Hypothesisspeculative confidence 1 of 5: Our own inference or analogy. Not shown to be true.Q32-brca1-hr-licensing

The menin arm and the CTCF arm are not two stories: menin/SETD2/H3K36me3/LEDGF licenses CtIP short-range resection and CTCF/H3K9me/HP1-gamma licenses BRCA1/BARD1-EXO1/DNA2 long-range resection, which are the two consecutive halves of ONE reaction - so a menin inhibitor and an H3K9-axis inhibitor are acting on the same pathway at different steps

also called the two-arm resection convergence · menin and CTCF license one reaction · short-range and long-range resection have separate chromatin licences

Two separate 2026 papers each describe how chromatin tells the cell to trim a broken DNA end, one driven by menin and one by CTCF - and neither paper mentions the other. The trimming happens in two stages, and each paper turns out to describe one of them, which would mean the drug these children take and the chromatin at the gene that breaks are acting on a single pathway.

The same thing, for a scientist

The menin paper independently places its whole cascade on CtIP [E2]. **So the hypothesis is: the two published cascades are two chromatin licences on the two consecutive stages of one nuclease reaction, and the KMT2A field owns both of their top nodes** - menin because it is the drug target, CTCF because it sits on the element that breaks. **What is NOT claimed here, because this graph already holds it.** The proposition that this graph's CTCF arm and its H3K9 arm are ONE arm with CTCF upstream is **already written**, by Q110, as `hyp-the-writer-reaches-the-kmt2a-anchor-only-through-ctcf-and-only-after-the-break`, with a prior of 0.2 and five falsifiers, including the corollary that a resting-state H3K9me3 measurement at the *KMT2A* element is the wrong assay because the cascade is break-triggered. **That entry is correct and this one does not restate it.** What this beat adds to it is evidentiary rather than propositional, and is recorded in `mechanism-ctcf-primes-repressive-chromatin-for-brca1-bard1-at-a-break`: the full cascade below the writers, the system bounds read off the methods, the HP1 paralogue discrimination, the published contradiction with the 2017 CTCF paper, and the pharmacology in which UNC-0638 blocks BRCA1/BARD1 loading. The genuinely **new proposition** is this one: that the menin arm is the other half of the same reaction. **Prior probability: 0.15.** It decomposes. That both cascades are real as published: high, maybe 0.8 each. That both operate in a haematopoietic cell: low and unmeasured - neither paper contains one, and the menin paper's in vivo system is lung. That, given both operate, they are consecutive rather than redundant-parallel: moderate, perhaps 0.4, since the CTCF paper's own discussion calls the recruitment routes parallel and reports non-additive co-depletions, which is equally consistent with a shared ceiling. Multiplying through gives something near 0.15, and the dominant uncertainty is the cell type, not the biochemistry. **If true, three things change.** (1) A menin inhibitor and an H3K9-axis inhibitor given together would be **synthetic** on repair, not independent - and this graph proposes each of them separately, for different reasons, in patients who receive genotoxics. (2) `exp-hr-competence-under-menin-inhibition-in-kmt2a-rearranged-blasts` acquires a second arm it does not have: the CTCF/H3K9 half. (3) The menin-interface hypothesis gains a second, non-transcriptional function for menin that a pocket inhibitor may or may not touch - and the Val371-Gln400 gammaH2A.X motif is **not** the MBM cavity that revumenib occupies.

Where the menin half already sits in this graph, and what it actually rests on

Three existing entries touch the menin-repair link and they are not equally strong. Read in this beat before writing:

  • ana-the-homologous-recombination-machinery-is-menin-bound is SELF-RETRACTED IN PART, by the control its own author ran within the hour. HR genes are menin-bound at 1.76x and ribosome biogenesis at 1.78x; every highly expressed constitutive set is enriched at 1.5-1.8x. The occupancy numbers stand (75 of 116 HR genes menin-bound against 42.7 expected); the pathway-specific inference does not. Nothing in this hypothesis rests on it, and anyone building on it should read its own retraction first.
  • mechanism-ledgf-dna-end-resection-and-homologous-recombination holds the LEDGF-CtIP half independently, citing PMID 22773103.
  • exp-hr-competence-under-menin-inhibition-in-kmt2a-rearranged-blasts is a well-designed five-arm proposal and is not yet run. Its summary_lay says 'Nobody has checked whether the drug blocks the repair.' That sentence needs one qualification - see the next section.
Correction owed to an existing entry: somebody HAS checked, partly

exp-hr-competence-under-menin-inhibition-in-kmt2a-rearranged-blasts states that nobody has checked whether a menin inhibitor blocks DNA repair. Measured this beat:

  • revumenib[tiab] AND "DNA repair"[tiab] returns 0, with a non-empty querytranslation and 'No items found.', against a drug-name operand of 135 records for revumenib OR ziftomenib OR bleximenib OR VTP-50469 OR MI-503. So for the clinical agents the statement is exactly right.
  • But menin[tiab] AND inhibitor[tiab] AND "homologous recombination"[tiab] returns 1: PMID 31590682, 'Co-inhibition of HDAC and MLL-menin interaction targets MLL-rearranged acute myeloid leukemia cells via disruption of DNA damage checkpoint and DNA repair', Clinical Epigenetics 2019. It reports that the HDAC inhibitor chidamide plus the menin-MLL interaction inhibitor MI-3 disrupts the DNA damage checkpoint at CHK1/CHK2 and 'DNA repair likely via homologous recombination (HR), but not non-homologous end joining (NHEJ)', in human MLL-rearranged AML cells in vitro and in vivo 3.

The precise position: HR disruption is reported for the combination, not for MI-3 alone, with a tool compound rather than a clinical agent, in adult MLL-r AML. The experiment proposal is not superseded - its arms 1, 3 and 4 remain unrun - but the sentence 'nobody has checked' should become 'nobody has checked with a clinical menin inhibitor as a single agent; one combination study with MI-3 plus an HDAC inhibitor reports HR-specific disruption'. Reported to the coordinator rather than edited, since that entry belongs to another beat.

Why the two papers did not find each other, and why that is a finding about this graph too

Both are in Nucleic Acids Research, both in 2026, DOIs 10.1093/nar/gkag715 and 10.1093/nar/gkag790. Neither cites the other; the submission dates overlap.

And neither is curated in IntAct. Querying IntAct REST for menin (O00255) returns 137 interactions across 65 distinct molecules and for KMT2A (Q03164) 376 across 173, and none of BRCA1, BARD1, CBX3, KDM5A, EXO1, DNA2, CTCF, RBBP8, SETD2, SUV39H1, SETDB1 or TRIM28 appears in either list - although the spike control passes, with MEN1 and KMT2A each present in the other's list and PSIP1/LEDGF in both 4. So both cascades are measured-not-curated, and every interactome-coverage figure in this graph is structurally blind to them.

That is worth saying plainly: this convergence was invisible to every automated route this project owns. It required fetching two papers and reading them next to each other.

Facts and figures
statementThe menin/gammaH2A.X/SETD2/H3K36me3/LEDGF/CtIP cascade and the CTCF/HP1-gamma/H3K9me/BRCA1-BARD1/SMARCAD1/EXO1-DNA2 cascade are two chromatin licences on the two consecutive stages of a single DNA end-resection reaction - CtIP-dependent short-range initiation and EXO1/DNA2-dependent long-range extension respectively. Consequently, in a cell where both operate, perturbing the two arms should be SUB-additive on resection and on HR efficiency, a menin inhibitor and an H3K9-axis inhibitor are acting on one pathway at two steps rather than on two pathways, and menin has a second, non-transcriptional, damage-conditional function whose surface (Val371-Gln400) is not the MBM cavity that menin inhibitors occupy.

what makes it more than a restatementThis graph already holds, from Q110, that its CTCF arm and its H3K9 arm are one arm with CTCF upstream (`hyp-the-writer-reaches-the-kmt2a-anchor-only-through-ctcf-and-only-after-the-break`). It separately holds the LEDGF-CtIP resection mechanism and the menin/SETD2 experiment proposal. What no entry holds is that these are the SAME reaction at two stages - a claim that becomes visible only when the two 2026 papers are read side by side, which neither paper does because neither cites the other. The claim is mine, from reading both, and is labelled as inference rather than as a statement either paper makes.
why the prior is only 0 15Neither source paper contains a haematopoietic cell. The menin paper's in vivo system is lung carcinogenesis and the CTCF paper is U2OS and HEK-293T with engineered breaks. The convergence itself is my reading of two abstracts and one full text placed side by side; neither paper cites the other and neither claims it. The epistasis evidence in the CTCF paper is non-additivity of co-depletions, which is the weakest form of the argument. And the whole construction requires S/G2 cycling, while the index disease's putative cell of origin is a fetal progenitor of unknown cycling state at the moment of translocation.
localizationchromatin flanking a double-strand break. The locus of interest for this graph is the KMT2A exon-11 CTCF/cohesin element at GRCh38 chr11:118,488,159-118,489,206, within KMT2A at chr11:118,436,456-118,526,832 (Ensembl ENSG00000118058, GRCh38, + strand, fetched 2026-09-22), and its surrounding breakpoint cluster region.
subnuclear localizationNot addressed and not measured. Both cascades are local chromatin events at a break; neither paper makes a nuclear-compartment claim, and nothing has ever placed the KMT2A anchor relative to the lamina, a speckle or the nucleolus.
cell typeThe hypothesis is ABOUT a haematopoietic cell - a CD34+ or B-lineage progenitor - and neither source contains one. That gap is the hypothesis's entire risk and is why falsifier 2 and falsifier 3 are both cell-type tests rather than mechanism tests.
cell stateDNA DAMAGE in S/G2. Both cascades terminate in homologous recombination, which requires a sister chromatid. A quiescent progenitor may run neither.
epigenetic readoutTWO independent chromatin licences on one reaction: H3K36me3 (SETD2, read by LEDGF) for short-range initiation, and H3K9me2/me3 with concomitant H3K4 demethylation (SUV39H1/SETDB1/KDM5A, read by HP1-gamma) for long-range extension. The prediction that distinguishes this from a single linear cascade is that each licence survives depletion of the other arm's sensor - which is falsifier 5.
shown for fusionNO - nobody has looked, in any fusion. Neither source paper involves a fusion protein, a leukaemia cell or the KMT2A locus, and no experiment anywhere has tested the two arms together in any system.

