DOT1L does things that have nothing to do with methylation - which is why blocking its active site was never going to remove all of it
also called catalytic-independent DOT1L · non-catalytic DOT1L function · DOT1L scaffold function · DOT1L moonlighting
DOT1L's day job is adding a chemical tag to histones, but it also acts as a physical scaffold that holds other machinery in place, and that second job does not need the tag at all. A drug that jams the enzyme's active site leaves the scaffold standing, which is one good explanation for why such a potent drug did so little.
The same thing, for a scientist
Three independent systems separate DOT1L the enzyme from DOT1L the protein, and in each the protein matters more than the mark. **(1) Development.** In embryonic stem cells, DOT1L loss - but not catalytic inactivation - causes defects in glial specification, and DOT1L knockout, not catalytic-dead knock-in, exacerbates the elongation defect caused by a super-elongation-complex inhibitor, revealing a role in productive elongation independent of H3K79 methylation [E1]. **(2) Haematopoiesis.** A Dot1l methyltransferase-mutant mouse survives midgestation with grossly normal primitive erythropoiesis where the full knockout is lethally anaemic, and pharmacological inhibition with EPZ-5676 in vivo minimally affects erythropoiesis [E2]. **(3) Structure.** Cryo-EM plus single-molecule FRET show DOT1L destabilising the nucleosome in a manner the authors call non-catalytic, an activity H2B ubiquitination enhances [E3]. In the leukaemic setting the same split has a therapeutic reading: a DOT1L mutant defective in AF9 binding loses recruitment and leukaemic growth, while wild-type and PPI-deficient DOT1L - but not an enzymatically inactive mutant - rescue sustained normal haematopoiesis [E4]. The field has acted on this: both published DOT1L degrader programmes state the non-enzymatic functions as their explicit rationale [E5][E6].
What each system does and does not show
The comparison that carries the argument is knockout versus catalytic-dead knock-in, because it is the only design that holds protein presence constant while removing the mark. Cao et al. run exactly that in ESCs and find the two genotypes diverge: glial specification fails in the knockout and not in the catalytic-dead; the elongation phenotype under SEC inhibition appears in the knockout and not in the catalytic-dead 1.
Malcom et al. run the mouse version and get the same shape of answer in blood: the methyltransferase-mutant embryo is not overtly anaemic at E10.5 where the knockout is, and EPZ-5676 in vivo barely touches erythropoiesis 2. Note the limit - both genotypes die by E13.5, so catalytic activity is required for something later, and this is a statement about primitive erythropoiesis specifically.
Grigsby et al. add the piece that matters most for drug design, in the direction that helps rather than hurts: in adult mouse marrow, wild-type and PPI-deficient DOT1L rescue sustained haematopoiesis but an enzymatically inactive mutant does not 4. So in normal blood the enzymatic activity is the part that is needed, while the AF9 interaction is dispensable - the opposite assignment from the leukaemic cell, where disrupting the AF9 interaction alone abolishes recruitment and growth. That asymmetry is the therapeutic window, and it argues for targeting the interaction rather than the active site.
What this does to the pinometostat verdict
This is the single strongest argument that the pinometostat result is a wrong-modality result rather than a refuted target, and it should be stated with its limits.
The argument for: pinometostat is an SAM-competitive catalytic inhibitor with a measured Ki of 80 pM. If a meaningful share of DOT1L's contribution to the leukaemic state is scaffolding - holding the elongation machinery, destabilising nucleosomes, occupying the locus - then a catalytic inhibitor cannot reach it however potent it is, and potency is not the variable that was undertested. Both degrader papers make this argument explicitly and one reports complete tumour regression in an orthotopic leukaemia model without overt toxicity, with retained activity against menin-inhibitor-resistant cells 6.
The argument against: the foundational leukaemia biology used genetic Dot1l inactivation and catalytic-site inhibitors interchangeably and both worked in vivo, so catalysis is clearly doing a lot of the work in this disease. And the adult trial never reached its maximum tolerated dose, so an under-dosing explanation has not been excluded and is simpler. The honest position is that catalysis-independent function is a sufficient explanation for the shortfall and not a demonstrated one; the experiment that separates them is exp-dot1l-degrader-vs-inhibitor-matched-exposure.

]- Degrading DOT1L removes both functions, and adult marrow needs the enzymatic one - so the modality that best addresses the efficacy problem is the one most likely to create a haematological toxicity problem that the catalytic inhibitor did not have.
- A VHL-recruiting PROTAC depends on VHL expression in the target cell, and loss or downregulation of the E3 is a documented resistance route for every degrader class; that is a resistance mechanism a small-molecule active-site inhibitor does not have.
- If the non-catalytic function is nucleosome destabilisation and scaffolding, then occupying DOT1L's locus with a catalytically dead protein could be worse than removing it - so a partial degrader that leaves residual protein bound is not obviously a partial benefit.
