SON (P18583) - a nuclear speckle scaffold that BINDS MENIN and inhibits MLL complex assembly, and the one protein in this tranche the Skucha authors name in their own discussion
also called SON · SON DNA-binding protein · DBP-5 · NREBP · BASS1 · SON3 · C21orf50 · NRE-binding protein
SON is one of the two proteins that build nuclear speckles, the compartments where splicing machinery is stored. It also binds menin and blocks the MLL complex from assembling - so a protein that co-purifies with every MLL fusion is, in the one independent experiment that exists, a brake on the very complex this disease depends on.
The same thing, for a scientist
SON (P18583, 2,426 aa) is, with SRRM2, one of the two proteins without which nuclear speckles do not form. It is also the only protein in this tranche with a direct, independent, published tie to the menin-KMT2A axis: Kim et al. 2016 showed SON binds DNA near transcription start sites, INTERACTS WITH MENIN, and inhibits MLL complex assembly, lowering H3K4me3 and repressing transcription - and that alternatively spliced short SON isoforms are markedly upregulated in AML, compete for chromatin, lack menin binding, and thereby antagonise full-length SON. Skucha et al. cite that paper by name in their own discussion. In their AP-MS, SON co-purified with all seven fusions, MLL-AF4 at p = 0.0257 (3|5), negative control 0|0. SON is additionally an essential m6A target for haematopoietic stem cell fate. The tension this entry records is that the fusion's purification contains a documented NEGATIVE regulator of MLL complex assembly, and nothing distinguishes a functional interaction from a shared compartment.
The Skucha row, stated in full
7 of 7 fusions. MLL-AF1p 0.0063 (8|4), MLL-AF4 0.0257 (3|5), MLL-AF9 0.0001 (26|28), MLL-CBP 0.0001 (11|27), MLL-EEN 0.0002 (32|34), MLL-ENL 0.0000 (38|36), MLL-GAS7 0.0001 (32|30); negative control 0|0 1. Six of seven baits at or below 1e-3, several with thirty-plus spectra per replicate - SON is one of the most deeply recovered proteins in the pan-fusion set. And MLL-AF4 is the exception: 8 spectra against 74 under MLL-ENL, the widest index-fusion gap in this tranche. That is the bait-level asymmetry this beat measured, not a property of SON.
The finding that makes this entry different from the other eleven
SON is not a protein with no KMT2A literature. PMID 26990989 (Molecular Cell, 2016) reports that SON binds DNA near transcription start sites, interacts with menin, and inhibits MLL complex assembly, decreasing H3K4me3 and repressing transcription; that alternatively spliced short SON isoforms are markedly upregulated in AML; that the short isoforms compete with full-length SON for chromatin occupancy but lack the menin-binding ability, antagonising full-length SON's repression while leaving its splicing function intact; and that overexpressing a short SON isoform enhances replating potential of haematopoietic progenitors 2. The authors' own summary calls SON 'a fine-tuner of the MLL-menin interaction'.
This matters to this project directly, because the menin-KMT2A interface is the hypothesis the graph is built around. A protein that binds menin and restrains MLL complex assembly, and that is also found in every MLL-fusion purification, is either (a) a genuine regulator of the fusion complex, (b) a protein recovered because it and the fusion are both on chromatin near start sites, or (c) a speckle-resident recovered because nuclear lysate contains speckle material. Nothing in the AP-MS distinguishes these, and the 2016 paper used wild-type MLL, not a fusion.
Skucha et al. flagged SON themselves
Unusually for this tranche, the authors name this protein in their Discussion. Verbatim from the PMC full text, read 2026-09-21: 'In addition to known interaction partners of the wild-type MLL protein, such as MEN1, DPY30, and LEDGF, it also contains several proteins whose link to AML biology have only recently been established. For instance, the protein SON interacts with MEN1 to regulate the expression of leukemia-specific genes in a MLL-dependent manner' - citing Kim et al. as reference 55. So the authors of the interactome had already connected their SON row to the menin axis and did not pursue it. Of the twelve proteins in this beat, SON is the only one named anywhere in the paper's body text (regex over the stripped PMC full text, 2026-09-21: SCAF11 0, GPATCH4 0, TCEB3 0, WBP11 0, NUP50 0, KPNA2 0, WDR33 0, UBAP2L 0, ZC3H18 0, NUDT21 0, TBL3 0, SON 2 - one Discussion sentence and one reference-list line).
