SUPERSEDED IN PART, CYCLE 56 - the MI-2-2 response is ~9x fusion-selective (that stands), but 'does not touch HOXA or MEIS1' was a fact about a weak compound: VTP-50469 collapses MEIS1 -5.25 log2 in the same line

also called GSE63664 · MI-2-2 SEM RS4;11 REH · menin inhibitor expression · Dafflon 2017 data

A public dataset tested a menin-blocking drug on two leukaemia cell lines carrying the fusion this project studies plus one line without it, and the effect was about nine times larger in the fusion-carrying lines. We also reported that the disease key genes did not budge, and cycle 56 showed that was only true of this weak drug: a stronger one from the same class switches them off hard in the same cells.

The same thing, for a scientist

**CORRECTED CYCLE 56, and the correction is the important part. Read this entry with `ana-the-potent-menin-inhibitor-collapses-what-the-weak-one-left-untouched-and-hoxa9-was-never-measured-by-either` beside it.** This analysis measured MI-2-2 at 10 uM for 6 days and found the canonical programme unmoved; its own `bite_back` said the one thing it could not exclude was that the compound was too weak, and named the experiment that would settle it. That experiment was already public. In **the same cell line, RS4;11**, the potent selective inhibitor VTP-50469 at 330 nM gives **MEIS1 -5.25**, MEF2C -4.35, PBX3 -2.15 and **HOXA10 -1.46** by day 7 (GSE127506, PMID 31821784, n=3). So the weak-compound explanation was correct and this entry's headline negative does not generalise beyond MI-2-2. **Two things here still stand, and they are not small.** First, the **selectivity**: the MI-2-2 response was ~9x larger in the two fusion lines than in the KMT2A-wild-type REH line (769 and 692 probes against 80), against 3.71x for the DOT1L inhibitor in the same arrays - and GSE127506 contains **no wild-type line at all**, so nothing in the correction touches this. Second, **ATF5**: flagged here as the most reproducible repression in GSE63664, and it reproduces under VTP-50469 on RNA-seq at -2.43. Third, a finding that got worse on inspection - **HOXA9 was never measured by either dataset**: no single-gene probe on GPL570, and an RS4;11 baseline of log2CPM 0.76 in the RNA-seq with MOLM13, a HOXA9-high line, reading exactly 0.00. --- *The original summary, retained unaltered:* `absence-no-menin-inhibitor-occupancy-dataset-in-an-infant-derived-kmt2a-aff1-line` carried the open question "What does GSE63664 show for SEM under MI-2-2? ... this project has never opened it." Opened. 32 arrays, GPL570, submitter RMA log2, three lines from ONE normalization batch at the SAME dose and duration: **SEM** and **RS4;11** (both KMT2A::AFF1) and **REH** (KMT2A-wild-type, ETV6::RUNX1), 6 days, 10 uM MI-2-2 / 3 uM EPZ004777 / both. **1. The response is strongly fusion-selective, and it replicates.** Probes moving >=1 log2 against each line's own DMSO under MI-2-2: **SEM 769, RS4;11 692, REH 80** - ratios of **9.61x** and **8.65x**. The internal control for line responsiveness matters and is quoted with it: under the DOT1L inhibitor the ratio is only **3.71x**, so this is not simply "SEM responds to everything". **2. The canonical programme does not collapse.** In SEM / RS4;11 / REH under MI-2-2: **HOXA10 +0.06 / +0.45 / -0.09. HOXA7 +0.45 / +0.22 / -0.57. MEIS1 +0.31 / +0.21 / -0.71.** Under the COMBINATION, which the source paper says suppresses fusion targets more profoundly: **HOXA10 +0.05 / +0.49, MEIS1 +0.34 / +0.30.** The baselines prove the instrument works - MEIS1 sits at 11.59 and 11.89 in the fusion lines against **5.10** in REH, HOXA10 at 11.17 and 11.28 against 7.67. The programme is there, it is fusion-high, and the drug does not move it. HOXA9 has no single-gene probe on GPL570; all three probes whose annotation mentions it are flat in SEM (-0.16, -0.09, -0.24). **3. What DOES move is differentiation, hard and selectively.** Up in SEM (RS4;11 / REH beside): **IGJ +3.77 (+4.07 / +0.15)**, MS4A1/CD20 to +4.94, CD86 +3.35 (+2.57), MPEG1 +5.14 (+1.90), LYZ +4.00, FCGR2B +3.34 (+1.53), mir-223 +2.90, BLNK +2.88, ITGAM +1.69 rising to **+3.36 in combination**. Down: **ATF5 on three independent probes, -3.02 / -2.89 / -2.77 in SEM and -1.09 / -1.12 / -0.74 in RS4;11, against +0.18 / +0.09 / +0.04 in REH.** 34 of the 60 most extreme SEM probes move the same way in RS4;11 by >=0.5 log2. **So the phenotype the drug is prized for arrives without the transcriptional collapse the mechanism story requires.** This does NOT refute the menin-interface hypothesis - the 9x selectivity is evidence of on-target action - but it breaks the chain "interface -> HOXA/MEIS1 maintenance -> leukaemia" at the transcript level, in two lines, at day 6.

