PHF1 (PCL1) - the PRC2 accessory subunit whose Tudor domain reads H3K36me3, and the 3' acceptor shared by three different NuA4-donor fusions in two different tumour types

also called PHD finger protein 1 · PCL1 · Polycomb-like protein 1 · hPCl1 · MTF2L2 · TDRD19C

PHF1 is a helper part of the machine that switches genes off, and it works partly by reading a chemical tag that normally marks genes that are switched on. Three different fusions in two different tumour types all end in PHF1, each one delivering it a different partner from the gene-activating machinery.

The same thing, for a scientist

**PHF1 is UniProt O43189 (PHF1_HUMAN, 567 aa), HGNC:8919 `PHD finger protein 1` at 6p21.32, primary Ensembl ENSG00000112511; `gene_exact:PHF1 AND organism_id:9606 AND reviewed:true` returned exactly one row** [E1][E2]. It is the mammalian Polycomblike protein PCL1, an accessory subunit of PRC2. **Its two documented molecular activities pull in opposite directions on the same histone tail.** PHF1 is required for efficient H3K27me3: it resides with EZH2 at EZH2-regulated genes including the HoxA loci, knockdown reduces global H3K27me3 while H3K27me2 rises at the up-regulated HoxA loci, and adding PHF1 in vitro specifically stimulates EZH2's ability to make H3K27**me3** but not me1 or me2 [E3]. Separately, **the Tudor domain of PHF1 selectively binds H3K36me3** - the mark of active transcription elongation - which the authors propose as a further recruitment and regulatory mechanism for PRC2 [E4]. So PHF1 is a repressive-complex subunit that reads an activating mark. **Fusions.** PHF1 at 6p21 is recurrently rearranged in endometrial stromal sarcomas lacking the t(7;17): `JAZF1-PHF1` in two tumours with t(6;7) and `EPC1-PHF1` in one with a three-way t(6p;10q;10p) [E5]. `MEAF6-PHF1` was added from an ESS with t(1;6)(p34;p21) [E6]. **And the largest PHF1-fusion literature is not in ESS at all**: PHF1 rearrangement is present in 80% of ossifying fibromyxoid tumours, with `EP400-PHF1` in 44% of cases, and it was in an OFMT series that MEAF6-PHF1 and EPC1-PHF1 were also found [E7]. EP400 is itself a NuA4/TIP60 component. **Dependency.** PHF1 is the least essential gene in this tranche: over 1,258 DepMap screens the mean Chronos gene effect is **-0.0700 with 0.16% of lines below -0.5 and none below -1.0** [E8].

What this adds to the ESS family rule, and where it corrects the graph's picture of it

concept-low-grade-ess-is-a-nua4-to-polycomb-fusion-family (Q123) states the rule that ESS fusions are 'N-terminal NuA4 component, C-terminal PcG subunit'. Reading PHF1's own literature rather than the family's gives two refinements, one supporting and one corrective.

Supporting, and it widens the rule beyond the paper that stated it. In ossifying fibromyxoid tumour, the commonest PHF1 partner is EP400 - a NuA4/TIP60 component - at 44% of OFMT cases 7. That is a fourth NuA4-family 5' donor to PHF1, found in a different tumour type by a different group, and it is independent of the Piunti enumeration. The concept entry's caution that 'the rule and one of its instances were established together' is answered in part by EP400: it is a NuA4-to-Polycomb fusion nobody assigned in order to make the rule work.

Corrective, and the graph should record it. The concept entry's membership table lists MEAF6-PHF1 as a low-grade ESS fusion, which it is - Panagopoulos et al. describe it in a single ESS with t(1;6)(p34;p21) as the sole karyotypic anomaly 6. But Antonescu et al. independently identified MEAF6-PHF1 in an ossifying fibromyxoid tumour, in a paper whose title says the finding 'shows genetic overlap with endometrial stromal sarcoma' 7. MEAF6-PHF1 is therefore not an ESS-specific fusion, and neither is EPC1-PHF1, which appears in both series. A family defined by the complexes its halves belong to and named after one tumour type turns out to cross tumour types - which, if anything, is the stronger version of Q123's point that the family is about complexes rather than about a tissue. This is a refinement to the concept entry, not an error in it: the entry's table is sourced to Piunti's enumeration and is accurate to that source.

