The Fanconi core complex is 2nd of 719 complexes for KMT2A-selectivity - but coherence does not explain it, and the explanation this entry was built on is dead

also called FA module coherence · behavioural vs annotated membership · coherence selectivity correlation

A gene being listed in a pathway does not mean it acts with the rest of it. We measured which Fanconi genes actually behave together across a thousand cell lines, and found that those are exactly the ones that matter in this leukaemia.

The same thing, for a scientist

**Superseded in its mechanism, confirmed in its finding.** This entry reported that leave-one-out co-dependency coherence predicts KMT2A-selectivity within the 32-member Reactome FA set at Spearman rho = -0.764, and proposed that the signal lives in a coherent sub-complex. Its own first open question - score complexes rather than pathways - was run on 2026-09-20 over **719 Complex Portal human complexes** and returned a between-complex Spearman of **-0.016**. The four mitochondrial respiratory complexes are the *most coherent* sets in that sweep and rank 38th, 79th, 83rd and 238th for selectivity. **Coherence does not predict selectivity.** What survives is stronger than what fell: the **Fanconi anaemia ubiquitin ligase complex ranks 2nd of 719**, median selectivity rank 125 against a uniform expectation of 8,864, on nine members. The within-set numbers below - ATR at 17,082, USP1's withdrawal, the permutation null - all still stand as measurements. Only the explanation attached to them does not.

Spearman rho = −0.764 between coherence and selectivity rank across 32 genes (negative because a better rank is a smaller number). This is the finding: behavioural membership and disease relevance are the same axis here, and neither was used to compute the other.

In haematological lines the core tightens further. UBE2T rises to +0.406, the highest of any member, with FANCF +0.385 and FANCL +0.368 — the E2, a core subunit and the E3. ATR falls to −0.144 and RPA1 to −0.129.

A third independent exclusion of replication stress

ATR sits at selectivity rank 17,082 of 17,728 with coherence +0.048, falling to −0.144 in haematological lines. RPA1 is 17,085 with −0.054. RPA2, RPA3, FAN1, POLN and EME2 are all in the same region.

This project has now excluded the replication-stress explanation for the FA signal three times by three different methods: a direct pathway correlation (ATR −0.289, CHEK1 −0.317, both weakly negative), a genome-wide selectivity scan, and now a coherence measure. The arm of the FA pathway that handles replication stress is not merely unsupported here — it is at the bottom of a 17,728-gene ranking.

The honest qualifier is unchanged and stated in every one of those entries: all three analyses read the same DepMap matrix. The instruments differ and the data do not.

USP1 was predicted to fail this and did

ana-usp1-is-in-neither-home tested USP1 alone and found it at roughly half the module's internal coherence. Its own open question objected that USP1 "was tested because it was the druggable one, not because it was the doubtful one" and asked for the rest.

Running all 32: USP1's coherence is +0.072, below the member median of +0.117, while its selectivity rank is 129. It is one of only two members in the top 500 selective with below-median coherence — the other is ERCC1 (+0.099, rank 430).

So the single-gene result was not a post-hoc rescue. USP1 is genuinely the outlier of the set: selective without being coherent. That makes it a lead in its own right and not evidence for the module, which is exactly what the earlier entry concluded before this test existed to check it.

The control that decides whether any of this is about Fanconi

This entry's own open question was the one that could kill it: does coherence predict selectivity in gene sets OTHER than FA? If it does, the rho of −0.764 is a fact about DepMap and not about Fanconi biology. The identical pipeline, on three other sets:

Cholesterol biosynthesis270.0575+0.0592
Random gene set (size-matched)320.0026-0.2394

The finding survives. Two real pathways give essentially nothing and NOTCH gives the wrong sign. FA's relationship is roughly six times NOTCH's and thirteen times cholesterol's, in the opposite direction from both.

