Hypothesisspeculative confidence 1 of 5: Our own inference or analogy. Not shown to be true.Q117-gained-fusion-occupancy

Menin inhibition removes the fusion from its strongest sites without relocating it to a new programme, and PRC1.1 fills in only where the eviction is complete - so the drug's chromatin action is subtraction plus local substitution, not redistribution

also called Q117 eviction-without-redistribution · subtraction plus local substitution

The menin drug appears to take the fusion protein off the DNA and leave it nowhere in particular, while a repressive complex moves into the vacated spots. If that is right, the drug is simpler and safer than the alternative, in which the fusion would move somewhere new that nobody is watching.

The same thing, for a scientist

**Statement.** Pharmacological disruption of the menin-KMT2A interface reduces fusion occupancy at the fusion's own sites by roughly five-fold in relative enrichment terms, and the small set of sites that rise into the top of the treated distribution is low-amplitude, gene-poor and functionally incoherent. Where eviction is most complete, PRC1 (RING1B, BCOR) occupancy rises; where it is partial, it does not. **The fusion is therefore subtracted rather than moved, and the vacated territory is locally substituted.** **Origin: data-pattern**, from the first gained-occupancy analysis run on GSE260742 [E1]. Enrichment at the fusion's top-0.1% bins falls 15.9x -> 3.0x; 92.3% of those bins lose within-sample rank; the pre-registered gain criteria fire on 52 bins whose amplitude tops out at 11x the genome median against real peaks at 12-215x, with 16 of 52 having no gene within 20 kb and no Hox, Meis, Pbx or myeloid transcription factor among the rest. RING1B rises 1.38x in the most-evicted quartile and 0.81-0.88x elsewhere; at the locus level it rises 16.4x at Meis1, 7.5x at Jmjd1c and 3.6x at Six1, which are three of the four loci where the fusion falls furthest. **Prior probability: 0.75**, raised from 0.55 on 2026-09-23 when the CpG-island falsifier was run and did not fire; the original figure is kept in `data.prior_probability_note`. The negative half (no redistribution) is well supported here but rests on one species, one partner, n = 1 and an amplitude judgement that overrode a formal pass. The positive half (displacement-coupled PRC1 in-fill) is a post-hoc stratification and is weaker. **The competing hypothesis this must beat** is that the fusion redistributes onto unoccupied unmethylated CpG islands via its retained CXXC domain. That model predicts a coherent, CpG-island-enriched gained set, and this graph records that the fusion occupies only about 20% of available uCpG sites at baseline against 89% for KDM2B - so there is a large free substrate. **That test has now been run and the competing model fails it: 1 of the 52 gained bins overlaps a UCSC mm10 CpG island (1.92%) against a class-matched null of 1.42%, fold 1.35, Fisher exact two-sided p = 0.53, while 806 of the 1,228 fusion-held bins (65.6%) do, against a universe background of 1.62%** [E3]. The gained set does not carry the CXXC signature that the fusion's own sites carry 40-fold over background.