What SON does: it is half of the speckle
Depleting SON only partially disassembles nuclear speckles; co-depleting SON and SRRM2, or depleting SON in a line where SRRM2's intrinsically disordered regions are genetically deleted, dissolves them almost completely - so SON and SRRM2 are the organising core 3. The same paper corrects a long-standing reagent error: the SC35 monoclonal antibody used for decades to mark speckles targets SRRM2, not SFRS2/SRSF2. That is directly relevant to reading any older paper that 'co-localised with SC35'.
In blood, SON is an essential m6A target for HSC fate: m6A methylation of Son increases during HSC commitment, SON rescues symmetric-commitment and engraftment defects caused by m6A depletion, Son deletion causes loss of HSC fitness, and SON overexpression improves mouse and human HSC engraftment by increasing quiescence, through an m6A-SON-CCL5 axis 4.
The speckle/splicing cohort around SON in this network
Measured by this beat from the 960-protein table on 2026-09-21. SON is not an isolated splicing recovery: SRSF11 (6 of 7 fusions), LUC7L2 (6), LUC7L3 (6), IK (6), DDX46 (6), PRPF4B (6), CHERP (5), AKAP8L (5), ARL6IP4 (5) and SRSF1 (3) are all in the network. SRRM2, SON's own partner and the other half of the speckle core, is absent - as are PNN, RNPS1, SRSF7 and THRAP3. So there is a broad splicing-factor signature but the speckle scaffold pair is not recovered intact, which argues against 'a lump of speckle came along with the bait' and for something more selective, or for a shared abundance in nuclear extract. The paper itself names 'mRNA splicing' as one of two processes its conserved core newly associates with MLL fusions.

Matches Skucha's table. IDENTIFIER HAZARD, recorded here because data/symbol-collisions.json has no row for it: 'SON' is an ordinary English word and a PubMed [tiab] search on it returns hits about fathers and sons. The bounded query below returned 7 records and FIVE were noise on exactly that basis (ectopic posterior pituitary trio-WES, familial mediastinal lymphoma, donor-derived DLBCL, an MLL-PTD expression study, an asthma sputum S100A9 paper, and an HLA father-and-son transplant case) - every hit had to be title-checked. 'DBP-5' additionally collides with the unrelated mRNA-export helicase Dbp5/DDX19B. |
| localization | Nucleus - UniProt P18583, 'Nucleus speckle' with ECO:0000269 and three PubMed citations (1424986, 21504830, 34023904), fetched 2026-09-21. |
| subnuclear localization | NUCLEAR SPECKLES, experimentally annotated, and SON is one of the two proteins the compartment cannot form without. UniProt's note adds 'Colocalizes with the pre-mRNA splicing factor SRSF2' - which per PMID 33095160 should be read with care, because the SC35 antibody that generated much of that colocalisation literature targets SRRM2, not SRSF2. |
| localization shown for fusion | NO - nobody has imaged SON in any KMT2A-rearranged cell. This graph already carries localization-nuclear-speckles-kmt2a-r; SON is the first pan-fusion interactome protein that is a constitutive requirement for that compartment. |
| shown for fusion | Co-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.0257); shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. INDEPENDENTLY: SON interacts with menin and inhibits WILD-TYPE MLL complex assembly (PMID 26990989) - wild-type MLL, human cells, AML context, NOT a fusion and not KMT2A::AFF1. This is the only protein in this tranche with any independent MLL-axis experiment. |
| selectivity | UNKNOWN from the Skucha screen. Independently, SON is required for normal HSC fitness and quiescence in mouse, which is an essential-function warning rather than a selectivity claim. Must not reach a target list. |
| functional screen | FUNCTIONAL SCREEN. Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it. |
| absence class | measured-not-reported |
| absence class note | Whether SON restrains the KMT2A::AFF1 FUSION as it restrains wild-type MLL is never-measured. Whether SON knockdown is selective for MLL-fusion cells is measured-not-reported (six shRNAs in MOLM-13, heatmap only). PRIDE checked: PXD009338 is the only relevant deposition. |
| graph context | No node for SON existed before this entry (id listing over 1,900 nodes, 2026-09-21; the string 'son' matches only unrelated ids such as drug-prednisone). Related existing entries: gene-men1, localization-nuclear-speckles-kmt2a-r, hyp-nuclear-speckle-paraspeckle-kmt2a-r. |

}- SON is required for normal HSC self-renewal and its overexpression increases quiescence; depleting it is expected to harm normal blood stem cells, and increasing it could drive leukaemic cells into a quiescent, chemo-resistant state.
