PML — domain architecture and residue coordinates

also called PML · TRIM19 · MYL · RNF71 · PP8675 · P29590

PML builds tiny droplet-like bodies inside the cell nucleus that act as collection points for stress responses. The front third of the protein is the scaffolding that makes those bodies, and in acute promyelocytic leukaemia that scaffolding is welded onto a hormone receptor, which is why the leukaemia cells never mature.

The same thing, for a scientist

PML (UniProt canonical P29590-1, 882 aa, isoform PML-I) is a TRIM-family protein whose N-terminal RBCC module comprises a RING finger (57-92), B-box 1 (124-166), B-box 2 (183-236) and a coiled coil (UniProt annotates only 228-253; the functionally validated interface reaches at least residue 359, and this node now draws 228-359). Oligomeric state is contested: a 2018 crystallographic study found the isolated PML RING **tetramerises**, and that impairing it abolishes PML::RARA-driven leukaemogenesis in vivo; a 2024 cryo-EM structure of the whole RBCC found the basic unit to be a **dimer** formed through the alpha6 helix, with assembly driven by anti-parallel **coiled-coil** pairing between dimers that matters more for PML self-association than the RING/B-box interface does. Both results are recorded here and neither is withdrawn. Downstream lie an NLS (476-490) and a SUMO-interaction motif (556-562). UniProt annotates two PML::RARA translocation sites, at 394/395 and 552/553; we independently recomputed the PML-201 coding exon boundaries and found exon 3 ends at codon 394 and exon 6 at codon 552, which identifies the two sites as the intron-3 (bcr3, short) and intron-6 (bcr1, long) breaks respectively. For bcr1 the entire RBCC is retained and the SIM at 556-562 falls four residues past the junction and is lost.

I have never read one of these pictures before

A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.

Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.

Anything in yellow sticks is a bound small molecule, which is usually the drug.

Oligomerisation: a RING tetramer, a dimer, or both - and the coordinates that matter1 deeper

Most TRIM proteins dimerise through their RING and coiled coil. The oligomeric state of PML is contested and this section records both readings; read to the end before quoting it. Wang and colleagues showed by crystallography and SAXS that PML's RING tetramerises through PML-specific sequence, that this is required for nuclear-body assembly and for PML sumoylation, and — the load-bearing result for this graph — that impairing RING tetramerisation abolishes PML::RARA-driven leukaemogenesis in vivo and arsenic-induced differentiation ex vivo 2.

That makes the RING at 57-92 the single most functionally validated coordinate range in this node. The structure 5YUF ('Crystal Structure of PML RING tetramer', title verified at RCSB) covers residues 49-99, bracketing the UniProt annotation.

Correction and dispute, added 2026-09-19. This section previously asserted flatly that the PML RING forms a tetramer and does not dimerise. A later cryo-EM structure of the entire RBCC (5.3 Angstrom) finds the basic unit to be a dimer through the alpha6 helix (V123/F177/L178), with the coiled coils projecting outward and pairing anti-parallel with those of neighbouring dimers - an 'octopus-like' assembly 6. In a mammalian two-hybrid assay the coiled-coil mutants L240R, L247R and I279R reduced PML self-association by 83.9%, 75.8% and 73.7%, against 18.5-45.2% for the RING/B-box-interface mutants, and arsenic rescued nuclear-body formation by the RB mutants but not by the CC mutants 6. The authors propose that both are true in sequence - coiled-coil pairing brings dimers together, the RING/B1 surface then supports higher-order stacking - but the claim that the RING tetramer is the assembly step does not survive as stated, and the heading has been changed accordingly. The Wang result stands on its own terms and its in vivo leukaemogenesis finding 2 is not disputed by anything we found.

The coiled coil is annotated far too short - and has now been redrawn

UniProt gives the coiled coil as 228-253, only 26 residues. That is the heptad-prediction core, not the functional oligomerisation helix.

Resolved 2026-09-19, and the array has been changed. The residues that actually hold the coiled-coil dimer together run far past 253: mutating I279 to arginine abolishes nuclear-body formation, and the partner-side pockets are built from L297, L298, V301, I326, V333, V345, L352, L356, L359, with crosslinking contacts at T328, S330, K337, Y339 6. Pfam PF12126 models the region as 240-570 7. The array now draws 228-359 - the C-terminal-most residue with direct experimental support - and keeps UniProt's value in the domain note. Read 359 as a floor, not a measurement: there is still no experimental structure of the PML coiled coil at all, and the 2024 cryo-EM map failed to resolve even residues 236-256 6. See the correction section at the end of this entry.