SCORING: if the double perturbation reduces HR efficiency to a value at least 1.5-fold BELOW the deeper single arm, with non-overlapping 95% confidence intervals, the two arms are acting additively and are therefore not consecutive steps of one reaction. Sub-additivity is defined in advance as the double landing within 1.2-fold of the deeper single. Anything between 1.2- and 1.5-fold is recorded as unresolved, not as support.",

Perturbation: revumenib at a clinically achievable exposure, plus a MEN1 knockdown ceiling control. SCORING: if MEN1 KNOCKDOWN (not merely the drug) leaves HR efficiency within 10% of vehicle, with a 95% confidence interval excluding a 20% reduction, then menin does not license resection in the cells this graph is about, and the menin half of this hypothesis is dead regardless of what happens in lung. Design: induce a double-strand break within 2 kb of the element (Cas9 or an integrated AsiSI/FokI site), ChIP for BRCA1, CBX3 and CtIP at 5, 15, 30 and 60 min. SCORING: if NONE of the three reaches a fold-enrichment of 1.5 over a matched chr11 control region 20 kb distal, at any timepoint, in at least three biological replicates, then no licensing cascade operates at this element in a blood cell and the entire construction is irrelevant to this disease however well established it is in U2OS.",
"FALSIFIER 4 - THE TWO ARMS ARE REDUNDANT, NOT SEQUENTIAL. SCORING: if menin depletion and CTCF depletion each reduce resection at the SAME distance by a comparable amount - both reducing the 335 bp and 1,618 bp signals by 60% or more while neither selectively spares the 1,618-to-3,500 bp increment - then both arms act at the short-range step and they are redundant rather than consecutive. The hypothesis specifically predicts a DISSOCIATION between the two distances by arm, and its absence refutes it.",
"FALSIFIER 5 - ONE ARM IS DOWNSTREAM OF THE OTHER, SO THERE ARE NOT TWO ARMS. System: U2OS with laser micro-irradiation or a FokI site, at least three independent experiments. SCORING: if CTCF depletion abolishes H3K36me3 accumulation at the break (reduction of 50% or more in strip intensity relative to siCTL), or menin depletion abolishes H3K9me3 accumulation at the break by the same criterion, then the two chromatin licences are not independently established and the 'two arms, two steps' framing collapses into a single linear cascade - which would be a different and simpler claim than this hypothesis makes."

How this could bite us back
  • If this is true, the two interventions this graph reasons about separately - a menin inhibitor and a G9a/GLP inhibitor - are synthetic on DNA repair, and both would be given to children who are simultaneously receiving etoposide or an anthracycline. Nobody has proposed the combination yet, and the liability should be on record before somebody does.
  • The menin surface that binds gammaH2A.X is Val371-Gln400, not the MBM cavity. A pocket inhibitor might therefore spare this function while a degrader would not - which means the class cannot be reasoned about as a class here, and `risk-menin-inhibitors-treated-as-a-class-in-infant-all` applies with extra force.
  • A hypothesis that makes an existing drug look more dangerous is the kind that gets believed too easily. Its prior is 0.15 and the dominant uncertainty is whether either cascade runs in a blood cell at all - which is falsifier 2 and falsifier 3, and neither has ever been attempted.
Still open
  1. Has H3K36me3 ever been measured at the KMT2A breakpoint cluster region in any cell type? This beat did not search for it, and under this hypothesis it becomes a first-order question equal in importance to the H3K9 measurements this graph has already run.
  2. Do the two papers' groups know about each other? Both are in NAR 2026 with overlapping submission windows and neither cites the other; a single co-immunoprecipitation between menin and CTCF, or between LEDGF and HP1-gamma, would start to test the convergence directly and neither has been reported.
  3. Should IntAct be asked to curate both papers? Both are open-access in PMC with mapped interfaces, and this graph's interactome coverage metrics are structurally blind to both until they are curated.
  4. Does a menin inhibitor alone impair HR in a KMT2A-rearranged blast? The one published measurement is a combination with an HDAC inhibitor, and HDAC inhibition independently impairs HR - so the single-agent arm of `exp-hr-competence-under-menin-inhibition-in-kmt2a-rearranged-blasts` remains the decisive unrun experiment.