And a caution against the neatest reading. It is tempting to say the 3' halves are 'Polycomb' and leave it there. They are not one thing: SUZ12 is a PRC2 core subunit, PHF1 is an accessory subunit that tunes EZH2 processivity toward me3, and EZHIP is a catalytic antagonist. The concept entry already makes this point for SUZ12 versus EZHIP; PHF1 sits between them and makes the spread three-valued rather than two.

The reader/writer inversion, and why it connects to NSD1

PHF1's Tudor domain binds H3K36me3 4 - a mark deposited co-transcriptionally by SETD2 over the bodies of active genes - while the complex PHF1 belongs to deposits the repressive H3K27me3 3. A repressive complex carrying a reader for an activating mark is a genuine mechanistic oddity, and the authors frame it as a recruitment and regulatory mechanism rather than as a paradox.

Two connections inside this beat, stated as observations and not as claims.

  • gene-nsd1, written in the same tranche, writes H3K36me2, not me3. So PHF1 does not read NSD1's product. Anyone tempted by a 'the H3K36 axis links the two fusion families' story has to get the methylation state right, and the same trap defeated the tidy ZMYND11 reading recorded in gene-nsd1.
  • ZMYND11's PWWP also reads H3K36me3. Two proteins in two of this graph's fusion families read the same mark through different domains. This beat found no publication connecting them and asserts no connection; it is recorded because it is the kind of coincidence this corpus should be able to see, and because the honest next step is a query rather than a sentence.

What is NOT claimed here. No relationship between PHF1 and KMT2A, menin, LEDGF or DOT1L was sought or found in this beat, and none is asserted. PHF1 is in this graph because it is the 3' acceptor of the complex-defined family Q123 identified, and for no other reason.

fusion architectureIn MEAF6-PHF1 the junction is MEAF6 exon 5 to PHF1 exon 2, so the ENTIRE PHF1 coding region is retained (PMID 22761769). A PHF1 fusion is therefore PHF1 with an N-terminal extension, not a truncated PHF1 - which is a different architecture from KMT2A fusions and worth stating explicitly, because it means the Tudor and PHD domains are all present in the chimera.
refinement to concept low grade essThe concept entry lists MEAF6-PHF1 and EPC1-PHF1 as ESS fusions, sourced to the Piunti enumeration, which is accurate to that source. Both are ALSO reported in ossifying fibromyxoid tumour (PMID 24285434), and OFMT's commonest PHF1 partner is EP400 - another NuA4/TIP60 component - at 44% of cases. The family therefore crosses tumour types, which strengthens rather than weakens the concept's central point that it is defined by complexes rather than by tissue, and supplies a NuA4-to-Polycomb instance found independently of the paper that stated the rule. Reported as a refinement, not as an error.
relationship to existing entriesconcept-low-grade-ess-is-a-nua4-to-polycomb-fusion-family names PHF1 in its table as one of the 3' Polycomb halves. gene-epc1 and gene-jazf1 hold two of its 5' partners. This entry holds PHF1 itself: accession, the PCL1/PCL2/PCL3-versus-PHF1/MTF2/PHF19 numbering trap, the H3K36me3-reading Tudor domain, the H3K27me3-processivity function, the fusion architecture that retains all of PHF1, and the OFMT/EP400 extension of the family.

