SCAF11 / SRrp129 (Q99590) - an SR-related protein that binds the RNA Pol II CTD, in the pan-MLL-fusion core, and alone among the SCAF family

also called SCAF11 · SRSF2IP · SRrp129 · CASP11 · SIP1 · SR-related and CTD-associated factor 11 · SC35-interacting protein 1 · splicing regulatory protein 129 · NY-REN-40

SCAF11 is one of a small family of proteins that grip the tail of RNA polymerase II - the part of the enzyme that recruits the machinery which processes a new RNA as it is made. It co-purifies with every MLL fusion tested, and unlike its three relatives it is the only one of its family in the whole interactome.

The same thing, for a scientist

SCAF11 (Q99590, 1,463 aa) is an SR-related protein carrying a CTD-interaction domain (CID) at its C-terminus and an internal SR domain; it was isolated in the two 1996-97 screens that defined the SCAF family as the physical link between Pol II CTD phosphorylation and pre-mRNA processing, and its alternative names - SC35-interacting protein 1, SRSF2-interacting protein - record a reported contact with SRSF2. In Skucha 2018 it co-purified with all seven MLL fusions, and it has the STRONGEST MLL-AF4 p-value in this tranche at 0.00125 (6|7), negative control 0|0, with six of the seven baits at or below 0.012. Its paralogues SCAF1, SCAF4 and SCAF8 are absent from the 960-protein network at any n, so SCAF11 is not part of a recovered SCAF module. SCAF4 and SCAF8 are the paralogues with a known 3'-end function - they suppress early cleavage and polyadenylation - which makes the presence of SCAF11 alongside the pan-fusion CPSF pair worth noting and not worth over-reading.

The Skucha row, stated in full

7 of 7 fusions. MLL-AF1p 0.0068 (11|3), MLL-AF4 0.0013 (6|7), MLL-AF9 0.0001 (17|17), MLL-CBP 0.0119 (3|14), MLL-EEN 0.0008 (15|16), MLL-ENL 0.0001 (17|16), MLL-GAS7 0.0116 (13|7); negative control 0|0 1. This is the strongest index-fusion p-value in the tranche - 0.00125 - and the tranche's brief had predicted several weak ones. The MLL-AF4 spectral depth is still the lowest of the seven (13 against 34), which is the bait-level asymmetry this beat measured across all 42 pan-fusion proteins.

What SCAF11 is: a CTD-binding SR-related protein

Two independent yeast two-hybrid screens against the Pol II CTD in 1996 and 1997 recovered a set of SR-related proteins each carrying a discrete CTD-binding domain; in the rat screen, SR-related proteins were also recovered in a complex immunoprecipitated from nuclear extract with anti-Pol II antibodies, and in vitro splicing was inhibited by anti-CTD antibody or by wild-type CTD peptides 2. The human screen isolated SRrp129/CASP11 specifically - this protein - with a conserved CTD-interaction domain at the C-terminus and an internal SR domain, and the screen's bait CTD was highly phosphorylated, so the proteins recovered were processing factors rather than initiation factors 3. That is the whole basis for calling SCAF11 a coupler of transcription to RNA processing, and it is 1990s biochemistry that has not been substantially revisited for this paralogue.

Alone among its family, and the family's other members do 3'-end biology

SCAF1, SCAF4 and SCAF8 are absent from the 960-protein network at any n (measured by this beat from the xlsx, 2026-09-21). SCAF4 and SCAF8 are the paralogues with a defined modern function - they act at cleavage and polyadenylation - and SCAF1 has recently been reported as an activator of Pol II elongation. SCAF11 is the family member whose modern function is least defined, and it is the only one here. That cuts both ways: it is not a family module carried along, and it is also not obviously the member you would predict.

Module verdict for the RNA-processing members of this tranche

Are the RNA-processing members of this tranche a module, the way the CPSF pair is? Measured by this beat from the 960-protein table, 2026-09-21, and the answer is different for each of them.

So the group is scattered, with one clear exception. The right summary is not 'the splicing machinery came along' but 'one RNA-surveillance module came along, one large splicing cohort came along without its scaffold pair, and three proteins came along alone'.

The splicing dependency in this disease is real and is a different protein

Alternative splicing is a real, validated dependency in this disease and that is the reason not to dismiss these rows. MBNL1 is consistently overexpressed in MLL-rearranged leukaemias, its loss impairs propagation of murine and human MLL-rearranged leukaemia in vitro and in vivo, it controls intron exclusion in DOT1L and SETD1A among others, and a small-molecule MBNL1 inhibitor achieves selective leukaemic cell death 4. MBNL1 itself is NOT in the Skucha 960 network at any n (checked by this beat, 2026-09-21), and neither is PTBP1. So the splicing dependency and the splicing interactome are, as far as anyone has looked, two separate observations about the same disease.

