Scored at complex level, coherence predicts nothing (rho -0.016 over 719 complexes) - but the Fanconi core complex is 2nd of 719 and the HBO1/MOZ acetyltransferase modules are 1st
also called complex-level coherence sweep · Complex Portal selectivity sweep
We tested our own explanation for why one DNA-repair group looked important in this leukaemia, this time across 719 protein machines instead of a handful of pathways. The explanation failed, but the group itself came second out of 719, and a different set of machines came first.
The same thing, for a scientist
`ana-fa-module-coherence` proposed that co-dependency coherence predicts KMT2A-selectivity and that the pathway is the wrong unit. Scored across **719 Complex Portal human complexes**, the between-complex Spearman of median coherence against median selectivity rank is **-0.016** - no relationship. **The mechanism is dead**, and the sharpest evidence is that the four mitochondrial respiratory complexes are the *most coherent* sets in the sweep (+0.48 to +0.64) while ranking 38th, 79th, 83rd and 238th for selectivity. Two findings survive it: the **Fanconi anaemia ubiquitin ligase complex is 2nd of 719** (median rank 125 against a uniform expectation of 8,864), and **8 of the top 12 are HBO1/MOZ/MORF acetyltransferase complexes** built on KAT7 and KAT6A - which the graph reached independently and which no pathway-level analysis here had surfaced.
The mechanism this was written to test, and the pre-registered criterion it failed
ana-fa-module-coherence reported rho = -0.764 within the Reactome Fanconi set and a citric-acid-cycle second place at -0.657, and explained both by observing that the signal sits in a sub-complex - the FA core complex, and seven SDH subunits inside TCA. Its standing conclusion was that the pathway is the wrong unit.
The script states its criterion before running: "a rho near zero, or SDH and the FA core sitting mid-pack - either of which would say the sub-complex reading was a story told about two pathways after the fact."
The between-complex Spearman is -0.016 across 719 complexes. That criterion fires. Tightly co-dependent complexes are not more KMT2A-selective than loosely co-dependent ones, and the coherence-drives-selectivity reading has no support at the unit it was supposed to work best at.
The cleanest single refutation is the electron transport chain.
| complex | n | median coherence | position | median selectivity rank |
|---|---|---|---|---|
| respiratory complex II (SDH) | 4 | +0.635 | 38 | 1,243 |
| respiratory complex I | 37 | +0.621 | 79 | 2,488 |
| respiratory complex III | 8 | +0.588 | 83 | 2,865 |
| respiratory complex IV | 10 | +0.484 | 238 | 6,457 |
These are the most coherent sets in the entire sweep and none is in the top 30. Coherence and selectivity come apart most sharply exactly where coherence is highest, which is the opposite of what the mechanism predicts.
What survives: the Fanconi core complex, and the SDH story deflated
The Fanconi anaemia ubiquitin ligase complex is position 2 of 719 - FAAP100, FAAP20, FANCA, FANCB, FANCC, FANCE, FANCF, FANCG, FANCL - with a median selectivity rank of 125 against a uniform expectation of about 8,864, and a best member at rank 24. Nine members, so this is not a small-set artefact. The finding is real and it is extreme; only the explanation was wrong.
SDH comes out much smaller than last cycle made it look. It is 38th of 719, which is genuinely selective - the median complex sits at 8,175 - but complexes I, III and IV are also more selective than the median complex. The whole electron transport chain trends selective, and SDH is the strongest of four rather than a distinct phenomenon. The previous cycle's reading, that seven of the twelve most selective TCA members are SDH subunits, is still true; what changes is that it stops being evidence for a sub-complex mechanism and becomes one more instance of a broad mitochondrial trend.
It also had to be found by hand. The script's own lookup for SDH returned nothing, because Complex Portal files it as "Mitochondrial respiratory chain complex II" and the search was by the name succinate dehydrogenase. A name-keyed lookup for a complex fails the same way a symbol-keyed literature search does, and the script reported "NEITHER is present" while the complex was sitting at position 38.
What is new: acetyltransferase modules take the top of the list
| pos | complex | n | median rank | members |
|---|---|---|---|---|
| 1 | HBO1-5.2 histone acetyltransferase | 4 | 120 | ING5, JADE2, KAT7, MEAF6 |
| 2 | Fanconi anaemia ubiquitin ligase | 9 | 125 | FANCA-L, FAAP20/100 |
| 3 | HBO1-4.2 histone acetyltransferase | 4 | 145 | ING4, JADE2, KAT7, MEAF6 |
| 4-8 | HBO1-5.1/5.3, MOZ1/2/3 | 4 | 173 | KAT7 or KAT6A, BRPF1/BRD1, ING5, MEAF6 |
| 11 | Core mediator | 26 | 445 | MED1-MED31 |
Eight of the top twelve are HBO1, MOZ or MORF complexes. KAT7 (HBO1) and KAT6A (MOZ) are both already in this graph as genes, reached by other routes; an unbiased sweep of 719 complexes putting their modules at rank 1 is independent corroboration that nothing here was fitted to.
The honest discount is large, and it is visible in the table. Those eight complexes are variants sharing subunits - the repeated median rank of 173 is the tell - and the whole top twelve spans only 52 distinct genes, of which 15 are Fanconi and 26 are mediator. The acetyltransferase block is roughly eleven genes shuffled into eight rows: KAT7, KAT6A, KAT6B, ING4, ING5, JADE1/2/3, MEAF6, BRPF1/3, BRD1. Eight of twelve is one observation, not eight.
