NFKB1 (p105/p50) — the only menin-NF-kB subunit with a co-immunoprecipitation, and the arm the MLL leukaemia data points at

also called NFKB1 · p105 · p50 · NF-kappa-B1 · KBF1 · EBP-1 · P19838

NFKB1 is made as a long protein, p105, that gets trimmed down to p50, the DNA-binding half of the classical NF-kB switch, and menin binds it. Nobody has checked whether removing menin with a drug changes that, even though the signalling that makes p50 is unusually active in MLL-rearranged leukaemia cells.

The same thing, for a scientist

NFKB1 (UniProt P19838, 968 aa, primary gene name read back) is the p105 precursor that is processed to the p50 DNA-binding subunit. p50 has no transactivation domain: as a homodimer it represses, and as a heterodimer with RELA it is the canonical activating species. In the 2001 menin interaction paper, **p50 is the subunit for which IntAct curates an anti-bait co-immunoprecipitation as well as a GST pull-down** — the other two subunits, p52 and p65, have pull-downs only [E1][E2]. That asymmetry is about assay coverage in 2001 rather than about affinity, but it means NFKB1 carries the single least indirect piece of evidence in the menin-NF-kB set. The leukaemia link is indirect and specific: in the Cancer Cell study that established NF-kB dependence in MLL leukaemia, the screen hit was **IRAK3**, and the transcripts enriched in MLL-AF1p and MLL-AF10 leukaemia cells relative to normal marrow are Toll-like receptor pathway genes *"that mediate p105-dependent NF-kB activation"* [E3]. So the pathway the MLL data implicates is named at the level of p105 specifically, not of NF-kB generically. **Counted absence:** a title/abstract search over `NFKB1`, `NF-kappaB1`, `p105` and `p50` against `KMT2A`, `MLL` and `"mixed-lineage leukemia"` returns 4 records and title-checking removes all four [E4].

Go deeper
Why p50 is not simply 'half of NF-kB'

p105 is both a precursor and an inhibitor: its C-terminal ankyrin repeats act like an IkB, and proteasomal processing releases p50. The consequence for any liberation argument is that NFKB1 has two opposite activities in the same cell. p50:p50 homodimers occupy kB sites without a transactivation domain and repress; p50:RELA heterodimers activate.

This matters for reading the 2001 result. Menin was shown to bind p50, p52 and p65 and to repress p65-mediated transactivation 1. It was not shown that menin's effect on p50 is repressive, activating or neutral. An entry that said "menin represses NF-kB through p50" would be asserting something the source does not contain, and this one does not.

The p105 route into MLL leukaemia

The 2013 Cancer Cell paper reached NF-kB from a functional kinase/phosphatase screen whose hit list included IRAK3, an IL-1R-associated kinase, and then found Toll-like-receptor pathway transcripts "that mediate p105-dependent NF-kB activation" enriched in MLL-AF1p and MLL-AF10 leukaemia cells against normal bone marrow; the same enrichment was seen in MLL-AF9 cells but did not reach significance 3.

That is an expression enrichment, not a dependency, and the route is IRAK-to-IKK-to-p105 rather than anything to do with menin. It is recorded because it is the only place in the MLL literature where the p105 arm is named specifically, and because it identifies where a menin-p50 effect would have to act if one existed.

subnuclear localizationNOT ASSIGNED AS A COMPARTMENT - a BOUNDED ABSENCE, and the bound has to be read carefully because the operand is a contaminated token. The gene clause built from NFKB1, p105, p50 and KBF1 returns 13,202 records and against a twelve-term subnuclear clause returns 32 - but 'p50' and 'p105' are among the most heavily reused protein-mass labels in biology, so that 32 is not a count of NFKB1 subnuclear papers and was not treated as one [E_q93_nfkb1_loc3]. What exists instead of a compartment is a GENOMIC address held by the partner: this graph's gene-rela already records that in MLL-fusion leukaemia RELA occupies the promoters of crucial MLL target genes by ChIP and that IKK/NF-kB signalling is required for retention of both wild-type and fusion MLL protein there. p50 has NO equivalent ChIP in a KMT2A-rearranged cell, and that asymmetry is the same shape as the assay-coverage asymmetry this entry already records for the 2001 menin interaction: p50 has the better co-immunoprecipitation and the worse chromatin data. NO nuclear-body, speckle, nucleolar or matrix assignment for p50 was found.
localization shown for fusionNO - nobody has localised p105 or p50 in any KMT2A fusion. The gene clause against a nine-term fusion clause returns 4 records and the gene clause AND a localisation clause AND the fusion clause returns 1, PMID 37393343, which title-checks as off beat for a p50 compartment measurement in a fusion cell [E_q93_nfkb1_loc3]. Note the counts are inflated by the p50 and p105 mass labels, so the true fusion-context yield is lower than 4. What IS shown in a fusion context belongs to the partner, not to this gene: RELA at MLL target promoters in murine MLL-AF9 and human MLL-rearranged lines (gene-rela's existing E_q69_ct1). The unasked question is whether the menin-p50 co-immunoprecipitation this entry is built on survives menin inhibition, and where in the cell it happens.