The random set is the honest complication. At −0.239 it is not zero — there is a baseline tendency for coherence and selectivity to track, almost certainly the variance artefact recorded in this entry's counter-evidence: a gene whose effect barely moves across lines can neither correlate with anything nor show selectivity, so low-variance genes sink on both axes together. FA's −0.764 is about three times that baseline, which is the right way to read it — as an excess over a non-zero floor, not as a relationship where none would otherwise exist.

Worth noting separately: FA's median coherence of 0.1165 is 2–40× the controls' (0.0030, 0.0575, 0.0026). The Fanconi genes are a genuinely coherent unit in this data and the control pathways are not, which is a fact about the pathway independent of any selectivity.

The fair control, and it is the strongest line in this entry

The first round of controls was too easy and this entry said so: NOTCH and cholesterol biosynthesis have median coherence 0.003 and 0.058 — they were never coherent to begin with, so showing they predict nothing proves little. The open question asked for a tightly coherent complex, where coherence is high and the question is genuinely live.

Random gene set (size-matched)320.0026-0.2394

Proteasome assembly is the control that matters. Its median coherence is 0.1029, essentially the same as Fanconi's 0.1165 — a gene set just as tightly co-dependent. And its rho is +0.4280: the opposite sign.

So the relationship is not coherent sets predict KMT2A selectivity. A set matched on coherence gives the reverse. Whatever produces Fanconi's −0.764, it is not a general property of coherent gene sets in DepMap, and the low-variance artefact cannot explain a control that is equally coherent and points the other way.

The splicing control lands between them (coherence 0.0415, rho +0.1818), which is the expected shape for a large heterogeneous pathway rather than a complex.

One control failed to run: the 80S ribosome returned 0 genes carrying a selectivity rank, so ribosomal proteins are either absent from or differently named in the cached scan. That is a gap, not a result, and it is the control most likely to behave like the proteasome.

The null, computed properly this time

The previous round rested on one random draw at −0.239, and this entry said so. Five hundred draws of 32 genes, from a pool of 260 random genes fetched once and correlated over 1046 shared lines:

statisticrho
minimum of 500 draws-0.659

5th percentile-0.453
median-0.140

Fanconi-0.7643

0 of 500 draws reach −0.764. It lies beyond the minimum of the entire null distribution (-0.659). Empirical p < 1/500.

Two things this corrects about the earlier reading.

The baseline is real and larger than I guessed. The null median is -0.140, not zero — an arbitrary 32-gene set shows a mildly negative coherence-selectivity relationship, almost certainly the low-variance artefact. The earlier caveat was right to flag a floor.

And my single draw was unremarkable. −0.239 sat close to the null median of -0.140, well inside the bulk. Reading it as 'a baseline of about a third of FA's' was over-reading one sample from a distribution running -0.659 to +0.628. The null is wide, which is precisely why one draw could not settle it.

All three fair controls, and where Fanconi sits among them

The ribosome control failed the first time by returning zero ranked genes. That was diagnosed as a Reactome participant-parsing failure rather than a data gap — 86 RPL/RPS symbols carry a selectivity rank** — and re-run from an explicit symbol list it works.

mRNA Splicing — Major Pathway600.0415+0.1818
random 32-gene null, median of 500320.0026-0.140

The ribosome lands on the null median. Its rho of -0.147 is indistinguishable from the random-set median of -0.140, despite a coherence of 0.0881 that sits between the proteasome's and Fanconi's. A large, tightly co-dependent, pan-essential complex behaves on this axis exactly like an arbitrary gene set.

So the three fair controls now bracket the question from three directions — one opposite in sign, one at the null, one mildly positive — and none comes within 0.3 of Fanconi's −0.764, which itself lies beyond the minimum of 500 random draws.

The cost of running it this way is in the caveat: requiring all 81 ribosomal proteins to share cell lines collapses the intersection from ~1,046 lines to 221, so this control is computed on a fifth of the data the others used.

