Two thirds of the curated interactome of this project's six core proteins is spoke-expanded - and the pairs this graph chose to write are significantly better than the ones it did not
also called spoke-expansion census · MI:1060 census · how much of the interactome is a row nobody observed
When a scientist pulls one protein out of a cell, dozens of others come with it, and the database turns that one experiment into dozens of separate 'A binds B' rows that nobody ever tested one-on-one. Across the six proteins at the centre of this project, 64% of database rows and 71% of partner pairs are of that inferred kind - but the pairs this project actually wrote up are meaningfully better evidenced than the ones it skipped.
The same thing, for a scientist
IntAct flags curator-inferred binary pairs from n-ary experiments as psi-mi:MI:1060 spoke expansion [E1]. Nobody had asked how much of this project's interactome rests on them. Measured live against the IntAct REST record for KMT2A, MEN1, PSIP1, AFF1, AFF4 and DOT1L (908 interaction records, 449 distinct partner pairs, fetched 2026-09-21) [E2]: 580 of 908 records are spoke-expanded, 63.9% (Wilson 95% CI 60.7-66.9%), and 317 of 449 pairs rest ONLY on spoke-expanded rows, 70.6% (66.2-74.6%). Against that null (brief rule 84), the 51 pairs this graph asserts through a `binds` or `part_of` edge and that IntAct can adjudicate are spoke-only in 27 cases, 52.9% (39.5-65.9%), against 72.9% for the 398 pairs it did not write - Fisher exact two-sided p = 0.0051 [E2]. The graph is selecting for observed interactions, and a slim majority of what it has written is still spoke-only. The per-protein split is the more useful result: MEN1 46.7% spoke-only against DOT1L 78.6%, AFF1 76.7%, AFF4 75.9%, PSIP1 73.2% and KMT2A 71.9%. Interaction type across the graph's adjudicable pairs is 25.5% MI:0407 direct interaction, 25.5% MI:0915 physical association, 47.1% MI:0914 association, 2.0% MI:2364 proximity. A hand-check of all 27 (brief rule 92) reclassified one - PSIP1-KMT2A is spoke-flagged and was nonetheless solved by X-ray diffraction [E3] - and two more have a PDB entry containing both chains anyway.
What a spoke-expanded row is, and what it is not
An affinity purification is one experiment with one bait and many preys. To store it as binary pairs, a curator applies the spoke model: every prey is paired with the bait, and nothing is asserted between preys. IntAct records the transformation in the expansion field as psi-mi:MI:1060 (spoke expansion), whose ontology definition read back live is "Complex n-ary data has been expanded to binary using the spoke model. This assumes that all molecules in the complex interact with a single designated molecule, usually the bait" 1.
A spoke row is a real observation. The prey was in the pulldown. What it is not is evidence that the two proteins touch, because a prey can reach the bait through any number of bridging subunits. That distinction is the whole of this project's menin-interface argument, which is about direct contacts and about a pocket a drug occupies, so the census is worth having.
The interaction-type vocabulary carries the same gradient and was also read back live 1: MI:0914 association - "may participate in formation of one, but possibly more, physical complexes"; MI:0915 physical association - "within the same physical complex"; MI:0407 direct interaction - "in direct contact with each other". A spoke-expanded row is usually typed MI:0914, which is the weakest of the three.
Inclusion rule, stated so the sample can be judged
A graph interaction claim is a binds or part_of edge in data/graph/edges/*.json with one endpoint in the seven core ids - gene-kmt2a, gene-men1, gene-psip1, gene-aff1, gene-aff4, gene-dot1l, fusion-kmt2a-aff1 - and the other endpoint a graph entry carrying a UniProt accession. binds is this graph's physical-contact edge; part_of between two protein entries is a complex-membership claim, which is a physical-association claim, and the WRAD subunits are encoded that way. Self-pairs are excluded. Each pair is looked up in IntAct by base accession with a gene-symbol fallback, because IntAct stores IBTK under the unreviewed protein-group leader E7EPI0 while the graph stores Q9P2D0 - a trap already carrying a row in data/symbol-collisions.json.
That yields 72 pairs, of which 51 are adjudicable against IntAct and 21 have no curated IntAct row at all. The 21 are reported as their own arm and are NOT folded into a denominator, because "no IntAct row" means "not curated here", never "not observed" 2.