Predictions, in the order they become cheap
  1. The 52 gained bins are not CpG-island-enriched relative to input- and occupancy-matched bins. CONFIRMED, cycle 68: 1 of 52 on an island against a matched null of 1.42%, fold 1.35, Fisher p = 0.53.
  2. A proper peak call with a matched input finds no treated-only peak set at a replicate-based FDR, once the GSE260742 FLAG arm is re-aligned from SRA with the two deposited input BAMs.
  3. The same analysis on human GSE127508 (RS4;11, MOLM13, ML2) gives the same shape: large loss at the strongest sites, no coherent gained set.
  4. H3K79me2 loss under VTP50469 is quartile-graded and tracks the RING1B gain, while under SGC0946 both are flat across quartiles. The samples are in the same series.
  5. In a PCGF1 or BCOR knockout, the fusion is evicted normally but the vacated sites are not silenced, and the programme returns on drug withdrawal. The depositing paper's NTvKO arm is the relevant deposit. CASHED IN CYCLE 88 BY Q125, RECORDED CYCLE 90: PARTLY REFUTED AND PARTLY CONFIRMED, RUN IN CYCLE 88 (Q125). Original: "In a PCGF1 or BCOR knockout, the fusion is evicted normally but the vacated sites are not silenced, and the programme returns on drug withdrawal." SCORED: only the SILENCING clause, only for PCGF1, only in murine MLL-AF9 (GSE260742, cell line MLLAF9, myeloid, blood, taxid 10090), only at 2 kb resolution on the FLAG-defined top-0.1% set of U_m (1,228 bins), 500 nM VTP-50469 48 h against DMSO 72 h. (1) THE PREMISE ABOUT THE CONTROL IS CONFIRMED AND HAD NEVER BEEN MEASURED: in a normal cell the vacated sites ARE silenced, and the effect is graded by eviction depth - across Q117's four eviction quartiles the H2AK119ub share ratio runs 1.4450/1.1483/1.1238/1.0630 (paired) and 1.0151/0.9063/0.8878/0.8584 (rep2), H3K27me3 2.0007/1.5120/1.1304/0.9780, all Spearman +1.000 against eviction depth, while H3K4me3 runs 0.9491/1.1298/1.1761/1.2025, Spearman -1.000, against DMSO-decile-matched nulls flat to within 0.007. (2) THE CLAUSE AS WRITTEN IS REFUTED FOR THE PCGF1 KNOCKOUT: the vacated sites are STILL silenced there, just LESS - H2AK119ub at the most-evicted quartile 1.4450 -> 1.1325 and 1.0151 -> 0.8842, H3K27me3 2.0007 -> 1.0134 - and the knockout's residual gain is still eviction-graded (Spearman +1.000, paired). The correct statement is ATTENUATED, NOT ABOLISHED, which is what a PCGF1 knockout should look like when the antibody (NEB 8240S) reads H2AK119ub from any PRC1 and PCGF1 is one of six PCGF paralogs. (3) AGGREGATED over all 1,228 bins the same comparison is UNDECIDED (|R_KO - R_NT| = 0.0813 against thresholds of 0.0584 and 0.2089) and the control's own aggregate effect is 1.0383, i.e. essentially nothing - the gradient is what carries the result and the aggregate averages it away. (4) NOT SCORED: 'the fusion is evicted normally' - no FLAG, MLL1 or MENIN track exists in the NTvKO arm by title, although GSM8123407-412 carry ChIP_FLAG filenames AND a ChIP_FLAG string in their own TDF headers while being titled H2AK119ub, so this clause MAY be reachable from this deposit and the channel could not be settled. (5) NOT SCORED AND UNREACHABLE FROM THE WHOLE SERIES: 'the programme returns on drug withdrawal' - no washout arm exists in any of the 158 records. (6) NOT SCORED: 'or BCOR' - the series' only genetic perturbation is the PCGF1 knockout. RESIDUAL CAVEATS: no spike-in, so every number is a within-sample share blind to uniform change; VTP is 48 h against a 72 h vehicle so every ratio is a lower bound; the knockout is one guide, one clone, no rescue and no deposited PCGF1 measurement; and no transcriptional readout exists for these cells, so 'silenced' means two repressive marks up and one active mark down. What would make this hypothesis dangerous if it is wrong

If the fusion does redistribute and the gained sites are simply below the detection floor of an unnormalised n = 1 browser track, then a menin inhibitor lays down a new occupancy pattern that no response criterion would detect, in a patient who is being called a responder. The asymmetry matters: a false 'no redistribution' closes the question, and nothing would reopen it, because no beat would be dispatched to find the counter-example. That is the failure mode this project has documented for stale numbers that conclude 'so we do not need to work on X', and it is why the falsifiers below are written to be scoreable and cheap.

Facts and figures
statementA menin inhibitor subtracts the KMT2A fusion from its own strongest chromatin sites without relocating it to a coherent new programme, and PRC1 (RING1B, BCOR) occupancy rises specifically where the subtraction is most complete.

NOT YET RUN. **AMENDED 2026-09-23 (cycle 77), BEFORE RUNNING, TO REMOVE A THRESHOLD AMBIGUITY - the criterion is NOT relaxed or tightened, it is made reading-independent.** As written, 'more than 200 treated-only peaks' is a bare count with no denominator: MACS2's total yield depends on read depth, the q cutoff and the input, none of which this clause fixes, so 200 could be 0.2% or 20% of the call and the verdict would differ. A corpus sweep this cycle (`analyses/count-threshold-transferability/`) found this is the ONLY live instance of that defect in any scored criterion in the graph. **SCORE IT ON BOTH CLAUSES AND REPORT BOTH: (a) more than 200 treated-only peaks at q < 0.05, AND (b) treated-only peaks exceeding 5% of the DMSO peak count in the same call.** The 5% figure is chosen to match the intent of the original number rather than to preserve its arithmetic: at Q117's own observed scale the gained set was 52 bins against 1,228 held (4.2%), so a redistribution worth the name should clear 5% of the DMSO call. **If (a) and (b) disagree, the peak arm is UNDECIDED and says so - it does not get to pick the clause that fires.** Report the DMSO peak count with the result either way, because without it neither clause can be re-scored by anyone else.",