How this could bite us back
  • READ THE CORRECTION FIRST. This entry's headline negative - HOXA7, HOXA10 and MEIS1 unmoved - is true of MI-2-2 at 10 uM for 6 days and FALSE of menin inhibition in general: VTP-50469 at 330 nM collapses MEIS1 by -5.25 log2 in the same cell line. Do not cite this entry as evidence that menin inhibitors fail to suppress their target programme. See ana-the-potent-menin-inhibitor-collapses-what-the-weak-one-left-untouched-and-hoxa9-was-never-measured-by-either.
  • Nothing here says a menin inhibitor does not work, and nothing here should reach a patient decision. This is a six-day expression array on two cell lines with a first-generation tool compound at 10 uM, with n=2 in the index arm and no p-values. Menin inhibitors have clinical activity established by trials, and revumenib is a different and far more potent molecule than MI-2-2. If anything, the 9x fusion-selectivity here is consistent with the class being on-target.
  • The load-bearing negative - HOXA7, HOXA10 and MEIS1 unmoved - has an obvious innocent explanation that this analysis cannot exclude: insufficient target engagement by a weak compound. That reading is stated in E2's counter-evidence and must travel with any citation of the result. Do not quote 'menin inhibition does not suppress HOXA9' as a fact about menin inhibition; quote it as a fact about MI-2-2 at 10 uM for six days in SEM and RS4;11.
  • HOXA9 itself was NOT directly measured. GPL570 has no single-gene HOXA9 probe, and the three probes mentioning it are reported for completeness rather than as a measurement of that gene.
  • The differentiation reading is inferred from marker transcripts. No immunophenotype, morphology, viability or apoptosis measurement was analysed, so 'the cells differentiate' is not established here - 'differentiation-associated transcripts rise selectively in the fusion lines' is.
  • This analysis does not touch the OCCUPANCY absence it grew out of. GSE63664 is expression data; where menin or the fusion sit on chromatin under inhibitor remains unmeasured in any KMT2A::AFF1 line, infant-derived or otherwise.
Still open
  1. ANSWERED, cycle 56, against this entry. The first open question asked whether a potent menin inhibitor collapses HOXA9/MEIS1 in these lines and said public data might already exist. It did: GSE127506 had RS4;11 under VTP-50469 at 330 nM with n=3, and the answer is yes - MEIS1 -5.25, MEF2C -4.35, PBX3 -2.15, HOXA10 -1.46. The question was correctly posed and the answer went against the entry that posed it.
  2. Does a POTENT menin inhibitor collapse HOXA9/MEIS1 in these same two lines? MI-2-2 at 10 uM for 6 days is a first-generation tool compound, and this is the single experiment that would separate 'the interface does not maintain the programme' from 'this compound did not block the interface hard enough'. A VTP-50469 or revumenib arm in SEM and RS4;11 with a matched DMSO would settle it, and public data may already exist.
  3. Is the flat HOXA response a day-6 artefact? A collapse at 24-48 hours followed by recovery, or outgrowth of a drug-tolerant subpopulation, would both read as flat at day 6. This project already holds exp-calibrated-early-timecourse-fusion-profiling-under-menin-inhibition, which is designed for exactly this, and this analysis is now its strongest single justification.
  4. Is the differentiation response cell-autonomous and uniform, or a mixed population? A bulk array cannot tell a whole population differentiating modestly from a subpopulation differentiating strongly while a HOXA-high bulk persists - and the second would explain flat HOXA with +4 log2 CD20 exactly. Sorted or single-cell data on the same exposure would resolve it.
  5. Why is ATF5 repressed 8-fold across three probes in both fusion lines and not at all in the wild-type line? This project has no ATF5 entry and no account of it. It is the most reproducible repression in the dataset and it is not a known menin-KMT2A target.
  6. Does IGJ rising +3.77 and +4.07 in two fusion lines and +0.15 in the wild-type line mean these cells are pushed toward a plasma-cell-like programme, or is IGJ behaving as a generic B-maturation marker here? It is the best-replicated change in the whole comparison and the graph has nothing on it.
  7. What do the MOLM-13 and mouse MLL-AF9 arms show? They were deliberately excluded here because they sit in different normalization batches at a different dose and duration, but analysed WITHIN themselves they would show whether the flat-HOXA result is specific to KMT2A::AFF1 or general to KMT2A fusions.
  8. Six files in this graph call SEM 'adult-derived' and twelve call it 'infant-derived', while its own line entry records age 5 and infant_derived FALSE. How many downstream claims inherit the wrong age, and does any conclusion change? The system of record exists and is being contradicted in both directions.
Every source behind this entry (6)
  1. E1moderate confidence 3 of 5: One strong study, or several smaller consistent ones.database