- The published direction of SON on the MLL complex is repressive. An intervention that lowers SON would be expected to RAISE H3K4me3 and MLL-target transcription - the opposite of what this disease needs.
- If a menin inhibitor also displaces SON from menin, part of the drug's effect could be the loss of a repressor, which would show up as an unexplained ceiling on efficacy rather than as a resistance mutation.
- SON is an enormous, abundant, speckle-scaffolding protein. Any perturbation of it reorganises a whole nuclear compartment, so a clean single-mechanism readout is unlikely.
- Does SON bind the KMT2A::AFF1 fusion protein, and if so does it inhibit its assembly the way it inhibits wild-type MLL? The fusion retains the menin-binding motifs and has lost the SET domain, so the two arms of Kim et al.'s mechanism come apart on the fusion - which makes this a genuinely informative experiment rather than a confirmation.
- What does a menin inhibitor do to the SON-menin contact? If revumenib or ziftomenib displaces SON as well as KMT2A, a repressor is being released at the same time as an activator, and no published study measures this.
- Are short SON isoforms enriched in KMT2A-rearranged leukaemia specifically, and in infant t(4;11)? The isoform ratio is measurable from deposited RNA-seq - measured-not-analysed, no wet work.
- SRRM2 is absent from the interactome while SON is pan-fusion. Is the fusion near speckles, or near SON specifically? Imaging SON, SRRM2 and the fusion together in a t(4;11) line answers it.

SON co-purified with all seven Strep-HA-tagged MLL fusions expressed as single-copy transgenes in isogenic human Jurkat T-ALL cells; for MLL-AF4 (= KMT2A::AFF1) the combined p-value is 0.0257 with spectral counts 3|5 and a negative control of 0|0.
MLL-fusion-driven leukemia requires SETD2 to safeguard genomic integrity. · Skucha A, Ebner J, Schmoellerl J, Roth M, Eder T, Cesar-Razquin A, Stukalov A, Vittori S, Muhar M, Lu B, Aichinger M, Jude J, Mueller AC, Gyorffy B, Vakoc CR, Valent P, Bennett KL, Zuber J, Superti-Furga G, Grebien F · Nature Communications 2018What this evidence cannot show
SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For SON the MLL-AF4 total (8 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 74 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0063 (8|4); MLL-AF4 0.0257 (3|5); MLL-AF9 0.0001 (26|28); MLL-CBP 0.0001 (11|27); MLL-EEN 0.0002 (32|34); MLL-ENL 0.0000 (38|36); MLL-GAS7 0.0001 (32|30). SPECIFIC TO THIS PROTEIN: SON is among the most deeply recovered proteins in the pan-fusion set - six of seven baits at or below 1e-3, up to 38|36 spectra under MLL-ENL - and MLL-AF4 is by far its shallowest column at 8 total spectra against 74. SON is also a very large (2,426 aa) abundant nuclear protein, which raises its prior probability of recovery in any nuclear AP-MS independent of the bait. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.
Evidence that argues against this (2)
- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. - The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds. SON binds DNA near transcription start sites, interacts with menin, and inhibits MLL complex assembly, decreasing H3K4me3 and repressing transcription; alternatively spliced short SON isoforms are markedly upregulated in acute myeloid leukemia, compete with full-length SON for chromatin occupancy but lack menin-binding ability, and overexpression of a short isoform enhances replating potential of hematopoietic progenitors.
SON and Its Alternatively Spliced Isoforms Control MLL Complex-Mediated H3K4me3 and Transcription of Leukemia-Associated Genes. · Kim JH, Baddoo MC, Park EY, Stone JK, Park H, Butler TW, et al. · Mol Cell 2016What this evidence cannot show
This concerns WILD-TYPE MLL complexes, not any KMT2A fusion, and there is no t(4;11) or infant B-lineage material in the abstract. The leukaemia arm is AML. 'Interacts with menin' is a co-purification/interaction claim from 2016 read here from the abstract only - the binding interface, stoichiometry and whether the contact is direct were not checked, and this project has an explicit rule that a co-IP is not a direct contact. Nothing in the paper tests whether SON can bind a KMT2A FUSION, which retains the menin-binding motifs but has lost the SET domain, so the H3K4me3 arm of the mechanism cannot operate the same way on the fusion. Read from the abstract. Whether the short-isoform upregulation extends to KMT2A-rearranged AML specifically is not stated in the abstract.
