EP400 - the ATPase that swaps H2A.Z in; its complex is required by MLL leukaemia stem cells, and in DepMap it is one of the three genes LEAST required in KMT2A-rearranged lines
also called EP400 · p400 · E1A-binding protein p400 · CAGH32 · KIAA1498 · KIAA1818 · TNRC12 · Q96L91
EP400 is the motor that exchanges one version of a histone for another at gene switches. Knocking down other parts of its complex kills MLL leukaemia stem cells while sparing normal blood stem cells - but the large screens say KMT2A-rearranged cells need EP400 itself less than other leukaemias do.
The same thing, for a scientist
EP400 (Q96L91, 3,159 aa) is the ATPase of the p400/TIP60 (NuA4) complex, one of the two remodellers that deposit H2A.Z-H2B delivered by YL1/VPS72 [E1]. Two published results point in opposite directions in this disease: - **For.** A targeted knockdown screen of chromatin regulators identified the **EP400 complex components EPC1 and EPC2 as critical oncogenic cofactors in AML**; Epc1 or Epc2 knockdown induced apoptosis of murine **MLL-AF9** AML cells and abolished leukaemia stem cell potential, while **normal HSPCs were spared**; the mechanism runs through MYC protein accumulation and was reproduced by knocking down **other EP400 complex genes** [E2]. And Tip60, the acetyltransferase of the same complex, is recruited by MLL-AF10 and MLL-ENL to Hoxa9 to acetylate H2A.Z [E3]. - **Against.** In DepMap, EP400 is among the three genes **least** required in KMT2A-rearranged lines relative to other leukaemia lines across the 29 scanned here: difference **+0.121** at a pan-essentiality of -0.932, with SRCAP at +0.118 and SSRP1 at +0.265 [E4]. **The disagreement is informative rather than embarrassing**: the published evidence is about leukaemia stem cell potential and in-vivo self-renewal, and a two-week pooled CRISPR screen in cell lines measures neither. This is the same dose-and-readout objection as CHAF1B's.
What the EPC1/EPC2 result would mean if it transferred
Somervaille's screen is one of the few published findings anywhere in this beat that has the shape a therapeutic programme needs: selective for leukaemic over normal stem cells, in MLL-mutated AML, with a mechanism (MYC accumulation) and a pharmacological corroboration (MYC:MAX dimerisation inhibition rescued apoptosis) 2.
It is not about H2A.Z. The authors' mechanism is that the EP400 complex prevents MYC accumulation, and losing it kills leukaemic cells through MYC. So the same complex has two published leukaemia mechanisms - H2A.Z acetylation at HOXA (Tip60) and MYC restraint (EPC1/EPC2) - and they are not the same story. A future cycle should not merge them.
And the KAT5/Tip60 node does not exist in this graph, which is a gap this beat identified and did not fill: gene-kat7 exists, gene-kat5 does not.

| subnuclear localization | NONE ASSIGNED - a BOUNDED ABSENCE, with two adjacent chromatin-compartment claims that are genomic rather than positional and one cell-cycle-scoped requirement. (1) GENOMIC: TIP60/P400 with H4K12ac is proposed as a HETEROCHROMATIN BACK-UP SKELETON in breast cancer, with ChIP-qPCR and ChIP-reChIP showing H4K12ac enrichment on specific genes in tumours versus adjacent healthy tissue and co-localisation of H4K12ac with TIP60 in different breast tumour types [E_q93_ep400_loc2]. ChIP co-localisation on named genes is locus occupancy and NOT a heterochromatin compartment assignment, and the paper's own framing is a proposed secondary skeleton rather than a measured one. (2) CELL-CYCLE-SCOPED: H2A.Z and its chaperone VPS72/YL1 are required for reassembly of a functional nucleus after mitosis - VPS72 knockdown extends telophase in HeLa and its depletion in vitro produces malformed, non-functional nuclei - and VPS72 is part of two chromatin-remodelling complexes, SRCAP AND EP400 [E_q93_ep400_loc3]. That places EP400's pathway at a specific moment in the cell cycle, at the reforming nucleus, and it is a complex-level and chaperone-level result rather than an EP400 measurement. Bound: the gene clause against a twelve-term subnuclear clause returns 9 records with no EP400 nuclear-body or compartment paper among them [E_q93_ep400_loc4]. |
| localization shown for fusion | NO - nobody has localised EP400 in any fusion, in any lineage, and for this gene nobody has localised it in ANY cell. The gene clause over EP400, p400, TNRC12 and CAGH32 returns 501 records, against a nine-term KMT2A/MLL fusion clause returns 2 (PMIDs 26625313 and 24166297), and against a localisation clause AND the fusion clause returns ZERO [E_q93_ep400_loc4]. The unasked question here is not a compartment one: given that the fusion-context evidence for this complex is an EPC1/EPC2 knockdown in murine MLL-AF9 while EP400 itself is anti-selective in DepMap, the measurement that would settle the contradiction is whether the ATPase subunit is even present in the complex that the EPC subunits' loss disrupts in a KMT2A-rearranged cell - a composition question, which a compartment measurement would not answer. |

