A null that costs one command, run first rather than afterwards - and SSRP1 is genuinely LESS required in KMT2A-rearranged lines, while the rest of the chaperone layer is not much of anything
also called gene-set selectivity null · FACT anti-selectivity · chaperone dependency null
We built a quick way to ask whether a group of genes is really needed more by this cancer than by other leukaemias, so the check can be run before writing rather than after. Run on the histone-packaging machinery, almost nothing stands out - and one protein stands out for being needed LESS.
The same thing, for a scientist
Two analyses here published a shortlist and computed the null afterwards; one of them had two graph entries written on it before the null killed all five hits. The ledger rule is now **compute it first**, and a rule that is expensive to follow will not be. `analyses/gene-set-selectivity-null/run.py` takes gene symbols and returns, per gene, the index-versus-other-leukaemia difference, pan-essentiality, the myeloid/lymphoid split, a **50,000-permutation label p**, and a **percentile against 373 random protein-coding genes** run through the same two arms. First run, on FACT plus the histone chaperone layer a beat had just written: | gene | diff | pan-ess | perm p | bg pct | |---|---:|---:|---:|---:| | **SSRP1** | **+0.265** | -1.271 | **0.0104** | **99.5** | | SUPT16H | +0.116 | -1.763 | 0.2938 | 97.3 | | ASF1A | +0.108 | -0.187 | **0.0225** | 96.0 | | CHAF1A | +0.074 | -1.206 | 0.3991 | 90.6 | | ASF1B | +0.065 | -0.292 | 0.3710 | 87.1 | | SUPT6H | -0.035 | -1.915 | 0.7973 | 22.8 | | HIRA | -0.082 | -0.814 | 0.4690 | 7.8 | | ATRX | -0.115 | -0.204 | 0.2438 | 3.8 | | NASP | -0.163 | -0.463 | **0.0156** | 0.5 | | H2AZ1 | -0.184 | -0.770 | 0.1938 | 0.3 | | CHAF1B | -0.187 | **-2.314** | 0.2103 | 0.3 | | DAXX | -0.305 | -0.374 | **0.0132** | 0.3 | **Four reach uncorrected significance and none survives Bonferroni over the twelve** (0.0104 x 12 = 0.125). The layer is not a dependency.
SSRP1 is anti-selective, and that is a real result with a governing caveat
SSRP1 is the strongest signal in the set and it points the wrong way. Difference +0.265 - less required in KMT2A-rearranged lines than in other leukaemia lines - with p = 0.0104 and a background percentile of 99.5, meaning more than 99% of random protein-coding genes are more selective toward the index arm than SSRP1 is.
The caveat that governs it was already in the graph and the null does not remove it. gene-ssrp1 records that at a pan-essentiality of -1.271 every arm is dying, so the difference is between two lethal effects and is dominated by where each arm sits against the Chronos floor. The null establishes that the difference is not allocation noise. It does not establish that the difference means the cells need less SSRP1. Those are different claims and the entry should keep both.
And it is SSRP1, not FACT. The beat that flagged this described FACT as the least required gene set, quoting SSRP1 +0.265 and SUPT16H +0.117. SUPT16H's p is 0.2938 - the obligate partner shows nothing. A complex whose two subunits disagree at p = 0.01 and p = 0.29 is not behaving as a complex in this measurement, which is its own small finding and argues against the complex-level reading rather than for it.
What it does not touch: CBL0137 has potent antileukaemic activity against 12 MLL-rearranged lines, 3 PDX populations and an MV4;11 xenograft. A drug that traps FACT into chromatin is not the same perturbation as deleting a subunit, and a gene-effect difference says nothing about it.
The two nulls disagree, immediately, and that is what they are for
CHAF1B and H2AZ1 sit at background percentile 0.3 - as extreme against random genes as anything in the set - with permutation p of 0.2103 and 0.1938. DAXX and NASP sit at the same percentile and are significant.
The two tests are asking different questions and the disagreement is informative rather than a defect. The percentile asks is this difference large compared with random genes; the permutation asks could this gene's own lines have fallen this way by chance. A gene with a large difference and high within-arm variance is extreme on the first and unremarkable on the second. CHAF1B is the clearest case: a -0.187 difference on a gene whose pan-essentiality is -2.314, the deepest in the set, where both arms are far past the floor and the spread is wide.
This is exactly the combination the tool was built to expose - a real-looking difference in a place where differences are common, or a large difference that one arm's spread can produce on its own. An analysis reporting either null alone would have called CHAF1B a hit or called DAXX unremarkable.
CHAF1B, and why the screen is the wrong instrument for it
CHAF1B's DepMap numbers are uninformative for the reason above. Its published biology is not, and it is the dose lesson of the whole layer: heterozygous Chaf1b deletion, or a CAF-1 dominant-negative allele, is sufficient to suppress leukaemogenesis in vivo without impairing normal haematopoiesis 3.
A CRISPR knockout screen cannot see that. It measures complete loss, where CHAF1B is lethal everywhere; the therapeutic window sits at partial loss, which the screen does not sample. A gene can be pan-essential in DepMap and have a real window in a mouse, and this graph's standing convention - discard anything with pan-essentiality below -0.5 - would have discarded it.
That convention is right for its purpose and wrong as a filter on therapeutic interest. It is recorded here because the same convention has now been applied in three analyses in this project without this caveat attached.
- Add a permutation-based FDR to the runner so the correction is not Bonferroni over an arbitrary set size, and report both.
- Compute the detectable effect size at 80% power for 11 against 43. If it exceeds the largest difference in most gene sets, the null is measuring the panel rather than the genes and every 'fails the null' verdict in this project needs that number beside it.
- Re-run this set on a lineage-matched comparator rather than all other leukaemia lines. ATRX and DAXX carry their whole signal in the lymphoid half, which is four lines.
- Attach the partial-loss caveat to the pan-essentiality filter wherever this project uses it - three analyses apply the -0.5 cut with no note that a heterozygous window can exist below it.

