The lymphoid-restricted DAXX dependency survives three nulls and two comparator restrictions - and ATRX, MEN1 and DOT1L do not survive the same test in the same lines
also called DAXX lymphoid null · the Q172 dependency re-derivation
Three entries in this graph asked the same unanswered question: is it real that cells with this fusion need DAXX, and only the B-lineage ones? We ran the test, hard, four different ways - and DAXX passed every one, while the two genes this project treats as its flagship dependencies did not pass in the same cells.
The same thing, for a scientist
Three entries - `gene-daxx`, `gene-atrx` and `ana-histone-chaperone-dependency-lineage-split` - carry the same open question verbatim: does the lymphoid-restricted DAXX/ATRX signal survive a null? The pooled claim already had one (`analyses/unwritten-triage-permutation-null`: DAXX difference -0.3048, permutation p 0.01282, failing Bonferroni over the 254 genes it was drawn from). **The lineage-split claim had never been tested at all.** This analysis tests it against live DepMap (Open Targets dataVersion 26/09, fetched 2026-09-24) with four instruments. | test | DAXX | ATRX | MEN1 | DOT1L | |---|---:|---:|---:|---:| | lymphoid difference, 4 lines vs 18 | **-0.601, p 0.00025** | -0.321, p 0.053 | -0.833, p 0.0049 | -0.212, p 0.320 | | the same, collapsed to 3 DONORS | **-0.605, p 0.00083** | -0.307, p 0.101 | -0.818, p 0.0136 | -0.246, p 0.318 | | vs B-ALL comparator only (n=9) | **-0.538, p 0.0027** | -0.108, p 0.377 | -0.674, p 0.034 | -0.020, p 0.901 | | vs FUSION-DRIVEN B-ALL only (n=6) | **-0.455, p 0.0141** | -0.138, p 0.320 | -0.629, p 0.103 | +0.061, p 0.782 | | percentile among 277 random genes | **beyond the minimum** | beyond the minimum | beyond the minimum | 3.25th | **The result nobody predicted is the control column.** `MEN1` - this project's flagship dependency - and `DOT1L` both stop discriminating once the comparator is restricted to B-lineage ALL. DAXX does not. Its effect is *smaller* than MEN1's (-0.455 against -0.629 at the hardest comparator) and **more consistent**: the four index lymphoid lines sit at -0.948, -0.979, -0.821 and -0.798, a range of 0.18, while MEN1's sit at -0.959, -1.983, -0.463 and -1.667, a range of 1.52 [E1]. **And the lymphoid gradient is not free.** 277 randomly drawn protein-coding genes have a mean lymphoid difference of +0.0028 (sd 0.0916, minimum -0.3011). DAXX at -0.6008 is twice the most extreme random gene [E2]. **What still disqualifies it as a dependency.** Four cell lines are three donors - SEM-K2 (CVCL_S906) is `derived-from` SEM (CVCL_0095), both from the same 5-year-old girl [E3]. DAXX was selected as rank 4 of 254 on a correlated statistic, and **p 0.00083 x 254 = 0.21, so it still fails Bonferroni over the set it came from** [E4]. None of the lines is infant-derived, and one (RS4;11) is from a 32-year-old.
Why the raw lymphoid contrast was suspect before any null was run
The 2026-09-20 table reads:
index myeloid other myeloid d_mye | index lymphoid other lymphoid d_lym
DAXX -0.6224 -0.5058 -0.117 | -0.8864 -0.2856 -0.601
Read the comparator columns. A large part of the five-fold gap is that non-KMT2A lymphoid lines need DAXX unusually little (-0.2856 against -0.5058 in myeloid lines), not that the index lymphoid lines need it unusually much. Any null that pools lineages, or that shuffles labels across lineages, inherits that asymmetry and hands back a free result.
So Null A restricts to lymphoid leukaemia lines and shuffles the KMT2A label within that stratum, and Null B shuffles within each stratum independently and tests the interaction. Neither can be rescued by the comparator's lineage structure, because that structure is held fixed.
