Where KMT2A::MLLT1 actually sits: chromatin occupancy is mapped, subnuclear localisation of the endogenous fusion has never been imaged
also called MLL-ENL subnuclear localization · MLL-ENL nuclear speckles · t(11;19) fusion protein imaging
We know in fine detail which genes this fusion protein sits on, because that is measured by pulling the protein down with its DNA. We have never seen where it sits inside the nucleus of a real patient's leukaemia cell, because every picture that exists is of a tagged protein pushed into a cell that does not have the disease.
The same thing, for a scientist
The genomic address of KMT2A::MLLT1 is well mapped: ChIP places native MLL-ENL at promoter-adjacent and transcribed regions of HOXA9, MEIS1, CDKN1B and CDKN2C in HB1119, with negligible signal at ACTB and GAPDH, and FLAG-ChIP in the murine model puts it on Eya1 and Meis1 with occupancy lost on YEATS deletion but retained by reader-dead point mutants. Subnuclear localisation is a different question and the answer is that it has not been measured for this fusion in any endogenous system. What exists is three overexpression observations: wild-type ENL co-localises with hPc3/CBX8 in a nuclear dot pattern in living cells; wild-type ENL co-localises with AF4 in a nuclear speckled pattern; and transfected MLL-ENL increases the number of nuclear puncta containing AFF4 with ENL, with CDK9 and with ELL2 in HeLa. All three are tagged proteins in heterologous or overexpressing systems. No published image shows endogenous KMT2A::MLLT1 protein in a t(11;19) cell line or a patient sample, which is not surprising given that no junction-specific antibody exists for any KMT2A fusion.
What is measured: the genomic address
Chromatin immunoprecipitation in HB1119 places native MLL-ENL, together with AF4 and AF5q31, at the promoter-adjacent regions of HOXA9 and MEIS1, and also at CDKN1B and CDKN2C and within the transcribed bodies of HOXA9 and MEIS1. Occupancy at ACTB and GAPDH was minimal or negligible 1.
In the murine retroviral system, FLAG-ChIP against the fusion's N-terminal tag gives occupancy at the Eya1 promoter regions P1/P3 and the intragenic P7, and at the Meis1 regulatory regions P1/P2. Deleting the ENL YEATS domain reduces that occupancy; the reader-dead point mutants F59A and Y78A do not, retaining occupancy while losing H3K9ac, H3K79me2 and H3K4me3 output 2. PAF1 occupancy tracks the fusion, which the authors read as cooperative assembly 2.
So at the level of 'which genes', this fusion is one of the better-characterised KMT2A chimeras.
What is not measured: where in the nucleus
Three imaging observations touch this fusion, and none of them is of the endogenous protein.
- Nuclear dot pattern. ENL and hPc3 (CBX8) tagged with fluorescent proteins co-localised in living cells in a nuclear dot pattern, in the paper that first showed the ENL moiety of MLL-ENL recruits hPc3 3. The recruitment was mapped to the ENL protein-protein interaction domain - the same C-terminal region the fusion retains - but the imaging is of ENL, not of the fusion.
- Nuclear speckled pattern. ENL and AF4 co-localised in vivo in a nuclear speckled pattern, in the paper that mapped the ENL C-terminus as the AF4/AF5q31/AF10 binding domain and noted it coincides with the region essential for MLL-ENL transformation 4. Again, wild-type proteins.
- Increased puncta on fusion expression. Transfecting MLL-ENL into HeLa significantly increased the number of nuclear puncta containing AFF4 with ENL, AFF4 with CDK9, and AFF4 with ELL2, relative to transfecting wild-type ENL; the tested components did not fully overlap 5. This is the only fusion-context image in the literature, and it is a transient overexpression in an epithelial line.
Nobody has imaged KMT2A::MLLT1 in a t(11;19) leukaemia cell. The graph's standing constraint explains why: every reagent in this field is raised against retained sequence and cannot distinguish fusion from wild-type parent, and no junction-specific antibody exists for any KMT2A fusion.
Two things a reader should not conclude from the puncta
First, 'more puncta' is not 'more condensate'. Counting colocalised foci per nucleus in a transfected cell reports on clustering, and clustering has at least two rival explanations - phase separation, and binding to spatially clustered genomic sites. The assays used in that paper (1,6-hexanediol sensitivity, classical FRAP) are exactly the two that cannot tell those apart 6, and 1,6-hexanediol itself rapidly immobilises and condenses chromatin in living human cells, which is close to the opposite of the action the assay assumes. This graph's standing condensate-evidence entry sets the bar.
Second, an overexpression phenotype is weak evidence about the endogenous protein. At physiological expression, low-complexity-domain interactions that control transcription form dynamic hubs without detectable phase separation, and even within the ENL literature, expression of ENL mutants beyond the endogenous level produces non-functional condensates 7. The MLL-ENL puncta experiment is transient transfection into HeLa.
Both cautions cut in the direction of 'not established', not in the direction of 'artefact'. Clustered-site binding is a substantive rival model and for a fusion whose 5' partner carries CXXC and AT-hooks, arguably the more interesting one.
Why this matters to the control arm
If the reciprocal product MLLT1::KMT2A exists in 101 of 254 YEATS-retaining patients, the first question anyone would ask about it is where it goes. It would carry MLLT1 exon 1 and the 3' half of KMT2A - so no AHD, no YEATS, but a SET domain and PHD fingers - and there is no published image, no ChIP and no antibody for it.
That means the localisation axis of the 153-versus-101 comparison is currently unmeasurable by imaging and can only be approached through the consequences: chromatin occupancy of the forward fusion, transcriptional output, and outcome. A junction-specific reagent or a knock-in tag on the reciprocal allele in an isogenic pair would open it.
Two bounded negatives, re-run this cycle with the query translations read
No phospho-condensate literature exists for this protein. (ENL OR MLLT1) AND condensate AND phospho* returns 0 records, and the query translation is clean - PubMed expanded condensate to its twelve word forms and ENL/MLLT1 to All Fields with no [UID] term injected, so this is a real zero and not a parser artefact 8. That confirms an earlier beat's finding rather than restating it.
The only primary fusion-context condensate paper is unreachable from the obvious query. (MLL-ENL OR KMT2A-MLLT1 OR KMT2A::MLLT1) AND (condensate OR phase separation OR droplet) returns 1 record, and it is a review 8. The primary paper - which contains the MLL-ENL puncta experiment in its Figure 3 - does not appear, because its abstract phrases the result as 'the fusion of ENL with MLL' and the token MLL-ENL occurs only in the body. Anyone who ran the sensible query and stopped would conclude that no fusion-context condensate data exist at all, and would be wrong by exactly one paper: the only one there is.
This is the same family as the complex-name trap this project already documents. For a fusion, search the partner alone with the mechanism term, not only the hyphenated fusion name.

