The human CXXC/CpG-reading family is exactly twelve proteins, and TET2 is not one of them
also called ZF-CxxC family census · PF02008 human census · CXXC domain family
We counted every human protein that carries the little zinc module KMT2A uses to read unmethylated CG letters in DNA. There are exactly twelve, and TET2 - the gene most often broken in leukaemia in this pathway - is not one of them, because its CXXC module was split off onto a separate gene early in evolution.
The same thing, for a scientist
Three independent UniProt query forms - Pfam **PF02008** (zf-CXXC), InterPro **IPR002857**, and the UniProt feature query `ft_zn_fing:CXXC-type` - each return **exactly the same twelve reviewed human proteins**: CXXC1, CXXC4, CXXC5, DNMT1, FBXL19, KDM2A, KDM2B, KMT2A, KMT2B, MBD1, TET1, TET3 [E1]. That is the denominator for any statement about the KMT2A CXXC domain's competitors. **TET2 (Q6N021, 2,002 aa) is absent from all three** - it carries PF12851 (Tet_JBP) and no CXXC feature at all [E1]. The reason is not a curation gap: the ancestral TET2 gene underwent a chromosomal inversion that separated its CXXC domain from its catalytic domain, and the orphaned CXXC is now the separate gene **CXXC4/IDAX**, which binds unmethylated CpG and interacts directly with the TET2 catalytic domain in trans [E2]. Family membership is not the same as equivalent chemistry: a systematic comparison of every human CXXC domain by multiple binding assays and a series of co-crystals splits the family into DNA-selectivity classes rather than one class [E3], and the leukaemia-relevant consequence is measured - in the MLL-AF9 backbone the **DNMT1** CXXC domain substitutes for the KMT2A CXXC and supports leukaemogenesis, while the **CGBP/CXXC1** and **MBD1** CXXC domains do not, even though CGBP's isolated domain does bind unmethylated DNA [E4].
The census, and why the query form matters
Three query forms were run on 2026-09-21 and cross-checked against each other, because rule 93 in this project's brief exists precisely because a single query form can be blind to half a database:

The twelve symbols are identical across all three: CXXC1, CXXC4, CXXC5, DNMT1, FBXL19, KDM2A, KDM2B, KMT2A, KMT2B, MBD1, TET1, TET3 1. Dropping reviewed:true returns 158 records whose gene names add only FBXL10 (a retired symbol for KDM2B) and blanks, so the unreviewed tier contributes no new gene 1.
This project's own target-phase2-cxxc-dna-dossier already named the family as the selectivity gate for any CXXC-directed programme, and listed it as "CXXC1/CFP1, MBD1, KDM2A, KDM2B, TET1, TET3, DNMT1, CXXC4/IDAX, CXXC5, KMT2B and others". That list is correct and complete except that there are no "others" - the family is closed at twelve 1.
Where TET2's CXXC domain went
TET2 is the member of this pathway most often mutated in myeloid malignancy, and it is the obvious candidate for a co-mutation that would change the methylation landscape the KMT2A CXXC domain reads. It is not a CXXC protein. Ko et al. showed that IDAX/CXXC4 was originally encoded within an ancestral TET2 gene that underwent a chromosomal gene inversion during evolution, separating the TET2 CXXC domain from the catalytic domain; the IDAX CXXC domain binds unmethylated CpG, localises to promoters and CpG islands, and interacts directly with the TET2 catalytic domain 2. Liu et al. independently note that in human and mouse the TET2 and TET3 genes are adjacent to CXXC4 and Cxxc10-1 respectively, and that these CXXC domains form a distinct homology group with those of TET1 and CXXC5 5.
So TET2 does reach CpG islands - in trans, through a different gene product. Writing TET2 as a CXXC reader would be a category error; writing it out of the story entirely would miss that the family contains TET2's address module as a separate protein.
The family is not chemically uniform, and the leukaemia experiment says so
Xu et al. measured the DNA-binding selectivities of all known human CXXC domains by several assays and solved a series of CXXC-DNA co-crystals, and the result is a classification by DNA selectivity that cuts across the functional classification - single CXXC domains and tandem CXXC-PHD modules recognise distinct DNA ligands 3. Two worked consequences relevant here:
- TET3's CXXC binds 5-carboxylcytosine with higher affinity than unmethylated CpG, so calling the whole family "unmethylated-CpG readers" is wrong for at least one member [see
gene-tet3]. - A direct comparison of MLL1-CXXC and TET3-CXXC finds MLL1-CXXC specific only for CpG and tolerant of no cytosine modification, while TET3-CXXC does not require CpG context and tolerates methyl-, formyl- and carboxyl-modifications preceding G 6.
And the functional test in the disease backbone has been done: substituting the MLL CXXC domain in MLL-AF9 with the DNMT1 CXXC gives robust colony formation and leukaemogenesis comparable to MLL-AF9, while the CGBP/CXXC1 and MBD1 CXXC domains abrogate both - and all substituted fusions still targeted Hoxa9 4. Shared family membership predicts neither shared chemistry nor shared function.
Base rates, so the reader can judge every proportion in this beat
The family is 12 of ~20,000 human protein-coding genes. Eleven of the twelve are nuclear at least in part; CXXC4 is annotated cytoplasmic only, and by similarity (ECO:0000250) rather than experimentally, and FBXL19's experimental UniProt record is cytoplasmic three times over and nuclear once 1. Any claim that the twelve compete for one address has to survive the fact that at least two of them are not reliably in the nucleus.
Coverage in this graph before this beat: 2 of 12 written (gene-cxxc1, gene-kdm2b) plus gene-kmt2a, i.e. 3/12 = 25.0% (Wilson 95% 8.9-53.2%). After this beat, 11/12 = 91.7%; KMT2B remains unwritten and is the one gap, deliberately left because it belongs to the KMT2-family beat that already owns kmt2-family/.

