The menin small-molecule pocket as a coordinated surface: four clinical-stage compounds, 21-26 contact residues each, and bleximenib sitting on a different part of it from the other three
also called menin inhibitor binding site · menin MBM cavity small-molecule footprint · revumenib ziftomenib bleximenib DS-1594b footprint
Four menin drugs have been crystallised in menin's central cavity, and this entry lists, for each one, exactly which menin amino acids it touches. Three of the four reach into a part of menin that the natural KMT2A peptide barely touches - and the fourth, bleximenib, stops short of it, which makes the four compounds less interchangeable than the phrase 'menin inhibitor' suggests.
The same thing, for a scientist
This graph has interface entries for the KMT2A MBM1 peptide (`interface-menin-kmt2a-mbm1`), the JunD peptide (`interface-menin-jund-pocket`) and the acidic shelf at the cavity rim (`interface-menin-acidic-shelf-e366-d370-v371`), but **no entry that coordinates the small-molecule footprint itself**. Measured here per chain pair at a 4.5 A heavy-atom cutoff, with every residue number verified against O00255 [E1]: **revumenib (7UJ4, ligand OQ4) 23 residues; ziftomenib (8VA6, K5O) 26; bleximenib (9WKU, 9N6) 21; DS-1594b (8IG0, 7IX) 21; the KMT2A MBM1 peptide (4GQ6 entity 2) 29.** A 15-residue core is common to all five - 155, 177-182, 238, 241, 276, 278, 319, 322, 323, 363 - and the divergence is at the C-terminal rim. Projected onto the three spatial lobes of `ana-q36-menin-residue-axis`, the fraction of each footprint lying in the **fingers** lobe is **revumenib 43.5%, ziftomenib 46.2%, DS-1594b 47.6%, bleximenib 23.8%, KMT2A MBM1 17.2%** [E1]. **Bleximenib is the outlier.** It does not contact E366, D370 or V371 at all - its nearest approach to V371 is 10.72 A and to E366 8.02 A, measured here - while revumenib, ziftomenib and DS-1594b all contact 366, 367 and 371 at 2.3-4.3 A [E1, E2]. Instead bleximenib picks up 286 and 289, which none of the other three touches. **V371 is the first residue of the gamma-H2A.X motif** (`interface-menin-h2ax-val371-gln400`) and E366/D370 are inside the SvID as drawn, so this is not a medicinal-chemistry curiosity: three of the four clinical compounds are in van der Waals contact with a DNA-repair element and one is not. Overall footprint similarity to the peptide the class was designed to displace is only Jaccard 0.389-0.471 [E1].
Tell me more about this picture
Ziftomenib's structure 8VA6 is the highest-resolution of the four drug complexes at 1.57 A and is used as the display frame; all five footprints share the same UniProt numbering.
Tell me more about this picture
366, 367 and 371 are the acidic shelf; 371 is the first residue of the gamma-H2A.X motif.
No three-dimensional model is available for this protein, so the map above is the whole picture. That is itself informative: AlphaFold does not model chains this long, and the parts that have been crystallised are held under the entries for the individual domains.
The measured footprints
Menin residues within 4.5 A of the ligand, minimum heavy-atom distance taken per chain pair so a packing contact between two copies in the asymmetric unit is not reported as an interface 1.

| KMT2A MBM1 peptide | 4GQ6 | 1.55 A | 29 | 135-363 | 10 | 14 | 5 (17.2%) |
Common to all five (15 residues): 155, 177, 178, 179, 180, 181, 182, 238, 241, 276, 278, 319, 322, 323, 363.
Where they diverge:
- 366, 367, 371 - revumenib, ziftomenib, DS-1594b. Not bleximenib, not the MBM1 peptide.
- 325, 326, 341 - revumenib, ziftomenib; 326 and 341 also DS-1594b. Not bleximenib, not MBM1.
- 286, 289 - bleximenib only.
- 135-138, 153, 154, 244, 246-249, 359 - MBM1 peptide only. The peptide runs along a groove the small molecules do not occupy.
Similarity of each drug footprint to the peptide footprint, as Jaccard over the union: revumenib 0.405, ziftomenib 0.410, bleximenib 0.471, DS-1594b 0.389. On this measure too bleximenib is the compound most like the peptide.
Why the fingers-lobe fraction is the number to watch
ana-q36-menin-residue-axis finds menin's deepest structural seam after residue 317, separating a fingers lobe (315-386, 402-459, 520-581) from the rest. Everything this graph records about menin's DNA-repair and chromatin surfaces sits in that lobe:
- the SvID, menin 360-445, all 71 of its observed residues in the fingers lobe;
- the gamma-H2A.X motif, menin 371-400, all 16 of its observed residues in the fingers lobe;
- W436, 7.5-8.1 A from histones H3 and H4 in the menin-nucleosome structure 8GPN, in the fingers lobe.
