The MYC contradiction can be advanced but not closed: the enhancer is independently validated, the SWI/SNF route is not, and the two papers never measured the same thing
also called advancing the Shi/Cruickshank disagreement · MYC contradiction, narrowed
Two papers disagree about whether MYC is what keeps this leukaemia alive downstream of a chromatin machine. A third paper, which nobody had connected to the argument, deleted the exact piece of DNA at the centre of it and found the leukaemia could not survive without it. That does not settle the disagreement, but it moves it: the switch is real, and what is in dispute is who operates it.
The same thing, for a scientist
`mechanism-baf-myc-contradiction-two-papers-one-model` records the disagreement as unresolved. This entry advances it three ways without closing it. **(1) A third, orthogonal perturbation validates the element.** Shi et al. [E1] implicate 'a cluster of lineage-specific enhancers located 1.7 Mb downstream from Myc'. Bahr et al. [E2] **delete that region in mice**, find complete loss of Myc in HSC/progenitors, and report that it is **essential for maintenance of MLL-AF9-driven leukaemia**. Neither paper cites the other in this graph's evidence base and the element is the same one - Pulikkan et al. describe it at the same +1.7 Mb coordinate and cite Shi for it [E4]. So the *enhancer* arm of Shi et al. has independent genetic support from a different laboratory using a different perturbation. **What Cruickshank et al. [E3] contest is not the enhancer; it is whether SWI/SNF subunit loss moves MYC output in human cells.** **(2) The two papers never measured the same quantity.** Shi et al. measure Brg1 occupancy, transcription-factor occupancy and long-range looping at a named element in mouse cells. Cruickshank et al. measure a **c-MYC-regulated gene-expression signature** after knockdown in human cells and report no enhancer experiment at all. A signature-level negative and an occupancy-level positive are not the same measurement and are not strictly in contradiction. **(3) The residual disagreement is species-plus-assay, and Cruickshank et al. say so themselves** - their abstract states the result is 'in contrast to previous results obtained in mouse cells'. The contradiction is therefore **narrowed from 'is MYC the node?' to 'does SWI/SNF hold the MYC enhancer in HUMAN KMT2A-rearranged cells?'**, which is a single unrun experiment: a BRG1 CUT&RUN at BENC in a human line. **It cannot be closed from the literature**, and this entry says so rather than manufacturing a resolution.
What the third paper does and does not do
Bahr et al. 2 is not a replication of Shi et al. and should not be presented as one. It shares the element and nothing else: the perturbation is germline deletion rather than subunit knockdown, the question is Myc regulation in the normal hierarchy rather than a chromatin dependency, and the leukaemia arm is a maintenance experiment in mice. It is therefore evidence about the element, not about SWI/SNF.
What that buys is real but bounded. Before this entry, a reader of mechanism-baf-myc-contradiction-two-papers-one-model could reasonably conclude that the MYC-enhancer story in MLL-AF9 rested entirely on one paper whose central claim had failed to replicate. It does not. The element is load-bearing in MLL-AF9 leukaemia by an independent genetic test. That changes what a sceptic has to argue: not 'the MYC enhancer story is unreplicated' but 'the element matters and SWI/SNF may not be what acts there'.
And the species asymmetry is not resolved by it either, because Bahr et al.'s leukaemia genetics are also mouse. The human arm of this entire question is one signature experiment from 2015.
Two further candidate explanations, each testable, neither tested
The NrasG12D confound. Shi et al. use RN2, an MLL-AF9;NrasG12D model. RAS signalling stabilises MYC protein, so a MYC dependency in RN2 could be partly a RAS phenotype. mechanism-baf-myc-contradiction-two-papers-one-model already lists this as an open question. This entry adds a data point that cuts both ways: Rathert et al. 5 use the same MLL-AF9;NrasG12D background and find that MYC is the node through which BET-inhibitor resistance operates, with a focal MYC enhancer recruiting WNT machinery. That is a second, independent demonstration of MYC centrality in that genotype - which strengthens the MYC claim and simultaneously strengthens the suspicion that the genotype is doing the work.
Enhancer plasticity as a reconciliation. If MYC enhancer usage re-routes readily 5, then a subunit knockdown that takes days - Cruickshank et al.'s timescale - allows compensation, whereas Shi et al.'s occupancy and looping measurements are of the unperturbed state. Under this reading both papers are correct: SWI/SNF holds the enhancer, and removing SWI/SNF slowly permits re-routing so that a steady-state MYC signature is unchanged. This is a reconciliation hypothesis, not a finding, and it predicts that an acute degron-based SMARCA4 depletion in a human KMT2A-rearranged line would show a transient MYC fall that a shRNA experiment would miss. Nobody has run it.
The honest verdict
The contradiction is advanced and not resolved. Recorded as a disputed-adjacent state: the entry's data.status says narrowed, and the specific residual question is named. Three reasons it cannot be closed from the literature as it stands:
- No human enhancer measurement exists. Every occupancy measurement at this element in a KMT2A-rearranged context is mouse.
- No acute-depletion experiment exists. Every SWI/SNF perturbation in the dispute is shRNA or knockdown over days, which cannot distinguish a real independence from a compensated dependence.
- No MYC protein measurement exists in the human lines. Both papers report transcript or signature. Under the menin-side model B in
mechanism-myc-after-menin-inhibition-direct-or-differentiation-readout, transcript and protein can move independently, and the same applies here.
All three are single experiments. The coordinator's brief asked whether a third paper, a different system or a different measurement separates the two, and the answer is: a third paper strengthens the element, no system separates the papers, and the measurement that would is a BRG1 CUT&RUN at BENC in a human line that nobody has published.