- In a KMT2A-rearranged line, does a catalytically dead DOT1L knock-in phenocopy a DOT1L knockout? That single genotype comparison, which has been done in ESCs and in mouse embryos but not in this disease, would settle how much of the leukaemic dependency is catalysis.
- Adult marrow needs DOT1L's catalytic activity and not its AF9 interaction, while the leukaemic cell needs the AF9 interaction. Does that asymmetry survive in KMT2A::AFF1, which has no AF9 and no AF10?
- Is a DOT1L degrader more myelosuppressive than a catalytic inhibitor, as the adult-marrow rescue data predict? Neither degrader paper reports a haematological toxicity comparison against pinometostat at matched target coverage.

In mouse embryonic stem cells, DOT1L is dispensable for self-renewal but required for the proper neural-progenitor expression signature, while catalytic inactivation has a lesser effect; DOT1L loss, rather than catalytic inactivation, causes defects in glial cell specification; and elongation defects caused by the super-elongation-complex inhibitor KL-2 are exacerbated in DOT1L knockout cells but not in catalytically dead DOT1L cells, revealing a role for DOT1L in promoting productive transcription elongation that is independent of H3K79 methylation.
DOT1L-controlled cell-fate determination and transcription elongation are independent of H3K79 methylation. · Cao K, Ugarenko M, Ozark PA, et al. · Proc Natl Acad Sci U S A 2020What this evidence cannot show
Abstract read from the eutils record; full text not read. Mouse embryonic stem cells and their neural differentiation, not haematopoietic cells and not leukaemia. The elongation phenotype is revealed only in combination with an SEC inhibitor, i.e. it is a sensitised readout rather than a standalone one; 'DOT1L loss by itself has no major defect in transcription elongation'. A catalytically dead knock-in retains any activity that depends on SAM binding or on the intact catalytic fold, so it is not a clean separation of every enzymatic contribution.
Evidence that argues against this (1)
- In this disease the catalysis-dependent and catalysis-independent contributions have never been separated in the same experiment, and the foundational leukaemia work found that a catalytic-site inhibitor was sufficient to extend survival in an MLL-fusion xenograft. If catalysis were a minor part of DOT1L's leukaemic contribution, an SAM-competitive inhibitor should not have worked in vivo at all. Daigle SR et al. 2013

A Dot1l methyltransferase-mutant mouse (Dot1l-MM) fails to survive beyond E13.5 like the Dot1l knockout, but at E10.5 does not show the overt anaemia of the knockout; yolk-sac vascularity and red cells in the AGM region appear normal, Dot1l-MM primitive erythroblasts form colonies comparable to wild type, and in vivo administration of EPZ-5676 minimally affects erythropoiesis - indicating that early embryonic erythropoiesis requires a DOT1L function independent of its intrinsic methyltransferase activity.
Primitive Erythropoiesis in the Mouse is Independent of DOT1L Methyltransferase Activity. · Malcom CA, Ratri A, Piasecka-Srader J, et al. · Front Cell Dev Biol 2021What this evidence cannot show
Abstract read from the eutils record; full text not read. Mouse embryo, primitive erythropoiesis; definitive erythroblast colonies from Dot1l-MM were smaller, so the separation is not total. Both genotypes are lethal by E13.5, so catalytic activity remains essential for something later and the paper does not identify what. Phenotypes at E10.5 are assessed largely by appearance and colony assay. Not a leukaemic context.
Evidence that argues against this (1)
- The opposite assignment holds in ADULT marrow: wild-type and PPI-deficient DOT1L rescue sustained haematopoiesis while an enzymatically inactive mutant does not. Embryonic primitive erythropoiesis and adult steady-state haematopoiesis are therefore giving different answers about which DOT1L function blood needs, and the adult one is the one relevant to a drug. Cryo-EM structures of DOT1L with unmodified and H2B-ubiquitinated nucleosomes show DOT1L recognising H2B ubiquitin through a C-terminal hydrophobic helix and the H2A/H2B acidic patch through an arginine anchor; combined with single-molecule FRET, H2B ubiquitination enhances a non-catalytic, nucleosome-destabilising function of DOT1L.
Structural basis of recognition and destabilization of the histone H2B ubiquitinated nucleosome by the DOT1L histone H3 Lys79 methyltransferase. · Jang S, Kang C, Yang HS, Song JJ · Genes Dev 2019What this evidence cannot show
Abstract read from the eutils record; full text not read. Reconstituted nucleosomes in vitro with recombinant DOT1L; single-molecule FRET reports on a purified system, and no cellular or leukaemic consequence of the destabilising activity is shown. The construct boundaries used for DOT1L are not stated in the abstract, which matters because DOT1L is 1,537 aa and most structural work uses the N-terminal catalytic region.