Across twelve FACT and histone-chaperone genes, four reach uncorrected two-sided permutation significance - SSRP1 p=0.0104 (difference +0.265), ASF1A p=0.0225 (+0.108), NASP p=0.0156 (-0.163) and DAXX p=0.0132 (-0.305) - and none survives Bonferroni correction over the twelve tested. SUPT16H, SSRP1's obligate FACT partner, gives p=0.2938.

Run 2026-09-20 with seed 20260920, 50,000 permutations per gene, against 373 usable random protein-coding background genes. Established as a fact about the computation. **The null tests allocation, not biology** - whether these eleven index lines could fall this way by chance - and with 11 against 43 the design has limited power, so failing it is not evidence of absence. **No null repairs the sample**: the index arm is nine individuals, the index-fusion arm is three people, none is under one year, the lymphoid half is four lines, and the arm is myeloid-enriched.
Evidence that argues against this (1)
- Bonferroni over twelve is conservative and the twelve are not independent tests - they share cell lines and several are in the same complex. A permutation-based FDR would be kinder and was not computed. The reason for the harsh correction is the failure mode this tool exists to prevent, where five hits selected from 254 were reported as five. Oncofusion knowledge graph (internal analysis) 2026

SSRP1's anti-selectivity survives the null - it is less required in KMT2A-rearranged lines than in other leukaemia lines, at a background percentile of 99.5 - while its obligate FACT partner SUPT16H does not reach significance, so the effect is a property of SSRP1 in this measurement rather than of the FACT complex.

**Strong, not established, and the reason is floor compression.** SSRP1's pan-essentiality is -1.271 and SUPT16H's is -1.763; both arms are dying in both genes, and a difference between two lethal effects is dominated by distance to the Chronos floor rather than by requirement. The null establishes the difference is not allocation noise; it does **not** establish that KMT2A-rearranged cells need less SSRP1. `gene-ssrp1` already carries the floor-compression caveat and it still governs.

- A gene-effect difference is not a drug result. The curaxin CBL0137 traps FACT into chromatin and has potent activity against 12 MLL-rearranged lines, 3 MLL-rearranged ALL patient-derived xenograft populations and an MV4;11 xenograft - a gain-of-toxic-function perturbation that a knockout screen cannot model in either direction. Reducing Chaf1b activity by heterozygous deletion or by overexpression of a CAF-1 dominant-negative allele is sufficient to suppress leukaemogenesis in vivo without impairing normal haematopoiesis, while CHAF1B's DepMap pan-essentiality is -2.314, the deepest in the tested set.

Established as a result within the reported models, which are **murine** and whose leukaemia is not stated in the abstract to be KMT2A-rearranged. The juxtaposition with the DepMap number is the coordinator's, not the authors'.
Evidence that argues against this (1)
- The reading that a screen cannot see a partial-loss window is a general argument and could excuse any pan-essential gene from its filter. What makes it usable here is that the mouse experiment exists; without one, 'the screen measures the wrong thing' is unfalsifiable and should not be used to rescue a candidate.
