IntAct curates SEVEN MLL fusion proteins as first-class interactors - ENL, AFF4, AF9, GAS7, ELL, AF6 and CALM - and not the index one

also called no IntAct entity for MLL-AF4 · the index fusion has no interactor record · seven MLL chimeras curated, not this one · EBI-2620068 EBI-2620048 EBI-2890930 EBI-11579188 EBI-9513644

Interaction databases can store a fusion protein as its own molecule, and they have done it for seven different MLL fusions. The one this project is about is not among them, so no recorded partnership in the database is a partnership of the actual index fusion.

The same thing, for a scientist

IntAct models some chimeric oncoproteins as first-class interactors with their own accessions rather than decomposing them into the parent genes. Within the 908 IntAct records of KMT2A, MEN1, PSIP1, AFF1, AFF4 and DOT1L fetched 2026-09-21, four such entities appear: `EBI-2620068` mll_enl_human_protein, `EBI-2620048` and `EBI-2620075` mll_aff4_fusion, and `EBI-2890930` mll_af9_human_protein [E1]. A wider sweep of IntAct's interactor labels adds four more - `EBI-11579188` human_mll_gas7_fusion_protein, `EBI-9513644` mll_ell_fusion_protein, `Q1WD23` MLL/AF6 fusion and `Q8N6B3` MLL/CALM fusion, seven distinct chimeras in all [E4]. **None of the seven is KMT2A::AFF1**, and targeted free-text queries for `mll_af4`, `mll_aff1` and `KMT2A-AFF1` return zero, with positive controls passing on the same endpoint in the same session - `mll_af9_human_protein` 32 records, `mll_aff4_fusion` 7, `mll_enl_human_protein` 8 [E2]. So every interaction claim this graph makes about the index fusion is either a claim about KMT2A or AFF1 separately, or an import from a different chimera. This is the interaction-database counterpart of a figure this project already owns: **0 of 24 sampled load-bearing experiments rest on a dedicated human KMT2A::AFF1 experiment** [E3]. Note the shape of the absence - it is a gap in curation of a modelling convention, not a claim that no KMT2A::AFF1 interaction experiment exists in the literature.

Q8N6B3MLL/CALM fusion1UniProt-style accession, not individually verified

These are not trivial records. EBI-2890930 against DOT1L is MI:0915 physical association and is NOT spoke-expanded 1 - an observed binary interaction between a fusion protein and DOT1L, which is precisely the kind of evidence this graph most wants and cannot get for its own fusion.

The modelling convention also carries a warning: EBI-2890930's annotation reads "An amino acid sequence which is not represented in UniProt", and its alternative identifiers list both Q03164 and P42568 as 'multiple parent'. A naive accession join will therefore silently attribute a fusion-protein interaction to wild-type KMT2A, which is the same family of error as the processed-chain and protein-group-leader traps already recorded here.

How the absence is bounded, and how it is not

Bounded to: the IntAct interactor namespace, on 2026-09-21, reached through the REST findInteractions endpoint, by (a) enumerating every non-UniProt interactor appearing in the 908 records of the six core proteins, (b) free-text queries on the naming pattern IntAct itself uses for the chimeras that do exist, and (c) a wider free-text sweep over mll, KMT2A, AFF1, MLL-AF4 and fusion, filtered on interactor labels containing mll, which is what raised the count from four chimeras to seven.

Query controls, per brief rule 67 - never trust a zero from a query you have not shown can return a one:

mll_af9_human_protein 32 <- the instrument returns ones
mll_aff4_fusion 7 <- and again
mll_enl_human_protein 8 <- and again
mll_af4 0
mll_aff1 0
KMT2A-AFF1 0

NOT bounded to: the literature. A KMT2A::AFF1 co-IP exists in many papers; what does not exist is an IntAct curation of it as a distinct molecular entity. Nor is this a statement about other interaction databases - BioGRID, MINT, ComplexPortal and the IMEx consortium members were not queried, and a federated PSICQUIC sweep across providers is the obvious next step and was not done.