Evidence that argues against this (1)
- Nucleosome destabilisation measured on reconstituted mononucleosomes need not occur on chromatinised templates in cells, where linker histone, neighbouring nucleosomes and competing factors all oppose it. This graph's standing rule about in vitro chromatin assays - that the commonest readouts cannot distinguish the models they are used to support - applies here as much as it does to condensate assays. In MLL-AF9 cells expressing a DOT1L mutant with a defective AF9 interaction site, recruitment to critical target genes is completely disrupted and leukaemic growth is inhibited; acute Dot1l inactivation in adult mouse bone marrow reduces myeloid progenitor numbers within 7 days and then depletes long-term haematopoietic stem cells; and wild-type and PPI-deficient DOT1L mutants, but not an enzymatically inactive mutant, rescue sustained haematopoiesis - so the AF9-DOT1L interaction is dispensable in non-leukaemic haematopoiesis.
Elucidating the Importance of DOT1L Recruitment in MLL-AF9 Leukemia and Hematopoiesis. · Grigsby SM, Friedman A, Chase J, et al. · Cancers (Basel) 2021What this evidence cannot show
Abstract read from the eutils record; full text not read. Engineered MLL-AF9 cell lines plus mouse marrow; the separation-of-function rests on mutant constructs expressed against endogenous background, and the abstract does not state expression levels. MLL-AF9 only - AF9 is not a partner of KMT2A::AFF1, so the 'disrupt the PPI' strategy does not transfer to the commonest infant fusion without a separate interface.
Evidence that argues against this (1)
- A PPI-disruption strategy inherits the partner-specificity problem this graph polices elsewhere: the AF9/ENL AHD route and the AF10/MLLT10 coiled-coil route are different interfaces, and an inhibitor of one is not an inhibitor of the other. CRISPR-ChIP shows the endogenous DOT1L complex is directed by MLLT10, so disrupting AF9 binding leaves the MLLT10-directed unit untouched in both leukaemic and normal cells. Gilan O et al. 2023

DOT1L has biological functions independent of its methyltransferase activity, which is stated as the rationale for degrading rather than inhibiting it; the first-in-class DOT1L PROTAC (compound 13, MS2133) induces VHL- and proteasome-dependent DOT1L degradation without affecting DOT1L mRNA, is selective over other methyltransferases, and inhibits growth of MLL-rearranged leukaemia cells without toxicity to normal cells.
Discovery of the first-in-class DOT1L PROTAC degrader. · Yim H, Sun R, Xu Z, et al. · Eur J Med Chem 2025What this evidence cannot show
Abstract read from the eutils record; full text not read. A chemical-biology tool paper: no degradation potency (DC50), no in vivo data and no quantification of 'no toxicity on normal cells' in the abstract. The authors describe compound 13 as a tool and a potential therapeutic, in that order. A VHL-based PROTAC inherits VHL expression as a determinant of activity, which varies by cell type.
Evidence that argues against this (1)
- Degrading DOT1L removes the enzymatic function that adult marrow demonstrably needs - an enzymatically inactive DOT1L mutant fails to rescue sustained haematopoiesis - so a degrader should be MORE myelosuppressive than a catalytic inhibitor, not less. A claim of no toxicity to normal cells in vitro does not address that. Grigsby SM et al. 2021
- E6moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper
Because non-enzymatic DOT1L functions cannot be blocked by enzymatic inhibitors, DOT1L-targeting PROTACs DOT1L705 and DOT1L808 were developed with DC50 values of 0.33 micromolar and 5 nanomolar; DOT1L705's effect on cell viability is highly dependent on MLL-rearranged status and it retains activity against menin-inhibitor-resistant cells, and DOT1L808 achieved complete tumour regression in an orthotopic leukaemia model without overt toxicity.
Development of DOT1L-Targeted Protein Degraders for Treating MLL-r Leukemia. · Quan S, Unno K, Gupta DG, et al. · J Med Chem 2026What this evidence cannot show
Abstract read from the eutils record; full text not read. Published 2026 and not independently replicated. The MLL-r-dependence and the menin-inhibitor-resistance result are reported for DOT1L705 (DC50 0.33 micromolar) while the in vivo regression is reported for DOT1L808 (DC50 5 nM), so no single compound carries both claims. 'Without overt toxicity' in a mouse orthotopic model over a short experiment is a weak safety statement for an agent that removes a protein adult marrow requires. E3 ligase and linker chemistry are not stated in the abstract.
Evidence that argues against this (1)
- Complete regression in a mouse orthotopic model is exactly what the original catalytic inhibitor also achieved preclinically before producing 2 complete remissions in 51 adults. This field's specific failure mode is that mouse efficacy for a DOT1L agent has already once failed to predict the clinic, so a degrader's preclinical regression carries less evidential weight here than it would for a new target.
