KAT8/MOF is not only a chromatin enzyme: a measured mitochondrial pool binds mtDNA, and the chromatin address depends on which complex it is in

also called MOF mitochondrial · KAT8 localization · hMOF NSL MSL · KANSL3-dependent mtDNA binding · MOF importin alpha1

MOF is usually described as a histone enzyme in the nucleus, but a well-controlled study found a real pool of it inside mitochondria, sitting on mitochondrial DNA and controlling respiration - and deleting it wrecks the mouse heart. Where it sits on nuclear chromatin also depends on which of its two complexes it is riding in.

The same thing, for a scientist

UniProt Q9H7Z6 gives KAT8 four locations - Nucleus, Chromosome, Mitochondrion, with five experimental references - and, importantly, the chromatin address is **complex-dependent**: as part of the NSL complex it associates with the proximal promoter and transcription start site (ECO:0000269|PubMed:33657400), while as part of the MSL complex it associates with gene bodies **by similarity** (ECO:0000250|UniProtKB:Q9D1P2, mouse) [E1]. The mitochondrial pool is not a contaminant: MOF and a subset of NSL partners reside in mitochondria, MOF binds mtDNA in a **KANSL3-dependent** manner, and the mitochondrial pool - but not a catalytically dead mutant - rescues respiratory and mtDNA transcriptional defects; conditional knockout causes hypertrophic cardiomyopathy and cardiac failure [E2]. Nuclear entry uses two importin-alpha-1 (KPNA2) NLSs resolved crystallographically [E3]. And the complex split has a functional edge: NSL-KAT8 catalyses H4K5ac/H4K8ac and is essential, while MSL-KAT8 catalyses bulk H4K16ac and is dispensable for proliferation [E4].

The mitochondrial pool, and why it survives scepticism

A nuclear chromatin enzyme reported in mitochondria is the classic false positive - a fractionation artefact or an antibody cross-reaction. Chatterjee et al. built the case that it is not 2:

  • MOF and a subset of NSL complex partners are found in mitochondria, not MOF alone;
  • MOF binds mtDNA, and that binding is dependent on KANSL3 - a specific molecular requirement, not a bulk association;
  • re-supplying the mitochondrial pool of MOF rescues respiratory and mtDNA transcriptional defects caused by MOF loss, while a catalytically deficient mutant does not - a rescue with an activity control;
  • conditional Mof knockout in mouse heart produces hypertrophic cardiomyopathy, cardiac failure and mitochondrial degeneration.

That combination - a partner requirement, a compartment-specific rescue, an activity control and an organ phenotype - is a much stronger structure than a colocalisation image, and it is why UniProt carries Mitochondrion {ECO:0000269|PubMed:27768893} as an experimental location.

Rule 73: mouse heart and cultured aerobically respiring cells. Nothing here is leukaemia, and the cardiac phenotype is the tissue with the highest oxidative demand rather than a generic readout.

The chromatin address is a property of the complex, not the enzyme

UniProt states two different genomic distributions for the same protein:

As part of the NSL complex, associates with the proximal part of promoters
  and transcription start sites          {ECO:0000269|PubMed:33657400}
As part of the MSL complex, associates with gene bodies (By similarity)

Note the asymmetry: the NSL/promoter statement is experimental in human; the MSL/gene-body statement is ECO:0000250 transferred from mouse Q9D1P2. An import that flattens both into 'KAT8: chromatin' loses the distinction and also promotes a by-similarity statement to a measured one.

The distinction matters here because of what the complexes do 4: KAT8 in NSL catalyses H4K5ac and H4K8ac and is essential for cell survival, stimulating transcription initiation at housekeeping promoters; KAT8 in MSL catalyses the bulk of H4K16ac, and MSL proteins and H4K16ac are not required for proliferation or chromatin accessibility. So the same enzyme is essential in one address and dispensable in the other.