GSE63664 contains, in a single normalization batch and at a single exposure (6 days, 10 uM MI-2-2, 3 uM EPZ004777, or both), two KMT2A::AFF1 lines (SEM, RS4;11) and one KMT2A-wild-type line (REH). Probes moving at least 1 log2 against each line's own DMSO under MI-2-2 are 769 in SEM, 692 in RS4;11 and 80 in REH - selectivity ratios of 9.61x and 8.65x for the fusion lines over the wild-type line. Under the DOT1L inhibitor the SEM/REH ratio is only 3.71x, and under the combination 6.84x, so the menin-inhibitor selectivity is not explained by SEM being a generally more drug-responsive line.

    What this evidence cannot show

The SEM arm is n=2 MI-2-2 versus n=2 DMSO because three of the submitter's four QC exclusions are SEM arrays (SEM-DMSO-1, SEM-MI22-2, SEM-COMBO-2); RS4;11 lost DMSO-1. No p-values are computed and none should be inferred - a single outlier array can move any SEM number here, and the RS4;11 arm exists in this analysis precisely because the SEM arm cannot carry the claim alone. A probe-count threshold of 1 log2 is a convention, not a test. SEM, RS4;11 and REH differ in far more than KMT2A status - different fusions, different culture media (SEM in IMDM, the others in RPMI), different growth rates and baseline transcriptomes - so a fusion-line-selective response is CONSISTENT with menin dependence and does not establish it; there is no isogenic arm anywhere in this series.