Also not bounded: the naming pattern. Five of the seven existing entities follow a mll_<partner> convention and two are written MLL/<partner> fusion, so the free-text queries were built from it; a KMT2A::AFF1 entity filed under an unexpected label - af4_mll, kmt2a_aff1_chimera, a bare EBI accession with a descriptive name - would be missed by (b) although it should still have been caught by (a) if it interacted with any of the six core proteins.

Why the absence is consequential rather than merely tidy

Three of this project's recurring difficulties converge here.

  1. Partner import, measured at the database level. concept-partner-import records that 54% of fusion-bearing load-bearing evidence in this graph comes from a fusion other than the index one, and that 0 of 24 sampled load-bearing experiments rest on a dedicated human KMT2A::AFF1 experiment 3. The interaction database reproduces the same asymmetry exactly: seven other chimeras are modelled - including GAS7, AF6 and CALM fusions that are far rarer clinically - and the index one is not.
  2. The fusion is not the sum of its parts and the database cannot say so. KMT2A::AFF1 loses the KMT2A PHD fingers, bromodomain and SET domain and gains the AFF1 C-terminus. An interaction recorded against full-length KMT2A may involve a domain the fusion does not have - which is the graph's own subtraction-kmt2a-* argument - and no amount of wild-type interactome curation resolves it.
  3. It is why the TurboID keeps getting proposed. This project has repeatedly listed a proximity-labelling experiment on KMT2A::AFF1 as unfinished business. The absence here is the same gap seen from the database side, and it also says what the deposit should look like when it is done: a distinct interactor entity for the fusion, not rows filed against Q03164.

How this could bite us back
  • The absence invites the conclusion that nothing is known about the index fusion's interactome, which is false - the co-IP literature exists and is substantial; what is missing is its curation as a distinct entity. Reading a curation gap as an evidence gap would understate the field and overstate this beat.
  • It also invites the opposite error: treating the MLL-AF9 fusion records as a substitute. MLL-AF9's DOT1L contact is an observed physical association, and KMT2A::AFF1 has no AHD and no AF10 OM-LZ, so importing it is exactly the unsafe kind of partner import this graph's own concept entry warns against.
Still open
  1. Does any other IMEx provider hold a KMT2A::AFF1 entity? A federated PSICQUIC sweep across providers is one query and was not run in this beat.
  2. How many KMT2A::AFF1 co-IP experiments in the literature are uncurated, and would a curator note to IntAct be worth filing alongside the UTP18/WDR5 note this project already owes them?
  3. EBI-2890930 lists both Q03164 and P42568 as 'multiple parent'. Does any analysis in this repository join on those parent fields and thereby attribute MLL-AF9 fusion interactions to wild-type KMT2A? The census here excluded them explicitly, but nothing checked the older analyses.

  1. E1strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.database

Enumerating every non-UniProt interactor in the 908 IntAct records of KMT2A, MEN1, PSIP1, AFF1, AFF4 and DOT1L fetched 2026-09-21 returns four fusion-protein entities - EBI-2620068 mll_enl_human_protein, EBI-2620048 and EBI-2620075 mll_aff4_fusion, EBI-2890930 mll_af9_human_protein - and no KMT2A::AFF1 entity; EBI-2890930 against DOT1L is MI:0915 physical association with an empty expansion field, and EBI-2890930 carries the annotation 'An amino acid sequence which is not represented in UniProt' with Q03164 and P42568 both listed as multiple parent.

    What this evidence cannot show

This enumeration is bounded to interactors that appear in a record with one of the six core proteins. A KMT2A::AFF1 entity that exists in IntAct but interacts only with proteins outside this set would not be found by this route; the free-text queries in E2 are the second route and are bounded by the naming pattern. One database, one day. Also note that these four entities were invisible to the PSICQUIC route this project's older interactome analyses use, for the same reason processed chains are.