The comparator arm, enumerated - which is what changed the interpretation
run.py compared four index lines against eighteen "lymphoid" lines. Ten of those eighteen are T-lineage. Printing the comparator by name rather than by count changed the question:
| line | CVCL | fusion | donor age | DAXX Chronos | KMT2A-r |
|---|---|---|---|---|---|
| HB11;19 | CVCL_8227 | KMT2A::MLLT1 | unspecified | -0.979 | yes |

| NALM-16 | CVCL_1834 | - | 12Y | -0.097 | no |
The distribution is bimodal with a 0.473 gap and nothing in it, between -0.792 and -0.319. The deep group has six members and contains all four KMT2A-rearranged lines; one-sided hypergeometric p = 0.021 5. That is a statement about ranks only and survives any objection to the Chronos scale.
The two non-KMT2A members of the deep group are RCH-ACV (TCF3::PBX1) and YCUB-2 (TCF3::HLF) - both already canonical nodes in this graph.
Two rival explanations, tested and rejected
Donor age. The two deepest comparator lines are from a 4-year-old and an 8-year-old, and the index arm is paediatric-weighted, so "DAXX is needed in young patients' blasts" is the obvious alternative. It is not supported: across the eight non-KMT2A B-ALL lines with a recorded donor age, Spearman(age, DAXX effect) = +0.265, permutation p = 0.53. RS4;11 is from a 32-year-old and is deeply dependent; NALM-6 (19Y) is shallow while NALM-16 (12Y) is the shallowest line in the panel 6.
Fusion identity. "Any B-ALL fusion does it" fails on its own data: TCF3::PBX1 appears on both sides of the gap - RCH-ACV at -0.802 and 697 at -0.232, a 0.57 separation between two lines carrying the same fusion 6. Whatever sorts these lines is not the fusion name.
What this leaves is a KMT2A-rearrangement association that is 4/4 penetrant in the panel, with two non-KMT2A lines in the same state for a reason nobody has looked for.
What this analysis is not, stated so it cannot be over-quoted
- It is not a dependency. It is a between-group difference in a viability screen, at n = 3 donors, that fails Bonferroni over the 254-gene set the gene was selected from.
- It is not about the index disease. No infant KMT2A::AFF1 line exists in DepMap; SEM is from a 5-year-old and RS4;11 from an adult.
- It is not a fusion-attribution result. Nothing here shows the fusion causes the DAXX requirement, and two lines without the fusion share it.
- A CRISPR knockout cannot see a rate-setting chaperone. DAXX's proposed job in this beat is setting the speed of H3.3 exchange, and a two-week viability screen measures whether the cell dies.
- The p-values move with the comparator, and that is the point, not a defect. DAXX goes 0.00083 -> 0.0045 -> 0.048 as the comparator is restricted from 18 lines to 9 to 6. Power falls with the comparator; the effect size also falls, from -0.605 to -0.543 to -0.459. Both are reported so a reader can tell the two apart.

- If DAXX turns out to be required because these lines maintain telomeres through ALT, then inhibiting DAXX or ATRX is the exact perturbation that INDUCES ALT in other tissues - the intervention would supply the resistance mechanism it is meant to remove.
- The effect size is smaller than MEN1's at every comparator. A therapeutic argument that rests on DAXX being a 'better' target than menin because its permutation p is smaller is reading a variance ratio as an effect size, which is the error this project corrected in cycle 45.
- Three donors. Any programme started on this number is being started on three children's cells, one of whom is represented twice.
- Why are RCH-ACV (TCF3::PBX1) and YCUB-2 (TCF3::HLF) in the deep DAXX group while 697, which carries the same TCF3::PBX1 as RCH-ACV, is not? Two lines with the same fusion and a 0.57 separation is the single most informative pair in this panel and neither has ever been assayed for H3.3 loading or telomere state.
