Analysisstrong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.

A real defect in a committed scan, computed three days ago and never written up: `depmap-kmt2a-selective-scan-full` fixes both comparison arms from the FIRST gene that returns data, so five of sixteen eligible KMT2A-rearranged lines are excluded from all 17,728 gene comparisons - including the genes where they were screened

also called if rear is None · Groups fixed from first gene with data · 16 lines resolve, 11 were used · the scan discarded its line identities

A genome-wide screen comparing leukaemia cell lines with and without the fusion picked which lines go in each group once, using the first gene it happened to look at, and then reused that grouping for every other gene. Five eligible lines were left out of every comparison, including ones where they had actually been tested.

The same thing, for a scientist

`analyses/depmap-scan-line-identities` re-ran only the line-resolution step of `analyses/depmap-kmt2a-selective-scan-full` on **2026-09-21**, found a defect in it, wrote the finding to `results.json` under the key `defect_found_in_the_source_scan` - and **no entry in this graph has ever cited it.** It surfaced in a sweep for exactly this (see `ana-only-five-of-two-hundred-and-thirty-four-analysis-directories-are-uncited-...`). 🔴 **The defect, verified by the coordinator against the committed source.** `run.py` line **170** reads `if rear is None:` and line **174** prints *"Groups fixed from first gene with data"*. Both arms are computed **once**, from the first gene that returns any screen data, and then reused for every gene thereafter [E1]. DepMap screens each gene in a **gene-specific** set of lines. So a KMT2A-rearranged line that was not screened for that one arbitrary first gene **never enters `rear` at all**, and is therefore absent from every one of the scan's comparisons - **including the genes where it WAS screened.** **%d lines resolve today against the %d the scan recorded** [E2]. The line-identities analysis is explicit that this is **not Cellosaurus drift**: it re-ran the scan's own query and selection logic unchanged. 🟠 **Scope, stated carefully because the naive count is alarming and wrong.** **382 entries mention this scan somewhere in their text**, but only **6 cite it in `data.script`** - `ana-depmap-h2bub-machinery-kmt2a-selectivity`, `ana-depmap-kmt2a-selective-scan-full`, `ana-histone-mark-audit-rejected-candidates`, `ana-interactome4-enumeration`, `ana-kmt2a-interactome-systematic-enumeration` and `ana-q99-read-queue-bounded-rejections`. **Those six rest on the scan computationally; the other 376 mention it in prose, largely as boilerplate.** Quoting 382 as the blast radius would be the same error as counting a name-drop as a dependency. 🔵 **What this does NOT establish.** It does not show any of the scan's conclusions is wrong. Dropping 5 of 16 lines shrinks the rearranged arm and costs power; it biases a ranking only if the dropped lines differ systematically from the kept ones, **which nobody has tested.** The fix the analysis names is one line - derive the arms from **each gene's own screen list** - and until the scan is re-run with it, every selectivity rank it produced carries an unquantified arm-composition caveat.

Why this sat unread for three days

The analysis that found the defect did everything right: it re-ran only the step it needed, persisted the line identities the source scan had discarded, named the defect in a dedicated JSON key, and wrote an explicit what_this_still_does_not_unblock field refusing to overclaim.

It just never became an entry. The corpus's index is the graph, not the filesystem, so a finding that stops at results.json is invisible to every subsequent cycle - and this one was invisible to the cycles that went on citing the scan.

🔵 That is the second instance in two cycles. Cycle 139 found a dead agent's two completed headline measurements sitting unread while the coordinator planned to recompute them. The difference here is that nobody died: this analysis ran to completion, wrote its output, and the write-up step simply never happened.

  1. Re-run the scan with per-gene arm derivation and compare the rankings. Until then the size of the effect on any conclusion is unknown, and 'the defect exists' is all that is established.
  2. Do the five excluded lines differ systematically from the eleven kept - by lineage, partner or screen quality? If they are a random subset the cost is power only; if not, the rankings are biased and the direction is predictable.
  3. Name the five lines. The line-identities analysis persisted all sixteen identities but the fields read here do not state which five are missing from the scan's eleven.

  1. E1established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.

In analyses/depmap-kmt2a-selective-scan-full/run.py, line 170 is `if rear is None:` and line 174 prints 'Groups fixed from first gene with data', so both comparison arms are computed once from the first gene returning screen data and reused for all subsequent genes; lines 175-176 then intersect those fixed arms with each gene's own screen list.

    What this evidence cannot show

Read by the coordinator on 2026-09-24 from the committed file. This establishes the code path, not its numerical consequence for any particular gene; the scan itself was not re-run.

Evidence that argues against this (1)
    • Fixing the arms once is defensible if the intent was a constant comparison set across genes - a varying denominator introduces its own inconsistency, since a gene's selectivity rank would then be computed against a different cohort than its neighbour's. The line-identities analysis calls it a defect and names the per-gene fix, but the design choice is a trade-off rather than an unambiguous error, and no entry has yet argued the per-gene version is better on the merits.
  2. E2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.

Re-running the scan's own Cellosaurus query and selection logic unchanged resolves 16 KMT2A-rearranged DepMap lines, against the 11 the source scan recorded, and the line-identities analysis states the difference is not Cellosaurus drift but the first-gene arm fixing.

    What this evidence cannot show

Computed 2026-09-21 by a beat whose output was never written into the graph; the coordinator read the result file and verified the code path it names, but did not re-run the Cellosaurus resolution. The five excluded lines are not individually named in the fields read here.

Evidence that argues against this (1)
    • A line count that differs between two runs three days apart could in principle reflect a change in the external resource rather than in the code. The analysis asserts it is not drift because it re-used the scan's own query and logic, but it did not pin a Cellosaurus release version, so a drift explanation is not formally excluded.