Evidence that argues against this (1)
    • IntAct's decision to model some chimeras as entities and not others reflects what depositors submitted, and a fusion is often curated by decomposition into its parents instead - so the absence may mean that KMT2A::AFF1 experiments WERE curated, filed under Q03164 and P51825, and are already counted elsewhere in this census. That reading would make the absence a modelling artefact rather than an evidence gap, and nothing here distinguishes the two. EMBL-EBI IntAct 2026
  2. E2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.database

Free-text queries against the IntAct REST findInteractions endpoint on 2026-09-21 return zero total elements for mll_af4, mll_aff1 and KMT2A-AFF1, while the positive controls mll_af9_human_protein (32), mll_enl_human_protein (8) and mll_aff4_fusion (7) return records in the same session.

    What this evidence cannot show

A counted zero from a free-text endpoint is bounded by the name list, which is this project's rule 70 in database form. The list was built from the naming pattern IntAct itself uses for the three entities that do exist; a differently labelled entity would be missed. Positive controls were run in the same session on the same endpoint (rule 67). The free-text query 'MLL-AF4' returns 9 records, all of which on inspection involve mll_ell_fusion_protein and PAX5 rather than an MLL-AF4 entity - a loose-match artefact, title-checked and rejected.

Evidence that argues against this (1)
    • Three query strings is a thin name list for an absence claim. The graph's own rule about counted absences of noncoding elements applies here: the instrument is the name list, and 'mll_af4' failing says as much about IntAct's label conventions as about its contents. The enumeration route in E1 is the stronger of the two and should carry the claim. EMBL-EBI IntAct 2026
  3. E3strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.dataset

This graph's partner-provenance audit found that 0 of 24 sampled load-bearing experiments in fusion-bearing systems rest on a dedicated human KMT2A::AFF1 experiment, a proportion whose rule-of-three upper bound is 12.5%.

    What this evidence cannot show

An internal cross-reference, not an external source; the url carries no resolvable target. Cited so that the database-side absence found here can be placed beside the literature-side figure the project already holds, and to make explicit that the two are consistent rather than that one establishes the other. Brief rule 87 applies: the 0/24 is the figure worth quoting from that audit, not the 54%, because its interval is under a third as wide.

Evidence that argues against this (1)
    • Consistency between a database absence and a literature-sample absence is weaker evidence than it looks, because both are downstream of the same cause: the murine MLL-AF9 and MLL-ENL systems are easier to work in. Two symptoms of one bias are not two independent confirmations. Oncofusion knowledge graph, internal entry 2026
  4. E4moderate confidence 3 of 5: One strong study, or several smaller consistent ones.database

    A wider sweep of IntAct interactor labels containing 'mll', run over the free-text queries mll, KMT2A, AFF1, MLL-AF4 and fusion on 2026-09-21, returns seven distinct MLL fusion-protein entities - EBI-2890930 mll_af9_human_protein (35 records), EBI-2620068 mll_enl_human_protein (10), EBI-2620048/EBI-2620075 mll_aff4_fusion (8/2), EBI-11579188 human_mll_gas7_fusion_protein (6), EBI-9513644 mll_ell_fusion_protein (3), Q1WD23 MLL/AF6 fusion (2) and Q8N6B3 MLL/CALM fusion (1) - and no KMT2A::AFF1 entity.

    What this evidence cannot show

Graded moderate rather than strong because the sweep is bounded by five free-text queries paged to at most thirteen pages each, and by a label filter requiring the substring 'mll' - a KMT2A::AFF1 entity labelled without 'mll' (for example 'kmt2a_aff1_chimera') would be missed by this route although it should have been caught by the enumeration in E1 if it touched any of the six core proteins. Record counts here differ slightly from E1 because this sweep is not restricted to records involving the six core proteins. Two of the seven (Q1WD23 MLL/AF6, Q8N6B3 MLL/CALM) carry UniProt-style accessions rather than IntAct EBI ids and were not individually verified against UniProt in this beat.

Evidence that argues against this (1)
    • Seven curated chimeras is a small and opportunistic set - GAS7, AF6 and CALM fusions are far rarer clinically than KMT2A::AFF1 - so the pattern is better explained by which depositors happened to submit interaction data in a fusion-aware format than by any systematic neglect of the index fusion. Reading it as a statement about the field's priorities would overinterpret a curation queue. EMBL-EBI IntAct 2026
