TCF7L2 - the protein IntAct's 'DOT1L-TCF4' row is actually about, and the Wnt effector that DOT1L and AF10 coactivate
also called TCF4 · TCF-4 · HMG box transcription factor 4 · T-cell-specific transcription factor 4 · TCF7L2
In the Wnt signalling field the protein everybody calls TCF4 is actually the gene TCF7L2. A database recorded a DOT1L partner under the other gene that is officially named TCF4, which is a completely different protein - so this entry is the right one.
The same thing, for a scientist
TCF7L2 (Q9NQB0, 619 aa) is the HMG-box effector of Wnt/beta-catenin signalling in intestinal crypts and colorectal cancer, and **its UniProt gene synonym is literally `TCF4`** [E3]. That synonym is the trap. Mahmoudi et al. 2010 identified **MLLT10/AF10 and DOT1L as Tcf4/beta-catenin interactors in mouse small intestinal crypts**, showed they are recruited to Wnt target genes in a beta-catenin-dependent manner with H3K79 methylation over the coding regions, and that depleting MLLT10/AF10 or DOT1L in colorectal cancer cells hits Wnt target genes largely selectively [E2]. **The 'Tcf4' of that paper is TCF7L2**, as the abstract's own framing makes unambiguous - 'Wnt signaling maintains the undifferentiated state of intestinal crypt progenitor cells by inducing the formation of nuclear TCF4/beta-catenin complexes'. IntAct curated the bait to the OTHER gene, P15884/TCF4/ITF2, a class B bHLH factor with no role in Wnt [E1]. The adjudication and the declined `gene-tcf4` entry are in `ana-the-dot1l-tcf4-partner-is-tcf7l2-not-tcf4`; this entry carries the protein the record is really about.
What the Mahmoudi result is, kept separate from the identifier problem
The biology is good and this graph did not have it 2:
- MLLT10/AF10 and DOT1L were identified by proteomics as Tcf4/beta-catenin interactors in mouse small intestinal crypts.
- They are recruited to Wnt target genes beta-catenin-dependently, with H3K79 methylation over the coding regions in proliferative crypts, in colorectal cancer and in Wnt-inducible HEK293T cells.
- Depletion of MLLT10/AF10 shows the pair are activators largely dedicated to Wnt target genes, unlike p300 and BRG1 which are pleiotropic.
tcf4,mllt10/af10anddot1lare co-expressed in Wnt-driven zebrafish tissues; morpholino depletion reduces Wnt target expression and intestinal proliferation, and intestinal differentiation defects in apc-mutant zebrafish are rescued by depleting Mllt10 and Dot1l.
This is the DOT1L-AF10 module the leukaemia field knows, doing the same job on a different transcription factor in a different tissue - and it is a genetic epistasis result, not a pulldown. It sits beside mechanism-dot1l-af10-recruitment-axis and mechanism-calm-af10-om-lz-dot1l-recruitment as the normal-tissue arm of the same module.
The DOT1L rows are spoke-expanded, and that is the honest grade
All six human rows of this pair - TCF4/MLLT10, TCF4/DOT1L, MLLT10/DOT1L and their reverses - and all the mouse Tcf4 rows are spoke expansion from one anti-bait co-immunoprecipitation 1. Two rows in the whole publication are non-spoke: Tcf4-Mllt10 in mouse, and MLLT10-CTNNB1 as a MI:0407 direct interaction by pull-down in human.
So the strongest binary claim in this paper is MLLT10-beta-catenin, direct, in human - not anything involving TCF7L2 or DOT1L. The transcription-factor contacts are curator-inferred pairs from a co-purification. Graded weak on the interaction and strong on the functional epistasis, which are different claims from different experiments.
Separately, human TCF7L2 carries one IntAct row against a core bait in its own right: a spoke-expanded association with PSIP1 from an interferon-stimulated-gene interaction network in HeLa 45. Unrelated to the Wnt work, and weak.
Why the collision is worth the entry even apart from the biology
| accession | primary symbol | synonyms | length | what it is |
|---|---|---|---|---|