How this could bite us back
  • The therapeutic inference a reader will reach for - these are Polycomb fusions, so use a Polycomb inhibitor - is already refused in this graph for EZHIP and is no safer here. PHF1 is a positive modulator of EZH2 processivity, so a PHF1 fusion that retains PHF1 plausibly increases H3K27me3 locally, while the EZHIP fusion abolishes it. An EZH2 inhibitor would push the same family in opposite directions depending on which member a patient has, and nobody has measured the mark in either.
  • PHF1 is the least essential gene in this beat's panel (0.16% of 1,258 lines below -0.5) and has two paralogues that were not tested for buffering. Any PHF1-directed strategy is therefore working against a target whose loss is nearly free in every screened cell - which argues the fusion, not the gene, is the only viable object, and no chemical matter exists for either.
  • The fusion architecture makes a degrader unusually awkward. Because the entire PHF1 coding region is retained, wild-type PHF1 and the chimera share every domain; the only fusion-specific feature is the junction and the N-terminal partner. A PHF1-directed agent would hit both alleles' products in every tissue, and PHF1 is a PRC2 subunit in development.
Still open
  1. Does the PHF1 Tudor domain still read H3K36me3 in the fusion proteins, and does that reading target the chimera? The MEAF6-PHF1 junction retains all of PHF1 including the Tudor domain (PMID 22761769). If the chimera is targeted by H3K36me3, then a NuA4-to-Polycomb fusion is addressed by an ELONGATION mark, which is a mechanistically specific prediction and, as far as this beat found, has never been tested in any member of the family.
  2. Is EP400-PHF1 mechanistically a member of the ESS family rule? It is the commonest PHF1 fusion anywhere (44% of OFMT) and EP400 is a NuA4/TIP60 component, so on the rule it belongs - but the rule was stated for ESS and EP400-PHF1 is an OFMT fusion, and no biochemistry on it appears in this beat's reading. If it behaves like JAZF1-SUZ12, the family is tumour-agnostic; if it does not, the tissue matters after all.
  3. What happens to H3K27me3 in a PHF1-fused tumour? PHF1 loss lowers global H3K27me3 and shifts it to me2 (PMID 18285464), and the family's other 3' halves are a PRC2 core subunit and a PRC2 poison. Nobody has measured H3K27me3 in ANY member of this family in the same histology - concept-low-grade-ess-is-a-nua4-to-polycomb-fusion-family already names this gap and proposes the archival-IHC experiment. Adding PHF1 makes it a three-arm comparison rather than a two-arm one.
  4. Do PHF1's uncoded UniProt localisations - centrosome, DNA double-strand-break sites, NEK6 co-localisation - rest on real experiments, and does the fusion inherit them? None of these carries an evidence code and this beat did not resolve their primary sources. A PRC2 accessory subunit at the centrosome is either an important second job or a database artefact, and one afternoon of reading would decide which.

PHF1 is UniProt O43189 (PHF1_HUMAN), a 567-residue 'PHD finger protein 1' also named Polycomb-like protein 1 / hPCl1, with gene-name synonym PCL1, and a subcellular-location block reading: Nucleus; Cytoplasm, cytoskeleton, microtubule organizing center, centrosome; Note = localises specifically to the promoters of numerous target genes, localises to double-strand break sites following DNA damage, and co-localises with NEK6 in the centrosome.

RULE 91 NOTE: NONE of the location statements on this record carries an evidence code - not the nucleus, not the centrosome, not the DSB localisation, not the NEK6 co-localisation. Every one is uncoded. Rule 91 item 2 says to read the uncoded comments and record them AS uncoded rather than discard them, which is what is done here: the centrosomal and DSB localisations are recorded as database statements whose primary sources this beat did NOT resolve, and no confidence above 'established for the accession itself' is claimed for them.

Evidence that argues against this (1)
    • Treating every uncoded UniProt statement as unestablished cuts the wrong way as often as the right one. Rule 91 item 2 says to READ the uncoded comments because they carry the condition-scoped statements that are usually the interesting ones - and PHF1's centrosome, DSB and NEK6 annotations are exactly that kind of statement. They may well rest on good papers this beat did not resolve. The honest label is 'source not checked', not 'probably not real', and this entry's framing risks the second reading.

Fetched live 2026-09-23; exactly one document returned. The alias MTF2L2 is a retrieval hazard: MTF2 is PCL2, a DIFFERENT Polycomblike paralogue with its own gene entry in HGNC, and a substring search for MTF2 reaches PHF1's alias. PHF1, MTF2 and PHF19 are the three mammalian Polycomblike proteins and their PCL1/PCL2/PCL3 numbering does not match their PHF numbering, which is exactly the shape of rule 66. No row exists for any of these in data/symbol-collisions.json today.