The identifier hazard, recorded because it is not in the registry

Q99590's UniProt gene-synonym list is CASP11 SFRS2IP SIP1 SRSF2IP. SIP1 is an alias of ZEB2 and also of the SMN-interacting protein, and CASP11 reads as caspase-11, a mouse inflammatory caspase with a large literature. Both were run against the KMT2A clause anyway and both return 0 (querytranslation recorded in data), so nothing was lost - but a beat that searched SIP1 alone and title-checked carelessly would have collected a ZEB2 literature and attached it to this protein. data/symbol-collisions.json has no row for SCAF11, SIP1 or CASP11; one is warranted.

Two of Q99590's curated synonyms are heavily overloaded: SIP1 is an alias of ZEB2 and of the SMN-interacting protein, and CASP11 reads as caspase-11. Both were run against the KMT2A clause here and both return 0, so no damage was done, but a symbol-only search on either would collect an unrelated literature.

subnuclear localizationNOT ESTABLISHED. UniProt records no subnuclear compartment. The name 'SC35-interacting protein 1' implies nuclear speckles, and this entry deliberately does NOT record that, both because inferring a compartment from a named partner is forbidden by this project's standing rule and because the SC35 antibody that generated much of the speckle literature is now known to target SRRM2 rather than SRSF2 (PMID 33095160).

functional screenFUNCTIONAL SCREEN. Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it.

How this could bite us back
  • A protein that couples Pol II to RNA processing across the transcriptome has no plausible selective window; disrupting it is a general transcription intervention.
  • SCAF11 is so poorly characterised that an unexpected essential function is more likely here than for any other protein in this tranche - the absence of literature is not the absence of function.
  • The strong p-value is the temptation. A strong statistic on an uncharacterised protein is a reason to characterise it, not a reason to target it.
Still open
  1. What does SCAF11 do? It is the best-scoring protein in this tranche against the index fusion and one of the least characterised proteins in the pan-fusion core. A modern degron or CRISPR study of SCAF11 does not exist.
  2. Does SCAF11 bind the fusion, or the Pol II CTD that the fusion is near? Those are different claims with the same AP-MS signature, and a CTD-phospho-state-resolved pulldown would separate them.
  3. SCAF4 and SCAF8 suppress early cleavage and polyadenylation, and the pan-fusion set contains NUDT21 and WDR33. Is the SCAF11 row part of the same 3'-end story or coincidental? Checking the PXD009338 spectra for SCAF4/SCAF8 peptides below the rank cutoff would help.
  4. Is SCAF11 in nuclear speckles? Its own name asserts an SRSF2 contact and nobody has imaged it.

    What this evidence cannot show

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For SCAF11 the MLL-AF4 total (13 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 34 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0068 (11|3); MLL-AF4 0.0013 (6|7); MLL-AF9 0.0001 (17|17); MLL-CBP 0.0119 (3|14); MLL-EEN 0.0008 (15|16); MLL-ENL 0.0001 (17|16); MLL-GAS7 0.0116 (13|7). SPECIFIC TO THIS PROTEIN: at p = 0.00125 this is the strongest MLL-AF4 call in this tranche and one of the stronger ones in the 42, with six of seven baits at or below 0.012 and a clean 0|0 negative control. The weakness here is not the statistics - it is that almost nothing is known about what this paralogue does, so a strong row on a poorly characterised protein buys less than it appears to. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.

Evidence that argues against this (2)
    • IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. • The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds. • Three decades on, the individual SCAF paralogues have turned out to have separable functions - SCAF4 and SCAF8 at cleavage and polyadenylation, SCAF1 as an elongation activator - so the family-level conclusion of 1996 does not transfer to SCAF11 in particular, and no modern loss-of-function study of SCAF11 exists that this beat could find. What this evidence cannot show

1997, Biological Chemistry; yeast two-hybrid with a phosphorylated CTD-GAL fusion bait. This is the paper that names this protein - SRrp129/CASP11 is Q99590 - and it is essentially the only characterisation of it. A binary interaction in yeast is not a cellular interaction. Evidence that argues against this (1)
    • The screen bait was a phosphorylated CTD expressed in yeast; the authors themselves note this is why they recovered processing factors rather than initiation factors, so the result is partly a property of the bait's phosphorylation state and does not establish which Pol II state SCAF11 engages in a human cell. What this evidence cannot show

Murine and human MLL-rearranged leukaemia; the abstract does not name which fusions, so this is 'MLL-rearranged' and not specifically KMT2A::AFF1 or infant B-lineage. Cited here for ONE purpose: to establish that a splicing dependency in this disease is real, so that splicing-adjacent interactome rows are not dismissed out of hand. MBNL1 is NOT in the Skucha 960-protein network at any n and neither is PTBP1 (checked by this beat from the xlsx, 2026-09-21), so this paper's protein and this entry's protein are unrelated. Read from the abstract.

Evidence that argues against this (1)
    • That the validated splicing dependency in MLL-rearranged leukaemia is a protein ABSENT from the fusion interactome cuts against the interactome as a route to splicing biology here: the dependency was found by expression and function, not by co-purification, and the co-purified splicing proteins have no dependency data at all.