bcr1 versus bcr3, and a label that does not match the field1 deeper

UniProt annotates two PML::RARA sites and labels them 'type A APL' (394/395) and 'type B APL' (552/553) 1. We recomputed the PML-201 coding exon structure independently: coding exon 3 ends at codon 394 and coding exon 6 ends at codon 552 5. Since the standard nomenclature defines bcr3 as the intron-3 break (short form) and bcr1 as the intron-6 break (long form), the mapping is unambiguous:

  • bcr3 / short form = PML 1-394
  • bcr1 / long form = PML 1-552

UniProt's 'type A' / 'type B' labels do not line up with the way 'type A' is commonly used in the APL literature, where the long bcr1 form is usually the one called type A. We record the coordinates, which are verified twice over, and flag the labels as unreliable. Do not propagate UniProt's type A/B wording.

The SUMO-interaction motif falls just outside bcr1

On the bcr1 break at 552, the SIM at 556-562 misses the fusion by four residues. That is a consequential-looking near miss: the SIM is how PML reads SUMO chains, and its absence would change how PML::RARA behaves inside nuclear bodies and under arsenic. This is an inference from two verified coordinates, not a result we found stated in a primary paper, so it is carried as an open question rather than as an evidence-backed claim.

Why this fusion became curable

APL moved from the most rapidly fatal acute leukaemia to the most curable through all-trans retinoic acid and arsenic trioxide 3. Both agents act on the fusion rather than on proliferation: ATRA on the RARA moiety, arsenic on the PML moiety. The PML side is therefore not a passive dimerisation handle — it is half the drug target, which is unusual among the fusions in this atlas and is why the graph links this node to concept-why-pml-rara-became-curable.

Correction: the coiled coil was drawn 106 residues too short

Withdrawn: the coiled-coil bar at 228-253, taken from UniProt.

Replaced by: 228-359, with UniProt's value kept in the domain note.

Why. UniProt's 26-residue coiled-coil prediction excludes most of the residues that actually do the work. Mutating I279 to arginine abolishes nuclear-body formation outright, and the hydrophobic pockets that hold the anti-parallel coiled-coil dimer together are built from L240, L247, I279 on one protomer against L297, L298, V301, I326, V333, V345, L352, L356, L359 on the other; BS3 crosslinking places coiled-coil contacts at T328, S330, K337, Y339 6. Every one of those residues past 253 is outside the bar this node was drawing. Pfam PF12126 models the same region as 240-570 7, which errs the other way.

359 is chosen because it is the C-terminal-most residue with direct experimental support in that paper; it is a floor, not a measurement, and the real helix probably runs further. There is still no experimental structure of the PML coiled coil: the 2024 cryo-EM map explicitly failed to resolve even residues 236-256 6.

What this does not change. Both PML::RARA breaks lie downstream - bcr3 at 394 and bcr1 at 552 - so the fusion retains the whole validated coiled coil either way, and every fate value in this node is unchanged. What changes is the figure: the module that makes PML::RARA oligomerise is a ~130-residue helix, not a 26-residue stub, and a reader looking at the old bar could not see that.

Also noted and not fixed: Pfam PF25244 / InterPro IPR057617 annotate a PML C-terminal domain at 777-852 7 which this node omits entirely. It is lost in both bcr1 and bcr3, and we found no experimental structure for it, so it is recorded here rather than added to data.domains.

isoform noteCoordinates are UniProt canonical P29590-1 = PML isoform I (PML-I), 882 aa, which is the longest isoform and the one the PML::RARA breakpoint literature numbers against. UniProt lists twelve isoforms (PML-1 through PML-14 in its own naming); the shorter nuclear isoforms such as PML-IV differ only C-terminally to the RBCC, so RBCC coordinates (RING, B-boxes, coiled coil) are isoform-independent, while the NLS at 476-490 and the SIM at 556-562 are not present in all isoforms. Verified lengths of two alternatives: P29590-4 = 560 aa, P29590-9 = 641 aa.
assumed fusionPML::RARA bcr1 (long form, intron-6 break) = PML residues 1-552. For bcr3 (short form, intron-3 break) the PML contribution is 1-394, which additionally loses the NLS at 476-490.
alphafold IDAF-P29590-F1
domain coordinate caveatThe RING and the two B-boxes are pinned by crystal and NMR structures whose modelled chains bracket the UniProt annotations within ~8 residues, so they are reliable. The coiled coil WAS the weak entry and has been corrected: UniProt's 228-253 is a prediction core roughly 106 residues short of the experimentally validated interface, and the bar is now 228-359 with the UniProt value kept in the note (see the correction section). The NLS and SIM are short sequence motifs and are exact. Pfam annotates a PML C-terminal domain at 777-852 that is deliberately NOT in the array because no experimental structure supports it. The breakpoints at 394 and 552 are verified twice (UniProt curation and independent Ensembl exon arithmetic).
fusion boundary residue552
breakpoint nomenclature warningUniProt labels the 394/395 break 'type A APL' and the 552/553 break 'type B APL'. In the standard bcr nomenclature the intron-3 break is bcr3 (short form, PML 1-394) and the intron-6 break is bcr1 (long form, PML 1-552), which is the opposite of how 'type A' is usually used in the APL literature. Use the coordinates, not the labels.
oligomerisation state disputeContested. Wang 2018 (PMID 29599493): the isolated RING tetramerises, and that is required for nuclear-body assembly, sumoylation and PML::RARA leukaemogenesis in vivo. Tan 2024 (PMID 39587079): the RBCC basic unit is an alpha6-mediated dimer and anti-parallel coiled-coil pairing between dimers dominates PML self-association (73-84% loss on coiled-coil point mutation versus 19-45% on RING/B-box mutation). Reconcilable in sequence but not as previously stated; recorded, not resolved.