| Q924A0 | Tcf7l2 (mouse) | Tcf4 | 459 | mouse Wnt effector |
| Q60722 | Tcf4 (mouse) | Itf2, Sef2 | 670 | mouse ITF2 |
Each gene's official symbol is the other's synonym in the direction that matters, the lengths are 48 residues apart in human (619 vs 667) - within the range where a length check is suggestive rather than decisive - and both are transcription factors. This is brief rule 63's shape (a curated alias pointing at a different gene) applied to two genes that are not paralogues at all, which makes it worse: the wrong answer is not a close relative whose function might substitute, it is an unrelated protein from a different structural family.

}- Pinometostat and the DOT1L inhibitor class act on the same module that maintains intestinal crypt proliferation through Wnt. That is a gut-epithelium essential-function liability, in a paediatric population already receiving methotrexate, and the zebrafish arm of this paper is the clearest published demonstration of it.
- The entry's strong grade is on genetic epistasis in mouse and fish, not on a binary contact. Every interaction row in the paper is spoke-expanded and the only direct row is MLLT10-beta-catenin.
- Writing this partner under the symbol the paper uses would have produced an entry about a bHLH protein with no Wnt role. The symbol in a paper is not an identifier.
- Is the DOT1L-AF10 module recruited to Wnt targets in leukaemia as well as in intestine? FOXM1 stabilises beta-catenin in MLL-AF9 leukaemia stem cells, so beta-catenin is now reachable from two directions in this interactome and nobody has put them in one experiment.
- Does DOT1L inhibition in a patient with an apc-mutant background or Wnt-high tumour carry an intestinal liability? Depleting Dot1l rescues apc-mutant zebrafish differentiation defects, which means DOT1L inhibition perturbs normal crypt biology in the direction of differentiation.
- Is IntAct's assignment of this paper's bait to P15884 an error that should be reported to the curators, as UTP18/WDR5 was? The internal evidence is strong and the external confirmation is one email.
- TCF7L2 is silenced by SEQUESTRATION into HIC1 nuclear bodies rather than by degradation (PMID 16724116). Does any leukaemic nucleus use body-sequestration to switch off a KMT2A-fusion cofactor, and would that be invisible to every abundance-based readout this project relies on?

IntAct curates 42 records from PMID 21103407; every human row involving the transcription factor is assigned to P15884 (TCF4/ITF2) and is spoke-expanded, no human TCF7L2 (Q9NQB0) row from this publication exists, and in the mouse arm the bait is recorded as Q60722 (Tcf4/ITF2) with Q924A0 (Tcf7l2) appearing as one of its preys.