The systematic sweep, and it is not the clean win the three controls suggested

This entry's first open question asked for a sweep over many pathways rather than three chosen after seeing the result. Fourteen Reactome pathways spanning distinct biology, all of comparable size, gene lists deduplicated and fetched once:

Fanconi ranks 1 of 14. That is the good news and it is real.

The bad news is second place. The citric acid cycle comes in at −0.657, within 0.11 of Fanconi, at a median coherence of 0.086 not far below Fanconi's 0.117. A mitochondrial metabolic pathway with no obvious connection to KMT2A biology behaves almost as Fanconi does on this measure.

My three hand-picked controls missed this entirely. Proteasome +0.428, ribosome −0.147, splicing +0.182 — all near or above zero, which made Fanconi look isolated. Sampling fourteen pathways instead of three found one within a tenth of it. That is exactly what a systematic sweep is for, and it cuts against the confidence the earlier controls supported.

So the honest statement is now: Fanconi is the most extreme of fourteen pathways tested, and it is the top of a distribution rather than an isolated outlier. The permutation result stands — 0 of 500 random 32-gene sets reach −0.764 — but a random gene set is not the right comparator if real coherent pathways routinely reach −0.6.

The coherence explanation is dead, and the TCA cycle is not

The sweep raised the possibility that the whole relationship is a coherence artefact: the two most coherent sets were also the two most negative, which is the low-variance explanation this entry has carried as counter-evidence from the start. Pooling all 18 gene sets measured across every run and correlating median coherence against rho settles it.

Pearson r (coherence vs rho)
all 18 sets−0.342
excluding Fanconi (n=17)−0.048

Essentially zero without Fanconi. The apparent coherence-drives-rho pattern was Fanconi itself, and one point cannot establish a trend it is the sole support for.

The table makes it concrete. Cytosolic ribosomal proteins at coherence 0.088 give −0.147. Proteasome assembly at 0.103 gives +0.428. Two of the three most coherent sets in the whole comparison, similar coherence, rho differing by 0.57 and opposite in sign. Coherence is not the driver, and the low-variance explanation can be retired.

What that does and does not restore. It removes the artefact that would have explained Fanconi away, so Fanconi's −0.764 is not a by-product of being tightly co-dependent. It does not restore the earlier 'no control comes within 0.3' framing, because the citric acid cycle at −0.657 is still unexplained — and now it cannot be dismissed as a coherence effect either, since its coherence (0.086) is indistinguishable from the ribosome's (0.088) which gives −0.147.

So after five rounds of controls the position is: Fanconi ranks 1 of 18, its rank is not explained by coherence, and exactly one other pathway comes close for reasons nobody has established.

The citric acid cycle explained, and what it does to the statistic

The remaining puzzle was why a mitochondrial metabolic pathway reaches −0.657. Reading its 34 members' selectivity ranks answers it.

The pathway as a whole is not selective at all — median rank 8,164 against the 8,864 a uniform set would give, with only 3 of 34 in the top 500. What is selective is a sub-complex: seven of the twelve most selective members are succinate dehydrogenase — SDHA, SDHB, SDHC, SDHD and the assembly factors SDHAF2, SDHAF3, SDHAF4. Complex II is a genuine multi-subunit enzyme, so its internal coherence is high for the same reason the FA core complex's is.

That is structurally the same shape as Fanconi, where the core complex plus ID2 ubiquitination module is coherent and selective while the ATR/RPA arm is neither. So the statistic is not measuring is this pathway selective. It is measuring does this pathway contain a coherent sub-complex that is also selective — and Reactome pathways are mixtures of complexes, so several will.

This makes the Fanconi result more interpretable and less unique at once. Fanconi ranks 1 of 18 because its selective sub-module is the most extreme, not because it is the only pathway with one. The right follow-up is to score complexes rather than pathways, where the question 'is this unit selectively required' is the one the statistic actually answers.