}- If the fusion's clustering is clustered-site binding rather than phase separation, then drugs designed to dissolve condensates would have no target here, and the programme would fail for a reason invisible to its own pharmacodynamic assay.
- The absence of a junction-specific antibody means any imaging-based pharmacodynamic readout in this disease reports on wild-type ENL and wild-type KMT2A as well as on the fusion, so target engagement and target displacement cannot be distinguished from effects on the normal proteins.
- A knock-in tag at the junction changes the protein it is meant to report on; an N-terminal tag sits next to the menin-binding motif and a C-terminal tag sits in the AHD, and both regions are load-bearing.
- Does endogenous KMT2A::MLLT1 form visible nuclear foci in a t(11;19) line? A knock-in fluorescent tag at the fusion junction in HB1119 or KOPN-8 would answer this in one experiment and would also be the first junction-specific reagent for this fusion.
- Do the fusion's chromatin targets cluster in three dimensions? If they do, the puncta reported on overexpression have a clustered-site explanation that requires no phase separation, and Hi-C data on t(11;19) lines could test it without any new imaging.
- Where does the reciprocal MLLT1::KMT2A product go, if it is made? It should carry the SET domain and PHD fingers but no AHD and no YEATS, which is a completely different targeting logic from the forward fusion.
- Is the nuclear speckled pattern reported for ENL/AF4 in 2005 a true nuclear speckle in the SC35 sense? The claim has been carried in the literature for twenty years without a speckle marker being shown.

Native MLL-ENL in HB1119 co-localises with AF4 and AF5q31 at promoter-adjacent regions of HOXA9 and MEIS1, extends to CDKN1B and CDKN2C and into the transcribed bodies of HOXA9 and MEIS1, and is minimal or negligible at ACTB and GAPDH.

ChIP-qPCR at selected loci rather than genome-wide, in one cell line. The antibodies recognise retained sequence and therefore cannot separate fusion from wild-type KMT2A at loci both occupy, which is a general limitation of every occupancy claim in this field. Note for the claim-support scorer: this claim is taken from the paper's Results text and Figure 2, not from its abstract, which names none of these loci - so it scores near zero against the abstract by construction and was verified by reading the PMC full text.
Evidence that argues against this (1)
- A later genome-wide analysis found that KMT2A fusion proteins preferentially regulate only a subset of wild-type KMT2A target genes, so a locus-selected ChIP panel over-represents the loci chosen and under-represents how much of the wild-type programme is untouched. Wang QF et al. 2011

In the murine MLL-ENL model, FLAG-ChIP shows reduced fusion-protein binding at Eya1 and Meis1 when the ENL YEATS domain is deleted, whereas reader-dead point mutants retain occupancy and lose H3K9ac, H3K79me2 and H3K4me3 output; PAF1 occupancy mirrors the fusion.

Evidence that argues against this (1)
- The deletion construct removes ENL 5-371, far more than the YEATS domain itself, so attributing the occupancy loss specifically to the reader module rather than to the 233 residues downstream of it is not established by the deletion alone. Hu H et al. 2023

The ENL protein-protein interaction domain contributed to MLL-ENL is necessary and sufficient to recruit human Polycomb 3 (hPc3/CBX8), a transcriptional repressor, and ENL and hPc3 tagged with fluorescent proteins co-localise in living cells in a nuclear dot pattern.

Read from abstract only - this record has no PMCID and failed all four retrieval routes, so the imaging conditions, the cell type and whether the constructs were tagged or endogenous cannot be stated. Transient overexpression of an oncogenic fusion in HeLa, an epithelial line with no haematopoietic context and no KMT2A rearrangement; the readout is counting colocalised puncta in more than 20 nuclei per condition. Overexpression of a chromatin-binding protein increases punctate appearance for reasons unrelated to disease biology. This is the only fusion-context imaging observation in the literature, which is a statement about how little exists rather than about how good it is.

A counted absence is only as good as its symbol set. This one used ENL and MLLT1 but not the retired symbols LTG19 or YEATS1, and not the phrase 'phase separation' in the phospho query. It bounds the published literature indexed by PubMed and says nothing about preprints, supplementary data or unpublished work. ENL as a bare token is also heavily contaminated (erythema nodosum leprosum), which in a counted-zero context can only inflate the count, so the zero is conservative.
