IRX1 carries the KMT2A::AFF1 oncoprotein in exactly the patients where HOXA does not β€” seven patients, GSE252378

In seven babies with the same leukaemia, we looked at where the cancer-driving protein sits on the DNA. In the ones where it sits on the HOXA genes it is completely absent from IRX1, and in the ones where HOXA is dead it is on IRX1 instead.

The same thing, for a scientist

🟠 **AMENDED 2026-09-24 (cycle 131): two statistics in this entry were labelled in a way that overstated them. The direction of the finding is unchanged.** **1. The permutation p is one-sided.** This entry reported *exact permutation p = 0.0288 over all 40,320 permutations* in its claim, its summary and `data.exact_permutation_p`, with no sidedness. Recounted in exact integer arithmetic: **one-sided 1,161/40,320 = 0.0288; two-sided 2,322/40,320 = 0.0576**, which **does not clear 0.05**. This entry's own E1 caveat field did say *one-sided*, so the beat knew which test it ran - but the number travelled in the unlabelled form. The direction was pre-specified (the published claim is mutual exclusivity), so a one-sided test is defensible; the missing label was not. **The leave-one-of-the-pair-out values hold up better and clear 0.05 two-sided: -0.857 (p = 0.0238) and -0.821 (p = 0.0341).** **2. The promoter-scale -0.571 is tie-degenerate.** Three of the eight IRX1 promoter values are **exactly 0.0**. Under arbitrary tie-break the attainable range is **-0.5714 to -0.3810** and the committed figure is at the extreme end of it; the tie-corrected (average-rank) value is **-0.4880**. The gene-scale -0.7143 is **not** affected - all eight gene-body values are distinct. πŸ”΅ **What is unaffected:** the gene-scale rho itself (-0.714286, reproduced exactly), the activity contrast in E2, and the direction of the finding. See `ana-q147-the-committed-anticorrelation-p-is-one-sided-and-the-two-sided-value-is-0-058`. --- Pre-registered re-analysis of the deposited GSE252378 hg38 bigWigs across **seven KMT2A::AFF1 patients** (eight sample records; p279/p318 are one patient in two lineage states). KMT2A-N oncoprotein share at the IRX1 promoter is anti-correlated with share at HOXA9/HOXA10: Spearman **-0.714** at gene-body scale (exact **one-sided** permutation p = 0.029 over all 40,320 permutations; **two-sided 0.0576**), strengthening to **-0.82 / -0.86** when the non-independent p279/p318 pair is broken [E1]. IRX1 sits at 1.6-6.4x mean promoter in the three HOXA-dead states and has **zero reads in both N antibodies** in the three HOXA-high patients. In p318 and p454, HOXA9/HOXA10 carry no H3K4me3 (0.004-0.068x) and no ENL (0.000-0.109x) while IRX1 carries H3K4me3 at ~0.7-0.97x and ENL at 4.4-6.5x [E2]. Two independent published markers agree: PROM1, Symeonidou's iALL-HOXA9 marker, tracks HOXA occupancy at Spearman +0.952 β€” the same value as HOXA9 itself β€” while the pre-declared flat control CSPG4 stays at or below 0.09x everywhere [E3].

What was pre-registered, and what the pre-registration cost me

analyses/q145-irx1-in-hoxa-negative-infants/PREREGISTRATION.md was written before any IRX-locus value was opened, with an explicit A1 positive, A2 negative, a four-branch A3 'neither', and nine uninformativeness clauses. Two of its registered predictions were wrong and are reported as wrong:

  • Q2/B1 did not fire. I registered that the seven patients would split bimodally on HOXA occupancy with a >=3-fold gap. The largest consecutive gap in the ranking is 6.56x, and it is between the two lowest samples β€” a tail artefact. The biologically meaningful gap, between TB051939 (7.00x) and p279 (2.61x), is 2.68x, below my threshold. So B2 fired: HOXA occupancy is a continuum, not a switch, and every downstream statement is made on the continuous rank rather than on a dichotomy.
  • Q4 was refuted. I registered blind that if IRX1 is the reciprocal of HOXA, IRX1 should be higher in p318 than in p279 across the lineage switch. It is lower (1.58x vs 3.52x at the gene). HOXA collapsed ~28-fold across the switch while IRX1 fell only ~2.2-fold, so the ratio moved reciprocally while the absolute did not. With no spike-in only the ratio is interpretable, which is why the ratio was the registered primary readout β€” but the registered directional prediction still failed and is recorded as failed.
The primary numbers

KMT2A-N share (mean of the two N antibodies), Every number is a WITHIN-SAMPLE share: an interval's mean coverage divided by that same library's mean promoter coverage, so 1.0 = an average promoter in that library. GSE252378 has no spike-in and no drug arm, so no between-sample absolute statement is licensed; the only cross-sample quantity used is a ratio of two loci measured inside one library, where the unknown per-library scale cancels.