Size is a real confound and it is bounded rather than dismissed. Complexes of 4-5 members are 410 of 719 (57%) but 35 of the top 50 (70%) - over-represented. They are also 17 of the bottom 50, which is the signature of a noisy median rather than of a selective biology. So the n=4 rows deserve suspicion. Core mediator at n=26 and position 11, and the FA complex at n=9 and position 2, do not, and they are the two results here that are safe to build on.
- Is KAT7/HBO1 selectively required in KMT2A-rearranged lines when tested directly, rather than inferred from a 4-member complex median? This is the one actionable lead the sweep produced and it needs the per-gene test, not the complex-level one.
- Why is core mediator 11th of 719 on 26 members? It is the most statistically solid hit in the top twelve and this graph has no account of it.
- Re-run restricted to complexes of at least 8 members, where the median is not dominated by noise, and see whether the between-complex rho stays at zero or moves.
- The whole electron transport chain trends selective. Is that a KMT2A-rearranged property or a property of the cell lines - leukaemia lines in general, or the seven myeloid lines in particular? A lineage-matched control set answers it.

Across 719 human Complex Portal complexes scored for median co-dependency coherence and median KMT2A-selectivity rank, the between-complex Spearman correlation is -0.016 - no relationship. The four mitochondrial respiratory complexes are the most coherent sets in the sweep (+0.484 to +0.635) and rank 38th, 79th, 83rd and 238th for selectivity.
Unbiased complex-level sweep: median co-dependency coherence against median KMT2A-selectivity rank across 719 human Complex Portal complexes · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
Run 2026-09-20 over 1,901 genes with DepMap gene-effect profiles, complexes restricted to 4-60 members with at least 60 shared cell lines, free ubiquitin genes dropped. **Median-of-medians is a coarse statistic on a 4-member complex** and 410 of the 719 are that size, so the between-complex correlation is computed largely on noisy points - which pushes a true correlation toward zero as much as it manufactures a false one. Complex Portal membership is curated and incomplete, and a complex's subunits are treated as equal members with no stoichiometry or core-versus-accessory distinction.
Evidence that argues against this (2)
- **A null from noisy inputs is weak.** With 57% of complexes at 4-5 members, attenuation alone could hide a moderate relationship, so this is better read as 'no relationship detectable at this resolution' than as 'no relationship'. The result that does not depend on that argument is the respiratory-chain one: those four complexes are measured on 4 to 37 members, are the most coherent in the sweep, and are mid-ranked - which is a directional contradiction, not an absence. Oncofusion knowledge graph (internal analysis) 2026
- The within-pathway statistic and this between-complex statistic are different questions, and a null on one does not strictly refute the other. What makes this damaging to the original reading is that the original reading's own explanation - that the signal lives in coherent sub-complexes - predicts the between-complex version should be the stronger test, not the weaker one. Unbiased complex-level sweep: median co-dependency coherence against median KMT2A-selectivity rank across 719 human Complex Portal complexes · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
Nine members, so not a small-set artefact, but the selectivity ranks come from this project's own DepMap scan over eleven KMT2A-rearranged lines that are **nine patients, seven myeloid, none an infant** - a limitation that applies to every number in this analysis and is documented in `concept-the-eleven-lines-are-nine-patients`. No published experiment has tested any FA gene in a KMT2A-rearranged cell, so the entire FA line of work in this graph remains computational.
Evidence that argues against this (1)
- Position 2 of 719 is a much better-supported statement than the coherence correlation it replaces, but it is also a weaker kind of claim: it says the FA core complex members are selectively required, not why. Every mechanistic account this graph attached to that observation - replication stress, coherence, sub-complex structure - has now been tested and failed. Eight of the twelve most KMT2A-selective complexes are HBO1, MOZ or MORF histone acetyltransferase complexes built on KAT7 or KAT6A, with the HBO1-5.2 complex (ING5, JADE2, KAT7, MEAF6) at position 1 and a median rank of 120. The twelve together span only 52 distinct genes.
Complex Portal: the manually curated resource of macromolecular complexes, human complex table (9606.tsv) · EMBL-EBI Complex Portal 2026What this evidence cannot show
**These eight are subunit-sharing variants of the same machinery, not eight independent complexes** - the acetyltransferase block reduces to roughly eleven genes, and five of the eight share an identical median rank of 173 because they share members. All eight are 4-member complexes, and 4-5-member complexes are over-represented at both extremes of this ranking (35 of the top 50 and 17 of the bottom 50 from 57% of the set), which is what a noisy median looks like.
Evidence that argues against this (2)
- The size confound is enough on its own to withhold confidence from any single n=4 row. What the block supports is weaker and still useful: **KAT7 and KAT6A modules are worth a targeted test**, which is a hypothesis this graph already held from other directions - `gene-kat7` and `gene-kat6a` both predate this sweep - rather than a discovery made here. Oncofusion knowledge graph (internal analysis) 2026
- Core mediator at position 11 on 26 members is the one large-complex hit in the top twelve and is not subject to the small-set objection, yet it attracts no attention in this entry because it fits no existing story. That asymmetry is worth naming: a sweep is only unbiased until someone reads it. Oncofusion knowledge graph (internal analysis) 2026
