MEF2C — an output-program transcription factor, the second-strongest leukemia co-dependency, and a gene humans cannot spare one copy of
also called MEF2C · myocyte enhancer factor 2C · myocyte-specific enhancer factor 2C
MEF2C is a switch protein that the KMT2A fusion turns on downstream, and leukemia cells depend on it heavily. The catch is that people born with only one working copy have severe intellectual disability and epilepsy, so partially blocking it in a baby is a much more frightening proposition than the cell-line data alone suggests.
The same thing, for a scientist
MEF2C (Q06413, 473 aa) is a MADS-box/MEF2-family transcription factor and a documented member of the KMT2A-fusion output program rather than of the fusion complex. It is the second-strongest leukemia-selective dependency this project has measured and correlates with MEN1 at r = 0.53 across 54 leukemia lines. Against that, MEF2C is one of the most constrained genes in this beat (LOEUF 0.234, pLI ~1.0) and monoallelic loss causes a defined human neurodevelopmental syndrome, which makes the therapeutic index argument far worse for MEF2C than for menin.
This is a prediction, not a measurement. No one has seen this protein in this shape. The colours say how much the software trusts itself, and that is worth reading before anything else — the orange stretches are places the model is effectively saying this part has no fixed shape.
I have never read one of these pictures before
A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.
Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.
Anything in yellow sticks is a bound small molecule, which is usually the drug.
Where it sits: downstream output, not complex member
MEF2C is not part of the KMT2A::AFF1 complex. It is one of the genes the complex switches on. Suppressing HOXA9 in MLL-rearranged human leukemia cells co-downregulates a programme comprising HOXA10, MEIS1, PBX3 and MEF2C, and does so specifically in MLL-rearranged rather than MLL-germline lines 2. That places MEF2C squarely in the output arm of this graph's mechanism chain, alongside HOXA9 and MEIS1 and not alongside the SEC or PAF1 complex.
This matters for interpreting the dependency. An output gene that is required for survival is a legitimate target, but it is a target downstream of the tether, so inhibiting it does not hedge against the failure modes of menin inhibition in the way an orthogonal target would.
The dependency is real, leukemia-selective, and broader than KMT2A
MEF2C has a mean Chronos of -0.036 across 1,258 lines — essentially nothing on average — but -0.381 across 57 leukemia lines 1. Its leukemia-versus-rest selectivity of -0.133 was the second strongest in the original 36-gene scan, behind only MYB. In the leukemia-restricted bootstrap it correlates with MEN1 at r = 0.526 (95% CI 0.301–0.713), surviving Holm correction 3.
But the most-depleted lines do not read as a KMT2A story 1:
| Line | Lesion | Chronos |
|---|---|---|
| NALM-16 | B-ALL | -2.192 |
| Reh | ETV6::RUNX1 | -1.797 |
| OCI-AML2 | NPM1-mutant AML | -1.786 |
| SEMK2 | KMT2A::AFF1 | -1.728 |
| MOLM-13 | KMT2A::MLLT3 | -1.390 |
| RCH-ACV | TCF3::PBX1 | -1.320 |
| TF-1 | AML | -1.318 |
| YCUB-2 | TCF3::HLF | -1.248 |
| HB11;19 | KMT2A::MLLT1 | -1.214 |
| 697 | TCF3::PBX1 | -1.143 |
Three of the ten are KMT2A-rearranged; the rest span ETV6::RUNX1, TCF3::PBX1, TCF3::HLF and NPM1-mutant AML. MEF2C is a broad B-lymphoid and myeloid leukemia dependency, not a KMT2A-fusion-specific one. That is a useful finding on its own — it means MEF2C would not serve as a fusion-selective target — and it is a caution about reading the MEN1 correlation as evidence of shared mechanism.
The reason MEF2C should probably not be drugged in infants
MEF2C carries LOEUF 0.234 and pLI ~1.0, with 6 observed loss-of-function variants against 50.5 expected 1. Unlike DPY30, this gene is long enough for the statistic to mean something.