The rule has a visible boundary and the boundary matters. Several interactions the project reasons from are encoded through a complex node or through related_to and are therefore invisible to it - gene-ash2l reaches gene-kmt2a only by related_to, and gene-cdk9 and gene-ell have no binds or part_of edge to any core entry at all. Those pairs are classified separately in results.json under load_bearing_core, directly from IntAct, so the load-bearing question is answered on its own terms rather than by an artefact of edge vocabulary.
The numbers, with their null and their intervals
| level | k / n | % | Wilson 95% CI |
|---|---|---|---|
| records spoke-expanded | 580 / 908 | 63.9% | 60.7-66.9% |
| all IntAct pairs, spoke-only (the null) | 317 / 449 | 70.6% | 66.2-74.6% |
| pairs this graph wrote, spoke-only | 27 / 51 | 52.9% | 39.5-65.9% |
| pairs the graph did not write, spoke-only | 290 / 398 | 72.9% | - |
Fisher exact two-sided on written versus not-written: p = 0.0051. The written pairs are a subset of the 449, so the comparison is drawn against the complement rather than against the whole, which is the honest form.
Per core protein, where the interesting variation is:
| protein | pairs | spoke-only | 95% CI | partners with ANY MI:0407 record |
|---|---|---|---|---|
| MEN1 | 60 | 46.7% | 34.6-59.1% | 8: JUND, KMT2A, KMT2B, MYH9, NFKB1, NFKB2, NME1, RELA |
| KMT2A | 146 | 71.9% | 64.1-78.6% | 10 distinct symbols across 11 pairs |
| PSIP1 | 71 | 73.2% | 61.9-82.1% | 3: KMT2A, RBBP8, gag-pol |
| AFF4 | 87 | 75.9% | 65.9-83.6% | 3: LRRK2, SDCBP, keratan sulfate |
| AFF1 | 43 | 76.7% | 62.3-86.8% | 1: MLLT3 |
| DOT1L | 42 | 78.6% | 64.1-88.3% | 1: MLLT3 |
MEN1's interval does not overlap AFF1's, AFF4's or DOT1L's. The protein this project proposes to drug is the best-observed of the six, and the index fusion's own 3' partner is close to the worst.
The hand-check, and why the flag alone is the wrong test (brief rule 92)
The heuristic was: every IntAct record for this pair carries MI:1060, therefore nobody observed the binary pair. Reading all 27 rows it returned found it wrong once, and wrong for a structural reason rather than a clerical one.
PSIP1-KMT2A is two records, both flagged MI:1060, and one of them is MI:0407 direct interaction determined by X-RAY DIFFRACTION, from PMID 22327296 3. IntAct spoke-expands an n-ary deposition whatever produced it, so a ternary crystal structure - here menin/MLL/LEDGF, PDB 3U88 4 - comes out of the pipeline flagged as an inference. MI:1060 is a statement about the expansion, not about whether anybody looked.
The corrected test is a conjunction: spoke-expanded on every record, AND no record typed MI:0407, AND no record whose detection method is structural (x-ray, NMR, EM) or a binary biophysical method (ITC, SPR, fluorescence polarisation, CD, sedimentation).
| heuristic flagged | 27 of 51 |

| misclassification rate | 3.7% |
| of the 26 that stand, with a PDB entry containing both chains | 2 (AFF4-ELL2 5JW9; KMT2A-DPY30 6PWV) 4 |
The heuristic's answer is kept in results.json beside the corrected one, because the size of its error is itself a result. 3.7% is a good error rate and the cycle-42 precedent was 5 of 9; the difference is that this classifier tests a stored database field rather than inferring a latent property, and that is the kind of classifier worth building.
And the PDB arm needs its own caveat. A PDB entry containing both chains is not a direct contact. 6PWV is the MLL1 core complex on a nucleosome and contains KMT2A and DPY30, but DPY30 binds ASH2L, not KMT2A 5. The shared-entry test corroborates co-membership of one observed assembly - which is a weaker claim than a contact, and is exactly what a spoke row asserts. So for KMT2A-DPY30 the spoke flag and the structure agree, and the honest reading is that both are right.
The 26 graph pairs that stand as spoke-only, by core protein
Persisted as identities and not only as a count (brief rule 90); the full per-pair record with interaction ACs, PMIDs, detection methods and miscores is in analyses/spoke-expansion-provenance-census/results.json.

* has a PDB entry containing both chains, so co-membership of an observed assembly is corroborated even though the binary contact is not.
