ELL is in Cajal bodies - or nuclear speckles, depending which paper you read - and the MLL-ELL fusion empties them

also called ELL Cajal body · ELL nuclear speckle · EAF1 delocalization MLL-ELL · coilin p80 MLL-ELL · ELL subnuclear localization

ELL normally collects in small nuclear structures together with its partner EAF1, and that concentration depends on the cell actively transcribing. When ELL is fused to MLL in leukemia, those structures fall apart - which makes this one of the very few cases where a KMT2A fusion has been shown to move something in the nucleus rather than just switch genes on.

The same thing, for a scientist

ELL is the clearest worked example in this disease of a fusion changing a subnuclear address. Endogenous ELL and EAF1 colocalise in discrete nuclear foci; the same group described those foci as **nuclear speckles** in 2001 and 2003 [E1][E2] and identified them as **Cajal bodies** (p80 coilin-positive, no direct coilin interaction) in 2003 [E3]. Concentration in the bodies is abolished by Pol II inhibitors - actinomycin D, DRB, alpha-amanitin - so it is transcription-dependent [E3]. Transfection of MLL-ELL **delocalises EAF1 from its speckled distribution into a diffuse nucleoplasmic pattern**, and in murine MLL-ELL leukaemia cells EAF1 speckles are not detected and both EAF1 and p80 coilin are reduced in the nuclear fraction [E1][E3]. Later work places ELL in the Little Elongation Complex at Cajal and histone locus bodies on snRNA genes in an ICE1-dependent manner [E4]. **The compartment identity is not settled in the primary literature and UniProt carries both**, which this entry records as a contradiction rather than resolving [E5].

The contradiction, stated rather than resolved

UniProt P55199 carries three subnuclear statements at once:

Nucleus                {ECO:0000269|PubMed:11418481, ECO:0000269|PubMed:12446457}
Nucleus speckle        {ECO:0000269|PubMed:11418481, ECO:0000269|PubMed:12446457}
Nucleus, Cajal body    {ECO:0000269|PubMed:12686606, 22195968, 23932780}

Nuclear speckles and Cajal bodies are different organelles. Speckles are SC35/SRSF2-SON-SRRM2 interchromatin granule clusters; Cajal bodies are coilin-positive snRNP-assembly bodies. They are both punctate and they are both nucleoplasmic, and at confocal resolution in 2001 a small number of bright foci looks the same either way.

What actually happened, read across the three papers, is that the same laboratory described the same foci twice under two names: Simone et al. 2001 and 2003 report "a distinct nuclear speckled pattern" for endogenous EAF1/ELL and EAF2/ELL 12; Polak et al. 2003 co-stain with p80 coilin and conclude the foci are Cajal bodies 3. The 2003 Cajal-body assignment is the better-controlled one because it uses a marker; the 2001/2003 'speckle' descriptions used no speckle marker at all.

Nobody in the subsequent literature says this. No paper read for this entry notes that the two names refer to the same observation, and UniProt lists them as co-existing compartments, which a downstream reader will take as two independent localisations. What would settle it: one experiment co-staining endogenous ELL with coilin AND with SON or SRRM2 in the same cells. Three colours, one afternoon, and it has not been done in twenty-three years.

What the fusion does - the rare positive case

This is the reason the entry matters to this graph. Most KMT2A-fusion localisation claims are inferences. Here there is a measurement:

  • Transfection of MLL-ELL into HeLa cells delocalises EAF1 from its focal distribution to a diffuse nucleoplasmic pattern 1.
  • In leukaemic cell lines from mice transplanted with MLL-ELL-transduced bone marrow, EAF1 foci are not detected at all 1, and p80 coilin is delocalised from Cajal bodies 3.
  • Nuclear/cytoplasmic fractionation shows reduced nuclear p80 coilin and EAF1 in MLL-ELL leukaemia cells 3.
  • The structure-function background makes this load-bearing: ELL's elongation domain is dispensable for MLL-ELL immortalisation while its EAF1-interaction domain is necessary and sufficient, and a heterologous MLL-EAF1 fusion immortalises progenitors [E3, introduction].

So the partner contribution that transforms is the one whose normal job is to concentrate ELL in a nuclear body, and expressing the fusion destroys that body. That is a mechanistic story with a subnuclear compartment at its centre, and it is the template for the question this beat keeps hitting for other partners: does the fusion take the partner's compartment with it, or dissolve it? For MLL-ELL the answer is dissolve.

Rule 73 on the systems: HeLa transient transfection (human, non-haematopoietic) and murine MLL-ELL myeloid leukaemia lines. Neither is human infant B-lineage KMT2A::AFF1, and MLL-ELL is an AML fusion.

Transcription-dependence, and what ELL does at the bodies

ELL and EAF1 leave the bodies when Pol II is inhibited with actinomycin D, DRB or alpha-amanitin 3. A compartment that dissolves when transcription stops is a product of transcription as much as a site of it, and this is the standard caveat for any transcription-associated nuclear body.