And the phenotype behind the constraint is known. MEF2C haploinsufficiency — by 5q14.3 microdeletion or by point mutation — causes severe intellectual disability with absent speech, hypotonia, stereotypic movements, epilepsy and cerebral malformations 4. This is not a late-onset cancer-predisposition constraint of the kind that makes MEN1's LOEUF misleading. It is a developmental dosage requirement, and it manifests at 50% protein loss.
A drug that occupies half of MEF2C in an infant would be pharmacologically reproducing a recognised neurodevelopmental syndrome in a patient population whose neurocognitive late effects this graph already tracks as a primary concern. That is a categorically different risk profile from menin, where the tumour-suppressor constraint plays out over decades in adult endocrine tissue.
In the language of this project's triage: MEF2C is AMBER on LOEUF, but the correct call given the human phenotype is closer to RED. The triage rule's constraint threshold cannot distinguish a haploinsufficient developmental gene from a haploinsufficient tumour suppressor, and for a paediatric indication that distinction is the whole question.
Structure: there is none, and that is worth recording
There is no experimental structure of human MEF2C. We queried the RCSB structure search against UniProt Q06413 directly and it returns zero entries, matching the empty PDB cross-reference list in UniProt 5. Structures exist for the paralogues MEF2A and MEF2B, and the MADS-box/MEF2 domain is highly conserved, so a homology model is defensible — but this graph should not carry a PDB id for MEF2C, and any 3D view must be driven by AlphaFold AF-Q06413-F1 with the confidence caveat that the model is predominantly disordered outside the DNA-binding region.
UniProt annotates the MADS-box at 3–57; Pfam places the SRF-type DNA-binding and dimerisation domain at 10–57. Residues 91–116, 180–224 and 375–473 are disordered, a transcription-repressor region sits at 368–399, and the 'beta domain' at 271–278 is an alternatively spliced element 6. Well over half the protein is intrinsically disordered, which is the structural reason this is a hard small-molecule target.
Epigenetics: MEF2C is a docking site for class IIa HDACs, and that is also the only published way to drug it
MEF2C deposits no mark. It is a MADS-box transcription factor - MADS box at 3-57, over half the protein predicted disordered - with no chromatin-modifying or chromatin-reading domain. Its epigenetic identity is entirely as a recruitment platform for class IIa histone deacetylases, and that turns out to matter twice: once because it gives MEF2C activity a mark-level readout, and once because it is the only published route to drugging it.
The mark-level readout, with a genetic and a chemical perturbation. A domain-focused CRISPR screen identified LKB1 and its salt-inducible kinase effectors - SIK3, partially redundant with SIK2 - as required to maintain MEF2C function in AML. The key SIK3 phosphorylation substrate in that context is HDAC4, a repressive cofactor of MEF2C. Consequently, targeting LKB1 or SIK3 diminishes histone acetylation at MEF2C-bound enhancers and deprives leukaemia cells of MEF2C output; MEF2C-dependent leukaemias are sensitive to on-target chemical SIK inhibition E7. That is the shape this project keeps looking for: a transcription factor's activity read out as a histone mark at its own binding sites, with an upstream kinase as the handle. The paper was cited in zero entries of this corpus before 2026-09-21.
This revises the druggability field of this entry. That field currently reads "Poor. No experimental structure, over half the protein predicted disordered, and the functional unit is a DNA-binding MADS dimer." All of that is true and none of it is the obstacle the published strategies address. Neither approach targets MEF2C's own surface: one targets the kinase upstream of its corepressor, the other targets the corepressor-docking interface. A structureless disordered transcription factor with a well-defined protein-protein groove for an eraser is a different tractability problem from a structureless disordered transcription factor with nothing, and the entry should say which it is. This entry already records that MEF2C function in MLL-fusion leukaemia is controlled by an S222 phosphorylation switch rather than by abundance - note that is a mark on MEF2C, by a different route, and must not be conflated with SIK3's phosphorylation of HDAC4.