Evidence that argues against this (2)
    • The selectivity ratio is computed on counts of probes crossing a threshold, which is sensitive to each line's noise floor and dynamic range. REH's DMSO arm has n=3 and the fusion lines n=2, and a smaller replicate count usually INFLATES apparent fold changes by leaving noise unaveraged - which biases this comparison in the direction of the reported result. The EPZ and Combo ratios are included as internal controls for exactly this reason, and the fact that the EPZ ratio is much smaller in the same arrays argues the bias does not generate the effect, but it does not eliminate it.
    • MI-2-2 is a first-generation tool compound used here at 10 uM for six days. At that exposure off-target transcriptional effects are expected, and nothing in this dataset measures menin target engagement. A response that is larger in fusion-positive lines is consistent with on-target action and equally consistent with fusion-positive lines being more dependent on something else the compound also hits at 10 uM.
  2. E2moderate confidence 3 of 5: One strong study, or several smaller consistent ones.database

The canonical menin-KMT2A target programme is not transcriptionally suppressed by the menin inhibitor in either KMT2A::AFF1 line, and is not suppressed by the combination either. Under MI-2-2, log2 fold changes in SEM / RS4;11 / REH are HOXA10 +0.06 / +0.45 / -0.09, HOXA7 +0.45 / +0.22 / -0.57 and MEIS1 +0.31 / +0.21 / -0.71; under the combination, HOXA10 +0.05 / +0.49 and MEIS1 +0.34 / +0.30. The programme is demonstrably present and fusion-high at baseline in the same arrays: MEIS1 DMSO log2 11.59 and 11.89 in the fusion lines against 5.10 in REH, and HOXA10 11.17 and 11.28 against 7.67. HOXA9 has no single-gene probe on GPL570 and all three probes whose annotation mentions it are flat in SEM (-0.16, -0.09, -0.24). The only canonical targets that fall are PBX3 (-1.09 in SEM but -0.16 in RS4;11, so it does not replicate), and JMJD1C, MEF2C, MYB and CDK6, which fall modestly and further under combination.

    What this evidence cannot show

This is a six-day endpoint on a microarray. It cannot exclude an early collapse of HOXA/MEIS1 that had recovered by day 6, nor selection of a drug-tolerant subpopulation during those six days - although note that selection of HOXA-low survivors would predict a DECREASE, and the measured values are flat or slightly positive. Affymetrix HOXA-cluster probes can cross-hybridise within a tandem gene family, and HOXA9 specifically has no unambiguous probe, so the single gene the hypothesis is most about is measured only indirectly. Transcript abundance is not protein, and neither is chromatin occupancy; a fusion could be evicted from the HOXA locus with mRNA unchanged over this window. Probe saturation is not the explanation: MEIS1 at 11.6 and HOXA10 at 11.2 sit well below ACTB at 14.0 on the same arrays.

Evidence that argues against this (3)
    • The strongest alternative reading is that MI-2-2 simply did not inhibit menin enough to collapse the programme, and that the 769 selective probe changes come from something else. Potency argues for this: MI-2-2 is far weaker than VTP-50469 or revumenib, and published menin-inhibitor HOXA9/MEIS1 collapse is generally reported with the later compounds. Against it: the response is 9x selective for the fusion lines and reproduced across two of them, which is a strange signature for a purely off-target effect. This analysis cannot decide between the two, and a revumenib or VTP-50469 arm in the same lines would.
    • A published result in this graph points the other way and should be weighed against this one: menin-inhibitor treatment is reported to silence fusion target loci with PRC1.1 deposition rather than mere eviction (see mechanism-menin-inhibitor-silencing-is-prc1-1-deposition-not-only-eviction), which is a mechanism for target-gene suppression. That work uses different compounds, lines and timepoints. The disagreement is real and unresolved here, and this entry should not be cited as though it settled it.
    • MEIS1 does fall in REH (-0.71) while staying flat in the fusion lines, which inverts the expected pattern. Its REH baseline is 5.10 - essentially off - so this is almost certainly noise at the low end of the array's range, but it is a reminder that the same threshold applied to a near-absent transcript produces a number that looks like a finding.
  3. E3moderate confidence 3 of 5: One strong study, or several smaller consistent ones.database