- Is the deep group an ALT group? ATRX/DAXX loss is the canonical route to alternative lengthening of telomeres and no telomere-maintenance measurement exists for any of these thirteen lines. A C-circle assay on thirteen cell lines is a week of bench work and would either explain the cluster or eliminate the most obvious explanation.
- Does the DAXX difference survive a variance-matched and pooled-difference-matched background rather than a random one? The background used here bounds the whole-stratum artefact but not the selection of DAXX from a 254-gene set, and a matched background is the test that would.
- Repeat with a degron rather than a knockout. Every claim in this beat concerns the RATE of H3.3 exchange and a two-week viability screen measures only whether the cell dies; the SPT6 precedent in this graph shows acute and chronic loss of the same chaperone give different phenotypes.
- RS4;11 is from a 32-year-old and is the least MEN1-dependent of the four index lymphoid lines at -0.463 while remaining strongly DAXX-dependent at -0.821. Is that line menin-inhibitor resistant, and does anything else in this graph predict it?

In DepMap CRISPR (Chronos) gene effect fetched live on 2026-09-24 (Open Targets dataVersion year 26 month 09), DAXX's difference between 4 KMT2A-rearranged lymphoid leukaemia lines and 18 other lymphoid leukaemia lines is -0.6008 with a 50,000-label permutation p of 0.00025 restricted to lymphoid lines; collapsing SEM and its derivative SEM-K2 to one donor gives -0.6054 at p 0.00083 over 200,000 permutations; restricting the comparator to the 9 non-KMT2A B-lineage ALL lines gives -0.5426 at p 0.0045 and to the 6 fusion-driven B-ALL lines gives -0.4590 at p 0.048, while MEN1 falls to p 0.064 and 0.103 and DOT1L to p 0.81 and 0.78 over the same comparators.
Does the lymphoid-restricted DAXX/ATRX dependency in KMT2A-rearranged leukaemia lines survive a permutation null, a stratified interaction null, a background gene set and a B-lineage-restricted comparator? · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
Run 2026-09-24 against the live Open Targets GraphQL DepMap endpoint; the API reports dataVersion year 26 month 09 with a null iteration, so the release is recorded to the month and not further. Raw Chronos effect sizes only, never a z divided by a comparator SD, per this project's cycle-45 correction. Lineage is binned from DepMap's `diseaseFromSource` string and every line is listed by name, CVCL accession and disease string in `results.json` and `b_lineage_restricted.json` so the binning can be hand-checked. Four cell lines are three donors. No infant KMT2A::AFF1 line exists in DepMap. Moderate rather than strong because the effective n is three and because the gene was selected on a correlated statistic from a 254-gene set.
Evidence that argues against this (1)
- The same gene's POOLED difference was already tested and already failed: -0.3048 at permutation p 0.01282, which does not survive Bonferroni over the 254 genes the shortlist was drawn from. Multiplying this analysis's best donor-level p (0.00083) by the same 254 gives 0.21, so the lineage-split result fails the same correction the pooled result failed. A subgroup analysis of an already-selected gene cannot be treated as confirmatory, and the honest reading is that DAXX is a hypothesis worth an experiment rather than a dependency. The negative lymphoid difference is not a property of the lymphoid stratum: across 277 randomly drawn protein-coding genes scored on the identical statistic, the mean lymphoid difference is +0.0028 with a standard deviation of 0.0916 and a minimum of -0.3011, so DAXX at -0.6008 and ATRX at -0.3214 both sit beyond the most extreme value in the background set.
Null C: the lymphoid index-versus-comparator difference for 277 randomly drawn protein-coding genes, seed 20260924 · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
300 genes were drawn and 277 had usable strata; the 23 losses are genes not screened in enough lines, and they are not a random subset (poorly screened genes are systematically unusual), so the background is very slightly enriched for well-screened genes. The background is a sample of the genome, not of genes resembling DAXX in expression or pan-essentiality; a variance-matched background would be a stricter test and was not run. This test bounds the whole-stratum artefact only - it cannot address the selection of DAXX from a 254-gene set.