The same axis drugged from the opposite side, in B-lineage. CC1007, a BML-210 analogue, is designed to inhibit class IIa HDACs indirectly by binding MEF2 and blocking recruitment of class IIa HDACs to MEF2-target genes. In BCR-ABL1-negative pre-B-ALL lines and primary patient cells it had antileukaemic activity in vitro and in vivo and prolonged survival; mechanistically it reduced HDAC7 binding at monocyte-macrophage-specific gene promoters through reduced HDAC7 expression and reduced HDAC7:MEF2C interaction, and at low dose produced cross-lineage differentiation toward the monocytic lineage without significant apoptosis E8. Cross-lineage differentiation is a notable readout in a disease whose defining clinical problem includes lineage switch under CD19-directed therapy.
A direction conflict this graph should carry rather than resolve. This project's identifier notes record HDAC7 as reported low in t(4;11) infant B-ALL with the therapeutic proposal being to induce it, and HDAC9 as high with the proposal to repress it - the case where a silent HDAC7/HDAC9 swap would invert a recommendation. PMID 32913188 reports HDAC7 overexpressed in BCR-ABL1-negative pre-B-ALL relative to normal marrow, with a strategy that reduces HDAC7 expression and function. BCR-ABL1-negative pre-B-ALL is a class that would ordinarily include t(4;11) cases, and the paper does not report the KMT2A status of its lines or patients. The two directions are not formally contradictory - different cohorts, different assays, no shared samples - but they are opposite, and this is precisely the situation the HDAC7/HDAC9 identifier warning exists for. It is recorded, not resolved.
What has not been done. No histone acetylation measurement at MEF2C-bound enhancers exists in any KMT2A-rearranged cell. The SIK/LKB1 work is AML; the CC1007 work is pre-B-ALL with KMT2A status unreported.

| role | output-program transcription factor, downstream of the KMT2A fusion; not a fusion-complex subunit |
| druggability | Poor. No experimental structure, over half the protein predicted disordered, and the functional unit is a DNA-binding MADS dimer. No ChEMBL count is quoted; an interface- or pocket-specific count could not be determined. |
| subnuclear localization | nuclear puncta overlapping MEF2D puncta, in MV4;11 (KMT2A::AFF1); MEF2D puncta colocalise with sites of nascent MYC transcription, and MEF2C puncta increase in number and intensity when MEF2D is degraded. |
| shown for fusion | YES - and it is a rule-80 recovery, not an abstract-level fact. MEF2C[tiab] AND (KMT2A OR MLL)[tiab] returns 15 records (2026-09-21) and NOT ONE names a MEF2C localisation or microscopy result in its title or abstract. The superresolution imaging of MEF2C is in the METHODS and Figure 6 of PMID 35301220, whose abstract credits superresolution microscopy only to MEF2D and IRF8; the Methods state that 'a mouse primary antibody against MEF2C was added instead of the RNA FISH probe'. The paper was opened and read via PMC8973843 because it was the likeliest place for a supporting panel. A search bounded by abstracts would have recorded a false absence here. |
| identifier trap | MEF2C (Q06413, 473 aa) sits in a paralogue family with MEF2A (Q02078, 507 aa), MEF2B (Q02080, 365 aa) and MEF2D (Q14814, 521 aa), verified live against UniProt REST 2026-09-21. The gaps are 34-48 aa, larger than rule 66's 16 aa limit, so length is usable - but the recommended protein names differ by ONE LETTER ('Myocyte-specific enhancer factor 2A/2B/2C/2D') and in this exact literature MEF2C and MEF2D are functionally redundant, co-imaged and discussed in the same sentences, with MEF2D the KMT2A-selective dependency and MEF2C the non-selective one. A swap would invert which paralog is the selective target. |