The complex-level sweep, which this entry asked for, and which went against it

This entry's first open question read: "Score COMPLEXES rather than pathways. Both the Fanconi and TCA results reduce to a coherent sub-complex inside an unselective pathway, so the pathway is the wrong unit."

Run on 2026-09-20 over 719 Complex Portal human complexes, 1,901 genes with DepMap profiles. The analysis is ana-the-complex-level-sweep-kills-the-coherence-mechanism.

Between-complex Spearman of median coherence against median selectivity rank: -0.016. The statistic the pathway analysis is built on does not exist at the unit this entry nominated as the right one.

And SDH is much less special than the previous section made it. It is 38th of 719 - selective, since the median complex sits at 8,175 - but respiratory complexes I, III and IV are also above the median. The electron transport chain trends selective as a whole and SDH is the strongest of four, not a distinct phenomenon.

The finding survives the mechanism. The Fanconi anaemia ubiquitin ligase complex is 2nd of 719, median rank 125 against a uniform 8,864, on nine members. Every mechanistic account this graph has attached to that observation - replication stress, low-variance artefact, coherence, sub-complex structure - has now been tested and failed. What is left is a well-measured dependency with no explanation, which is a more honest place to stand than where this entry started.

Still open
  1. The Fanconi core complex is 2nd of 719 complexes and nothing explains why. Four mechanisms have been tested and failed. The next move is not another statistic - it is the experiment nobody has run, since no published study has tested any FA gene in a KMT2A-rearranged cell.
  2. Re-run the complex sweep restricted to complexes of at least 8 members. 410 of 719 have only 4-5, so attenuation from noisy medians could hide a real relationship and the -0.016 may understate it.
  3. Is SDH selectively required in KMT2A-rearranged lines for a reason, or is this the first look at a real and unexplained dependency? Nobody here has asked, and the succinate/dioxygenase story is tempting enough to need testing rather than telling.
  4. Re-run the sweep without the 70-gene alphabetical truncation, which changed NOTCH from +0.133 to -0.198, and include the proteasome so the strongest counter-case sits in the same comparison.
  5. Why is the proteasome's rho POSITIVE? More coherent proteasome members being less KMT2A-selective has no obvious reading and may mean the coherence statistic behaves differently for pan-essential complexes.
  6. Run the variance-matched version. Low-variance genes land at the bottom of both axes for statistical rather than biological reasons, and this project already built a variance-matched null for a different question.
  7. Why is ERCC1 selective but incoherent? It was found alongside USP1 and then ignored. It is a nuclease subunit, so the eraser-versus-writer objection may cover it - or it may be a second lead.
  8. The three exclusions of replication stress all read one DepMap matrix. A published CRISPR screen in KMT2A-rearranged cells from any other source remains the test that would make them independent.

Across 1,208 DepMap lines, leave-one-out co-dependency coherence for the 32 Reactome FA members correlates with their KMT2A-rearranged selectivity rank at Spearman rho = -0.764 within that set. **This within-set relationship does not generalise**: scored between complexes across 719 Complex Portal human complexes, the same relationship is rho = -0.016.

    What this evidence cannot show

Fetched from Open Targets on 2026-09-20 over 1,208 shared lines, with the four free-ubiquitin genes (UBB, UBC, UBA52, RPS27A) excluded as near-pan-essential and not FA-specific. Coherence is a median of Pearson correlations and no confidence interval was computed. Selectivity ranks are read from the cached 17,728-gene scan, whose KMT2A-rearranged arm is nine patients, seven of them myeloid. **Superseding note, 2026-09-20.** The within-set number is unchanged and was computed correctly. What changed is what it licenses. This claim previously read as evidence that coherence identifies the selective members, and the complex-level sweep this entry itself called for found no such relationship at the unit where the proposed mechanism predicted it should be strongest.

