FUT9 - the dedicated Lewis-x synthase, structurally solved, and untouched by the KMT2A literature

also called FUT9 · Fuc-TIX · FucT-IX · fucosyltransferase 9 · Q9Y231 · 4-galactosyl-N-acetylglucosaminide 3-alpha-L-fucosyltransferase 9

FUT9 is the enzyme most specialised at making the CD15 sugar marker, and scientists have worked out its three-dimensional structure in the act of building it. Nobody has ever studied it in KMT2A leukaemia.

The same thing, for a scientist

FUT9 (UniProt **Q9Y231**, FUT9_HUMAN, **359 aa**, single reviewed human record, primary gene name FUT9, **no listed gene synonyms**, HGNC:4020 with no previous symbols) is the GT10-family alpha-1,3-fucosyltransferase that generates **Lewis-x and Lewis-y** antigens [E1][E2]. Crystal structures of human FUT9 with GDP, with acceptor glycans and as a donor-analogue-acceptor Michaelis complex were determined in 2023, with a catalytic model supported by kinetics on active-site mutants [E3]. **It is the cleanest identifier on this whole beat.** No gene synonyms, no previous symbols, no CD-number history, and a length (359) 171 residues from FUT4's 530. After CLEC12A's three-way collision and CD15's previous-symbol trap, FUT9 is the control case: an antigen-related gene with nothing ambiguous about it. **And it is entirely absent from the disease literature.** FUT9 appears in **1** node file in this graph, and the PubMed intersection of `(FUT4 OR FUT9)` with `(KMT2A OR MLL)` returns a single record which is about FUT4, not FUT9 [E4]. **So the counted absence is: as of 2026-09-20 no indexed paper connects FUT9 to KMT2A-rearranged leukaemia**, with controls passing.

Why include an entry for a gene with no disease literature

Three reasons, and the third is the one that matters.

  1. CD15's biosynthesis needs both enzymes named or the entry misattributes the epitope to FUT4 alone. FUT9 is the dedicated Lewis-x synthase; FUT4 is the myeloid one. Which dominates on a KMT2A-rearranged blast is unknown.
  2. It is structurally solved 3, so if anyone ever wants to inhibit Lewis-x synthesis there is a starting point - with the standard caveat that a PDB entry existing is not a structure suitable for design.
  3. The absence is the finding. A gene that makes the antigen most often named in this graph's immunophenotype layer, with a solved structure and an unambiguous identifier, has zero KMT2A literature. That is a bounded, dated, controlled gap rather than an unbounded 'nobody has looked' - and it is the kind of gap the PI's saturation priorities exist to surface.

subnuclear localizationNOT APPLICABLE - FUT9 is a type II single-pass Golgi membrane glycosyltransferase with a signal-anchor transmembrane helix at 12-32 and its catalytic domain in the Golgi lumen. Recorded as a category exclusion rather than as a bounded absence, so it does not inflate the count of proteins whose subnuclear compartment is genuinely undetermined. Bounded for completeness, and the bound is a total zero: the gene clause over FUT9, 'fucosyltransferase IX' and 'alpha1,3-fucosyltransferase IX' returns 83 records and returns ZERO against a twelve-term subnuclear clause, ZERO against a nine-term KMT2A/MLL fusion clause, and ZERO against a localisation clause combined with the fusion clause [E_q93_fut9_loc4].
localization shown for fusionNOT APPLICABLE FOR THE COMPARTMENT QUESTION - a type II Golgi membrane enzyme has no subnuclear address to show, in a fusion cell or anywhere else - and NO for every other version of the question, with a total zero behind it: the gene clause returns 83 records and ZERO against a nine-term KMT2A/MLL fusion clause, unchanged when a localisation clause is added [E_q93_fut9_loc4]. This is the emptiest fusion-context literature in the tranche and it is consistent with this entry's existing position. The unasked question is not about compartment at all: given that FUT9 makes CD15 in MATURE GRANULOCYTES while FUT4 makes it in PROMYELOCYTES AND MONOCYTES, which enzyme builds the CD15 on a CD15-positive KMT2A-rearranged blast, and does that answer track the blast's arrest point?

How this could bite us back
  • **A solved structure is not a drug.** No CD15-directed or Lewis-x-synthesis-directed intervention is proposed anywhere in this beat, and one would strip the epitope from normal myeloid cells as well.
  • **No alias rescue is available for a zero on this gene.** With no synonyms and no previous symbols, a wrongly narrow index would produce a permanent, unrecoverable absence.

  1. Which of FUT4 and FUT9 actually builds the CD15 displayed on KMT2A-rearranged blasts? Nothing answers this, and the answer decides which gene is the usable proxy for a 24-entry antigen.
  2. Is FUT9 expressed at all in B-lineage or myeloid leukaemic blasts? Even an expression-atlas answer would be new information on this beat.