Evidence that argues against this (1)
- Percentile-among-background is the one test here that DAXX's selection history can contaminate. DAXX was chosen as rank 4 of 254 on the pooled index-minus-comparator difference, and the pooled and lymphoid differences are not independent - the lymphoid lines are a subset of the index arm. An honest background test would draw from genes matched on pooled difference, which would shrink the percentile gap by an unmeasured amount. The test as run bounds the stratum artefact and nothing else. Oncofusion knowledge graph (internal analysis) 2026

The four KMT2A-rearranged lymphoid DepMap lines are three donors: Cellosaurus records SEM-K2 (CVCL_S906, female, 5Y) as derived-from SEM (CVCL_0095, female, 5Y), while RS4;11 (CVCL_0093) is from a 32-year-old female and HB11;19 (CVCL_8227) has sex and age unspecified.
Cellosaurus cell line records CVCL_0095 (SEM), CVCL_S906 (SEM-K2), CVCL_0093 (RS4;11), CVCL_8227 (HB11;19) · Cellosaurus, SIB Swiss Institute of Bioinformatics 2026What this evidence cannot show
Fetched 2026-09-24 through the Cellosaurus search endpoint. An earlier attempt through the `cell-line/{name}` endpoint returned a well-formed record with every provenance field empty for all four lines - a clean nothing, which is the failure shape this project distrusts, and it would have let the four lines be treated as four donors. The relationship recovered here is the one Cellosaurus asserts; no independent SNP-fingerprint comparison of SEM and SEM-K2 was performed.
Evidence that argues against this (1)
- Collapsing SEM and SEM-K2 changes almost nothing quantitatively - the difference moves from -0.6008 to -0.6054 and the p from 0.00025 to 0.00083 - so in this instance the donor correction is close to cosmetic. The caveat that matters is not the arithmetic but that an n of three cannot support a lineage claim regardless of the p-value, and a permutation null cannot repair a sample; the same point is already on record for the pooled version of this comparison. Oncofusion knowledge graph (internal analysis) 2026
- E4moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset
In the same lymphoid stratum and the same release, DAXX separates KMT2A-rearranged from non-KMT2A lines more consistently than MEN1 does: the four index lines' DAXX values span 0.18 (-0.948, -0.979, -0.821, -0.798) against MEN1's 1.52 (-0.959, -1.983, -0.463, -1.667), and exactly one of eighteen comparator lymphoid lines is as DAXX-dependent as the least dependent index line while nine of eighteen are as MEN1-dependent as the least dependent index line.
Per-line Chronos values and complete-separation counts for DAXX, ATRX and MEN1 in the lymphoid stratum · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
Consistency is not importance. MEN1's effect size is far larger than DAXX's at every comparator (-0.629 against -0.455 at the hardest one) and MEN1's spread is driven by RS4;11 sitting at -0.463, which is a real and separately interesting fact about that line rather than noise. A gene with a smaller, tighter effect will beat a gene with a larger, looser one on any variance-scaled statistic, which is precisely the failure this project corrected in cycle 45 - so this item deliberately reports the raw effect sizes and the separation counts rather than a z.
Evidence that argues against this (1)
- This comparison flatters DAXX for a structural reason: menin dependency in KMT2A-rearranged leukaemia is established to be strongest in the myeloid arm and MEN1's myeloid difference here is -0.890, the largest in the whole scan. Restricting to the lymphoid stratum therefore tests MEN1 where it is known to be weakest and DAXX where its only signal is. A reader who takes 'DAXX beats MEN1' out of this entry has inverted it: within the lymphoid stratum DAXX is the more consistent discriminator, and across the whole index arm MEN1 is not remotely challenged. Across the 13 B-lineage ALL lines in the DAXX screen set the Chronos values are bimodal with a 0.473 gap between -0.7921 and -0.3191 and nothing in it; the six-member deep group contains all four KMT2A-rearranged lines plus RCH-ACV (TCF3::PBX1) and YCUB-2 (TCF3::HLF), a one-sided hypergeometric p of 0.021 for all four KMT2A lines falling in a six-member group drawn from thirteen.