Evidence that argues against this (3)
    • The correlation is partly built in. Genes that are pan-essential or near-flat across lines cannot correlate strongly with anything AND cannot show selectivity, so low-variance genes land at the bottom of both axes for the same statistical reason rather than for a biological one. A variance-matched version of this test would be the stricter one and was not run. Open Targets 2026
    • Coherence measures behavioural similarity, not pathway membership. An enzyme acting against the others - a deubiquitinase, a nuclease resolving what the core complex marks - can be a genuine member and score low by construction. That objection applies to USP1, FAN1 and the MUS81/EME nucleases, which are exactly the genes at the bottom of this list. Oncofusion knowledge graph (internal analysis) 2026
    • **This is the refutation, and it is directional rather than a bare null.** The four mitochondrial respiratory complexes have the highest median coherence in the entire 719-complex sweep (+0.484 to +0.635) and sit at positions 38, 79, 83 and 238 for selectivity. Coherence and selectivity come apart most sharply exactly where coherence is highest. Oncofusion knowledge graph (internal analysis) 2026

Of the 13 FA members ranking in the top 500 most selective, 11 have above-median coherence. The two exceptions are USP1 (coherence +0.072 against a member median of +0.117, selectivity rank 129) and ERCC1 (+0.099, rank 430). USP1 was independently predicted to fail this test by a single-gene analysis run before it.

    What this evidence cannot show

Thirteen genes is a small denominator and the median is computed over the same 32 members being classified, so 'above median' is a within-set comparison rather than an absolute standard. ERCC1 was not investigated further and may be an outlier for reasons unrelated to USP1's.

Evidence that argues against this (1)
    • Calling USP1 'the outlier of the set' rests on a median split of 32 genes, which is a weak instrument. Its coherence of +0.072 and ERCC1's +0.099 straddle the median of +0.117 closely enough that a different line-set or a different summary statistic could move either across it. Oncofusion knowledge graph (internal analysis) 2026
  3. E3strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.analysis

The coherence-selectivity relationship is specific to the Fanconi set and is not a general property of DepMap. Running the identical pipeline: Fanconi rho = -0.764 (median coherence 0.117), Signaling by NOTCH rho = +0.133 (0.003), Cholesterol biosynthesis rho = +0.059 (0.058), and a size-matched random gene set rho = -0.239 (0.003). Both real control pathways give near-zero or opposite-signed relationships.

    What this evidence cannot show

Run 2026-09-20 through the same resolve-fetch-correlate path, over 1,208 shared lines for the pathway sets and 1,165 for the random set. **The random set gives -0.239, which is not zero** - there is a baseline tendency, most plausibly the low-variance artefact this entry already records. FA's -0.764 should be read as roughly three times that floor, not as a relationship arising from nothing. Only one random draw was taken; a distribution over many draws was not computed.

Evidence that argues against this (2)
    • One random set is one draw. A single rho of -0.239 has no interval around it, and a second seed could plausibly return -0.05 or -0.45. The comparison that matters - is -0.764 outside the random distribution - was not actually computed, only gestured at with n=1. Oncofusion knowledge graph (internal analysis) 2026
    • Choosing NOTCH and cholesterol biosynthesis as controls selects for pathways that are NOT coherent in this data (median coherence 0.003 and 0.058). A fairer control would be another tightly coherent complex - a proteasome, a ribosome, a spliceosome - where coherence is high and the question of whether it still predicts KMT2A selectivity is live. As run, the controls establish that incoherent sets show nothing, which is weaker than it sounds. Oncofusion knowledge graph (internal analysis) 2026
  4. E4strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.analysis

A coherence-matched control reverses the sign. Proteasome assembly has a median coherence of 0.1029 against Fanconi's 0.1165 - essentially the same - and gives a coherence-versus-selectivity Spearman rho of +0.428, opposite to Fanconi's -0.764. mRNA Splicing gives +0.182 at coherence 0.0415. So the relationship is specific to the Fanconi set and is not a property of coherent gene sets in DepMap generally.