Evidence that argues against this (2)
- The direction is REPRESSIVE: SON inhibits MLL complex assembly and lowers H3K4me3. So SON's presence in every MLL-fusion purification is as consistent with the fusion being restrained by SON as with SON being a component of a functional fusion complex - and if the former, removing SON would increase fusion-target transcription. The Skucha AP-MS cannot distinguish a substrate, a regulator and a compartment neighbour. Skucha A et al. 2018
- SON is one of the two proteins required to build nuclear speckles at all, so a 2,426-residue chromatin- and speckle-resident protein is a high-prior prey in any nuclear-lysate purification. The menin interaction and the co-purification may have no causal relationship to each other. Ilik IA et al. 2020

SON and SRRM2 together form the organising core of nuclear speckles: SON depletion alone only partially disassembles them, while co-depletion of SON and SRRM2, or SON depletion in cells whose SRRM2 intrinsically disordered regions are deleted, causes near-complete dissolution; the SC35 monoclonal antibody long used to mark speckles in fact targets SRRM2.
SON and SRRM2 are essential for nuclear speckle formation. · Ilik IA, Malszycki M, Lubke AK, Schade C, Meierhofer D, Aktas T · eLife 2020What this evidence cannot show
Human cell lines, 2020; not haematopoietic and not a fusion system. The reagent correction is load-bearing for reading older literature: any claim that a protein 'co-localises with SC35' is a claim about SRRM2 colocalisation, and UniProt's own note on SON still says 'Colocalizes with the pre-mRNA splicing factor SRSF2'. This project's standing condensate rule applies to any phase-separation language here: a punctate appearance is compatible with binding to spatially clustered sites, and neither 1,6-hexanediol nor classical FRAP can distinguish the two. Read from the abstract.
Evidence that argues against this (1)
- SRRM2, the necessary partner in this model, is ABSENT from the Skucha 960-protein network at any n (checked by this beat from the xlsx, 2026-09-21). If the fusion were sampling bulk speckle material one would expect the other scaffold; its absence weakens the 'speckle carry-over' explanation but equally weakens any claim that a speckle came along as a unit. Cited here for two things only: that SON has a documented, non-redundant role in the cell compartment this disease arises from, and that manipulating it changes stem-cell quiescence - which is the bite-back. Read from the abstract.
Evidence that argues against this (1)
- If SON supports normal HSC self-renewal and quiescence, then depleting it is expected to damage normal blood stem cells at least as much as leukaemic ones - the essential-function shape that the paper's own RFC1/SF3A3/CCT3 controls exemplify. That is an argument against SON as a target, independent of any interactome evidence. Skucha A et al. 2018

SON interacts with menin and inhibits MLL complex assembly (wild-type MLL, PMID 26990989)
- inhibits →KMT2A / MLL1 — the gene that breaks
inhibits MLL complex assembly, lowering H3K4me3 - wild-type MLL, not tested on a fusion
SON and SRRM2 are the organising core of nuclear speckles
- expressed in →Bone marrow haematopoietic stem cell — the postnatal comparator, and why the same fusion behaves differently here
essential m6A target for HSC self-renewal and quiescence (mouse, with human engraftment arm)
- ← co-occurs withSCAF11 / SRrp129 (Q99590) - an SR-related protein that binds the RNA Pol II CTD, in the pan-MLL-fusion core, and alone among the SCAF family
both splicing-adjacent pan-fusion interactors, but SCAF11 is isolated while SON sits in a broad splicing cohort
- ← co-occurs withWBP11 (Q9Y2W2) - a splicing activator in the pan-MLL-fusion core, isolated from its own partners, and a human haploinsufficiency gene
both speckle-associated pan-fusion interactors; WBP11 is isolated, SON sits in a broad splicing cohort
- ← co-occurs withZC3H18 (Q86VM9) - the CBC-to-exosome bridge in the pan-MLL-fusion core, and the ONLY member of this tranche whose own complex came with it
the two RNA-metabolism pan-fusion interactors whose own cohorts were also recovered