This graph already holds hyp-wdr5-partition-nsl-versus-compass and exp-wdr5-pool-exchange-kansl1-degron. The KAT8 data are the cleanest existing demonstration that a shared subunit's location and essentiality partition by complex, which is precisely the shape of that hypothesis for WDR5.

Import, and what a structural NLS does and does not tell you

Two importin-alpha-1-specific NLSs sit in the human MOF N-terminus; the crystal structure of the MOF NLSs bound to importin alpha1 shows them occupying the major and minor sites respectively, with NLS2 adopting an unexpected alpha-helical conformation and making contacts beyond the minor site. Mutating key residues on either partner reduces the interaction and reduces nuclear import of MOF 3.

That is a well-controlled import mechanism. It is also, like AF10's NLS, an answer to can it be imported rather than where is it, and it does not speak to the mitochondrial pool at all - the two literatures do not cite each other's compartments.

What is missing for this disease

KAT8 sits at degree 20 in this graph, is a DepMap floor-compression example noted in the standing brief (99.5% of lines depleted), and is the catalytic subunit of the NSL complex that NUP98 fusions engage. And:

  • no image or fractionation of KAT8 in any KMT2A-rearranged cell was found;
  • nobody has asked whether the mitochondrial pool exists in leukaemic blasts, although leukaemia stem cells are notably dependent on oxidative phosphorylation;
  • no measurement distinguishes the NSL-bound and MSL-bound pools in this disease, so a KAT8 dependency here cannot currently be attributed to a complex, and therefore not to a chromatin address.

How this could bite us back
  • A KAT8 inhibitor cannot avoid the mitochondrial pool, and Mof loss in mouse heart produces hypertrophic cardiomyopathy and cardiac failure. Cardiotoxicity is therefore a predicted on-target effect of KAT8 inhibition, not a surprise, and would be dose-limiting in a paediatric population already receiving anthracyclines.
  • The NSL arm of KAT8 is essential in every line tested and sits at housekeeping promoters, so there is no evident therapeutic window on that activity; the arm with a window (MSL/H4K16ac) is the one that is dispensable.
  • DepMap cannot help here: 99.5% of lines are depleted for KAT8, which is floor compression, so a small index-versus-comparator difference is uninterpretable rather than reassuring.
  • Because no assay in this disease distinguishes the NSL and MSL pools, a pharmacodynamic readout based on H4K16ac would report on the dispensable complex while the essential one is untouched, or vice versa.
Still open
  1. Does the mitochondrial MOF pool exist in leukaemic blasts? Leukaemia stem cells are unusually dependent on oxidative phosphorylation, and a chromatin enzyme with a measured mitochondrial function is an obvious place to look for a non-chromatin arm of that dependency.
  2. In a KMT2A-rearranged cell, is KAT8 predominantly NSL-bound or MSL-bound? The two pools have different chromatin addresses and opposite essentiality, so a KAT8 dependency in this disease is currently unattributable.
  3. Does the KPNA2 import route compete with mitochondrial targeting? No source reconciles the two compartments, and the mechanism that partitions a single translation product between them is unstated.
  4. Is any KAT8 inhibitor selective between NSL-KAT8 and MSL-KAT8? If not, a compound aimed at the dispensable H4K16ac arm necessarily also hits the essential H4K5ac/H4K8ac arm.

    UniProt Q9H7Z6 (human KAT8, 458 aa) annotates Nucleus, Chromosome and Mitochondrion with experimental codes, records nuclear import via importin-alpha-1/KPNA2, and gives two different chromatin addresses by complex: promoter-proximal and transcription start sites as part of NSL (ECO:0000269|PubMed:33657400) and gene bodies as part of MSL (ECO:0000250, by similarity from mouse Q9D1P2).

    What this evidence cannot show

    A database record. gene_exact:KAT8 AND organism_id:9606 AND reviewed:true returned one reviewed record, gene_primary KAT8, accession Q9H7Z6, length 458. The two chromatin addresses carry DIFFERENT evidence classes and a bulk import would flatten that: the MSL/gene-body statement is transferred from mouse, not measured in human.