| epigenetic readout | A RECRUITER OF ERASERS, WHOSE OUTPUT IS MEASURED AS HISTONE ACETYLATION AT ITS OWN ENHANCERS. MEF2C writes, erases and reads no mark - it is a MADS-box transcription factor with a MADS box at 3-57, over half the protein disordered, and no SET, JmjC, HAT, HDAC or reader module. Its epigenetic identity is as the DOCKING SITE FOR CLASS IIa HISTONE DEACETYLASES, which are repressive cofactors of MEF2C, and the axis has a mark-level readout and a druggable kinase. MEASURED: a domain-focused CRISPR screen identifies LKB1 and its salt-inducible kinase effectors (SIK3, partially redundant with SIK2) as required to maintain MEF2C function in AML; the key SIK3 phosphorylation substrate in that context is HDAC4, a repressive MEF2C cofactor; and targeting LKB1 or SIK3 DIMINISHES HISTONE ACETYLATION AT MEF2C-BOUND ENHANCERS and deprives the leukaemia of MEF2C output, with MEF2C-dependent leukaemias sensitive to on-target chemical SIK inhibition (PMID 29526696, AML; cited in zero entries of this corpus before 2026-09-21). THE SAME AXIS IS DRUGGED FROM THE OTHER DIRECTION IN pre-B-ALL: CC1007, a BML-210 analogue, binds MEF2 and blocks recruitment of class IIa HDACs to MEF2-target genes; in BCR-ABL1-negative pre-B-ALL it reduces HDAC7 binding at monocyte-macrophage-specific gene promoters via reduced HDAC7 expression and reduced HDAC7:MEF2C interaction, and induces CROSS-LINEAGE differentiation to the monocytic lineage (PMID 32913188). SO MEF2C IS A PROTEIN-PROTEIN HANDLE ON AN ERASER, IN BOTH DIRECTIONS - and that materially revises this entry's druggability field, which reads 'Poor... no ChEMBL count is quoted': the published strategies do not target MEF2C's own surface at all, they target the kinase upstream of its corepressor or the corepressor-docking interface. DIRECTION CONFLICT TO CARRY: this graph records HDAC7 as LOW in t(4;11) infant B-ALL with a proposal to INDUCE it, while PMID 32913188 reports HDAC7 OVEREXPRESSED in BCR-ABL1-negative pre-B-ALL with a strategy to block its function - overlapping populations, opposite directions, unresolved here. NOT SHOWN FOR THE INDEX FUSION: no histone acetylation measurement at MEF2C-bound enhancers exists in any KMT2A-rearranged cell; the CRISPR/SIK work is AML and the CC1007 work excludes BCR-ABL1 without reporting KMT2A status. CAUSE OR CONSEQUENCE: established as cause in the AML system, because the perturbation is genetic and chemical on the kinase and the acetylation falls. |

}- Developmental toxicity: humans with one working MEF2C copy have severe intellectual disability, absent speech and epilepsy. A drug achieving 50% target occupancy in an infant is pharmacologically imitating that syndrome, in a population this graph already tracks for neurocognitive late effects.
- Not fusion-selective: seven of the ten most MEF2C-depleted leukemia lines are not KMT2A-rearranged, so a MEF2C inhibitor would not be a fusion-directed therapy and would carry no fusion-derived therapeutic index.
- Not orthogonal: MEF2C is downstream of HOXA9, which is downstream of the tether. Combining a menin inhibitor with a MEF2C inhibitor stacks two interventions on the same axis and hedges nothing.
- Undruggable geometry: no experimental structure, a majority-disordered protein, and a DNA-binding MADS dimer as the functional unit.
- A drug that disrupts the MEF2/class IIa HDAC interface induces cross-lineage differentiation toward the monocytic lineage in pre-B-ALL - and myeloid lineage switch is the documented way t(4;11) leukaemia escapes CD19-directed therapy. Using this axis before or alongside blinatumomab or CAR-T could convert a targetable B-lineage disease into an untargetable myeloid one, and the in vitro readout that looks like efficacy is the same readout that would look like resistance.