Evidence that argues against this (1)
    • The PCL1/PCL2/PCL3 versus PHF1/MTF2/PHF19 mapping asserted here is read off PHF1's own alias list, and this beat did NOT fetch the HGNC records for MTF2 or PHF19 to confirm it. That is precisely the shape of error rule 66 exists for - MLL2 and MLL4 each naming two genes with the protein names swapped - and an alias field is a weaker source for a family numbering than the family's own records. The mapping should be verified before anyone relies on it.

PHF1 resides along with EZH2 at EZH2-regulated genes including the HoxA loci and the non-Hox MYT1 and WNT1 genes; knockdown of PHF1 or of EZH2 up-regulates HoxA gene expression; reduced PHF1 lowers global H3K27me3 while H3K27me2 rises at the up-regulated HoxA loci; and adding PHF1 in vitro specifically stimulates EZH2's ability to catalyse H3K27me3 but not H3K27me1 or me2. The authors conclude PHF1 modulates EZH2's activity in favour of the repressive H3K27me3 mark.

    What this evidence cannot show

Abstract read this session; full text not read. The in vivo arm is knockdown, with the usual exposure to indirect effects, and the in vitro stimulation arm uses reconstituted components. Note the pleasing but unexamined coincidence that PHF1's PRC2 target loci here are the HoxA loci, which are also where NUP98::NSD1 acts in gene-nsd1 E4 and where the KMT2A programme lives - three different mechanisms converging on one locus cluster is more likely to reflect how much of chromatin biology is done at HoxA than to be a connection, and no connection is asserted.

Evidence that argues against this (1)
    • PHF1 has two paralogues, MTF2 and PHF19, that are also PRC2 Polycomblike accessories with overlapping function, so a PHF1 knockdown phenotype is compatible with a total-Polycomblike-dosage effect rather than with a PHF1-specific requirement. The in vitro arm is stronger on this point than the in vivo arm, and the global H3K27me3 reduction from a single accessory-subunit knockdown is a large effect for a subunit with redundancy - which is a reason to want the experiment repeated with paralogue controls.

This is peptide-level binding plus structural analysis of isolated domains - the physiological consequence of the H3K36me3 contact for PRC2 targeting is the authors' proposal, not their measurement. The paper states the same is 'likely' for MTF2, which is an inference and is recorded as such. No PDB id is stated here because none was fetched in this beat.

Evidence that argues against this (1)
    • Peptide binding by an isolated Tudor domain is a result that frequently fails to survive nucleosome context, and the paper's own physiological claim is a proposal rather than a measurement. The abstract also extends the finding to MTF2 as 'likely', which is an inference presented alongside data. Until a nucleosome-context measurement exists, 'PHF1 reads H3K36me3' should be held as a domain property rather than as a targeting mechanism - and this entry's whole reader/writer-inversion section rests on it.

The authors' own summary of the mechanism is explicitly speculative: 'Although the specific functions of the MEAF6 and PHF1 proteins and why they are targeted by a neoplasia-specific gene fusion are not directly apparent'. This is the single most valuable detail for this graph, because the junction is exon 5 of MEAF6 to exon 2 of PHF1, i.e. essentially ALL of PHF1 is retained - so a PHF1 fusion is a PHF1 protein with an N-terminal extension, not a truncated PHF1.

Evidence that argues against this (1)
    • One tumour, and the 750-residue protein was never observed - it is predicted from a sequenced cDNA junction. No protein was detected, no function was tested, and the authors explicitly say the reason these two genes are targeted is 'not directly apparent'. The exon-5-to-exon-2 architecture that this entry treats as its most valuable structural fact is therefore a property of a transcript, and whether the predicted protein is made at all is unmeasured.

If EP400's complex assignment turns out to be more complicated than 'NuA4/TIP60 core ATPase' - and multi-complex membership is exactly what gene-meaf6 documents for another member of this family - then the independence of this support evaporates. • A near-zero dependency score cannot distinguish 'not required' from 'redundant', and PHF1 has two paralogues that were not tested. It also cannot see a dosage or differentiation phenotype of the kind PRC2 accessories are expected to have, because the readout is proliferation in an immortalised line. Reading 0.16% below -0.5 as evidence that PHF1 does little would be the same category error this beat flags for NSD1.
