SUPT16H (SPT16) - the large FACT subunit: pan-essential, an anti-dependency in KMT2A-rearranged lines, and drugged in MLL-r leukaemia by a compound that works through p53
also called SUPT16H · SPT16 · hSpt16 · FACT140 · FACTP140 · CDC68 · FACT complex subunit SPT16
SPT16 is the big half of FACT, a two-protein machine that takes nucleosomes apart in front of a moving RNA polymerase and puts them back behind it. Every cell needs it, KMT2A-rearranged leukaemia cells need it slightly less than other leukaemia cells, and the one drug that hits it in this disease kills cells by trapping it on DNA rather than by blocking the fusion.
The same thing, for a scientist
SUPT16H (Q9Y5B9, 1,047 aa) is the large subunit of FACT (FAcilitates Chromatin Transcription), the SPT16-SSRP1 heterodimer identified as the activity that lets Pol II transcribe chromatinised templates in vitro; FACT binds nucleosomes and H2A/H2B dimers, and its activity is abolished when nucleosomal histones are covalently crosslinked [E1]. The graph's elongation axis (SEC, DSIF, NELF, LEC, PAF1C) had no histone-chaperone entry before this one. **Its direct KMT2A literature is one paper.** `(MLL OR KMT2A) AND (SUPT16H OR SPT16 OR FACP140 OR FACTP140)` returns **1** record, and the query pairing FACT against the SEC returns **1** hit that is an unrelated 2002 PITSLRE kinase paper - there is **no published physical link between FACT and the super elongation complex** [E5]. The single relevant record is pharmacological: the curaxin CBL0137 traps FACT into chromatin and is active across 12 MLL-r lines and 5 MLL-r ALL patient-derived xenografts, but it acts by activating p53 and an interferon response, not by disrupting the fusion [E2]. The one physical connection to this axis is indirect and comes from a different cancer: **ENL (MLLT1), a canonical KMT2A fusion partner, interacts with FACT and is required for FACT deposition over cis-regulatory elements** in colorectal cancer [E3]. Dependency is unambiguous and unhelpful: pan-essentiality **-1.763** across 1,208 lines, yet the KMT2A-rearranged difference is **+0.1165 (rank 17,162 of 17,728, 96.8th percentile)** - an anti-dependency [E4] - and the lineage split puts that anti-dependency entirely in the B-lineage half (myeloid z -0.11 on a raw mean of -1.958; B-lineage z +0.86 on a raw mean of -1.639, against an other-leukaemia mean of -1.921) [E6].
This is a prediction, not a measurement. No one has seen this protein in this shape. The colours say how much the software trusts itself, and that is worth reading before anything else — the orange stretches are places the model is effectively saying this part has no fixed shape.
I have never read one of these pictures before
A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.
Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.
Anything in yellow sticks is a bound small molecule, which is usually the drug.
Why this entry exists and what it settles
The dispatch brief called FACT 'a histone chaperone central to transcription through chromatin, entirely absent here while the elongation axis is otherwise well covered'. That is correct as a description of the graph. It is not correct as an implied prediction that FACT belongs in the KMT2A::AFF1 interactome, and this entry's main service is to say so with numbers rather than leave the hole open for a future round to re-open.
Three independent things point the same way:
- No physical link to the fusion machinery. Zero relevant papers connect FACT to AFF1, AFF4, ELL2 or the SEC 5. FACT is not in any published KMT2A::AFF1 purification this beat could find.
- The dependency has the wrong sign. SUPT16H is pan-essential at -1.763 and less required in KMT2A-rearranged lines than in other leukaemia lines (+0.1165, rank 17,162) 4. Round 4 rejected seven candidates on exactly this signature.
- The one MLL-r drug paper routes around the fusion. CBL0137's mechanism is FACT trapping, then p53 activation, then an interferon response 2. A p53-dependent mechanism is a poor fit for a disease whose defining lesion is not a p53 lesion, and the paper does not claim MLL-r selectivity of mechanism - it claims efficacy.
What survives is the ENL connection 3, which is the one thread worth pulling, and it is recorded here as a thread rather than as a result in this disease.
