The strongest published case that condensates are load-bearing in KMT2A-fusion leukemia — and it is AKAP95, not AFF1
also called AKAP95 condensate MLL · JD-PI95 · SEC droplet · AFF4 fluidises SEC · condensate load-bearing MLL-r
The best evidence that liquid droplets matter in this leukemia does not come from the fusion protein at all — it comes from a partner, AKAP95, whose droplets a 2026 paper showed are needed for MLL-fusion leukemia but not for normal blood formation, and which a designed peptide can break. The graph's earlier verdict that the condensate case was 'not established' was right when written and is now out of date.
The same thing, for a scientist
Assembled as the strongest affirmative case rather than as a balanced survey. (1) **AKAP95 (Yan et al., Nat Commun 2026)** is the first study to put a condensate mechanism on the critical path of MLL-rearranged leukemogenesis with a genetic requirement, a therapeutic probe and a normal-tissue control: AKAP95 is required for MLL-rearranged leukemogenesis; its phase separation and RNA binding modulate Pol II recruitment into condensates genome-wide; AKAP95 interacts with the **MLL1 translocated fragment** and their partial co-condensation strengthens AKAP95 binding at MLL-AF9 target genes; AKAP95 loss downregulates MLL-AF9 targets and impairs MLL-AF9-driven leukemogenesis; AKAP95 is dispensable for normal and regenerative haematopoiesis; and a designed peptide, JD-PI95, bridging AKAP95 to HSP70 impairs AKAP95 phase separation, attenuates transcription and inhibits MLLr leukemia cell proliferation [E1]. (2) **The SEC itself.** ENL or its IDR alone initiates SEC droplet formation, AFF4 fluidises the droplets, droplets concentrate P-TEFb away from the inactive HEXIM1 pool and are required for rapid transcriptional induction, and fusion of ENL with MLL **boosts** SEC phase separation [E2]. (3) **The ET-domain route to AF9.** YEATS-associated extra-terminal domains, explicitly including AF9's, promote LLPS upon partner binding, unlike BET-family ET domains — demonstrated for yeast Taf14 [E3]. (4) **ENL is settled** as a condensate-driven oncoprotein in its mutant form (in the graph already). The honest synthesis: condensates are now load-bearing in MLL-fusion leukemia **through a partner protein**, while for AFF1 itself there is still no primary condensate paper. The direction of the update is positive; the specific claim 'KMT2A::AFF1 forms functional condensates' remains unsupported.
The AKAP95 result and exactly what it does and does not show1 deeper
Yan et al. report a complete argument chain in one paper: requirement (AKAP95 loss impairs MLL-AF9 leukemogenesis), mechanism (phase separation plus RNA binding modulate Pol II recruitment into condensates at genome-wide target sites), connection to the fusion (AKAP95 interacts with the MLL1 translocated fragment, i.e. the N-terminal portion retained in every fusion, and partial co-condensation increases AKAP95 occupancy at MLL-AF9 target genes), a therapeutic window (dispensable for normal and regenerative haematopoiesis), and a probe (JD-PI95, a peptide that bridges AKAP95 to HSP70, impairs its phase separation, attenuates transcription and inhibits MLLr proliferation) 1.
What it does not show, and the graph must not overstate:
- The condensing protein is AKAP95, an RNA-binding protein, not the fusion. The fusion's contribution is described as partial co-condensation, not as the fusion forming a condensate.
- The fusion tested is MLL-AF9. KMT2A::AFF1 was not tested. Given that the interaction is with the retained MLL1 N-terminal fragment, transfer to KMT2A::AFF1 is plausible but is an inference.
- 'Impairs phase separation' via an HSP70-bridging peptide is not a clean separation of function: recruiting a chaperone/quality-control component to a protein plausibly does other things to it, including changing its abundance. Whether JD-PI95 works by dissolving condensates or by degrading AKAP95 is the obvious follow-up question.