Italicised P values mark the three libraries shallow enough that a zero is weak evidence β€” see finding-a-shallow-library-cannot-support-an-absence.

The result is not clean, and the exceptions are the interesting part

Three of three HOXA-high patients have zero IRX1. Two of two HOXA-dead deep libraries have high IRX1. But:

  • p279 is DOUBLE-POSITIVE. HOXA9/HOXA10 at 2.92x and IRX1 at 6.08x, both well clear of floor. The published claim is mutually exclusive expression; this is co-occupancy in one patient, and it is the clearest single refutation of reading the expression dichotomy as an occupancy dichotomy.
  • TB920488 is DOUBLE-NEGATIVE (HOXA 0.97x, IRX1 0.59x). So HOXA-negative does not imply IRX1-positive. Of the five HOXA-low sample records, only three are IRX1-positive.

So the axis is a real, significant anti-correlation across patients and NOT a binary switch within a patient.

The controls that had to pass first, and one that failed
  • IgG floor (U1). IgG has zero reads at the IRX1 promoter in all eight sample records, so the floor is 0 and any non-zero factor signal clears it. Because a zero IgG in a sparse library is itself weak, the zero-rate control below carries the argument instead.
  • Mappability (U3) does not fire. 42 of 66 libraries have non-zero coverage at the same IRX1 window, so the locus is mappable under repeat-masked hg38 + bowtie2 and a zero elsewhere is a property of the sample, not the reference.
  • It is IRX1, not chr5p15 (A3d does not fire). Of the eight promoters within 2 Mb, MRPL36, NDUFS6 and ICE1 are flat across all patients and IRX4/ADAMTS16 are zero in all; IRX1 is the only one that goes 3.5x -> 0. IRX2 and its bidirectional neighbour C5orf38 rise only in p454.
  • It is IRX1, not the IRX family. Spearman against HOXA: IRX1 -0.571, IRX2 -0.071, IRX3 +0.452, IRX5 +0.476. IRX3/IRX5 move with HOXA, so no cluster-wide effect.
  • A control FAILED and is reported: EGR1 does not clear its own IgG. EGR1 KMT2A-N / EGR1 IgG is 1.11, 3.90, 1.16, 1.13 and 0.50 across the samples where IgG is non-zero. The EGR1 promoter is a background hotspot in this assay and no EGR1 claim is made in this beat, although KΓΌhn's IRX1-induces-EGR1 result made it an attractive one.
U9 β€” the verdict does not track the ruler

The comparison was run at 2 kb, 8 kb, gene body, 20 kb and cluster scale. The IRX1-vs-HOXA ordering is identical at every gene-level scale and the correlation strengthens from -0.571 (2 kb promoter) to -0.714 (gene body). It collapses only at the 1.72 Mb IRXA-cluster window, where the interval is ~99.7% intergenic and reads 0.02-0.29x in every patient.

That collapse is itself a finding rather than an artefact: HOXA is activated as a cluster and IRX1 as a single gene. In the HOXA-high patients the whole 107 kb HOXA cluster carries 2.65-3.23x, whereas neither IRX cluster ever exceeds 0.29x in any patient. See finding-hoxa-is-occupied-as-a-cluster-and-irx1-as-a-single-gene.

What this cannot say

GSE252378 has no RNA-seq, so no patient here can be assigned to the published expression subgroup; chromatin HOXA occupancy is a proxy and its use is registered as an assumption. It has no menin track in any KMT2A::AFF1 sample (the only menin tracks are in the menin-inhibitor-treated KMT2A::ENL pair), so nothing here tests the menin interface directly. Occupancy cannot establish direction of causation: IRX1 may be occupied because the fusion drives it, or the fusion may be there because IRX1 was already open in the cell of origin.

How this could bite us back
  • If the IRX1-high blasts are the ones with a dead HOXA program, a menin inhibitor whose pharmacodynamic readout is HOXA9/MEIS1 collapse has no readout in them - the biomarker fails before the drug does.
  • Reading this as 'the fusion has two addresses' licenses treating both subgroups identically with chromatin-directed drugs, which is exactly the untested inference.
Still open
  1. p279 is HOXA-occupied AND IRX1-occupied. Is that a mixed blast population, or does one nucleus really carry the oncoprotein at both addresses? Single-cell CUT&Tag would separate these and nothing else will.
  2. TB920488 is double-negative at adequate depth in N1. Where is its oncoprotein? Its MEIS1/CDK6/PAX5 are occupied, so it has one - there may be a third address nobody has named.
  3. Does IRX1 occupancy predict menin-inhibitor response? No sample in this deposit is both KMT2A::AFF1 and menin-inhibitor treated.