Six of the eight DOT1L rows are the Hein 2015 spoke set that cycle 42 already worked out in full 6, and one - MLLT6/AF17 - is a genuine DotCom subunit whose contact has still never been observed binary.
What this does NOT say
- It does not say a spoke row is worthless. Every entry touched in this beat says the opposite in its caveat, in those words. The prey was in the pulldown; that is a fact about the cell.
- It does not bound the literature. IntAct is a curated subset, and a co-IP shown in a supporting figure of a paper about something else never reaches it. Worked example from this run: reading MEN1 through PSICQUIC, JUND is absent from the record entirely and I wrote that absence down as a finding before catching it; through the REST endpoint it is there with six records, MI:0407, ITC and x-ray diffraction 2. The absence was my instrument's, not IntAct's.
- It does not deduplicate to experiments. A pair with one spoke row and a pair with six spoke rows from six papers are both
spoke_onlyhere. Record counts and PMIDs are stored per pair so a stricter reading can be recomputed without re-fetching. - It says nothing about the fusion.
fusion-kmt2a-aff1has no UniProt accession, so no pair keyed on it joins to IntAct, and separately IntAct holds fusion-protein interactors for MLL-ENL, MLL-AFF4 and MLL-AF9 but none for KMT2A::AFF1.

}- A census like this makes the interactome look adjudicated when it has only been graded. Every one of the 26 spoke-only pairs could be a real direct contact that nobody has tested one-on-one, and treating the grade as a verdict would delete real biology from the graph. The correct downstream action is a caveat and a queue, never a deletion.
- If this figure is used to prioritise which interactions to pursue experimentally, it will systematically deprioritise transient and condensate-associated contacts, because those are precisely the ones that never yield a crystal or an ITC curve. For a fusion oncoprotein whose proposed mechanism is aberrant recruitment through low-affinity multivalent contacts, that bias points away from the mechanism.
- The graph-versus-population comparison is vulnerable to the graph growing. If a future beat writes up thirty atlas-only partners because the coverage metric demands it, the graph's 52.9% will rise toward the 72.9% null and the improvement reported here will be spent - with no entry getting worse. A coverage metric that counts entries and a provenance metric that grades them can be optimised against each other.
- Does the same census over the OTHER expansion model - MI:1061 matrix expansion, which pairs every prey with every other prey - find any rows at all in this domain? None appeared in the 908 records read here, but the query was not designed to look for them and a matrix-expanded row would be weaker still than a spoke.
- The census unit is a pair, so a partner supported by six independent spoke-expanded papers grades identically to one supported by a single row. What is the right weighting, and does any pair in the spoke-only 26 have enough independent spoke rows to be treated as corroborated by replication rather than by directness?
- Every proximity-labelling record (MI:2364, 111 of 908) is neither a spoke nor a binary contact. Should this graph carry a third provenance grade for BioID-class evidence rather than folding it into the interaction-type ladder?
- Can the author-confidence grade in MITAB column 27 be carried into this census, so that a spoke row from an atlas that graded it A+ is separated from one graded B-? The column exists and ana-atlas-confidence-tracks-stoichiometry-not-abundance shows the grade carries real information.

In the PSI-MI controlled vocabulary, MI:1060 'spoke expansion' means complex n-ary data has been expanded to binary assuming all molecules interact with a single designated molecule, usually the bait; MI:0914 'association' means the molecules may participate in one but possibly more physical complexes; MI:0915 'physical association' means within the same physical complex; MI:0407 'direct interaction' means in direct contact.

Every MI term used in this entry was fetched from OLS4 in the same script run that produced the counts, and the labels printed in the output are the ontology's rather than the author's, because the dispatch brief that supplied them has been wrong about a premise in three consecutive cycles. One defect noticed in passing and not acted on: the OLS4 definition of MI:1061 'matrix expansion' reads 'expanded to binary using the spoke model', which is a copy-paste of the MI:1060 text; the second sentence correctly says all molecules interact with each other. MI:1061 does not appear in any record counted here.