So the fingers-lobe fraction of a compound's footprint is a crude but direct measure of how much of the compound sits on menin's non-KMT2A business. Three of four clinical compounds are at 43-48% and the natural peptide is at 17%.
Two readings, and this entry cannot choose between them. The deflationary one: a small rigid molecule fills a subpocket that a peptide backbone geometrically cannot, so the difference is about ligand shape and says nothing about function. The substantive one: contacting V371 at 2.3 A is contacting the first residue of a motif whose deletion abolishes gamma-H2A.X binding and abolishes HR rescue, and 2.3 A is a contact whether or not it was intended. The experiment that separates them exists and is cheap - see hyp-the-menin-inhibitor-class-splits-at-val371.
What this entry is not
Not an affinity. No Kd, Ki or IC50 is recorded here, because a contact list and a potency are different objects and this graph already conflates them elsewhere. The compounds' potencies are in their own drug entries.
Not a claim about selectivity. A shared 15-residue core across four chemotypes is what a well-behaved pocket looks like; the divergences are 5-11 residues at the rim, and rim contacts are the ones most likely to differ between a 1.57 A and a 2.60 A structure for reasons of data quality rather than chemistry. DS-1594b's 2.60 A structure is the weakest of the four and it is also the one with the smallest NTD/palm-lobe count (3), which may be a resolution artefact.
Not a statement about the apo pocket. All five footprints are from holo structures; menin's cavity is known to accommodate chemotypes of quite different shape, and no induced-fit analysis was done.
Not independent of ana-q36-menin-residue-axis. The lobe assignment comes entirely from that parse, whose largest stated boundary uncertainty is +/- 11 residues - though not at the boundary that matters here: the palm|fingers seam at 317/318 is the one boundary in that parse that is measured rather than conventional, at +/- 3.

|---|---|
| partner b | drug-revumenib |
| partner b note | one interface, four ligands. `partner_b` names revumenib because the schema takes a single value; ziftomenib, bleximenib and DS-1594b occupy the same cavity and their footprints are in `footprints_4.5A` below. The KMT2A MBM1 peptide footprint is carried here as the comparator, not as a partner - it has its own entry, `interface-menin-kmt2a-mbm1`. |
| motif a | the central cavity of menin, lined by residues 135-371 in O00255 610-residue numbering; 15 residues are contacted by all four compounds and by the KMT2A MBM1 peptide |
| motif b | not applicable - the partners are small molecules |
| interface residues a note | listed here is the 15-residue intersection of all five footprints; the per-ligand lists are in `footprints_4.5A` |
| kd status | NOT RECORDED HERE. This entry is a geometry entry; affinities and cellular potencies belong to the drug entries. |
| method that mapped it | minimum heavy-atom distance, per chain pair, 4.5 A cutoff, computed from deposited coordinates with every menin residue number verified against the UniProt O00255 sequence |
| ligand note | DS-1594b is the chemotype behind enzomenib; 8IG0 is deposited as 'menin in complex with DS-1594b' and the mapping of that compound onto the graph's `drug-enzomenib` entry was not re-verified in this beat, so treat that one link as provisional. |
| druggability | This is the pocket the entire clinical class occupies, so druggability is demonstrated rather than assessed. The measurement that is new here is that the class is NOT uniform on this surface: bleximenib's footprint stops at residue 363 and places 23.8% of its contacts in the fingers lobe, against 43.5-47.6% for revumenib, ziftomenib and DS-1594b. A programme wanting to minimise contact with menin's DNA-repair surfaces has a published chemotype that already does so. |
| shown for fusion | NO for the drug footprints - all four co-crystals are menin plus compound with no fusion protein present, and no structure of menin with any KMT2A fusion exists. The comparator footprint is the KMT2A MBM1 motif (residues 4-15), which IS retained in every KMT2A fusion including KMT2A::AFF1, but 4GQ6 contains a 12-mer peptide and not a fusion protein. |
| absence class | never-measured |
| absence class note | applies to the functional half only: no assay has compared a V371-contacting compound with bleximenib on any gamma-H2A.X, HR or DNA-repair readout. |

- If a clinically meaningful part of the menin-inhibitor effect comes from the fingers-lobe rim rather than from KMT2A displacement, then optimising a next-generation compound purely on KMT2A-displacement potency selects against the very contacts that contribute, and a more potent compound can be a less effective one.
- The converse risk is a toxicity one. Contacting V371 at 2.3-4.3 A in a cell that needs homologous recombination - a normal haematopoietic progenitor, a gut crypt - is an on-target liability that dose reduction does not separate from efficacy, because it is the same molecule in the same pocket.