- The published routes to MEF2C run through LKB1/SIK or through the corepressor-docking groove, so the on-target toxicity is not MEF2C's alone. LKB1/SIK signalling is broadly physiological, and MEF2C haploinsufficiency itself causes severe intellectual disability with epilepsy - so a partial-loss-of-function agent reaching an infant's brain is the risk to size, and neither published strategy reports a central-nervous-system exposure measurement.
- Is MEF2C required in KMT2A-rearranged lines beyond what its general B-lymphoid requirement explains? Comparing MEF2C dependency in KMT2A-r versus ETV6::RUNX1 and TCF3::PBX1 lines matched for MEF2C expression would answer this and would decide whether MEF2C belongs in this beat at all.
- Would partial MEF2C inhibition reproduce MEF2C haploinsufficiency syndrome in a developing infant brain? No preclinical model addresses acute partial MEF2C reduction in postnatal neurodevelopment, and until one does, MEF2C should be treated as a paediatric contraindication rather than a target.
- Does menin inhibition reduce MEF2C, and does residual MEF2C predict escape? MEF2C sits downstream of HOXA9, which sits downstream of the tether, so MEF2C levels under drug are a natural pharmacodynamic readout that nobody has reported.
- Should the project's triage rule split its constraint axis into developmental haploinsufficiency versus tumour-suppressor constraint? MEF2C and MEN1 have similar LOEUF values and completely different clinical implications for an infant.
- Do MEF2C puncta in MV4;11 colocalise with nascent transcription at HOXA9 and MEIS1, as MEF2D puncta do at MYC - and does a menin inhibitor dissolve them? The imaging protocol already exists in PMID 35301220 and needs only different FISH probes.
- Does SIK or LKB1 inhibition diminish histone acetylation at MEF2C-bound enhancers in a KMT2A-rearranged cell? The result exists only in AML with unreported KMT2A status, and MEF2C is a documented member of the KMT2A-fusion output programme co-downregulated with HOXA9. This is the measurement that would move MEF2C from 'undruggable output transcription factor' to 'output transcription factor with a kinase handle' in this disease.
- Is HDAC7 high or low in t(4;11) infant B-ALL? This project holds it low with a proposal to induce it, and PMID 32913188 reports it overexpressed in BCR-ABL1-negative pre-B-ALL with a strategy to reduce it. The two imply opposite drugs and the discriminating experiment is one immunoblot across t(4;11) and non-KMT2A BCR-ABL1-negative lines.
- Would CC1007-type disruption of the MEF2/class IIa HDAC interface cause LINEAGE SWITCH rather than differentiation in KMT2A-rearranged B-ALL? Low-dose CC1007 produces cross-lineage differentiation to the monocytic lineage in pre-B-ALL, and this disease's documented escape route from CD19-directed therapy is exactly a myeloid lineage switch. The same drug effect could be therapeutic or could be the resistance mechanism, and nothing distinguishes them in advance.

Evidence that argues against this (2)
- MEF2C dysregulation is a driver in leukemias that have nothing to do with KMT2A. In paediatric T-ALL, MEF2C expression defines an immature/early T-cell precursor subgroup, coincides with CDKN1B deletion, and is associated with (or predictive of) the response to glucocorticoid treatment, entirely outside the KMT2A-rearranged setting. A gene that is a driving oncogene in a KMT2A-wild-type disease is not evidence of a KMT2A::AFF1-specific mechanism, and a MEF2C-directed agent would not be a fusion-specific agent. Colomer-Lahiguera S et al. 2017
- In the largest clinical series, the prognostic signal attributed to MEF2C dissolves on adjustment. Across 751 pretreatment paediatric AML specimens from COG AALL/AAML0531, the top MEF2C quartile had worse CR rate, OS, EFS and relapse risk, but the authors state that these differences were ACCOUNTED FOR by the composition of the cytogenetic/molecular risk groups (16% vs 46% low-risk disease; 68% vs 42% standard-risk), and conclude that MEF2C cooperates with additional pathogenic abnormalities rather than acting as an independent driver. A cooperating marker of adverse-risk composition is a weaker basis for target selection than the entry's co-dependency framing suggests. (Note a published erratum to this paper, PMID 27903291.) RNA interference in cell lines plus primary AML samples; co-downregulation of MEF2C after HOXA9 knockdown establishes that MEF2C is downstream in the same programme but does not establish that MEF2C is independently required. The MEF2C observation is a secondary result of a HOXA9 paper.