How this could bite us back
  • PML is a bona fide tumour suppressor and the organiser of stress-responsive nuclear bodies; disrupting the RING tetramer to attack the fusion would also dismantle wild-type PML bodies, whose loss is associated with impaired p53 responses.
  • Arsenic already works on the PML moiety, so a second PML-directed agent has a high bar to clear and inherits the same on-target liability.
Still open
  1. On the bcr1 break at residue 552 the SUMO-interaction motif at 556-562 misses the fusion by four residues. Is that near-miss functionally important, and does it differ between bcr1 and bcr3 in a way that maps onto the modest clinical differences between the two forms?
  2. Where does the PML coiled coil actually end? UniProt says 253, the only RBCC structure stops at 256, and the literature implies ~360. A construct-boundary experiment or a longer structure would fix the single softest coordinate in this node.
  3. PML RING tetramerisation is required for PML::RARA leukaemogenesis in mice. Does the tetramer interface differ enough between PML and other TRIM RINGs to be selectively druggable, given that arsenic already targets the same moiety by a different route?
  4. How far does the PML coiled coil actually run? 359 is a floor set by the C-terminal-most residue anyone has mutated; Pfam says 570; no structure resolves any of it. Until someone solves the PML coiled coil, every coiled-coil bar in every figure of this protein is a guess with a citation attached.

    What this evidence cannot show

UniProt labels the two breakpoints 'type A APL' and 'type B APL', wording that does not match standard bcr1/bcr2/bcr3 usage; the coordinates are trustworthy, the labels are not. PML has twelve annotated isoforms and the canonical is PML-I.

Evidence that argues against this (2)
    • UniProt's coiled-coil feature at 228-253 is 26 residues long and excludes most of the experimentally validated PML oligomerisation surface. Mutating I279, and the partner-side residues L297/L298/V301/I326/V333/V345/L352/L356/L359, disrupts coiled-coil pairing and abolishes nuclear-body formation; crosslinking places coiled-coil contacts at T328-Y339. The functional coiled coil therefore runs to at least residue 359, and Pfam PF12126 models it as 240-570. The stored bar has been widened to 228-359 and the UniProt value is retained in the note. Tan Y et al. 2024
    • UniProt's B-box 2 at 183-236 overlaps its own coiled coil at 228-253 by nine residues, which cannot both be right as drawn. InterPro IPR000315 and PROSITE PS50119 end B-box 2 at 222, removing the overlap. We keep UniProt's 183-236 because the MBP-fusion crystal 8J25 was built on exactly that construct (SIFTS maps its PML chain to P29590 183-236), but the 222-236 stretch should be read as ambiguous between the two features. • A later cryo-EM structure of the whole RBCC finds the basic PML unit to be a DIMER, formed through the alpha6 helix rather than through the RING, and reports that coiled-coil point mutants impair PML self-association far more than RING/B-box mutants do (83.9%, 75.8% and 73.7% loss for L240R, L247R and I279R versus 18.5-45.2% for the RB-interface mutants), and that arsenic rescues nuclear-body formation by RB mutants but not by CC mutants. The authors reconcile the two models by proposing that coiled-coil pairing draws dimers together and the RING/B1 interface then supports higher-order assembly, but a flat statement that the PML RING forms a tetramer and does not dimerise no longer survives this paper. • Those numbers are trial numbers and they do not survive contact with an unselected population. In the Swedish Adult Acute Leukemia Registry, of 105 acute promyelocytic leukaemia patients diagnosed 1997-2006, 30 (29%) died within 30 days and 28 (26%) within 14 days, median 4 days; 41% of early deaths were haemorrhagic and 35% of the patients who died early NEVER RECEIVED ATRA at all. Among patients who survived the early window 97% achieved complete remission - so the 90-95% figure is conditional on surviving induction, and the registry's own conclusion is that early-death rates remain very high in an unselected population. A California Cancer Registry series of 772 patients aged 0-39 adds that 30-day mortality fell from 26% to 14% across the ATRA era while 7-day mortality did not improve at all (P = 0.229). • PML exon numbering is the least stable of the genes in this set, so the exact agreement is a coincidence of transcript choice as much as a validation. The live Ensembl record for PML lists 36 protein-coding transcripts whose exon counts run from 2 to 9 - eleven with 8 exons, seven with 7, seven with 5, four with 6, four with 9 - encoding proteins from well under 641 aa up to 882, and two different transcripts share the canonical 882-aa length with 9 exons. A clinical report saying bcr1 or PML exon 6 gives no information about which of the 36 models was used. Ensembl; EMBL-EBI 2026

