a tenth of European-ancestry populations and less elsewhere, and the neoantigenicity is a phosphorylation state rather than a fusion-specific sequence, so the target is only as tumour-restricted as the kinase activity that creates it. The residue, KMT2A S750, lies in the portion of KMT2A retained by every fusion, which is the reason this graph carries the structural entry. Evidence that argues against this (1)
    • A sampled title check of the bare TAP1 and TAP2 operands shows both symbols are used overwhelmingly for the antigen peptide transporters in the current literature, so the 1,271 and 849 are genuine positive controls rather than noise - which makes the zero in this disease harder to dismiss as a vocabulary artefact than the HLA heavy-chain zero, where a worked counterexample exists. UniProt P01889 places HLA-B at the cell membrane as a single-pass type I membrane protein on three experimental citations (ECO:0000269 PubMed:25480565, 26439010, 9620674) with an ER-membrane assembly pool at ECO:0000305, and its feature table independently settles the topology with a signal peptide at residues 1-24 and a helical transmembrane segment at 310-333 of 362 residues.

    What this evidence cannot show

A statement about the record, and the compartment is not in doubt from any source. Note the paralogue hazard this entry already carries: HLA-A is 365 aa and HLA-B 362, three residues apart, so verify-accessions.py cannot detect an A-for-B swap (brief rule 74), and an accession names the GENE while Bw4/Bw6 serological specificities and KIR ligand groups are ALLELE properties.

Evidence that argues against this (1)
    • The one way a NOT APPLICABLE call on a class I heavy chain could be wrong is worth stating rather than waving away, because this graph has been burned by confident topological reasoning before. Soluble and shed forms of class I molecules exist in serum, and truncated or alternatively spliced heavy chains have been reported in some contexts - so 'no soluble species' is a statement about the annotated full-length protein, not a law. What makes NOT APPLICABLE safe here is narrower and sufficient: no source in any system reports a NUCLEAR pool of HLA-B, the bounded query returns one off-topic record out of 8,580, and a cleaved signal peptide commits the nascent chain to the ER lumen co-translationally. None of the three experimental citations UniProt gives for HLA-B's cell-membrane localisation is a localisation study: PubMed:25480565 concerns KIR3DL1*001 interaction depending on molecular microarchitecture within the Bw4 epitope, PubMed:26439010 shows TAPBPR functions as a peptide-exchange catalyst altering MHC class I peptide presentation, and PubMed:9620674 examines HLA-B27-restricted antigen presentation in the ABSENCE OF TAPASIN, revealing polymorphism in class I peptide-loading mechanisms.

    What this evidence cannot show

Bounded by the abstracts of all three papers; each certainly measures surface protein by flow cytometry or by functional presentation, which presupposes the location rather than establishing it. For this gene the observation changes nothing, because the topology features settle the compartment - which is exactly why it is worth recording as a methodological point rather than a defect.

Evidence that argues against this (1)
    • The rejoinder is that a peptide-presentation assay is a stronger demonstration of surface residence than an immunofluorescence image would be: a T-cell or KIR receptor engaging a peptide-MHC complex is a functional readout that only works if the molecule is at the outer face of the plasma membrane. So these citations support the compartment by a better instrument than the one rule 91 looks for. The general lesson runs the other way from the usual one in this beat: for a surface protein, FUNCTION localises better than microscopy, and a rule-91 audit tuned to find microscopy will misjudge the record. Bounded 2026-09-21: HLA-B[tiab] returns 8,580 records; against a twelve-term subnuclear clause it returns ONE, which title-checks as an HIV-1 rebound immunology paper; against a nine-term KMT2A/MLL fusion clause it returns one; and against a localisation clause AND the fusion clause it returns zero.

    What this evidence cannot show

Titles and abstracts only (brief rule 80). These counts are recorded to make the NOT APPLICABLE determination auditable rather than asserted, and they should not be read as bounds on a real question - a subnuclear query on a type I membrane glycoprotein is a category error, and a zero from it carries no information about the biology.

Evidence that argues against this (1)
    • The value of a NOT APPLICABLE is entirely in the denominator, and that is a reason for discipline about which entries get one. Seven entries across three tranches now carry it - HLA-A, NRAS, B2M, PROM1, CD33, ELOVL1, SEPTIN2 - plus HLA-B and FUT9 here, and every one is justified by TOPOLOGY: a cleaved signal peptide, a transmembrane helix, or a lipid anchor. The category must not widen to 'no nuclear pool has been reported', which is a bounded absence and belongs in the denominator - the distinction tranche 3 drew explicitly when it refused NOT APPLICABLE for MAP3K14, a soluble kinase with an unsourced cytoplasmic call and nothing structural barring nuclear entry. This beat applied the same test and refused it for DDX6, IGF2BP2, JAK1, CTR9 and six others. Peh CA et al. 1998