Evidence that argues against this (1)
- Co-downregulation of a programme on HOXA9 suppression shows the genes move together and does not order them. MEF2C may be downstream of HOXA9, in parallel under a shared upstream driver, or required for HOXA9's own expression. Oncofusion knowledge graph (internal analysis) 2026

Our own computation, not peer reviewed, in 54 lines. Because MEF2C's most depleted lines are largely not KMT2A-rearranged, the correlation with MEN1 is more plausibly explained by shared B-lymphoid and myeloid lineage context than by shared mechanism. This is one of the clearest candidates in the panel for a lineage confounder.
Evidence that argues against this (2)
- The published work says the actionable variable is MEF2C phosphorylation, not MEF2C dependency. Functional proteomics of patient AML identified MEF2C S222 phosphorylation as the specific marker of primary chemoresistance; a Mef2c knock-in mouse engineered to block that phosphorylation has NORMAL haematopoiesis yet resists MLL-AF9-induced leukemogenesis; and the MARK/SIK inhibitor MRT199665 caused apoptosis and conferred chemosensitivity only in MEF2C-activated cell lines and primary specimens, not in those lacking MEF2C phosphorylation. Two consequences bite on this entry. First, the therapeutic handle is an upstream kinase, not MEF2C, which is what the entry's own note that MEF2C has no experimental structure would predict. Second, the phospho-dead mouse is a direct counter to reading the r = 0.526 co-dependency as a statement about MEF2C protein level: reduced MEF2C dosage is not what is needed and, on the human haploinsufficiency evidence in E4, not what is wanted. Brown FC et al. 2018
- A caution on the provenance of the number this evidence item reports, stated here so the next reader does not over-read it. The r = 0.526 MEN1 co-dependency is this project's own unreviewed computation on 54 DepMap leukemia lines with an uncontrolled lineage confounder, and two earlier versions of the same analysis reached different conclusions using a criterion since shown to be unstable. MEF2C survives Holm correction in the current 2,743-gene variance-matched null (ana-depmap-null-deep-pool), which is the strongest form the result has taken, but a correlation across cell lines cannot distinguish a shared upstream driver of the immature-leukemia programme from a functional relationship with menin. MEF2C haploinsufficiency, caused by 5q14.3 microdeletion or by point mutation, produces severe intellectual disability with absent speech, hypotonia, stereotypic movements, epilepsy and cerebral malformations; the minimal common deleted region across five unrelated patients encompassed only MEF2C, and a nonsense mutation reproduced the phenotype.
MEF2C haploinsufficiency caused by either microdeletion of the 5q14.3 region or mutation is responsible for severe mental retardation with stereotypic movements, epilepsy and/or cerebral malformations. · Le Meur N, Holder-Espinasse M, Jaillard S, Goldenberg A, Joriot S, Amati-Bonneau P, et al. · Journal of Medical Genetics 2009What this evidence cannot show
Six patients, ascertained through a syndromic-intellectual-disability clinic, so the phenotype is biased toward severe presentations. Constitutional haploinsufficiency from conception is not the same exposure as partial pharmacological inhibition after birth, and the inference that a MEF2C drug would reproduce this syndrome is ours, not the authors'. Nonetheless the direction of risk is unambiguous and the affected organ is the brain of an infant.