A 5.3 A cryo-EM structure of the PML RBCC shows that the basic unit is a DIMER formed through the alpha6 helix (V123/F177/L178), that the coiled coil projects away from that interface, and that nuclear-body assembly proceeds by ANTI-PARALLEL coiled-coil pairing between neighbouring dimers; the coiled-coil residues whose mutation abolishes nuclear-body formation are L240, L247 and I279, and the partner-side hydrophobic pockets involve L297, L298, V301, I326, V333, V345, L352, L356 and L359, with crosslinking-mass-spectrometry contacts at T328, S330, K337 and Y339.

FULL TEXT read (PMC11589706). Overall resolution is only 5.3 A (core ~4.4 A) on a sub-50 kDa MBP-fused fragment spanning residues 46-256, and the authors state plainly that the density for coiled-coil residues 236-256 was NOT visible; the anti-parallel coiled-coil geometry is an AlphaFold2-multimer prediction supported by BS3 crosslinks and by mutagenesis, not a solved coiled-coil structure. The cellular assays use GFP-tagged PML-IV (P29590-5) overexpressed in PML-knockout HeLa; PML-IV shares the RBCC with canonical PML-I so these residue numbers apply, but they are a nuclear-body-formation readout, not a measurement of helix extent.

    • A crystallographic study of the same protein says the essential oligomer is a RING TETRAMER, and it has the in-vivo test the cryo-EM work lacks. X-ray crystallography plus SAXS show PML RING tetramerising through highly conserved PML-specific sequences required for nuclear-body assembly and for PML sumoylation; residues implicated in RING DIMERISATION in other TRIM proteins also contribute to tetramer stability, and - the load-bearing result - impaired RING tetramerisation abolishes PML/RARA-driven leukaemogenesis in vivo and arsenic-induced differentiation ex vivo. The 5.3 A cryo-EM map covers residues 46-256 with the 236-256 coiled-coil density absent, so it cannot exclude the tetramer as the functional unit. Wang P et al. 2018

Member databases disagree with UniProt about PML's coiled coil by an order of magnitude and annotate a structured C-terminal domain that this node omitted: Pfam PF12126 / InterPro IPR021978 'PML-like, coiled-coil' spans 240-570 against UniProt's 228-253; InterPro IPR000315 and PROSITE PS50119 place B-box 2 at 184-222 against UniProt's 183-236, while CDD cd19770 gives 187-237; and Pfam PF25244 / InterPro IPR057617 define a 'PML, C-terminal domain' at 777-852 that has no UniProt feature.

    What this evidence cannot show

Profile-model match extents, not measurements, and PF12126 in particular is a long low-complexity coiled-coil model whose C-terminal extent to 570 is almost certainly an over-call in the other direction. Retrieved 2026-09-19 (database record, no full text to read). The 777-852 C-terminal domain is a recent Pfam addition and we found no experimental structure covering it; it is recorded as an annotation gap, not as a verified fold.

    • The only crystal structure of PML B-box 2 agrees with none of the four profile calls. PDB 8J25 (Crystal structure of PML B-box2 mutant, X-ray, 2.6 A) is an MBP fusion whose PML segment aligns entity residue 375 to UniProt 183, with author numbering coinciding with UniProt numbering; the RCSB instance record shows auth 183-185 and 228-236 unobserved, so the OBSERVED B-box 2 is 186-227. That is 3 residues shorter at the N-terminus than UniProt and InterPro/PROSITE, 1 residue shorter than CDD, and 5 residues LONGER at the C-terminus than PROSITE's 222 - the measured extent falls outside every profile call in at least one direction.