Evidence that argues against this (1)
- A controlled-vocabulary definition constrains what a curator is supposed to mean, not what every curator did mean across twenty-one years of depositions. IntAct's oldest rows in this set were deposited in 2005, and curation practice for expansion flags has changed; the flag is used consistently in the records read here, but that is an observation about these records and not a guarantee. One database on one day, and IntAct gains depositions. An EMPTY expansion field is the NEGATIVE, not a missing value: in MITAB 2.7 the expansion column (0-based col15) is '-' for an unexpanded record and in the REST representation used here the key is expansionMethod and is null; both are read as 'not spoke-expanded', never as 'unknown'. The six accessions were resolved by reading the primary gene name back from UniProt in the same run. The unit is a PAIR and not an experiment, so a pair supported by one spoke row and a pair supported by six are graded the same; per-pair record counts and PMIDs are persisted so that can be recomputed. The graph arm depends on the edge vocabulary and is bounded by it, which the entry states in its own section. Proximity labelling (MI:2364, 111 records) is a third category that is neither a spoke nor a binary contact and is counted as its own interaction type rather than merged into either.
Evidence that argues against this (1)
- The 52.9% versus 72.9% difference could be an artefact of what this graph chose to write about rather than of evidential quality: the graph writes about the SEC and WRAD and the menin pocket because they are famous, and famous complexes attract focused structural work. Selection on fame and selection on evidence are not separable in this design, and the Fisher p bounds only the first question - whether the two sets differ - not why. EMBL-EBI IntAct 2026

This paper is cited in 52 entries of this graph already (brief rule 82); it is used here for one narrow purpose - that the IntAct records derived from it carry both the spoke-expansion flag and an x-ray-diffraction direct-interaction record - and not for any conclusion about the menin pocket, which the graph has written elsewhere and better. The abstract was read; the PSIP1 content of the paper was taken from the PDB entry 3U88 record rather than from the abstract, which does not mention LEDGF.
Evidence that argues against this (1)
- That IntAct flagged a crystal-structure record as spoke-expanded is arguably correct curation rather than a defect: 3U88 is a ternary complex, and a curator representing a three-body structure as binary rows is applying the spoke model exactly as intended. If so, the defect is in READING the flag as 'unobserved', which is the reading this census had to be corrected out of, and the entry should not be taken as criticism of the curation. The shared-entry test in this analysis was computed from UniProt PDB cross-references and then confirmed entity-by-entity for the entries named here, because a cross-reference tells you a protein appears in an entry and not that two proteins appear in the SAME entry in contact. Brief rule: four ways the PDB will give a confident wrong answer. A shared entry establishes co-membership of one observed assembly, never a contact - DPY30 and KMT2A are both in 6PWV and do not touch each other.
Evidence that argues against this (1)
- Using a shared PDB entry as corroboration systematically favours large, stable, reconstitutable complexes and is blind to exactly the transient interactions a fusion oncoprotein is proposed to make. A pair with no shared entry may simply be a pair nobody could crystallise, and reading the absence as weakness would invert the argument this project makes about transient condensate-associated contacts. Abstract read; the subunit topology statement is standard for the MLL1 core complex and is also visible in the 6PWV entity list, but the specific assertion that DPY30 makes no KMT2A contact in 6PWV was not verified residue-by-residue in this beat and is recorded at strong rather than established confidence for that sub-claim. This PMID is already cited in 6 entries of this graph (brief rule 82), including gene-dpy30 and interface-wdr5-rbbp5-vdv.
Evidence that argues against this (1)
- If a future re-refinement or a different MLL1 complex structure did place DPY30 against KMT2A, the KMT2A-DPY30 spoke row would become an understatement rather than an honest representation, and this entry's reading of it would need reversing. This census deliberately does NOT re-derive the author-confidence analysis; that is `ana-atlas-confidence-tracks-stoichiometry-not-abundance`, which established over all 31,944 rows that the grade tracks the prey:bait ratio rather than prey abundance, and it should be cited for that rather than repeated here. - A proteome-scale atlas is not a weak source; it is a strong source being asked a question it was not designed to answer. AF17's DotCom membership is 5 of 5 spoke-expanded with no shared structure - a genuine complex subunit whose contact with DOT1L has never been observed binary
PAF1-KMT2A is mixed, 3 of 4 spoke-expanded with one physical-association record not expanded; LEO1-KMT2A is 2 of 2 spoke-expanded
graded against that census's 70.6% spoke-only null
tests the absence set against that census's 70.6% spoke-only null; Fisher p = 0.00068
re-derived at the same endpoint on 2026-09-21 the census is 268/452 pairs spoke-only (59.3%) after deduplicating on interaction AC, not 317/449 (70.6%); against that null this entry's Fisher p goes from 0.00068 to 0.0186 and the direction survives
the spoke-only null this entry reads its four non-spoke rows against is 59.3% deduplicated on interaction AC, not the 70.6% quoted; the non-spoke finding holds on either reading