The ENL-FACT link, and exactly how far it can be pushed
Chen and colleagues report that ENL occupies the majority of super-enhancers across cancer types, that rapid auxin-degron depletion of ENL decommissions those super-enhancers and represses SE-controlled oncogenes including MYC, and - the part that matters here - that ENL interacts with the histone chaperone FACT complex and is required for the deposition of FACT over cis-regulatory elements, with BRD4 regulating the process 3.
ENL is gene-mllt1 in this graph: a YEATS-domain acetyl-lysine reader, a core SEC subunit, and the 3' partner of KMT2A::MLLT1. So the shortest honest statement is: a protein that is both a KMT2A fusion partner and a SEC subunit recruits FACT to regulatory elements - in colorectal cancer cells.
What this does not license. The experiments are in colorectal carcinoma, not leukaemia; ENL there is wild-type and overexpressed, not fused; and nothing in the paper tests whether a KMT2A::MLLT1 or KMT2A::AFF1 fusion recruits FACT. The graph already holds ENL-hotspot condensate claims, and the standing condensate caveat applies to any temptation to read 'FACT deposition at super-enhancers' as evidence about phase behaviour: neither hexanediol nor half-bleach FRAP was used here, and hexanediol would not have settled it if it had been.
Cell type, cell state, subcellular and subnuclear localisation, epigenetics
Subcellular: nucleus and chromosome, per the UniProt record 7. Subnuclear: not established for SPT16 in any KMT2A system. UniProt annotates SSRP1 (the partner subunit) as additionally nucleolar but makes no such annotation for SPT16 7, so this entry does not carry one.
Cell type: the only cell types in which SPT16 has been studied in this disease are MLL-r leukaemia cell lines (n = 12) and MLL-r ALL patient-derived xenograft cells (n = 3), and in both cases only as the target of a drug, not as a protein under genetic study 2. Cell state: not established - no differentiation, quiescence or leukaemia-stem-cell-state readout exists for SPT16 in KMT2A-rearranged disease.
Epigenetic readout: FACT has no catalytic activity and writes no mark. Its epigenetic footprint is nucleosome occupancy and H2A-H2B dimer exchange in front of and behind elongating Pol II 1. CBL0137 does not inhibit that activity; it traps FACT in chromatin, which is a gain of occupancy, not a loss of function 2. Anyone reasoning from 'CBL0137 works in MLL-r' to 'FACT activity is required in MLL-r' has the sign backwards, and this entry says so explicitly.
Domain content and what the graph can draw
UniProt Q9Y5B9 annotates a single coiled coil at 432-507 across 1,047 residues and no named domains with residue boundaries, despite 17 PDB entries 7. The structural literature names an N-terminal aminopeptidase-like domain, a dimerisation domain, a middle H3-H4 binding domain and an acidic C-terminal tail, but UniProt assigns no coordinates to them and this entry will not invent them - the standing join rule forbids null boundaries and equally forbids guessing plausible ones.
Only the coiled coil is contributed as a domain lane. That is a thin lane and it is honest.

Added because only 26 of 308 gene entries carried this number, which made any KMT2A-selectivity question answerable for 8% of the corpus.",
"how_to_read": "A negative difference means MORE required in KMT2A-rearranged lines than in other leukaemia lines. A rank near 17,728 is ANTI-selective. Neither is evidence of a fusion-driven dependency on its own: check pan_essentiality_all_lines before calling anything selective, and note that a paralogue-redundant gene can score near zero for reasons that have nothing to do with this disease - see ana-the-paralogue-redundancy-excuse-is-not-tested-and-my-proxy-decided-the-answer."
}- SUPT16H is required by essentially every cell line tested (-1.763 across 1,208 lines). Any systemic FACT inhibitor carries general transcription toxicity, and there is no KMT2A-selective window in the data to trade against it.
- CBL0137 is the only FACT-directed agent with MLL-r data and its mechanism runs through p53. The subset of patients with TP53 lesions - those with the worst outcomes - is the subset in which that mechanism should fail.
- Trapping FACT on chromatin is not the same as removing FACT. A programme that used CBL0137 data to justify a FACT degrader would be reasoning from a gain-of-function tool to a loss-of-function hypothesis.
- The interferon response CBL0137 induces is double-edged in a paediatric leukaemia setting: it is both a plausible contributor to efficacy and a plausible source of toxicity, and the published work does not separate them.