    • The paper's own framing is that Lewis antigens are made by a COLLECTION of GT10 enzymes with modularly evolved donor- and acceptor-binding sites. A structure of one family member does not establish that FUT9 is the enzyme responsible for CD15 on any particular cell type. Xiu Y et al. 2018

UniProt Q9Y231 places FUT9 at the Golgi apparatus trans-Golgi network membrane on ECO:0000269 PubMed:18395013, with a 'Golgi apparatus membrane' value by similarity from mouse O88819 and the 'Single-pass type II membrane protein' topology by similarity from Q6P4F1 = POFUT3, a 479-aa ER-membrane protein O-fucosyltransferase; the feature table annotates one helical transmembrane segment at 12-32 as a signal-anchor for a type II membrane protein, and the tissue comment records high granulocyte expression with no expression in monocytes.

    What this evidence cannot show

A statement about the record. Two provenance oddities are recorded rather than treated as errors: the topology is propagated from POFUT3, an enzyme of a different family, different length and different compartment, and the mouse record's TGN value is propagated FROM the human record, making the cross-species inference circular in the direction opposite to the other chains this beat found. Neither affects the conclusion, because the transmembrane feature and the experimental TGN citation stand on their own.

Evidence that argues against this (1)
    • The POFUT3 propagation is worth a second look rather than a shrug, because a topology inherited from the wrong family is the kind of error that would be invisible. Type II signal-anchor topology is the canonical architecture of Golgi glycosyltransferases and FUT9's own annotated transmembrane segment at 12-32 - near the N-terminus, with a short preceding cytoplasmic tail - is independently consistent with it, so the call is right. But it is right by luck of family convention rather than by the cited evidence: POFUT3 is an ER enzyme, so an inference chain that propagated its COMPARTMENT rather than only its topology would have put FUT9 in the wrong organelle. This graph's rule-69b lesson applies - a fallback that constructs the value it is looking for will report a property of the fallback. Brito C et al. 2008

    What this evidence cannot show

HeLa cells overexpressing a construct cloned from neuronal cells - not haematopoietic, not fusion-bearing, and an overexpression system (brief rule 73, and the claim names the system first). The sub-organellar conclusion rests on comparing wild-type against cytoplasmic-domain variants, so it establishes that the tail is a determinant rather than mapping the enzyme's resting position quantitatively. Bounded by the abstract.

Evidence that argues against this (1)
    • This is the tranche's best-pointed compartment citation and the counter-note is about what that is worth rather than about the paper. A dedicated intra-Golgi localisation study in an overexpression system tells you the TARGETING DETERMINANT, and targeting determinants are exactly what over-expression can distort: flooding the secretory pathway saturates retention machinery and pushes enzymes distally. So even the best-cited compartment in this tranche rests on an overexpressed construct in a cervical carcinoma line, which is a useful calibration for how good this beat's evidence gets at its ceiling. For FUT9 specifically it does not matter, because the NOT APPLICABLE determination is carried by topology, not by this paper. Nakayama F et al. 2001

Normal human leukocyte subpopulations, not leukaemic and not fusion-bearing (brief rule 73, and the claim names the system first). Expression was measured by competitive RT-PCR - transcript, not protein or in-situ activity - and the enzyme-preference figures come from in-vitro activity assays, so the assignment of each subpopulation's CD15 to one enzyme is an inference combining the two datasets rather than a direct demonstration in cells. Bounded by the abstract.

Evidence that argues against this (1)
    • The result complicates brief rule 69 rather than simply illustrating it, and the complication points the other way from the rule's caution. Rule 69 warns that CD15 is a PREVIOUS OFFICIAL SYMBOL of FUT4 and that resolving the antigen to FUT4 would be a confident wrong assignment, because FUT4 helps build Lewis-x rather than encoding it. True - and this paper shows FUT4 genuinely IS the enzyme that builds CD15 in promyelocytes and monocytes, so the retired symbol is not merely a naming accident but records a real, stage-restricted biochemical relationship. The correct statement is therefore neither 'CD15 is FUT4' nor 'CD15 is FUT9' but that the epitope has TWO enzymatic origins indexed to maturation stage, which is why this graph is right to carry target-cd15 as an antigen entry rather than resolving it to a gene at all. Titles and abstracts only (brief rule 80). Unlike most genes in this tranche there is no alias rescue available and none is needed: this entry already records that FUT9 has no UniProt gene synonyms and no HGNC previous symbols, so the 83-record operand control is the whole reachable literature under every name the gene has. The subnuclear zero bounds a category error and carries no biological information; the fusion-clause zero is a real absence.

Evidence that argues against this (1)
    • A total zero across every fusion query is the kind of result that invites the conclusion that this gene does not belong in the graph, and the argument against that conclusion is not bibliographic. FUT9 is here because it is the dedicated Lewis-x synthase and CD15 is a documented antigen on KMT2A-rearranged blasts, so the absence is a gap in the FIELD rather than a sign the entry is off-beat - and the specific unasked question this tranche surfaced, which enzyme builds CD15 on a blast arrested before the granulocytic stage at which FUT9 takes over, is answerable from deposited expression data because FUT9 and FUT4 are separately quantified in any RNA-seq. That upgrades the absence from never-measured to measured-not-analysed for the expression half, while the localisation half stays a category exclusion. Nakayama F et al. 2001