- Publication date is January 2026. Nothing has replicated it yet.
Why this matters for the graph's standing verdict
mechanism-condensates-load-bearing-or-correlative records an honest verdict that phase separation is not established as load-bearing for KMT2A fusions, with load-bearing condensate genetics existing only for ENL hotspot mutants and NUP98 fusions. That verdict was correct on the literature available when it was written. It should now be amended rather than contradicted: there is a partner-mediated condensate requirement in MLL-rearranged leukemia with in-vivo genetics and a normal-haematopoiesis control 1. The distinction the graph should preserve is between the fusion phase-separates (still unsupported) and a condensate is required for the fusion's program (now supported for MLL-AF9).
The SEC case, stated at its strongest1 deeper
Every leukemogenic KMT2A fusion recruits the super elongation complex. If the SEC is a condensate, the fusion is a chromatin-tethered nucleator of one by construction. Guo et al. show: SEC components compartmentalise and concentrate P-TEFb from the soluble inactive HEXIM1-P-TEFb pool by LLPS; ENL or its IDR alone is sufficient to initiate SEC droplet formation; AFF4 acts with ENL to fluidise the droplets; droplets form fast and dynamically on serum exposure and are required for rapid transcriptional induction; and fusion of ENL with MLL boosts SEC phase separation 2.
The AFF4 result is the closest the literature comes to an AFF-family condensate function, and AFF1 is AFF4's paralogue and the direct SEC scaffold in t(4;11). AFF1 and AFF4 share the N-terminal homology domain, the pSer region and the C-terminal homology domain, and AFF1 is largely intrinsically disordered outside those modules. The inference that AFF1 behaves like AFF4 here is the single most testable open claim in this beat.
The weakness to state plainly: the fluidising and boosting results come from recombinant protein in vitro and transfected constructs, and 'boosts phase separation' was measured for MLL-ENL, not MLL-AFF1.
And the thinnest strand: AF9
There is no primary paper reporting AF9/MLLT3 condensates in leukemia. The nearest evidence is structural and from yeast: the extra-terminal (ET) domain of Taf14 recognises a common motif in coactivators from RSC, SWI/SNF, INO80, NuA3, TFIID and TFIIF, and partner binding promotes LLPS of Taf14 — a mechanism the authors describe as common to YEATS-associated ET domains, explicitly including AF9, and absent from Bromo-associated ET domains of BET proteins 3. A 2021 review of MLLT3/MLLT1 as intrinsically disordered proteins likewise attributes phase separation to MLLT1/ENL and does not make the claim for MLLT3/AF9 4. So the graph's existing statement that AF9 condensates are unestablished survives scrutiny; the ET-domain route is a mechanistic hypothesis, in the wrong organism, awaiting its experiment.
Counter-evidence the affirmative case must answer: compartment can be kept while transformation is lost (added 2026-09-18)
Counter-evidence added 2026-09-18: the compartment address and the transforming function are separable. Ayton, Chen & Cleary mutagenised the retained MLL N-terminus and found three regions, including CXXC/Basic, that are essential for myeloid transformation by mechanisms that do not compromise subnuclear localisation; CXXC point mutants that kill transformation also kill nonmethylated-CpG binding and transactivation 5.
This is the cleanest separation-of-function result available on this question, and it cuts a specific way. A fusion can hold its subnuclear position and still be transformation-dead. So being in the right compartment is not sufficient, and any hypothesis that makes compartment occupancy - condensate, speckle, body - the driver of transformation has to explain why the address can be kept while the function is lost. What the same experiment does not do is exonerate localisation generally: the CXXC mutants lose the locus address (CpG binding) at the same time. The result separates compartment from transformation; it leaves locus and transformation firmly coupled.

- AKAP95 is an RNA-binding protein with roles in splicing; a peptide that impairs its condensation may hit its splicing function across all proliferating cells, and the reported sparing of normal haematopoiesis is a mouse result that will need a human bone-marrow colony assay before it can be believed.