Bimodality of DAXX Chronos across 13 B-lineage ALL DepMap lines and the hypergeometric test on the deep group · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
The -0.70 threshold was chosen AFTER seeing the gap, which makes the group definition post-hoc; the hypergeometric p is conditional on a six-member deep group and would change under a different cut. It is reported because the gap is 3.7 times the next largest in the distribution and because a rank statement is immune to objections about the Chronos scale, not because the cut-point is principled. Thirteen lines.
Evidence that argues against this (1)
- Two of the six deep lines are not KMT2A-rearranged, so the deep group is not a KMT2A group; the correct reading of the same table is that KMT2A-rearrangement is sufficient for membership in this panel and not necessary. If a mechanism is ever found, it has to explain RCH-ACV and YCUB-2 as well - and it cannot be 'a B-ALL fusion', because 697 carries the same TCF3::PBX1 as RCH-ACV and sits at -0.232, on the shallow side of the gap. Cellosaurus, SIB Swiss Institute of Bioinformatics 2026
- E6moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset
Two rival explanations for the deep group were tested and neither is supported: donor age gives Spearman +0.265 against DAXX effect across the eight non-KMT2A B-ALL lines with a recorded age (permutation p 0.53, and the 32-year-old RS4;11 is deeply dependent while the 19-year-old NALM-6 is not), and fusion identity fails because TCF3::PBX1 appears on both sides of the gap at -0.8016 in RCH-ACV and -0.2323 in 697.
Donor age and fusion identity as rival explanations for the DAXX deep group, tested · Oncofusion knowledge graph (internal analysis) 2026What this evidence cannot show
A Spearman over eight points cannot exclude a moderate age effect; the honest statement is that the data do not support one, not that one is absent. Donor age at sampling is a weak proxy for developmental origin, which is the variable actually of interest, and it is missing for HB11;19 and JM1. Cellosaurus fusion annotation is a curated summary and will not list a fusion nobody reported in that line, so the 'no fusion' rows are uncurated rather than fusion-negative.
Evidence that argues against this (1)
- Rejecting these two does not leave KMT2A-rearrangement as the explanation by elimination. A third variable that this analysis cannot see - most obviously telomere maintenance state, since ATRX/DAXX loss is the canonical route to ALT - would sort the lines the same way and has never been measured in any of the thirteen. The deep group should be treated as an unexplained cluster that happens to contain all four index lines. Heaphy CM et al. 2011

MEN1 stops discriminating KMT2A-r from non-KMT2A once the comparator is restricted to B-lineage ALL (p 0.103), where DAXX does not
DOT1L is flat in the B-lineage stratum (+0.061, p 0.78), consistent with its dependency being myeloid-weighted

RCH-ACV (TCF3::PBX1) is in the deep DAXX group while 697 (also TCF3::PBX1) is not - a 0.57 separation between two lines with the same fusion

YCUB-2 (TCF3::HLF) is the second non-KMT2A line in the deep DAXX group, at -0.792
- related to →KMT2A::AFF1 (MLL-AF4), t(4;11)(q21;q23)
three of the four index lymphoid lines (SEM, SEM-K2, RS4;11) carry the index fusion; none is infant-derived

HB11;19 is the fourth index lymphoid line and the most DAXX-dependent of the four at -0.979
a dependency without a contact: the DepMap signal survives every null and the one dedicated interactome experiment does not recover the protein
the hypothesis exists to explain the deep DAXX group that analysis found and could not account for
the dependency this entry asks whether anyone could act on
- related to →KMT2A-rearranged acute lymphoblastic leukaemia
all four index lymphoid lines are B-ALL, but none is infant-derived and one donor was 32 years old
