A two-compartment switch for a SEC cargo: nucleolar retention versus AFF4-induced nucleoplasmic droplets, set by one methylated arginine

also called Tat PRMT2 nucleolar exit · AFF4 SEC droplets · SEC compartment switch

HIV's Tat protein can either be parked in the nucleolus or pulled into liquid droplets built by the elongation machinery in the rest of the nucleus, and a single chemical mark on one amino acid decides which. It is the clearest worked example of a protein's job being decided by which nuclear compartment holds it.

The same thing, for a scientist

In HIV-1 latency, Tat's transcriptional activity is **oppositely regulated by NPM1-mediated nucleolar retention and AFF4-induced phase separation in the nucleoplasm**; PRMT2 methylates Tat arginine 52 to reinforce nucleolar sequestration while counteracting incorporation into SEC droplets, inactivating Tat and promoting proviral latency [E1]. This is not a leukaemia result and Tat is not a KMT2A fusion, but it is the only system in which a SEC-associated cargo has a measured, reversible, two-compartment choice with a defined chemical switch and a transcriptional readout, and it bears on three things this graph holds separately. First, the **nucleolus is the one compartment with direct published images of a KMT2A fusion inside it**, and this graph has treated that as a curiosity; here nucleolar residence is the *off* state for a SEC cargo. Second, AFF4 - the paralogue of AFF1 - is the component that builds the droplets, which is the closest the SEC literature comes to an AFF-family phase-separation function. Third, the switch is a single post-translational modification, and this graph's phosphosite work has found that none of the 46 mapped patient phosphosites in these proteins sits in a folded domain, i.e. they sit exactly where a switch of this kind would sit. The comparator's value is that it makes 'which compartment holds the fusion' a testable functional question rather than a descriptive one.

What transfers and what does not

Transfers. The architecture: a cargo with two mutually exclusive nuclear destinations, one inert and one active, arbitrated by a modification on a single residue, with the active destination being an AFF-family-built condensate. That architecture is testable for a KMT2A fusion and nobody has tested it.

Does not transfer. Tat is a small viral protein with no chromatin-binding module. KMT2A::AFF1 is a 2,000-plus-residue chimera anchored by CXXC, AT-hooks, menin and LEDGF, and its compartment is unlikely to be arbitrated by a single residue when it has four independent chromatin tethers. The honest reading is that the Tat switch is a model of how a compartment choice can be functional, not a prediction about the fusion.

And the assay caution applies. The droplet half of the claim rests on the standard condensate assay set, which cannot distinguish phase separation from binding to spatially clustered sites 2, and hexanediol in a chromatin context does something close to the opposite of what the assay assumes 3.

The specific prediction it licenses for KMT2A fusions

This graph records that a KMT2A fusion has been photographed in the nucleolus by two independent groups twenty-two years apart, and that the second found a nucleolar stress response. It also records the EWSR1::FLI1 comparator, in which deliberately dragging the fusion into the nucleolus stops it driving cancer at all.

Two independent systems - a viral SEC cargo and a Ewing sarcoma fusion - therefore agree that the nucleolus is an inactivating destination for a transcriptional driver. If that generalises, nucleolar KMT2A fusion is not a functional pool but a sink, and the fraction of fusion protein in the nucleolus is a quantity worth measuring rather than a picture worth showing.

The measurement is a nucleolar fractionation and a blot - the same size-dimension route this beat proposes throughout - and it would convert a twenty-two-year-old image into a number.

How this could bite us back
  • If nucleolar sequestration inactivates a transcriptional driver, a therapeutic that forced the fusion into the nucleolus would have to overcome four independent chromatin tethers that Tat does not have.
  • A methylation-based compartment switch would be drugged with a PRMT inhibitor class already in leukaemia trials for other reasons, so an unrecognised compartment effect could confound those readouts in KMT2A-rearranged patients.

  1. What fraction of KMT2A::AFF1 is nucleolar in a t(4;11) cell, measured by nucleolar fractionation and blot rather than by an image?
  2. Is nucleolar residence an inactivating sink for KMT2A fusions, as it is for Tat and as forced nucleolar targeting showed for EWSR1::FLI1?
  3. Does any mapped patient modification on AFF1 or KMT2A sit at a position that could act as a compartment switch?

The transcriptional activity of HIV-1 Tat is oppositely regulated by NPM1-mediated nucleolar retention and AFF4-induced phase separation in the nucleoplasm, and PRMT2 preferentially methylates Tat arginine 52 to reinforce nucleolar sequestration while counteracting incorporation into SEC droplets, inactivating Tat and promoting proviral latency in cell-line latency models and in HIV-1-infected patient CD4+ T cells.

    What this evidence cannot show

HIV latency, not leukaemia; Tat is a small viral protein with no chromatin-binding module and no fusion partner. The droplet observations use the standard condensate assay set whose limits are recorded elsewhere in this graph. AFF4 is the SEC scaffold, not AFF1, and the two are not interchangeable in the fusion context.

Evidence that argues against this (1)
    • At physiological expression, low-complexity-domain interactions that control transcription form dynamic hubs without detectable phase separation, so the 'SEC droplet' compartment may be a concentration-dependent description of a hub rather than a phase. Chong S et al. 2018

1,6-hexanediol sensitivity and classical FRAP recovery both fail to distinguish liquid-liquid phase separation from binding to spatially clustered sites; only model-free calibrated half-bleaching discriminates them.

A methods paper in model systems, applied here as an interpretive constraint on the droplet half of the Tat result.

Evidence that argues against this (1)
    • Clustered-site binding predicts sequence-specific targeting where phase separation predicts bulk enrichment, so the rival model makes sharper predictions and is not a null result. Chong S et al. 2018

1,6-hexanediol rapidly immobilises and condenses chromatin in living human cells, distinct from melting a droplet, and the authors instruct readers to use this in reinterpreting chromatin-associated droplet results.

    What this evidence cannot show

The nucleolus is itself a condensate and the nucleolar half of the Tat result does not depend on hexanediol, so this constrains one half of the claim and not the other.

Evidence that argues against this (1)
    • Nucleolar retention in the Tat system is established by NPM1 dependence and by a methylation-site mutant rather than by a chemical droplet probe, so that half of the architecture stands independently of the hexanediol critique. Jin J et al. 2023