The function came later: ELL is a subunit of the Little Elongation Complex (LEC), which translocates with ICE1 to Cajal and histone locus bodies at snRNA genes and functions at both initiation and elongation of Pol II-transcribed snRNA genes 4. That gives the Cajal-body localisation a substrate - snRNA gene transcription - and makes the MLL-ELL disruption a prediction about snRNA output that, as far as this beat could find, nobody has tested in leukaemia.

Reagents, and one published correction

Rule 74. The ELL/EAF1 imaging used in-house reagents: affinity-purified polyclonal anti-ELL antiserum at 1:250 and an anti-EAF1 monoclonal at 1:50, with rabbit 288 anti-p80 coilin (gift of E. Chan) at 1:250 and a human anti-coilin autoantibody (gift of D. Bloch) at 1:200; markers included mouse anti-fibrillarin (Cytoskeleton) 1:1000 and anti-human-nucleoli (Chemicon) 1:2000. None of the ELL or EAF1 reagents is a catalogue clone, so the experiment is not straightforwardly repeatable today - which is itself a reason the speckle/Cajal question has stayed open.

Note also that PMID 12686606 carries a published correction (Mol Biol Cell 2003;14(5)). The PubMed abstract shows a [corrected] marker on the fractionation sentence; the PMC full text renders that sentence in a garbled form ("diminished expression of p80 coilin and EAF1 are not present in the nuclei"). The safe reading, which both versions support, is reduced nuclear p80 coilin and EAF1 in MLL-ELL leukaemia cells.

How this could bite us back
  • Cajal bodies are required for snRNP maturation in every proliferating cell, so anything aimed at restoring them is aimed at general RNA metabolism and has no evident window.
  • If MLL-ELL transformation runs through the EAF1-interaction domain rather than through elongation activity, then elongation-directed drugs (CDK9, BET) target the arm the fusion does not need - a specific reason to expect subtype-restricted failure in t(11;19).
  • Because only the partner has been imaged, a drug that relocated the fusion without restoring EAF1 would look inactive on the only published readout.
  • The reagents behind the whole result are in-house antisera from a 2003 laboratory. A pharmacodynamic assay cannot currently be built on them, and revalidating with commercial antibodies is a prerequisite that is usually discovered late.
Still open
  1. Are the ELL/EAF1 foci Cajal bodies, nuclear speckles, or both? One three-colour stain of endogenous ELL with coilin and with SON or SRRM2 settles a question that has been ambiguous in the primary literature since 2001.
  2. Where does MLL-ELL itself go? Every published measurement scores the PARTNER (EAF1, coilin). Nobody has imaged the fusion protein.
  3. Does MLL-ELL leukaemia have an snRNA phenotype? If the Cajal-body pool of ELL serves snRNA genes and the fusion disperses the body, snRNA levels or processing should change - and it has never been measured in any KMT2A-rearranged system.
  4. Do KMT2A::AFF1 or KMT2A::MLLT3 cells have intact Cajal bodies? ELL is a SEC component in those fusions too, so the compartment question is not confined to MLL-ELL, and the coilin stain is trivially available.
  5. Is the EAF1 delocalisation a compartment effect or a titration effect? Restoring EAF1 to excess in MLL-ELL cells and asking whether the bodies reform would separate them.

  1. E1strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper

By confocal microscopy with antibodies to the endogenous proteins, EAF1 and ELL colocalise in a distinct nuclear speckled pattern; transfection of the MLL-ELL fusion gene delocalises EAF1 from that distribution to a diffuse nucleoplasmic pattern, and in leukaemic cell lines derived from mice transplanted with MLL-ELL-transduced bone marrow EAF1 speckles are not detected.

    What this evidence cannot show

RULE 73: transient transfection of MLL-ELL in HeLa (human, non-haematopoietic) and murine MLL-ELL myeloid leukaemia lines - not human infant B-lineage KMT2A::AFF1, and MLL-ELL is an AML fusion. The foci are called 'nuclear speckles' with NO speckle marker co-stained; the same group's later work identifies them as Cajal bodies using p80 coilin. 'Speckles were not detected' in the murine lines is an absence in an image, which depends on antibody performance in a different species and fixation. Read: abstract only (PubMed efetch, 2026-09-20).

Evidence that argues against this (1)
    • The delocalisation is scored on EAF1, not on ELL, so the experiment shows that MLL-ELL displaces the partner rather than that it relocates ELL itself. A dominant-negative titration model - the fusion sequestering EAF1 away from endogenous ELL - fits the data as well as a compartment-disruption model, and the two make different predictions about whether restoring EAF1 levels would restore the bodies.
  2. E2moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper

Confocal microscopy with antibodies specific to EAF2 shows endogenous EAF2 and ELL colocalising in a nuclear speckled pattern; the amino-terminal ELL interaction domain that binds EAF1 and EAF2 is disrupted in the formation of the MLL-ELL fusion, so MLL-ELL retains an interaction domain for EAF1 but not for EAF2.