    What this evidence cannot show

Run 2026-09-20 through the identical pipeline. The proteasome and splicing sets were truncated to 60 genes for tractability, which is an arbitrary cut applied after alphabetical sorting and could bias either. **The 80S ribosome control returned 0 genes with a selectivity rank and did not run at all** - ribosomal proteins appear to be absent from or differently named in the cached scan, and that is the control most likely to resemble the proteasome.

Evidence that argues against this (2)
    • A positive rho for the proteasome is itself unexplained and slightly uncomfortable. It says the MORE coherent proteasome members are LESS selective in KMT2A-rearranged lines, which has no obvious interpretation and may indicate the coherence statistic behaves differently for pan-essential complexes. An unexplained control is weaker support than a null one. Oncofusion knowledge graph (internal analysis) 2026
    • Three real pathways and one random draw is a small comparison set, and the alphabetical truncation to 60 genes is not a neutral operation. The claim that Fanconi is special rests on four comparators, one of which did not run. Oncofusion knowledge graph (internal analysis) 2026

Empirical p < 1/500. The null median of -0.140 confirms a non-zero baseline.

    What this evidence cannot show

Run 2026-09-20 with seed 20260920. **Draws share genes because they come from one fetched pool of 260 rather than independent fetches**, so they are not fully independent and the effective null is slightly narrower than a true resampling would give - which makes the p marginally optimistic. The pool is random protein-coding genes carrying a selectivity rank, so it inherits whatever composition the cached scan has.

Evidence that argues against this (2)
    • An empirical p of 0/500 means only p < 0.002; it does not mean the effect is large or meaningful, and the null being WIDE (-0.659 to +0.628) shows that rho over 32 genes is a noisy statistic. Fanconi clears the null, but a set of 32 genes can produce |rho| above 0.6 by chance, so the margin is narrower than 'beyond every draw' makes it sound. Oncofusion knowledge graph (internal analysis) 2026
    • The null tests 'is this set unusual among arbitrary gene sets', which is not the question that matters. The coherence-matched proteasome control - same coherence, opposite sign - is the more informative comparison, and this permutation adds rigour rather than insight. What this evidence cannot show

Run 2026-09-20. **Requiring all 81 ribosomal proteins to share cell lines collapses the intersection to 221 lines**, against roughly 1,046 for the other controls, so this rho rests on a fifth of the data and is correspondingly noisier. Mitochondrial ribosomal proteins (MRPL/MRPS) were excluded as a distinct complex, and the symbol filter also drops paralogues ending in L, both of which are judgement calls.

Evidence that argues against this (2)
    • Computing this control on 221 lines rather than 1,046 is not a like-for-like comparison, and a smaller line set inflates the variance of every pairwise correlation feeding the coherence statistic. The ribosome landing on the null could partly be regression toward it from noise rather than a genuine null result. Oncofusion knowledge graph (internal analysis) 2026
    • Three controls chosen by the coordinator after seeing the Fanconi result is still a selected comparison set. A pre-registered list of complexes, or a systematic sweep over every Reactome pathway of comparable size, would be the version that could not be accused of picking convenient comparators - and has not been run. Across 14 Reactome pathways of comparable size, swept systematically rather than chosen after the fact, the Fanconi pathway has the most negative coherence-versus-selectivity rho at -0.764 - but the citric acid cycle is second at -0.657, within 0.11, at a median coherence of 0.086 against Fanconi's 0.117. The remaining twelve run from -0.198 to +0.342.

    What this evidence cannot show

Run 2026-09-20 over 523 unique genes deduplicated across the 14 sets and fetched once. **Pathways were truncated to 70 genes by alphabetical cut**, which is arbitrary and demonstrably changes the answer: NOTCH gives -0.198 here at 70 genes against +0.133 in the earlier run at 184. Shared-line counts also differ between pathways (1,046 to 1,208), so the rhos are not computed on identical data. The proteasome, which gave +0.428 and is the strongest counter-case, is **not in this sweep**.