One database on one day, REST endpoint (brief rule 93). The inference that the bait was mis-assigned rests on the paper's own vocabulary and on the internal oddity of Tcf7l2 appearing as a prey of Tcf4; IntAct has not been contacted and the curation record was not inspected beyond the REST fields. The reading is stated as an adjudication, not as a confirmed database error.
Evidence that argues against this (1)
- An alternative reading is that the mouse crypt pulldown genuinely recovered both ITF2 and TCF7L2 and the curator assigned each correctly. That cannot be excluded from the REST record alone, but it does not explain the human arm, where TCF7L2 is absent entirely from a paper whose subject is the TCF4/beta-catenin complex in colorectal cancer. In mouse small intestinal crypts, Wnt-inducible HEK293T cells, colorectal cancer lines and zebrafish, MLLT10/AF10 and DOT1L were identified by proteomics as Tcf4/beta-catenin interactors, are recruited to Wnt target genes beta-catenin-dependently with H3K79 methylation over the coding regions, act as activators largely dedicated to Wnt target gene regulation unlike p300 and BRG1, and their depletion rescues intestinal differentiation defects in apc-mutant zebrafish.
The leukemia-associated Mllt10/Af10-Dot1l are Tcf4/β-catenin coactivators essential for intestinal homeostasis. · Mahmoudi T, et al. · PLoS Biol 2010What this evidence cannot show
Mouse intestine, zebrafish, colorectal cancer lines and HEK293T - no haematopoietic system, no KMT2A fusion (brief rule 73). The 'Tcf4' of this paper is the Wnt effector TCF7L2, and the entry is written on that reading; the identifier adjudication is in ana-the-dot1l-tcf4-partner-is-tcf7l2-not-tcf4. The interaction rows themselves are spoke-expanded, so the binary contact between TCF7L2 and DOT1L is inferred, not observed - the strong grade here is on the functional epistasis, not on the pairwise binding. New to this graph (checked with scripts/check-citation-reuse.py).
Evidence that argues against this (2)
- The Wnt frame does not exclude the other TCF4, because ITF2 is itself a Wnt/beta-catenin target gene. Zhai et al. quantified six candidate beta-catenin/TCF-regulated genes across 44 primary ovarian endometrioid adenocarcinomas and found ITF2 - which is P15884, the gene whose CURRENT official symbol is TCF4 - significantly elevated in the tumours with deregulated beta-catenin, alongside MMP-7, CCND1, CX43 and PPAR-delta, while c-myc was not. So 'the paper is about Wnt in intestinal crypts, therefore its Tcf4 is the Wnt effector' is a strong argument and not a closed one: the other TCF4 is a documented member of the same pathway's output in the same tissue type. The adjudication in this entry should be read as well-supported rather than as settled. Zhai Y et al. 2002
- The collision is live inside this project's own disease, and nothing in this entry resolves it there. Kang et al. analysed 100 T-ALL patients and identified 330 probe sets discriminating KMT2A-rearranged (n=12) and MLLT10-rearranged (n=9) cases, naming RUNX2, TCF4 and MYO6 among the novel targets - a KMT2A-rearranged leukaemia paper reporting 'TCF4' as a transcriptional target with no accession, and with both candidate genes plausible (the Wnt effector in a DOT1L/MLLT10 context, the bHLH E2-2 in a lymphoid one). Importing this entry's intestinal adjudication to that record would be exactly the move brief rule 66 forbids: the source document is ambiguous and no lookup resolves it. Kang H et al. 2018

A statement about identifiers, verified by a single TSV query returning all four records in one response; the primary gene name was read back for each (brief rules 62 and 65). It is not a claim that any specific entry in this graph is wrong.
Evidence that argues against this (1)
- UniProt understates the relationship and HGNC names it precisely: TCF4 is not a synonym of TCF7L2, it is TCF7L2's PREVIOUS OFFICIAL SYMBOL. Fetched 2026-09-21, HGNC:11641 TCF7L2 carries prev_symbol ['TCF4'] and alias_symbol ['TCF-4'], while HGNC:11634 TCF4 carries no previous symbol at all and the aliases SEF2-1B, ITF2, bHLHb19 and E2-2. That is brief rule 69's class - a previous official symbol is not an alias - and it is worse than a synonym clash for two reasons: pre-rename literature used TCF4 as the CORRECT name of TCF7L2, so the ambiguity is chronological rather than stylistic; and alias-expanding resolvers that deliberately exclude previous symbols (which is the safe default after the CD15/FUT4 case) will fail to connect the older Wnt literature to Q9NQB0 at all. HGNC 2026

One database on one day, REST endpoint (brief rule 93). The row is spoke-expanded, so the binary pair was inferred by a curator from an n-ary deposition and was never observed as a binary interaction. Recorded so that TCF7L2's own standing in this interactome is on the record and not conflated with the Wnt result, which comes from a different publication.
Evidence that argues against this (1)
- A single spoke-expanded row from a proteome-scale network is the weakest class of evidence this interactome contains - 70.6% of all its partner pairs rest on nothing else - so this row supports the existence of a curated record and nothing about a contact. EMBL-EBI IntAct 2026
- E5established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.paper
The source of that PSIP1 row is a proteome-scale protein-interaction network of interferon-stimulated genes, built to extend the map of the innate immune system - not a study of TCF7L2, PSIP1 or any KMT2A biology.