]- Any small molecule that blocks the KMT2A CXXC-DNA contact has eleven human off-targets with the same fold, two of which (DNMT1, CXXC1) are broadly required across cell lines. The phase-2 dossier already sets a 30-fold selectivity gate for that reason; this census says the gate has twelve lanes, not 'about a dozen'.
- The DNMT1 CXXC substitution result means a pan-CXXC inhibitor would hit the one domain proven sufficient to run the leukaemic programme and the one domain that maintains the methylation excluding the fusion from most of the genome. The two effects have opposite signs and nothing predicts which dominates.
- Does any cell type express all eleven nuclear family members at once, and at what stoichiometry relative to the number of CpG islands? Without that, 'competition' has no quantitative meaning.
- Of the eleven heterologous CXXC domains, only three have been tested in the MLL-AF9 swap. Would the TET1, TET3, KDM2A, KDM2B, CXXC4, CXXC5 or FBXL19 domains transform, and does the DNMT1 result generalise to any domain that protects CpGs from methylation?
- KMT2B carries a CXXC domain at 959-1006 and is a paralogue of the index protein. Is it a competitor for the fusion's address, and why has no beat in this project written it?

A database census measures what curators have annotated, not what exists. It would miss a divergent CXXC domain too weak to trip the Pfam HMM, and it cannot say which of the twelve actually occupies a given locus in a given cell. The three query forms are not fully independent - InterPro IPR002857 is built on the Pfam model - but the feature query is curator-assigned and agrees.
Evidence that argues against this (1)
- A functional classification of the family is not the same as a sequence one, and Xu et al. explicitly add a DNA-selectivity classification alongside the existing function-based one, so a single-number family size can flatten real heterogeneity. Xu C et al. 2018

The evolutionary inversion is an inference from synteny, not an experiment. Evidence that argues against this (1)
- Liu et al. report that Tet3 has an alternative transcript that includes the adjacent Cxxc10-1 CXXC sequence in cis, so the 'CXXC in trans' arrangement is not uniform across the TET family and may be a TET2-specific solution. Liu N et al. 2013

In-vitro binding on short oligonucleotides with isolated domains. Affinity of a domain out of its protein does not predict occupancy of the full-length protein on chromatin, where neighbouring domains, complex partners and nucleosomes all intervene.
Evidence that argues against this (1)
- Single-molecule magnetic-tweezer measurement of the MLL1 CXXC domain on long DNA with a real CpG island shows spatially dependent collaboration among CpGs that short-oligonucleotide assays cannot see, so the in-vitro selectivity ranking may not transfer to genomic CpG islands. Liang L et al. 2021

In the MLL-AF9 backbone the DNMT1 CXXC domain supports colony formation and leukaemogenesis comparable to MLL-AF9, while the CGBP/CXXC1 and MBD1 CXXC domains abrogate both, and all substituted fusions still target the Hoxa9 locus.

Evidence that argues against this (1)
- The isolated MBD1 CXXC domain could not bind the test DNA at all in the same paper, so the MBD1 arm of that experiment is a failure-to-bind control rather than an independent test of a binding CXXC domain that nonetheless fails to transform. Risner LE et al. 2013