Evidence that argues against this (1)
- The haploinsufficiency argument constrains one modality but not the one the published work actually proposes. A Mef2c knock-in mouse in which S222 phosphorylation is blocked has NORMAL haematopoiesis while resisting MLL-AF9 leukemogenesis, and the corresponding pharmacology is MARK/SIK kinase inhibition, which leaves MEF2C protein level untouched. So 5q14.3 haploinsufficiency is a decisive objection to degrading MEF2C or halving its dosage, and not an objection to blocking its activating phosphorylation. The entry should not let E4 rule out the MEF2C axis as a whole. Brown FC et al. 2018

A negative database result is a statement about current deposition and cross-referencing, not about the literature. Read from the full text (PMC8973843), Figure 6B/6E/6F/6G and the Methods; the abstract credits superresolution microscopy only to MEF2D and IRF8, so this claim is invisible to any abstract-bounded search. MV4;11 is a MYELOID (AML) line carrying KMT2A::AFF1, so the fusion is the index one and the lineage is not the index infant B-lineage (brief rule 73). The colocalisation with nascent MYC transcription is demonstrated for MEF2D; for MEF2C the published statement is overlap with MEF2D puncta plus increased MEF2C ChIP occupancy after MEF2D degradation. Puncta in fixed cells are not by themselves evidence of phase separation - see this graph's condensate standard, which the paper's own wording ('MEF2C condensates') outruns.
Evidence that argues against this (1)
- The same paper establishes that MEF2C is NOT the selective dependency: MEF2C dependency shows no significant selectivity toward KMT2A-rearranged lines and MEF2C is not strongly over-expressed in KMT2Ar leukaemias in BeatAML, while MEF2D is the KMT2A-selective one. So the protein whose subnuclear address is now recorded in the index fusion is the paralog the disease is less specifically addicted to, and an entry that reads 'MEF2C puncta therefore matter in KMT2A-r' overstates it. MEF2C's OUTPUT IS READ OUT AS HISTONE ACETYLATION AT ITS OWN ENHANCERS, AND THE HANDLE IS AN UPSTREAM KINASE: a domain-focused CRISPR screen revealed an essential role for LKB1 and its salt-inducible kinase effectors (SIK3, partially redundant with SIK2) in maintaining MEF2C function in acute myeloid leukaemia; a key phosphorylation substrate of SIK3 in this context is HDAC4, a repressive cofactor of MEF2C; targeting LKB1 or SIK3 diminishes histone acetylation at MEF2C-bound enhancers and deprives leukaemia cells of the output of this essential transcription factor; and MEF2C-dependent leukaemias are sensitive to on-target chemical inhibition of SIK activity.

HDAC4 is named as the key substrate 'in this context', and class IIa HDACs are a partially redundant family (HDAC4/5/7/9) all of which bind MEF2, so attributing the effect to HDAC4 alone is the paper's emphasis rather than a demonstrated exclusivity. THE SAME ERASER-DOCKING AXIS IS DRUGGED FROM THE OTHER SIDE IN B-LINEAGE LEUKAEMIA: CC1007, a BML-210 analogue, is designed to inhibit class IIa HDACs indirectly by binding myocyte enhancer factor-2 (MEF2) and blocking the recruitment of class IIa HDACs to MEF2-targeted genes; in BCR-ABL1-negative pre-B-ALL cell lines and primary patient-derived cells it showed antileukaemic activity in vitro and in vivo and prolonged median survival of pre-B-ALL-bearing mice, HDAC7 was overexpressed in those cells relative to normal bone marrow, and CC1007 reduced HDAC7 binding at the promoters of monocyte-macrophage-specific genes via inhibition of HDAC7 expression and of the HDAC7:MEF2C interaction, with low-dose treatment producing cross-lineage differentiation toward the monocytic lineage without significant apoptosis.