    What this evidence cannot show

Again 'nuclear speckled pattern' with no speckle marker. Multiple unspecified cell lines. The EAF1/EAF2 asymmetry is a biochemical result (binding-domain mapping) rather than an imaging one. Read: abstract only (PubMed efetch, 2026-09-20).

Evidence that argues against this (1)
    • This graph's own gene-eaf2 entry records that the Cajal-body result belongs to EAF1 and that EAF2's subnuclear position is not established. The present item should not be read as putting EAF2 in Cajal bodies; it puts EAF2 in foci that were called speckles, which is the very naming problem this entry exists to flag.
  3. E3strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper

ELL and EAF1 are components of Cajal bodies: they colocalise with p80 coilin without direct physical interaction with it, their concentration in the bodies is abolished by the Pol II inhibitors actinomycin D, DRB and alpha-amanitin, and Cajal bodies are disrupted in MLL-ELL leukaemia - EAF1 and p80 coilin are delocalised in murine MLL-ELL leukaemia cells and in HeLa cells transiently transfected with MLL-ELL, with reduced nuclear p80 coilin and EAF1 on fractionation.

    What this evidence cannot show

RULE 73: HeLa transfection and murine MLL-ELL myeloid leukaemia; no human leukaemia specimen and no B-lineage system. RULE 74: reagents are in-house and not catalogue clones - affinity-purified polyclonal anti-ELL 1:250, anti-EAF1 monoclonal 1:50, rabbit 288 anti-p80 coilin (Chan) 1:250, human anti-coilin autoantibody (Bloch) 1:200; markers mouse anti-fibrillarin (Cytoskeleton) 1:1000, anti-human-nucleoli (Chemicon) 1:2000. THE PAPER CARRIES A PUBLISHED CORRECTION (Mol Biol Cell 2003;14(5)); the PubMed abstract marks the fractionation sentence '[corrected]' and the PMC rendering of that sentence is garbled, so this entry states only the reading both versions support. Pol II inhibitors are pleiotropic and actinomycin D in particular reorganises nucleoli. Read: full text via Europe PMC PMC153119, 2026-09-20.

Evidence that argues against this (1)
    • Transcription-dependence cuts both ways. If the bodies dissolve whenever Pol II stops, then any perturbation that reduces global transcription - including an oncogenic fusion that redistributes elongation factors for unrelated reasons - will disperse them. The MLL-ELL result may therefore be a downstream consequence of altered elongation rather than a specific attack on the compartment, and no experiment separates these.
  4. E4strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper

ELL is a subunit of the Little Elongation Complex, which functions at both an ICE1-dependent initiation step and an ELL-dependent elongation step of Pol II-transcribed snRNA gene expression, and translocates to Cajal and histone locus bodies at snRNA genes.

    What this evidence cannot show

Drosophila and mammalian systems, neither leukaemic; the compartment statement is carried in UniProt's summary of this work rather than being the paper's headline, and this entry read the abstract only (PubMed efetch, 2026-09-20). snRNA gene transcription is a specialised Pol II programme and generalising from it to protein-coding elongation is not warranted.

Evidence that argues against this (1)
    • If ELL's Cajal-body pool is specifically about snRNA genes, then the MLL-ELL disruption predicts an snRNA phenotype in MLL-ELL leukaemia. No such measurement exists in any KMT2A-rearranged system, so the mechanistic link between the body and the disease is currently a prediction with no test behind it.
  5. E5established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.database

UniProt P55199 (human ELL, 621 aa) simultaneously annotates 'Nucleus speckle' (from PubMed 11418481 and 12446457) and 'Nucleus, Cajal body' (from PubMed 12686606, 22195968, 23932780) as experimental locations, with no note that the two derive from the same laboratory describing the same foci under different names.

    What this evidence cannot show

A database record. The inference that the speckle and Cajal descriptions refer to the same foci is THIS ENTRY'S reading of the three primary papers, not a statement made by UniProt or by any of the papers; it rests on the observations being made by the same group on the same proteins in overlapping cell systems, and on the 2001/2003 'speckle' descriptions using no speckle marker. It is offered as the most economical reading and flagged as unresolved, not as a finding.

Evidence that argues against this (1)
    • The economical reading may be wrong. ELL genuinely could occupy both compartments: nuclear speckles and Cajal bodies are physically adjacent and functionally linked through snRNP metabolism, and PubMed 22195968 is an independent report supporting the Cajal-body assignment. Until someone co-stains coilin and SON in the same cells, 'both' and 'one mislabelled twice' fit the published images equally, and this entry deliberately does not pick a winner.