    What the menin inhibitor does produce in the fusion lines is a large, fusion-selective differentiation programme, together with one strongly repressed transcription factor. Rising in SEM under MI-2-2 with RS4;11 and REH beside: IGJ +3.77 / +4.07 / +0.15; MS4A1 (CD20) up to +4.94 on four probes; CD86 +3.35, +3.27, +3.05 on three probes with +2.57, +2.02, +1.74 in RS4;11; MPEG1 +5.14 / +1.90; LYZ +4.00 / +0.84; FCGR2B +3.34 / +1.53; mir-223 +2.90 / +0.51; BLNK +2.88; ITGAM +1.69 rising to +3.36 under combination, +1.06 in RS4;11, +0.05 in REH. Falling: ATF5 on three independent probes at -3.02, -2.89 and -2.77 in SEM and -1.09, -1.12 and -0.74 in RS4;11, against +0.18, +0.09 and +0.04 in REH. Housekeeping controls were flat in the same arrays (ACTB +0.13, GAPDH +0.03, TBP -0.08), and the drug's own machinery was transcriptionally untouched (KMT2A -0.36, AFF1 -0.24, MEN1 +0.19, DOT1L -0.11). 34 of the 60 most extreme SEM probes move the same way in RS4;11 by at least 0.5 log2.

    What this evidence cannot show

The top-30 lists are the extremes of an n=2-versus-n=2 contrast in SEM, which is exactly where noise concentrates; that is why every row is reported with its RS4;11 and REH value and why the replication figure is given as 34 of 60 rather than as a claim that the whole list reproduces. Gene identity comes from GPL570's 'Gene Symbol' field, so ambiguous probes appear in results.json as '(ambiguous or unmapped)' and are not credited to a gene. The differentiation reading is an interpretation of a marker set, not a measured phenotype: this is an expression array, and no immunophenotyping, morphology or viability data are analysed here. 'mir-223' is a probe annotation on an expression array and is not a proper miRNA measurement. ATF5's repression is a robust and unexpected observation, and this project has no entry for ATF5 and no mechanistic account of why it would be menin-inhibitor-sensitive.

Evidence that argues against this (2)
    • A differentiation programme rising while HOXA/MEIS1 stay flat can be read against this analysis's own framing: if the cells were genuinely differentiating, the fusion-maintained stemness programme would normally be expected to fall, and it does not. Either the marker rise is not differentiation, or differentiation in these lines does not require the HOXA programme to shut down, or the two populations are different cells - a mixed response in which a subpopulation differentiates strongly while the HOXA-high bulk persists would produce exactly this bulk-array signature. Nothing here distinguishes those, and a single-cell or sorted readout would.
    • The source paper reports that the combination markedly enhances DIFFERENTIATION and cell killing, so the rise of differentiation markers is the authors' own finding and not a new one. What is new here is that it is measurable from the single menin-inhibitor arm, that it reproduces in a second fusion line, that it is near-absent in the wild-type line, and that it happens without HOXA/MEIS1 suppression.

The source publication is PMID 27840424 (Dafflon C, Craig VJ, Mereau H, et al., 'Complementary activities of DOT1L and Menin inhibitors in MLL-rearranged leukemia', Leukemia 2017, doi 10.1038/leu.2016.327), whose abstract states that combining a DOT1L inhibitor with an inhibitor of the MLL-Menin interaction 'markedly enhanced induction of differentiation and cell killing', that this spared normal haematopoiesis and leukaemias without MLL rearrangements, and that 'target genes of MLL-fusion proteins and MYC were suppressed more profoundly upon combination treatment'. The abstract never names HOXA or MEIS1. This graph already cites the paper in nine entries and had never opened its data.

    What this evidence cannot show

Abstract-level for the publication: PMID, title, journal, year, DOI and first author verified live by efetch on 2026-09-22 and the abstract text read, but the full text, figures and supplementary tables were NOT retrieved. The paper may well report HOXA/MEIS1 behaviour in a figure, in which case this analysis reproduces something already published rather than finding it, and the 'nine entries cite it' point would be the only novel part. The phrase 'target genes of MLL-fusion proteins' is not defined in the abstract and the authors may mean a signature set that does not centre on HOXA/MEIS1 - in which case there is no disagreement between their claim and these numbers at all.