    Across seven KMT2A::AFF1 patients, KMT2A-N occupancy at IRX1 is anti-correlated with occupancy at HOXA9/HOXA10: Spearman -0.714 at gene scale, exact **one-sided** permutation p = 0.0288 (1,161 of 40,320); **two-sided 0.0576 (2,322 of 40,320), which does not clear 0.05**; -0.821 and -0.857 with either member of the p279/p318 pair dropped.

    What this evidence cannot show

n = 7 patients / 8 sample records, one deposit. The exact permutation test is complete (not sampled) but n=8 bounds the smallest attainable one-sided p at 1/40320. Restricted to the five DEEP libraries the effect persists in size (rho -0.700) but is not significant (p = 0.117) - an n=5 power floor, not a contradiction, and it is reported rather than omitted. Every number is a WITHIN-SAMPLE share: an interval's mean coverage divided by that same library's mean promoter coverage, so 1.0 = an average promoter in that library. **GSE252378 has no spike-in and no drug arm**, so no between-sample absolute statement is licensed; the only cross-sample quantity used is a ratio of two loci measured inside one library, where the unknown per-library scale cancels.

Evidence that argues against this (1)
    • Seven patients from one deposit, one lab, one assay and one genome build. GSE252378 contains no RNA-seq, so none of these patients can be assigned to the published EXPRESSION subgroup by the published criterion; chromatin HOXA occupancy is being used as a proxy and that substitution is itself the conflation this beat warns about. Symeonidou V et al. 2021
  2. E2moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset

In p318 and p454, HOXA9/HOXA10 carry essentially no H3K4me3 (0.004-0.068x) and no ENL (0.000-0.109x), while the IRX1 promoter carries H3K4me3 at 0.705-0.969x and ENL at 4.4-6.5x in the same nuclei.

    What this evidence cannot show

Activity tracks exist for only three of the eight sample records (p279, p318, p454); the other five have KMT2A-N/C and IgG only. H3K4me3 R1/R2 are true replicates and agree to within 3%. ENL is a cofactor, not the oncoprotein.

Evidence that argues against this (1)
    • The deposit paper itself reports that in a lineage-switching sample ENL persists at oncoprotein-target loci after the oncoprotein and menin have fallen to undetectable levels - so ENL presence does not by itself establish that the fusion is there. Janssens DH et al. 2024
  3. E3moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper

PROM1, Symeonidou's independent iALL-HOXA9 marker, tracks HOXA occupancy across the seven patients at Spearman +0.952 - numerically identical to HOXA9's own self-correlation - while the pre-declared flat control CSPG4 stays at or below 0.09x in every patient.

    What this evidence cannot show

PROM1's tracking is a gradient, not a switch: it is fusion-occupied in ALL seven patients (1.02-7.72x at 8 kb) and merely higher in the HOXA-high ones. CSPG4's own Spearman is -0.619, which LOOKS more anti-correlated than IRX1's, but every CSPG4 value is at or below 0.09x - a rank statistic on an all-near-zero locus is uninformative, and this is a limitation of my own instrument that the floor check caught.

Evidence that argues against this (1)
    • Symeonidou's PROM1 claim is about transcript abundance in RNA-seq cohorts, not occupancy, so its agreement with occupancy here is a cross-measurement-kind agreement and could fail in a larger cohort. Symeonidou V et al. 2021
  4. E4strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.dataset

A zero at IRX1 is informative in the deep libraries and not in the shallow ones: P(a promoter is zero in BOTH N antibodies by chance) is 0.019-0.061 in p279/p318/p454/p179/p247 and 0.135-0.260 in TB051939/TB920488/TB986292.

    What this evidence cannot show

Computed as the product of the two per-library promoter zero-rates, which assumes the two antibodies fail independently. They are different antibodies in different libraries so this is reasonable, but it is an assumption and the true joint rate could be higher if depth is the shared cause - which would make the shallow libraries even less informative, i.e. the assumption is conservative in the direction that matters.

Evidence that argues against this (1)
    • If the two N antibodies' zeros are strongly correlated through library depth rather than independent, the deep-library P values understate the chance of a spurious double zero and the p179/p247 absences weaken. Janssens DH et al. 2024