}- EP400 is the ATPase of a complex required for DNA damage signalling and for MYC restraint; the EPC1/EPC2 work shows losing it causes MYC protein to accumulate, and handing a leukaemic cell more MYC is not obviously safe even when it is acutely lethal.
- At a DepMap pan-essentiality of -0.93 across 1,208 lines EP400 is broadly required, and the KMT2A-rearranged arm needs it LESS than comparators, so the dependency argument for this target in this disease currently runs the wrong way.
- Tip60/KAT5 is a tumour suppressor in several tissues; any intervention aimed at the same complex in a child carries a second-malignancy concern on a timescale leukaemia trials do not measure.
- Does the EPC1/EPC2 selectivity - leukaemic stem cells killed, normal HSPCs spared - hold in a KMT2A::AFF1 lymphoid model? Every result is myeloid and the screen predates most of this graph's index-disease models.
- The p400/TIP60 complex has two published mechanisms in MLL leukaemia (H2A.Z acetylation at HOXA; MYC restraint) that do not reference each other. Which is the requirement, and do they interact?
- Write gene-kat5. Tip60 is the acetyltransferase in the only direct KMT2A-fusion histone-variant paper and this graph has no entry for it.

Abstract read from efetch 2026-09-20; full text not read (no PMCID). The statement about SRCAP and p400/TIP60 is the authors' inference from a chaperone-histone structure ('shed light on the mechanism'), not a measurement of transfer by either remodeller. No leukaemia.
Evidence that argues against this (1)

A targeted knockdown screen of chromatin regulatory genes identified the EP400 complex components EPC1 and EPC2 as critical oncogenic cofactors in AML, required for the clonogenic potential of human AML cells of multiple molecular subtypes; Epc1 or Epc2 knockdown induced apoptosis of murine MLL-AF9 AML cells and abolished leukaemia stem cell potential while normal haematopoietic stem and progenitor cells were spared, with the same selectivity for human primary AML cells versus normal CD34+ HSPCs; the mechanism is accumulation of MYC protein, also seen on knockdown of other EP400 complex genes, and pharmacological inhibition of MYC:MAX dimerisation or concomitant MYC knockdown reduced apoptosis following EPC1 knockdown.

Graded strong as a statement about the complex; it is NOT established for EP400 specifically.
Evidence that argues against this (1)
- In DepMap, EP400 is one of the three genes least required in KMT2A-rearranged lines among 29 chaperone and exchange genes scanned (+0.121). A complex whose members are essential to MLL leukaemia stem cells in vivo but whose ATPase is comparatively dispensable in cell lines is either a stem-cell-specific requirement or a knockdown-versus-knockout artefact, and this beat cannot distinguish them. Evidence that argues against this (1)
- The EPC1/EPC2 study attributes the same complex's requirement in MLL leukaemia to MYC restraint, not to HOXA activation. Two mechanisms through one complex in the same disease that do not reference each other is a sign the complex's role is not settled. Huang X et al. 2014

A statement about the record, and the nuclear call is almost certainly correct - EP400 is the ATPase of a chromatin-remodelling complex and could not do its job anywhere else. The point is graded rather than absolute: this is the weakest annotation class in the tranche, weaker than MAP3K14's and JAK1's empty evidence lists in one sense (a rule is a positive inference from sequence, which can be wrong in a specific way) and stronger in another (at least the basis is stated). What it means practically is that nobody has ever pointed an instrument at this protein's location.
Evidence that argues against this (1)
- The defensible objection to making anything of this is that the compartment is not the interesting unknown for EP400, and this entry's existing content shows why. The entry exists to record a genuine contradiction - EPC1/EPC2 knockdown kills murine MLL-AF9 leukaemia stem cells while sparing normal HSPCs, yet EP400 is among the three genes LEAST required in KMT2A-rearranged lines in DepMap - and no localisation measurement can resolve that. The measurement that could is a composition one: whether the ATPase subunit is in the complex whose EPC subunits are required. A localisation beat should say when the compartment is not the bottleneck, and here it is not. Moreno-Andrés D et al. 2020