The CTCF-directed cascade terminates in long-range resection and explicitly places CtIP-dependent short-range resection upstream of it: CTCF recruits HP1-gamma, KAP1, SUV39H1, SETDB1 and KDM5A to DSBs in U2OS and HEK-293T, licensing rapid BRCA1/BARD1 accumulation, whose failure abrogates EXO1/DNA2 recruitment, end resection and HR; recruitment of SMARCAD1 and EXO1/DNA2 relies on CTCF-dependent early rather than late BRCA1/BARD1; the CTCF-directed HR pathway involves both CtIP-dependent short-range resection and the subsequent EXO1/DNA2-dependent long-range resection; and CTCF coordinates recruitment of CtIP, early BRCA1/BARD1 and BRCA2 through multiple parallel routes that are sequentially linked in function, with double or triple co-depletion of CtIP, HP1-gamma, BRCA1 or BRCA2 not further aggravating resection or HR beyond single depletion.

    What this evidence cannot show

U2OS reporter derivatives and HEK-293T only; no haematopoietic cell, no fusion, no KMT2A locus. The sequential model is an interpretation laid over a recruitment architecture the paper itself calls parallel, and the epistasis rests on non-additivity of co-depletions in supplementary figures S8-S10. This paper says nothing about menin, SETD2, H3K36me3 or LEDGF. DOI taken from PubmedData/ArticleIdList inside PubmedData only.

Evidence that argues against this (1)
    • Non-additivity of co-depletions is equally consistent with a shared assay ceiling or with incomplete knockdown as with a single pathway, and the paper's own discussion describes 'distinct parallel routes, rather than a single epistatic linear pathway'. So the paper's sequential reading is the weakest-supported part of it, and it is exactly the part this hypothesis builds on. Hwang SY et al. 2026
  2. E2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper

The menin cascade terminates on CtIP, the short-range resection nuclease: menin directly recognises histone H2A.X via its Val371-Gln400 motif with the interaction markedly promoted by DNA damage; SETD2 is recruited to damage sites by menin and catalyses H3K36me3 reprogramming at local chromatin; LEDGF reads the H3K36me3 marker and further recruits CtIP as an effector to perform DNA end resection, ultimately activating the RPA2/Rad51 pathway; genetic ablation of Men1 resulted in spontaneous lung carcinogenesis accompanied by severe genomic instability; and restoring H3K36me3 via pharmacological intervention rescued impaired HR repair in Men1-deficient cells.

    What this evidence cannot show

Abstract read and the identifiers fetched fresh from efetch in this beat; full text NOT read here. The in vivo system is a Men1-ablation LUNG carcinogenesis model - not haematopoietic, not KMT2A-rearranged, and a germline ablation rather than a pharmacological inhibition. The abstract does not state the cell lines used for the mechanistic work. This paper says nothing about CTCF, HP1, H3K9 methylation, BRCA1/BARD1 or EXO1/DNA2. It is already cited in this graph on three entries and is used here only for the convergence, which is an inference and not a claim either paper makes.