    Evidence that argues against this (1)
    • Multiple annotated compartments can also reflect the annotation process rather than the biology: each new paper adds a location and none removes one, so a record accumulates compartments over time. The mitochondrial entry is defended in E2 by a rescue experiment; the 'Chromosome' entry adds little beyond 'Nucleus' and is best read as a statement about chromatin association rather than a distinct address.

    MOF/KAT8 and a subset of its non-specific lethal complex partners reside in mitochondria; MOF binds mtDNA in a KANSL3-dependent manner, regulates oxidative phosphorylation by controlling expression of respiratory genes from both nuclear and mitochondrial genomes in aerobically respiring cells, and the mitochondrial pool of MOF - but not a catalytically deficient mutant - rescues respiratory and mtDNA transcriptional defects caused by MOF absence; conditional Mof knockout triggers hypertrophic cardiomyopathy, cardiac failure and mitochondrial degeneration in murine hearts.

    What this evidence cannot show

    RULE 73: murine cardiomyocytes and conditional knockout mice plus cultured aerobically respiring cells - no leukaemia, no human blood cell, no KMT2A-rearranged system. A conditional knockout removes the nuclear pool as well, so the organ phenotype is not attributable to the mitochondrial pool alone; the compartment attribution rests on the targeted-rescue experiment rather than on the knockout. Read: abstract only (PubMed efetch, 2026-09-20).

    Evidence that argues against this (1)
    • The strongest counter to any mitochondrial localisation claim for a chromatin protein is that nuclear-encoded respiratory gene expression changes alone can produce every mitochondrial phenotype reported, without any protein entering the organelle. This paper anticipates that objection with a mitochondrially targeted rescue, which is the right design - but the argument stands or falls on that single experiment, and no independent group's replication was located in this beat.

    Human MOF carries two novel importin-alpha-1-specific nuclear localisation signals in its N-terminus; the crystal structure of the MOF NLSs in complex with importin alpha1 shows the two NLSs binding the major and minor sites respectively, with NLS2 in an unexpected alpha-helical conformation making contacts beyond the minor site, and mutations of key residues on either protein reduce both the interaction and the nuclear import of MOF.

    What this evidence cannot show

    A structural and cell-biological study of the import step in cultured cells; it establishes how MOF gets into the nucleus, not where MOF is at steady state, and it does not address the mitochondrial pool at all. No leukaemia system. Read: abstract only (PubMed efetch, 2026-09-20).

    Evidence that argues against this (1)
    • The import and mitochondrial literatures do not cite each other's compartments, and no source read here reconciles them - for example by asking whether the KPNA2 route competes with mitochondrial targeting, or whether the two pools derive from different translation products. A protein with a strong importin-alpha route and a mitochondrial pool is an unexplained combination, and the unexplained part is not flagged anywhere.

    KAT8 switches catalytic activity and function with its complex: as part of the NSL complex it catalyses H4K5ac and H4K8ac and is essential for cell survival, stimulating transcription initiation at housekeeping gene promoters, whereas as part of the MSL complex it catalyses the bulk of H4K16ac, and MSL complex proteins and H4K16ac are not required for cell proliferation or chromatin accessibility.

    What this evidence cannot show

    Mammalian cell lines; the paper's framing is explicitly that mammalian H4K16ac function is less understood than the Drosophila dosage-compensation paradigm it is usually read through. 'Not required for proliferation' is a statement about the cell lines tested and does not exclude requirement in a differentiation or stress context. No KMT2A-rearranged system. Read: abstract only (PubMed efetch, 2026-09-20).

    Evidence that argues against this (1)
    • This is a direct counter to the common shorthand 'KAT8 is the H4K16 acetyltransferase, therefore H4K16ac is essential'. It is not: the essential activity is NSL-associated H4K5ac/H4K8ac, and the famous mark is made by the dispensable complex. Any entry in this graph reasoning from H4K16ac to KAT8 essentiality has the chain backwards.