- If the therapeutic mechanism of JD-PI95 is HSP70-mediated degradation rather than condensate disruption, resistance will come from the ubiquitin-proteasome and chaperone machinery, not from the condensate interface — a completely different resistance map from the one a condensate-disruption programme would plan for.
- Targeting a partner condensate leaves the fusion intact. Any residual menin-independent or condensate-independent fusion activity survives, which is the same incomplete-response failure mode the graph already records for menin inhibition.
- Does AKAP95 bind the KMT2A::AFF1 fusion as it binds MLL-AF9? The interaction is reported with the retained MLL1 N-terminal fragment, which t(4;11) also retains, so a co-IP in SEM or RS4;11 is a one-week experiment with a clear yes/no.
- Does JD-PI95 lower AKAP95 protein levels? If HSP70 recruitment degrades AKAP95, the peptide is a degrader and the condensate framing is decoration on a well-understood modality.
- Is AKAP95 a dependency in DepMap for KMT2A-rearranged lines specifically, or broadly? A lineage-conditioned dependency scan would either corroborate or undercut the therapeutic-window claim independently of the paper.
- Does AFF1 fluidise SEC droplets the way AFF4 does, and does the KMT2A::AFF1 fusion boost SEC phase separation the way MLL-ENL does? Both are direct repeats of published assays with a different construct.

AKAP95 is required for MLL-rearranged leukemogenesis; its phase separation and RNA-binding properties modulate Pol II recruitment into condensates at genome-wide target sites; AKAP95 interacts with the MLL1 translocated fragment and their partial co-condensation strengthens AKAP95 binding at MLL-AF9 target genes; AKAP95 loss downregulates MLL-AF9 target expression and impairs MLL-AF9-driven leukemogenesis while being dispensable for normal and regenerative haematopoiesis; and the designed peptide JD-PI95, which bridges AKAP95 to HSP70, impairs AKAP95 phase separation, attenuates transcription and inhibits MLLr leukemia cell proliferation.

The condensing protein is the partner AKAP95, not the fusion; the fusion contribution is 'partial co-condensation'. The fusion tested is MLL-AF9, not KMT2A::AFF1. JD-PI95 recruits HSP70, a protein-quality-control chaperone, so loss of function could reflect degradation rather than condensate dissolution — the paper's own design does not fully separate these. Published January 2026 and not yet independently replicated.

- In a closely related system, NUP98-NSD1 condensate formation was shown to be necessary but not sufficient: SMARCA5 is an essential condensate constituent yet SMARCA5 inhibition did not affect the condensates, indicating functional activity rather than condensate formation per se is what matters. Recombinant protein droplet assays plus transfected constructs in cell lines; no endogenous tagging, no leukemia model, and the MLL chimera tested is MLL-ENL, not MLL-AFF1. The requirement for rapid induction is inferred from perturbations that are not condensate-specific.
Evidence that argues against this (1)
- The two assays this study leans on are the two that were later shown not to discriminate. Muzzopappa et al. benchmarked LLPS diagnostics against controlled in vitro and in-cell systems and found that 1,6-hexanediol treatment and classical FRAP both fail to separate phase separation from molecules binding to spatially clustered binding sites without phase-separating; preferential internal mixing measured by half-bleaching does separate them, and the interfacial barrier it probes varies substantially between real nuclear bodies. In-vitro droplets plus transfected puncta plus FRAP recovery is therefore consistent with the SEC forming a multivalent clustered binding platform on chromatin that is not a separate phase, which predicts different pharmacology - you would target the binding valency, not the phase. Saccharomyces cerevisiae protein and yeast complexes; the extension to AF9 is a statement about the shared domain class, not a demonstration with human AF9, and certainly not in a leukemia cell. Cited here only to mark that the AF9 condensate idea has a structural rationale and no experiment.