- Does FACT occupancy differ at KMT2A::AFF1 target genes relative to expression-matched non-target genes? A CRISPR viability scan cannot answer this and none of the evidence here does; an SPT16 CUT&RUN in SEM or MV4;11 with an expression-matched control gene set would.
- Is the ENL-FACT contact preserved when ENL is present as the 3' half of KMT2A::MLLT1? The fusion retains the ENL YEATS domain, so the prediction is directly testable by co-immunoprecipitation in a KMT2A::MLLT1 line.
- Does CBL0137 efficacy in MLL-r models require p53? The published mechanism says yes; if it does, the compound is not a FACT-pathway argument for this disease at all, and isogenic TP53-null MLL-r lines would settle it.
- Why is SSRP1 a stronger anti-dependency (+0.2651, rank 17,672) than its obligate partner SPT16 (+0.1165, rank 17,162) when the two function as a heterodimer? Either floor compression differs between them or the subunits are not equally limiting.

FACT, the activity required for Pol II transcription of chromatin templates in vitro, comprises a human homologue of S. cerevisiae Spt16/Cdc68 and the HMG-1-like protein structure-specific recognition protein 1 (SSRP1); FACT specifically interacts with nucleosomes and H2A/H2B dimers, and its activity is abrogated by covalently crosslinking nucleosomal histones.

The nucleosome-disassembly model stated here is the authors' interpretation of a crosslinking result, not a direct observation of disassembly.
Evidence that argues against this (1)
- The in vitro nucleosome-disassembly model from 1999 has been substantially revised: later structural work describes FACT as binding and reorganising the nucleosome rather than simply evicting H2A-H2B, and the modern literature still debates whether FACT's principal role in vivo is disassembly ahead of polymerase or reassembly behind it. Nothing in this entry depends on which model is right, but the 1999 framing should not be quoted as current. Li Y et al. 2023

MV4;11 is KMT2A::AFF1 with FLT3-ITD, so a FLT3-driven contribution to sensitivity is not excluded. 'Trapping FACT into chromatin' is a gain-of-occupancy mechanism and is not evidence that FACT function is required.
Evidence that argues against this (1)
- The same compound class is reported active in unrelated leukaemias driven by entirely different lesions - JAK2 V617F myeloproliferative disease and BCR::ABL1 chronic myeloid leukaemia - which is what a p53/interferon mechanism predicts and which argues directly against reading CBL0137 activity as evidence for a KMT2A-specific FACT dependency. Evidence that argues against this (1)
- The counted absence cuts directly against extrapolating this result: there is no published physical link between FACT and AFF1, AFF4, ELL2 or the super elongation complex, so the ENL-FACT contact is currently a property of ENL outside the fusion context rather than a property of the fusion machinery. Evidence that argues against this (1)
- Floor compression is a genuine alternative explanation rather than a formality here: a gene that kills essentially every line cannot show a selective dependency in this statistic regardless of biology, so a CRISPR knockout viability scan is the wrong instrument for asking whether FACT matters more at fusion target genes. A counted absence is a floor on recall, and the broader query '"FACT complex" AND (leukemia OR leukaemia)' does return 9 records, none of which is about KMT2A on title-check.
Evidence that argues against this (1)
- The alias FACT is an ordinary English word and 'T160' is a phosphosite label used across the kinase literature, so a naive alias sweep here inflates rather than deflates - the opposite hazard to the septin case in the standing brief. The counts above were kept deliberately narrow and title-checked for that reason, which also makes them conservative on recall: a paper discussing 'facilitates chromatin transcription' without a gene symbol would be missed. Six myeloid and four B-lineage index lines contributed for this gene, so a single line moves a mean substantially. The split is by lineage LABEL, not by expression signature. **Raw effects are quoted beside every z deliberately**: at these effect sizes both arms are lethal and the z is a difference between two lethal effects, which is precisely the regime in which a z-score misleads.
Evidence that argues against this (1)
- The same run flags CXXC1 and MED1 as myeloid-identity artefacts, which shows the split can separate lineage effects when they exist. FACT is not such an artefact - it is simply uniformly essential - but with six and four index lines this run can exclude only a large KMT2A-specific requirement, not a modest one.