Human breast cancer, not haematopoietic and not fusion-bearing (brief rule 73, and the claim names the system first). ChIP and ChIP-reChIP on named genes measure LOCUS OCCUPANCY, not residence in a heterochromatin compartment, so the paper's skeleton framing outruns its own assay; the authors themselves write 'supposed secondary skeleton' and 'potential interaction'. Cancer Genomics and Proteomics is a low-impact venue and this result has not been independently replicated. Confidence weak for those reasons. Bounded by the abstract.
Evidence that argues against this (1)
- The strongest reason not to record this as a heterochromatin assignment is that it runs against the established direction of the pathway. EP400/TIP60 deposits H2A.Z, and H2A.Z deposition is characteristically a feature of ACTIVE and regulatory chromatin - the yeast paralogue Swr1p deposits H2A.Z into EUCHROMATIN, and this entry's existing E1 places EP400 at gene switches. A heterochromatin role would be a second, opposite function, and the evidence offered for it is ChIP co-occupancy in a tumour series rather than any compartment measurement. The honest record is that EP400 has no subnuclear address and one weak, unreplicated claim pointing at the compartment its main function does not occupy. Moreno-Andrés D et al. 2020

HeLa cells and cell-free nuclear-assembly assays; not haematopoietic, not fusion-bearing (brief rule 73). This is a VPS72 and H2A.Z result, and EP400 enters only as one of the two complexes VPS72 belongs to - so it is complex-membership inference, not an EP400 experiment, and the companion complex SRCAP is equally implicated. Bounded by the abstract.
Evidence that argues against this (1)
- The SRCAP alternative is the whole objection and it is not a technicality. VPS72/YL1 delivers H2A.Z to TWO remodellers, and this paper does not separate them, so a telophase requirement attributed to the EP400 pathway could belong entirely to SRCAP. This graph has repeatedly found that a complex-level result cannot be assigned to a subunit - rule 64 was written from IKK, rule 92 from mistaking focused purifications for screens, and this entry's own EPC1/EPC2 evidence has the same shape. Recorded here as the only cell-cycle-scoped statement available about EP400's pathway, explicitly not as an EP400 localisation. Idrissou M et al. 2020

Bounded 2026-09-21: the EP400 gene clause over EP400, p400, TNRC12 and CAGH32 returns 501 records, against a twelve-term subnuclear clause returns 9 of which NONE is an EP400 compartment study, against a nine-term KMT2A/MLL fusion clause returns 2 neither of which is a localisation measurement, and against a localisation clause AND the fusion clause returns 0.

Titles and abstracts only; supporting figures not searched (brief rule 80), and this absence is classed measured-not-reported rather than never-measured for that reason: anyone who has run a p400 immunofluorescence has seen where it is, and the observation was simply never the subject of a paper. The 501-record operand control is inflated by 'p400' as an apparent-molecular-mass label matching unrelated proteins, the same trap as p50 and p105 on NFKB1 in this tranche.
Evidence that argues against this (1)
- The absence-class choice is arguable and the argument matters for what would close it. Classed measured-not-reported, this gap closes in an afternoon - open the supplementary figures of any p400 paper. But it is possible the compartment was never even imaged: EP400 is 3,159 residues, antibody validation on a protein that size is hard, and most p400/TIP60 work is biochemical purification and ChIP, neither of which produces an image. If that is the case the class is never-measured and the cost is a real experiment. Nothing in the literature bound distinguishes the two, and this entry records the uncertainty rather than picking the cheaper answer. Moreno-Andrés D et al. 2020

SECOND instance in this graph of a nuclear call that is a SEQUENCE PREDICTION: EP400's only UniProt location rests on ECO:0000255 PROSITE-ProRule PRU00549, a motif rule - not an experiment, not an orthologue propagation, not even a curator inference. Weakest annotation class in this tranche (Q93 2026-09-21)
The EP400 pathway has a phase requirement nobody has connected to this disease: H2A.Z delivered by VPS72/YL1 is needed for NUCLEAR REASSEMBLY AFTER MITOSIS, and VPS72 knockdown extends telophase in HeLa (PMID 32708675). VPS72 serves both SRCAP and EP400, so the requirement is not assignable to EP400 (Q93 2026-09-21)
The one heterochromatin-adjacent EP400 claim is WEAK and points against the pathway's main function: TIP60/P400/H4K12ac proposed as a heterochromatin back-up skeleton in 77 breast tumours, on ChIP-reChIP co-occupancy (PMID 33099470), while EP400's established job is depositing H2A.Z at active and regulatory chromatin (Q93 2026-09-21)