A small molecular compound CC1007 induces cross-lineage differentiation by inhibiting HDAC7 expression and HDAC7/MEF2C interaction in BCR-ABL1- pre-B-ALL. · Wang Z, Zhang Y, Zhu S, et al. · Cell Death Dis 2020What this evidence cannot show
Abstract read from the eutils record; full text not read in this tranche. The cohort is BCR-ABL1-NEGATIVE pre-B-ALL, which is defined by what it is not: the abstract does not report KMT2A rearrangement status for any line or patient, so whether any t(4;11) case is included is unknown and this cannot be read as index-fusion evidence. The readout is HDAC7 OCCUPANCY at specific promoters by ChIP plus expression, NOT a histone acetylation measurement, so no mark is quantified. CC1007's mechanism is 'designed to' bind MEF2 and block class IIa HDAC recruitment - a design intent plus a downstream consequence, with no direct binding measurement reported in the abstract; BML-210 analogues have documented polypharmacology. Class IIa HDACs are catalytically near-dead against acetyl-lysine in vitro, so 'inhibiting class IIa HDACs' here means disrupting a corepressor scaffold rather than blocking a deacetylase reaction. Not cited anywhere in this corpus before 2026-09-21.
Evidence that argues against this (1)
- The direction of the HDAC7 intervention is contested in leukaemia generally, and this graph already holds the opposite proposal for the index disease. HDAC7 has been characterised as a transcriptional repressor that PROMOTES apoptosis and downregulates c-Myc in particular types of leukaemia and lymphoma - i.e. as a tumour-suppressive activity one would want to increase - and this project's own identifier notes record HDAC7 as reported LOW in t(4;11) infant B-ALL with the proposal being to INDUCE it, against HDAC9 high with the proposal to repress it. So a strategy that lowers HDAC7 expression and function may be exactly wrong for the index population, and the two claims rest on different cohorts with no shared samples. This is recorded as an unresolved direction conflict, not a refutation. Barneda-Zahonero B et al. 2015

lentiviral Mef2c transduction upregulates Socs2 in murine haematopoietic precursors while Ikzf1 does not (PMID 25858143); MEF2C falls 4.35 log2 under VTP-50469 and only 1.71 under EPZ5676, which explains SOCS2's menin-selectivity without the ISR
MEF2C discriminates the two compounds by 2.65 log2 (-4.35 vs -1.71), which is why it and MEIS1 are the defensible pharmacodynamic markers for menin engagement and the ISR genes are not

the source paper calls the MEF2C puncta 'condensates'; by this graph's standard fixed-cell puncta cannot separate phase separation from clustered binding, and the entry records puncta rather than condensates

MEF2C's OUTPUT IS READ AS HISTONE ACETYLATION AT ITS OWN ENHANCERS: targeting LKB1 or SIK3 - whose substrate HDAC4 is a repressive MEF2C cofactor - diminishes histone acetylation at MEF2C-bound enhancers in AML. RESIDUE NOT SPECIFIED in the source, so this edge points at the acetylation family's representative node and must not be read as an H3K27ac-specific measurement.

RECRUITER OF AN ERASER, NOT A WRITER: MEF2C is a MADS-box transcription factor with no chromatin domain whose epigenetic identity is as the docking platform for class IIa histone deacetylases (HDAC4/5/7/9), which are its repressive cofactors. Both published routes to drugging MEF2C act on that axis rather than on MEF2C itself.
HDAC7:MEF2C interaction, and a DIRECTION CONFLICT: CC1007 reduces HDAC7 expression and the HDAC7:MEF2C interaction in BCR-ABL1-negative pre-B-ALL, where HDAC7 is reported OVEREXPRESSED - while this project records HDAC7 as LOW in t(4;11) infant B-ALL with a proposal to INDUCE it. Overlapping populations, opposite directions, unresolved.