How this could bite us back
  • NFKB1 loss-of-function in humans causes common variable immunodeficiency, so anything that suppresses this arm in a child on cytotoxic therapy carries a named infection risk.
  • p50 homodimers repress. An intervention that shifts the p50:RELA balance could raise NF-kB output while lowering total p50, which would look like the opposite of what it is on a western blot.
Still open
  1. Does menin binding p50 change p50 homodimer occupancy at kB sites, or only the p50:RELA heterodimer? The 2001 paper cannot distinguish these and nobody has since.
  2. Is IRAK3 or the wider IRAK/IKK/p105 axis a dependency in KMT2A-rearranged B-ALL, as opposed to the myeloid models where it was found?
  3. Does p105 processing change under menin inhibition in a KMT2A-rearranged cell?

Evidence that argues against this (1)

    What this evidence cannot show

This is a transcription of one paper. The method asymmetry across the three subunits most likely reflects which antibodies existed in 2001, and should not be read as p50 binding menin more tightly than p65 does.

Evidence that argues against this (1)
    • A curated interaction inherits every limitation of the single experiment behind it. Anti-bait co-immunoprecipitation and affinity-capture mass spectrometry cannot distinguish a direct contact from a shared-complex association, tagged-bait overexpression can create contacts that do not occur at endogenous stoichiometry, and a partner curated from one publication has by definition never been independently replicated. A title/abstract search over NFKB1, NF-kappaB1, p105 and p50 against KMT2A, MLL and 'mixed-lineage leukemia' returns 4 records, and all four are removed by title-checking: a PHF6/NF-kB AML paper that is not KMT2A-specific, a t(4;11) complex-rearrangement cytogenetics paper, a hepatocyte serum-free medium study, and a 1987 chest-medicine paper. Title-checked count: 0.

    What this evidence cannot show

p105 and p50 are short, word-like aliases that label molecular weights as often as they label this protein, which inflates the raw count rather than shrinking it; that is why every hit was title-checked and the checked number is reported. The 1987 chest paper in the result list is the signature of that inflation.

Evidence that argues against this (1)
    • The pathway is not unstudied where the subunit is: the p105 arm is named in the Cancer Cell MLL study via a pathway annotation, which no gene-symbol query would return. A subunit-level absence claim cannot see complex-level or pathway-level framing. Kuo HP et al. 2013

UniProt P19838 carries TWO molecule-scoped subcellular location comments rather than one: the p105 precursor is Cytoplasm (ECO:0000269 PubMed:1423592), and the p50 subunit is Nucleus and Cytoplasm (both ECO:0000269 PubMed:9865693) with the note that NFKBIA association promotes cytoplasmic retention in an inactive form and that translocation into the nucleus follows NFKBIA degradation; a nuclear localization signal is annotated at residues 360-365.

    What this evidence cannot show

A statement about the record, not the biology. The value of it here is comparative: it shows UniProt modelling a processed protein correctly and with both comments CODED, which is what brief rule 91 found is not the case for KMT2A, where both taspase1-fragment comments are uncoded and an ECO:0000269 filter discards them. A reader who takes a single flattened 'Nucleus, Cytoplasm' answer for NFKB1 loses the distinction that the two species have different addresses.