Evidence that argues against this (1)
    • This is the THIRD time in one cycle that this project has found itself citing a paper repeatedly while never reading its data: PMID 26766589 was cited ten times with its fusion-side interaction rows unread, PMID 24735925 once with its PAX5 rows unread, and PMID 27840424 nine times with GSE63664 unopened. The pattern suggests the graph's citation practice systematically privileges abstracts and conclusions over deposited data, which is a methodological weakness of this project and not a finding about menin inhibitors.
  5. E5established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.database

SEM, which this project repeatedly calls 'infant-derived' and which is the index line for the absence entry that generated this analysis, was established from a FIVE-YEAR-OLD. This graph's own system of record says so: line-sem-kmt2a-aff1 records accession CVCL_0095, age_at_derivation '5 years (age at sampling)' and infant_derived FALSE, and further records that fetal-specific expression programmes are maintained in infant MLL-AF4 ALL but not in childhood MLL-AF4 ALL. Cellosaurus classifies SEM under 'Childhood B acute lymphoblastic leukemia'. RS4;11 is CVCL_0093, classified by NCIt as 'Adult B acute lymphoblastic leukemia'; REH is CVCL_1650, ETV6::RUNX1, age 15.

    What this evidence cannot show

Cellosaurus's AG field records age at SAMPLING, not age at diagnosis, so a line taken at relapse could come from a patient diagnosed considerably earlier - line-sem-kmt2a-aff1 already carries this exact caveat and notes it is the single fact that would most change how the line should be read. So '5 years' bounds the sampling age and does not by itself prove the donor's disease was not infant-onset. What it does establish is that 'infant-derived' is not a statement the record supports, and that 'adult-derived', which six files in this graph assert of SEM, is wrong.

Evidence that argues against this (1)
    • This does not weaken the analysis above, and it is important not to let it: the fusion-selectivity and HOXA/MEIS1 results are statements about KMT2A::AFF1 lines and do not depend on donor age. What donor age changes is the reach of any inference to INFANT disease - and since infant and childhood MLL-AF4 ALL differ in whether the fetal programme is retained, a flat HOXA response in two non-infant lines is weaker evidence about infant biology than the same result in an infant-derived line would have been. No infant-derived KMT2A::AFF1 line appears anywhere in this series.

SUPERSEDING EVIDENCE. The headline of this entry - that the menin inhibitor does not suppress the canonical target programme - holds only for MI-2-2 at 10 uM for 6 days. In the same cell line RS4;11, VTP-50469 at 330 nM collapses MEIS1 by -5.25 log2, MEF2C by 4.35, PBX3 by 2.15 and HOXA10 by -1.46 at day 7, with flat housekeeping genes and untouched pathway machinery, and with effects already present at day 2. The potency explanation this entry declined to exclude is the correct one.

    What this evidence cannot show

The MI-2-2 measurements in this entry are unchanged and were re-read from stored results rather than retyped; what is corrected is their interpretation. The two datasets differ in compound, platform, duration and normalisation, so only the cell line and the gene panel are held constant - but potency is the explanation this entry itself nominated in advance, and a MEIS1 swing from +0.21 to -5.25 is far outside what a platform change produces. See ana-the-potent-menin-inhibitor-collapses-what-the-weak-one-left-untouched-and-hoxa9-was-never-measured-by-either for the full comparison.

Evidence that argues against this (2)
    • The correction removes a result that read as a challenge to the menin-interface hypothesis, and that should be said plainly rather than buried: with a potent compound the target programme behaves as the field says it does. This graph carried the opposite reading for one cycle.
    • The correction does NOT rescue the mechanism story wholesale, because the DOT1L inhibitor EPZ5676 moves the same genes in the same direction in the same experiment (MEIS1 -1.50, MEF2C -1.71 at day 7). MEIS1, MEF2C and PBX3 therefore report on the elongation complex as a whole and are not a specific readout of menin-interface engagement.