Evidence that argues against this (1)
    • Menin's best-characterised role in this disease is a chromatin-scaffold function at transcribed loci, and menin binds active promoters broadly - this graph's own analysis found HR genes menin-bound at 1.76x against ribosome biogenesis at 1.78x, i.e. indistinguishable from generic housekeeping enrichment. A damage-conditional gammaH2A.X contact is a genuinely different claim, but any occupancy-based support for 'menin is an HR protein' has already failed its control here. Oncofusion Knowledge Graph et al. 2026
  3. E3moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper

HR competence under a menin-MLL interaction inhibitor HAS been measured once, in combination and with a tool compound, and the answer was that repair is disrupted: in human MLL-rearranged AML cells, the combination of subtoxic doses of the HDAC inhibitor chidamide and the menin-MLL interaction inhibitor MI-3 displayed highly synergistic anti-tumour activity in vitro and in vivo but not in cells without the genetic aberration; combined treatment led to apoptosis with loss of mitochondrial membrane potential and increased ROS, and disrupted the DNA damage checkpoint at the level of CHK1 and CHK2 rather than their upstream kinases ATR and ATM, as well as DNA repair likely via homologous recombination but NOT non-homologous end joining. Separately measured in this beat: revumenib[tiab] AND "DNA repair"[tiab] returns 0 with a non-empty querytranslation and 'No items found.', against 135 records for the drug-name operand revumenib OR ziftomenib OR bleximenib OR VTP-50469 OR MI-503.

    What this evidence cannot show

Abstract read; full text not fetched. The HR disruption is attributed to the COMBINATION of chidamide and MI-3, not to MI-3 alone - the abstract's single-agent statement concerns RNA-seq gene-expression changes, not a repair assay - so this does not establish that a menin inhibitor alone impairs HR. MI-3 is a tool compound, not revumenib, ziftomenib or bleximenib. The system is ADULT MLL-rearranged AML cell lines, not infant KMT2A::AFF1 B-ALL. The phrase 'likely via homologous recombination' is the authors' own hedge. And the combination also generates ROS and collapses mitochondrial membrane potential, either of which could produce an apparent repair deficit.

Evidence that argues against this (1)
    • Because HDAC inhibition alone is well known to impair homologous recombination by downregulating HR gene expression, a chidamide-plus-MI-3 combination cannot attribute the HR deficit to menin inhibition. This is a combination result and reads here as a reason to run the single-agent arm, not as evidence that a menin inhibitor impairs repair. Ye J et al. 2019

Both cascades are absent from the interaction database this graph joins against, and the check was spike-controlled. IntAct REST findInteractions returns 137 interactions across 65 distinct molecules for menin (O00255) and 376 across 173 for KMT2A (Q03164) on 2026-09-22; searching both molecule lists for BRCA1, BARD1, CBX3, CBX1, CBX5, KDM5A, EXO1, DNA2, CTCF, RBBP8, MRE11, NBN, PALB2, BRCA2, SMARCAD1, TRIM28, SUV39H1, SETDB1 and SETD2 returns NONE. The spike control passed: MEN1 appears in KMT2A's list (16 records) and KMT2A in menin's (15), and PSIP1/LEDGF appears in both.

    What this evidence cannot show

The REST endpoint was used rather than PSICQUIC, per rule 93. Processed-chain identifiers were NOT queried separately - KMT2A's taspase1 fragments file their interactions under their own accessions and were not fetched - so these are floors. This measures IntAct's curation, not biology: both 2026 papers report direct, interface-mapped contacts and neither is curated, so both are measured-not-curated and no IntAct-derived coverage figure in this graph can see either.

Evidence that argues against this (1)
    • A curation gap presenting as a biological absence is the failure rule 93 exists for. The correct reading of this row is 'IntAct has a backlog', and it should never be cited as evidence that menin does not contact the repair machinery - the menin paper reports exactly such a contact with a mapped motif. The interval and the locus this hypothesis is scored against are verified rather than recalled: KMT2A is HGNC:7132, Ensembl ENSG00000118058, UniProt Q03164, cytoband 11q23.3, and its GRCh38 coordinates are chromosome 11, 118,436,456 to 118,526,832, on the plus strand, biotype protein_coding.

    What this evidence cannot show

The Ensembl id was resolved through HGNC's single primary ensembl_gene_id rather than through a live multi-mapping resolver, per the standing rule on symbol-to-Ensembl joins. The exon-11 CTCF element coordinates quoted elsewhere in this entry (GRCh38 chr11:118,488,159-118,489,206) are taken from this graph's existing `hyp-the-writer-reaches-the-kmt2a-anchor-only-through-ctcf-and-only-after-the-break` and were NOT independently re-derived in this beat - they are cited as the graph's own working interval, and a beat scoring falsifier 3 should re-verify them against `genome-kmt2a-exon-11-ctcf-site`.

Evidence that argues against this (1)
    • This graph records THREE different exon spans for the same 8.3 kb breakpoint cluster region - intron 7 to exon 13 in DCAL numbering, exons 5-11 in historic numbering, and exons 8-14 in PMID 37788669 - so any falsifier phrased in exon coordinates rather than genomic ones is unscoreable. That is why falsifier 3 above is stated in GRCh38 base pairs. Q102-h3k9-rearrangement-brake 2026