Evidence that argues against this (1)
    • The molecule scoping is better than KMT2A's and still not sufficient, because it models two species where there are at least three states. p105 is not merely cytoplasmic, it is an ACTIVE INHIBITOR that sequesters c-Rel and p65 there; so a cell with a high p105-to-p50 ratio is not simply a cell with less p50, it is a cell with its other NF-kB subunits pinned in the cytoplasm as well. No compartment annotation can carry that, and no bulk measurement of 'NFKB1 localisation' would detect it. For this graph the consequence is concrete: an experiment reading p50 nuclear translocation under menin inhibition would need to blot the precursor too, or the result is uninterpretable. What this evidence cannot show

The paper is excellent and correctly cited for what it shows; the criticism is of the annotation, not the work. Note also that the NLS the structure occludes is p65's, not p50's, so even taken as mechanism the citation supports cytoplasmic retention of the HETERODIMER more directly than of the p50 subunit whose field it is attached to. Bounded by the abstract; the full structure was not re-analysed.

Evidence that argues against this (1)
    • The defence of UniProt here is real and should be stated: p50's nuclear localisation is not in doubt by anyone, so no reader is misled about the biology, and a curator picking a structure that explains the compartment is arguably picking the most mechanistically informative paper available. The cost is specific rather than general - the FOUNDING cell-biological observation is absent, so a reader who wants to know how well the compartment was measured, in which cells, with what fractionation purity, has nowhere to go from the record. That is the same deficiency brief rule 91 documents for MEN1, where the immunofluorescence-plus-fractionation-plus-EGFP paper that mapped two NLSs is not cited at all. Rice NR et al. 1992

Bounded 2026-09-21: the NFKB1 gene clause including the mass labels p50 and p105 returns 13,202 records, against a twelve-term subnuclear clause returns 32, against a nine-term KMT2A/MLL fusion clause returns 4, and against a localisation clause AND the fusion clause returns 1 - and the checked yield of on-topic p50 or p105 localisation papers in a fusion context is ZERO, because the mass labels match unrelated proteins across the whole literature.

    What this evidence cannot show

Titles and abstracts only; supporting figures not searched (brief rule 80). The counts above are deliberately reported as UNUSABLE rather than as measurements: the standing rule is that a short or word-like alias must be title-checked before counting, and 'p50' fails that test more badly than any alias this project has logged. The honest form of this absence is the checked zero, not the raw 32.

    • Reporting a large raw count beside a checked zero invites the reading that the literature is rich and merely unsearched, and that is not what the evidence supports. The more defensible statement is that this gene's compartment question has not been asked in this disease AT ALL, and the reason is structural rather than bibliographic: NF-kB translocation assays are run on RELA in essentially every paper, because p65 carries the transactivation domain and the commercial antibodies and reporters are built around it. p50 is the subunit with the better menin co-immunoprecipitation and the worse cell-biological coverage, and that is an artefact of reagent availability, which no query can correct for. The p105 precursor has IkappaB-like function: in cell lines p105 is found associated with either c-Rel or p65 in the CYTOPLASM, it retains c-Rel or p65 there in COS-cell cotransfection experiments, and it inhibits DNA binding by c-Rel in gel-retardation assays, with stable interaction requiring both the dimerisation domain in the Rel-homology region and a second contact through the IkappaB-related C-terminal half.

    What this evidence cannot show

1992 work in COS cells and assorted cell lines - a heterologous cotransfection system for the retention experiments, nothing haematopoietic, nothing fusion-bearing (brief rule 73). Cofractionation plus cotransfection is a weaker localisation instrument than modern imaging, and the abstract reports no quantification of the fraction retained. Bounded by the abstract.

    • This result argues against a simple reading of this entry's own premise. The entry exists because p50 is the only menin-NF-kB subunit with a co-immunoprecipitation, and it frames NFKB1 as the arm the MLL leukaemia data points at. But if the gene product that is abundant in a resting cell is the PRECURSOR, and the precursor is a cytoplasmic inhibitor, then a 2001 co-immunoprecipitation from whole-cell lysate cannot tell you whether menin met p50 or met p105 - the antibody epitope and the lysis conditions decide it. The entry's asymmetry argument survives, because the assay-coverage point is about p52 and p65 having pull-downs only; but the SPECIES the menin contact was made with is not established by anything cited here or there.