- Four compounds sharing a 15-residue core means a resistance mutation in that core plausibly cross-resists all four, and this graph already carries `resistance-cross-resistance-between-menin-inhibitors`. Switching within the class after failure is a weaker move than the number of available compounds suggests.
- Bleximenib's smaller footprint is not automatically the safer one. A compound that makes fewer contacts may need higher exposure for the same occupancy, and nothing here measures potency.
- Do bleximenib and revumenib differ in any DNA-damage readout at matched target occupancy? Nothing has been measured. See `hyp-the-menin-inhibitor-class-splits-at-val371`.
- Is the DS-1594b footprint's small NTD/palm-lobe count (3, against 5-8 for the other compounds) chemistry or is it the 2.60 A resolution? Re-deriving the footprint from a higher-resolution structure of the same chemotype would answer it.
- Does the M327I resistance mutation - which this graph records for the class - lie in or near any of these footprints? Residue 327 is not in any of the five contact lists measured here, which is itself worth an entry, since a resistance mutation outside every contact list is an allosteric or folding claim rather than a steric one.
- Does any compound contact W436 or D418, the two SUV39H1-binding-sensitive positions? None of the four does; the nearest published approach is 9.9 A. A compound that did would be a chemical tool for separating menin's SUV39H1 function, and none exists.

`established` for the geometry and nothing else - these are distances in deposited coordinates, which is about as direct as a measurement gets, but a 4.5 A cutoff is a convention and residues at 4.6 A are excluded by fiat. Resolutions differ (1.55-2.60 A) and rim contacts are the least reliable part of the lowest-resolution structure. 9WKU renumbers residues 458-489, which is outside the pocket; its numbering was read back residue-by-residue below 458 and is clean apart from a single engineered position at residue 5. Each footprint is from one deposit; no attempt was made to average over multiple structures of the same compound.
Evidence that argues against this (1)
- A contact list is not a binding determinant. Alanine-scanning would very likely show that most of these 21-26 residues contribute little, and the acidic-shelf contacts specifically are to backbone and side chains at the rim where burial is partial. This entry records what touches what, and nothing about energetics. Huang J et al. 2012
- E2established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.paper
The cavity that all four compounds occupy is the same one that accepts the KMT2A MBM1 motif and the JunD menin-binding motif, established by isothermal titration calorimetry and co-crystal structures showing MLL1 residues 6-25 bind menin at 82 nM with Phe9 nested in a deep hydrophobic pocket formed by the thumb and palm, and JunD residues 27-47 binding the same site.
The same pocket in menin binds both MLL and JUND but has opposite effects on transcription. · Huang J, Gurung B, Wan B, Matkar S, Veniaminova NA, Wan K, et al. · Nature 2012What this evidence cannot show
That paper's pocket description is qualitative - 'formed by the thumb and palm' - with no residue boundaries for either domain anywhere in its main text. The coordinate parse in `ana-q36-menin-residue-axis` puts 10-12 of the small-molecule contacts on the fingers side of the deepest seam in the protein, so the canonical 'thumb and palm' description of the pocket is incomplete by that parse's boundaries. Read full text here via the PMC HTML route.
Evidence that argues against this (1)
- If the coordinate parse's palm|fingers boundary is placed differently - and the one published table of menin domain coordinates would put it near residue 300 rather than 317 - then fewer or more pocket residues fall in the fingers lobe, and the 43-48% figures move. The fingers-lobe fractions are conditional on one parse and should be quoted with it. Nelakurti DD et al. 2020
- E3established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.database
Bleximenib's nearest approach to menin V371 is 10.72 A and to E366 is 8.02 A in 9WKU, whereas DS-1594b reaches V371 at 3.11 A and E366 at 3.67 A in 8IG0; so the clinical menin-inhibitor class is not uniform at the rim residues that begin the gamma-H2A.X motif.
analyses/q36-menin-residue-axis/run.py - minimum heavy-atom distances from menin residues 366, 370 and 371 to bound ligands 9N6 (9WKU) and 7IX (8IG0), computed 2026-09-22 · RCSB PDB, computed 2026What this evidence cannot show
Independently reproduces the corresponding numbers in `ana-q34-menin-surface-geometry` (bleximenib-V371 10.72 A, DS-1594b-V371 3.11 A) from a separately written script, which is a check on the code rather than on the structures - both scripts read the same deposits. A single crystal form per compound; a different crystal form or a solution measurement could place the rim differently, and rim side chains are exactly where that is most likely.
Evidence that argues against this (1)
- Distance to a residue is not evidence that the residue matters. The three compounds that contact V371 and the one that does not have not been compared in any assay that reads out the gamma-H2A.X motif's function, so the structural difference has no measured phenotype attached to it and may have none.