Evidence that argues against this (1)
- This is the evidence class the field's own critical review says is weakest, and the entry's own framing concedes the extension to human AF9 is unmade. McSwiggen, Mir, Darzacq and Tjian surveyed the in vivo LLPS literature across cellular processes and concluded that the evidence is often phenomenological and inadequate to discriminate phase separation from other mechanisms, that causal relationships and functional consequences in vivo are more elusive still, and that quantitative measurement of proteins in their ENDOGENOUS state and at physiological abundance is the missing requirement. A yeast reconstitution showing that partner binding promotes Taf14 phase separation, generalised to AF9 by domain class, is two inferential steps from any measurement in a human leukaemia cell, and should be held at the same standard this graph applies to the hexanediol literature. MLLT1/ENL undergoes phase separation to enhance recruitment of the super elongation complex and drive transcription, and Wilms tumour MLLT1 mutations enhance phase separation and transcription; the same review attributes coupled binding and folding of the MLLT3/AF9 intrinsically disordered AHD to partners AF4, DOT1L, BCOR and CBX8 without attributing phase separation to AF9.

A review, used as a map of which claims the field does and does not make. Its asymmetric treatment of ENL and AF9 is evidence about the state of the literature, not primary data.
Evidence that argues against this (1)
- At physiological concentration the behaviour these claims describe has been measured directly, and it was not phase separation. Chong et al. used live-cell single-molecule imaging to show that transcription-factor low-complexity domains form local high-concentration interaction hubs at synthetic and endogenous genomic loci, that those hubs stabilise DNA binding, recruit RNA Pol II and activate transcription, that LCD-LCD interactions are highly dynamic and selective for particular partners, and that under physiological conditions these rapid reversible interactions occur between transcription factors and the Pol II machinery WITHOUT detectable phase separation - while being differentially sensitive to hexanediols. A review that attributes 'phase separation' to ENL and withholds it from AF9 is therefore reporting which proteins have been imaged above endogenous levels, not which ones demix. Chong S et al. 2018

High-resolution mutagenesis of the retained MLL N-terminus identified three domains - the CXXC/Basic domain and two domains of unknown function - that are essential for in vitro myeloid transformation **via mechanisms that do not compromise subnuclear localization**; CXXC point mutants that abolish transformation also abolish binding to nonmethylated CpG DNA and transactivation in vivo.
Binding to nonmethylated CpG DNA is essential for target recognition, transactivation, and myeloid transformation by an MLL oncoprotein · Ayton PM, Chen EH, Cleary ML · Molecular and Cellular Biology 24(23):10470-8 2004What this evidence cannot show
ABSTRACT ONLY - the PMC full text was not read, so the specific microscopy controls behind 'do not compromise subnuclear localization' were not inspected; the imaging in that era was fluorescence microscopy of transfected constructs in COS cells, which is a coarse readout of compartment and cannot exclude changes in condensate number, size or dynamics. In-vitro myeloid immortalisation of mouse progenitors with an MLL fusion construct. The result separates gross subnuclear position from transformation; it does NOT separate chromatin occupancy from transformation - on the contrary, CXXC mutants lose CpG binding, so locus-level address and transformation stay coupled.
Evidence that argues against this (1)
- 'Gross subnuclear position is preserved while transformation is lost' is exactly what a composite locus-level recruitment model predicts, so this result is weaker support for separating position from function than it looks - and it points at a mechanism the entry does not name. Milne et al. identified an essential MLL1 recruitment domain spanning CXXC and the PHD fingers, controlled by direct interactions with the PAF elongation complex and H3K4me2/3, and showed that fusion proteins lacking the PHD fingers require prebinding of a wild-type MLL1 complex together with CXXC-DNA recognition for stable HoxA9 association. A CXXC point mutant that abolishes CpG binding therefore loses one contact of a multivalent recruitment module while the rest of the protein still partitions normally into the nucleus. Nothing in that requires, or excludes, a condensate. Milne TA et al. 2010