Evidence that argues against this (2)
    • **This materially weakens the earlier reading.** With three hand-picked controls at +0.428, -0.147 and +0.182, Fanconi looked isolated. With fourteen pathways, a metabolic cycle with no KMT2A connection sits a tenth away from it. Rank 1 of 14 is a much weaker claim than 'no control comes within 0.3', and this entry made the latter claim before running the former. Oncofusion knowledge graph (internal analysis) 2026
    • The two most coherent sets in the sweep - Fanconi 0.117 and TCA 0.086 - are also the two most negative, which revives the low-variance explanation the proteasome result had seemed to rule out. Either the proteasome is the anomaly or coherence does drive rho and the proteasome's positive value needs its own explanation. Both cannot be comfortably true and neither has been resolved. Across all 18 gene sets measured, the Pearson correlation between median coherence and the coherence-selectivity rho is -0.342, and excluding Fanconi it is -0.048. Cytosolic ribosomal proteins (coherence 0.088) give rho -0.147 while proteasome assembly (coherence 0.103) gives +0.428. Median coherence does not predict rho, so the low-variance artefact does not explain the Fanconi result.

    What this evidence cannot show

Pooled 2026-09-20 from three separate runs - the 14-pathway sweep, the control-pathway run and the ribosome control - which used **different gene-set truncations and different shared-line counts**. NOTCH and cholesterol appear in more than one run with different values; the sweep's figures were used. Eighteen points is a small sample for a correlation and no interval was computed.

Evidence that argues against this (2)
    • Pooling across runs that used different truncations and line counts is exactly the kind of heterogeneity that can manufacture or destroy a weak correlation. NOTCH alone moves from +0.133 to -0.198 depending on whether 184 or 70 genes are used, which is larger than the correlation being tested. Oncofusion knowledge graph (internal analysis) 2026
    • Excluding the single most extreme point and reporting that the correlation vanishes is a standard way to make a trend disappear, and it would be equally valid to say Fanconi is the only set coherent enough to test the hypothesis. With three sets above coherence 0.08 and their rhos at -0.764, -0.147 and +0.428, there is no coherent story in either direction - only scatter. Oncofusion knowledge graph (internal analysis) 2026

The citric acid cycle's rho of -0.657 is driven by succinate dehydrogenase, not by the pathway. Its 34 members have a median selectivity rank of 8,164 against 8,864 for a uniform set, with only 3 in the top 500 - but seven of the twelve most selective are SDH subunits or assembly factors: SDHA 222, SDHAF4 304, SDHB 829, SDHAF2 889, SDHAF3 990, SDHC 1658, SDHD 2835. The least selective members sit at ranks 16,500-17,706.

    What this evidence cannot show

Ranks read from the cached 17,728-gene scan and the gene list fetched live from Reactome on 2026-09-20. **This explains the rho's source without explaining the biology**: why SDH would be selectively required in KMT2A-rearranged lines is untouched, and no lineage split was run. The selectivity arm rests on the nine-patient, seven-myeloid panel like everything else here.

Evidence that argues against this (2)
    • A tempting mechanism should be resisted until tested. SDH loss produces succinate, an oncometabolite that inhibits alpha-ketoglutarate-dependent dioxygenases including TET and the JmjC demethylases - which would be a chromatin link. But the DIRECTION here is that SDH subunits are selectively REQUIRED, not lost, and nothing in this analysis touches succinate levels. Reaching for that story would be exactly the kind of plausible-and-unverified move this project keeps catching. Reactome 2026
    • Seven SDH genes in one pathway also inflates the statistic mechanically: a tightly co-dependent seven-member complex embedded in a 34-gene set will dominate both the coherence and the selectivity ends of the ranking regardless of biology. The same criticism applies to Fanconi, where the core complex is eight of thirty-two. Oncofusion knowledge graph (internal analysis) 2026