Abstract-level. A proteome-scale interaction network in a single cell background; no haematopoietic system, no KMT2A fusion (brief rule 73). Cited here to establish what kind of study the row came from, which is the part that determines how much the row is worth.
Evidence that argues against this (1)
- 'Exactly one row' is one pair out of a hundred on a single interaction record. Re-enumerated at the endpoint on 2026-09-21, PMID 30833792 contributes 3,055 IntAct rows carrying only 102 distinct interaction ACs - 3,022 spoke-expanded against 33 non-spoke - and EBI-21265942, the AC that carries the TCF7L2-PSIP1 pair, is one AP-MS deposition split into 100 pairs, almost all at intactMiscore 0.35. So this is not 'one weak row' in the sense of one weak experiment; it is one prey identified in one pulldown alongside ninety-nine others, and the same AC also produces TCF7L2 against CTNNB1 (P35222, mi 0.97), CTNNB1-adjacent cadherins and the entire mitochondrial ribosome, which is the profile of a bait whose prey list is dominated by abundance. Database comment fetched on one day. The PML-body line rests on SUMOylation papers, so the compartment is a modification-dependent pool and not a resting address. Nothing haematopoietic in the citation set.
Evidence that argues against this (1)
- 'PML body' is probably not a defining address for this protein but one of several sequestration sinks, which weakens its value as a localisation record. The same protein is independently reported in a DIFFERENT body class - HIC1 bodies - by a different mechanism, and UniProt's own note concedes the dominant pattern is diffuse. A protein found in whichever nuclear body its partner builds is being relocated by partners rather than residing anywhere, and the PML assignment should not be quoted as though it were TCF7L2's compartment. EMBO J 2006
- E7strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper
HIC1 associates with TCF-4 and recruits both TCF-4 and beta-catenin into discrete HIC1 nuclear bodies, and that recruitment prevents them from binding TCF elements at Wnt-responsive genes.
HIC1 attenuates Wnt signaling by recruitment of TCF-4 and beta-catenin to the nuclear bodies. · EMBO J 2006What this evidence cannot show
Non-haematopoietic cells; read at abstract level. The paper's TCF-4 is the Wnt effector TCF7L2 and not ITF2/P15884 - resolved by subject, because the symbol alone cannot decide it (collision registry, TCF4 row). Sequestration into bodies is shown as a mechanism of repression, not as a constitutive localisation.
Evidence that argues against this (1)
- The mechanism may be absent exactly where this graph would want it. HIC1 is epigenetically inactivated by hypermethylation in cancer - the paper's own opening premise - so in most transformed cells there is too little HIC1 protein to build HIC1 bodies, and the sequestration switch cannot operate. What would survive HIC1 loss is the SUMO/PIAS4-driven PML-body pool, a different compartment with a different trigger. Any attempt to import 'body sequestration silences a cofactor' into a leukaemic nucleus has to say which body, and the HIC1 route is the one least likely to be available. EMBO J 2003

Antibody immunofluorescence in non-haematopoietic lines; HPA's Nuclear bodies class does not identify WHICH bodies, so its agreement with the PML/HIC1 literature is suggestive rather than confirmatory. Blood Atlas values are RNA.
Evidence that argues against this (1)
- The monocyte nTPM values are RNA and probably overstate a protein pool that may not exist. Protein-level work reports TCF-4 as RESTRICTED and high-level specifically in intestinal and mammary gland epithelium, which is an explicit statement that high TCF-4 protein is a tissue-restricted phenomenon. A 61.8 nTPM transcript in non-classical monocytes is not evidence of a functional monocyte pool, and this entry's cell-type answer should be read as the weakest in the tranche until somebody blots for the protein in sorted monocytes.