- This entry does not license a MYC-directed intervention. It narrows a dispute and leaves the operative question open; acting on 'the enhancer is validated' while the human operator is unknown would be building a programme on mouse genetics.
- If the reconciliation hypothesis is right - that SWI/SNF dependence is real but compensated - then any SWI/SNF-directed drug will show a disappointing steady-state transcriptional effect while still being on-mechanism, and would be abandoned for the wrong reason.
- The element is required for normal HSC Myc expression as well as for the leukaemia, so any strategy that reaches it is constrained by normal haematopoiesis regardless of which paper is right.
- Does BRG1 occupy BENC in a human KMT2A-rearranged line? This is the whole residual question and it is one CUT&RUN.
- Does acute degron-based SMARCA4 depletion produce a transient MYC fall that shRNA misses? That would reconcile both papers without either being wrong.
- Is the WNT-recruiting focal MYC enhancer of the BET-resistant state inside BENC? If it is, the element is its own escape route and enhancer plasticity is intra-cluster rather than inter-element.
- Does the NrasG12D allele create the MYC dependency? Two papers using that genotype both find MYC central and no MYC-centrality result in a RAS-wild-type KMT2A-rearranged model was located.

Leukaemia cells require SWI/SNF for survival and self-renewal with Myc as a key target; a cluster of lineage-specific enhancers 1.7 Mb downstream of Myc is occupied by SWI/SNF and BRD4, and Brg1 is required there to maintain transcription-factor occupancy and long-range looping to the Myc promoter.

Mouse MLL-AF9 in the RN2 model with a cooperating NrasG12D allele, which is itself a candidate explanation for the MYC dependency. The element is named only by coordinate, which is why the connection to the BENC literature was invisible until now.
Evidence that argues against this (1)
- The MYC arm failed to reproduce in human cells: the same three subunits were not required for expression of c-MYC-regulated genes, a result the authors themselves frame as contrasting with the mouse data. Cruickshank VA et al. 2015

Deletion of the conserved region 1.7 Mb downstream of Myc in mice causes complete loss of Myc expression in haematopoietic stem cells and progenitors and phenocopies conditional Myc deletion, and the same cluster - named BENC - is essential for maintenance of MLL-AF9-driven leukaemia in mice.

Mouse, and it perturbs the ELEMENT rather than SWI/SNF, so it validates the address and says nothing about who occupies it. The identification of this region with the one Shi et al. describe rests on the shared +1.7 Mb coordinate, which is how the two literatures were joined here; no published statement asserts the identity in words. Evidence that argues against this (1)
- Enhancer requirement measured by deletion in an untreated system does not establish that the enhancer is the route by which any particular chromatin factor acts, and it does not transfer to human cells - where the only relevant experiment found the opposite for SWI/SNF. A validated element with an unvalidated operator is exactly the residual state this entry records. Cruickshank VA et al. 2015

SMARCA4, SMARCD2 and DPF2 are selectively required for leukaemic cell expansion and self-renewal and for expression of haematopoietic-stem-cell-associated genes in human MLL-rearranged cells, but - in contrast to previous results obtained in mouse cells - are not required for the expression of c-MYC-regulated genes.

The readout is a gene-expression signature after knockdown, with no enhancer occupancy, no looping measurement and no MYC protein blot reported in the abstract. Knockdown over days permits compensation, so an unchanged steady-state signature is compatible with a real but compensated dependence. The paper also confirms the leukaemia dependency itself - only the MYC route is contested.
Evidence that argues against this (1)
- The element these subunits were proposed to act at is independently required for MLL-AF9 leukaemia maintenance by germline deletion, so a negative for the subunits does not license the conclusion that MYC enhancer regulation is unimportant in this disease - only that these subunits may not be the operators. A third laboratory describes the same element at the same coordinate - a BRD4-associated MYC super-enhancer 1.7 Mb downstream of the MYC TSS with five conserved elements - citing Shi et al. for it, and shows that in inv(16) AML a fusion-interface inhibitor drives RING1B to replace BRG1 at element E3 of that cluster.

A different fusion family. Cited here for one purpose only: it is the bridge that establishes the three literatures are about one element, because it uses Shi et al.'s coordinate and its own acronym in the same sentence. Read in full from PMC6211564 on 2026-09-20. It does not bear on whether SWI/SNF holds the element in KMT2A-rearranged human cells.
Evidence that argues against this (1)
- Being about the same element does not make it about the same biology: in inv(16) the element is operated by RUNX1 released from a fusion, which has no counterpart in KMT2A-rearranged disease. Importing it as support for the SWI/SNF arm of the dispute would be an over-reading, and this entry uses it only as an identity bridge. Shi J et al. 2013

In the same MLL-AF9;NrasG12D AML model used by Shi et al., BET inhibition triggers acute MYC repression regardless of sensitivity, resistant leukaemias are uniformly characterised by rapid restoration of MYC transcription, and BET-resistant states show remodelled enhancer landscapes involving activation of a focal MYC enhancer that recruits WNT machinery.
Transcriptional plasticity promotes primary and acquired resistance to BET inhibition. · Rathert P, Roth M, Neumann T, Muerdter F, Roe JS, Muhar M, et al. · Nature 2015What this evidence cannot show
This supports MYC centrality in the MLL-AF9;NrasG12D genotype specifically, which is both an argument for MYC and an argument that the genotype may be driving the dependency - it cuts both ways and is cited here for that double edge. Whether the focal WNT-recruiting enhancer lies within BENC is not stated in the abstract and is not asserted here.
Evidence that argues against this (1)
- The same paper shows MYC transcription is readily re-routed under drug pressure, which means a steady-state MYC signature measured days after a knockdown - Cruickshank et al.'s design - may be the least sensitive possible way to detect a MYC dependency. That reconciles the two papers without either being wrong, and is a hypothesis rather than a finding. Cruickshank VA et al. 2015