RS4;11, MLL1n ChIP, VTP-50469 versus DMSO at day 3, 2 kb bins, hg19, universe 1,389,514. **THE GAINED SET'S MEDIAN ENRICHMENT IS 15.276-FOLD OVER THAT TRACK'S GENOME MEDIAN, AGAINST THE 8-FOLD THRESHOLD THIS FALSIFIER SET - SO AS WRITTEN, IT FIRES**, on 53 bins that also reproduce in MOLM13 at the same coordinates (1.7716, input-corrected 1.7516, against a class-matched null of 1.0134 over 2,000 draws, one-sided p = 5.0e-4, MOLM13 input flat at 1.0115). **BUT THE CONSEQUENT - 'the index fusion does redistribute' - IS NOT LICENSED BY THE REAGENT THIS FALSIFIER CHOSE, AND THE SAME BEAT IS WHAT ESTABLISHED THAT.** MLL1n is Bethyl A300-086A, an MLL1 N-TERMINUS epitope retained in the fusion, so it reads fusion and wild-type MLL1 together; Q118 measured the masking at D = 3.54x and 4.00x (MENIN 0.1999-0.2560 versus MLL1-N 0.7996-0.9069 at the same bins). Worse for the inference: **the MLL1-N channel is barely evicted at all** - held share ratio 0.9069, per-bin median 0.8196, only 18.7% of held bins below 0.5 - so 'gained' bins in that channel are not the vacancy-and-relocation this hypothesis is about. **IN THE CHANNEL THAT IS ACTUALLY EVICTED, THE FALSIFIER WOULD NOT FIRE: THE MENIN GAINED SET'S MEDIAN ENRICHMENT IS 5.058-FOLD, BELOW THE 8-FOLD THRESHOLD** (menin held share ratio 0.1999, 91.51% losing rank). **THEREFORE THE PRIOR IS NOT MOVED.** Firing a falsifier whose consequent its own reagent cannot support is not evidence about the fusion, and lowering the prior on it would import a wild-type MLL1 signal as a fusion result. What this outcome does establish is that THIS FALSIFIER WAS MIS-SPECIFIED AT WRITING: it named a non-fusion-specific antibody for a claim about the fusion, and no number from that antibody could ever have settled it. The replacement is `exp-q118-a-tagged-kmt2a-aff1-chip-in-rs4-11-under-vtp-50469`, whose decisive form is a share ratio below 0.35 at the tag's own top 0.1%. How this could bite us back
  • If eviction without redistribution is correct, the clean pharmacology also means there is no new occupancy pattern to monitor, so resistance will not announce itself in a ChIP-based assay. It would have to be detected transcriptionally or by MEN1 sequencing, and a programme built around occupancy pharmacodynamics would be blind to it.
  • The substitution half predicts that PRC1.1 integrity is required for durable benefit. BCOR and PCGF1 loss-of-function are recurrent in myeloid malignancy, so a subset of patients would be predicted to evict normally, respond transiently and relapse on withdrawal - and nothing in current practice stratifies for it.
  • A hypothesis whose negative half closes a question is the most dangerous kind in this project's own record. If 'the fusion gains nothing' is accepted, no future beat will look for the gained set, and the falsifiers above are written to be cheap precisely so that acceptance does not become permanent.
Still open
  1. The CpG-island falsifier was run in cycle 68 and did not fire (1/52 on an island against a matched null of 1.42%). What remains open is whether a redistribution of a few hundred LOW-occupancy islands would have been visible at all in a 52-bin set from an n=1 track - the test bounds a large redistribution and not a small one.
  2. Does the fusion's own abundance change under the drug? Every occupancy statement in this hypothesis is ambiguous between displacement and depletion until an immunoblot is read.
  3. If the fusion is subtracted without relocation, where does the protein go - degraded, or nucleoplasmic and inert? Nothing in this beat or in the source paper addresses the non-chromatin pool.

  1. E1moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset

In murine MLLAF9 under VTP50469, fusion enrichment at its own top-0.1% bins falls from 15.9-fold to 3.0-fold over the track median, the formally gained set is 52 bins topping out at 11-fold with 16 of 52 intergenic and no leukaemia programme genes, and RING1B rises only in the most-evicted quartile.

    What this evidence cannot show

n = 1 per antibody per condition; murine MLLAF9 with a FLAG-tagged fusion, not human KMT2A::AFF1; all statistics are within-sample because no spike-in scale factor is recoverable; the quartile stratification is a recorded deviation from the pre-registration; the gain call itself passed its pre-registered threshold by two bins and failed it before an unrelated blacklist deviation.

Evidence that argues against this (1)
    • The pre-registered criteria said GAIN and this hypothesis says no meaningful gain. That override is a judgement about amplitude and identity, neither of which was pre-registered as a criterion. A reader who weights the formal criteria above the judgement would draw the opposite conclusion from the same numbers, and that reading is not unreasonable. Iqbal Lab oncofusion knowledge graph 2026
  2. E2moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset

The competing redistribution model has a concrete substrate: the fusion occupies only about 20% of available unmethylated CpG sites at baseline against 89% for KDM2B in the same cells, so a CXXC-driven relocation has somewhere to go.

    What this evidence cannot show

Taken from an existing graph entry rather than from the primary source, and the underlying measurement is in SEM cells (human, KMT2A::AFF1), not in the murine MLLAF9 system this hypothesis was built on. The 20% and 89% figures were not re-fetched in this beat and should be re-checked before being used as a quantitative premise.

    • If the free uCpG substrate is largely in closed or nucleosome-occluded chromatin, the fact that the fusion does not occupy it at baseline may be the reason it cannot occupy it after eviction either - in which case 'no redistribution' is a statement about accessibility rather than about the drug, and would not generalise to a system with a different methylome. One of the 52 VTP50469-gained bins overlaps a UCSC mm10 CpG island against a class-matched null rate of 1.42%, while 806 of the 1,228 fusion-held bins do - so the gained set lacks the biochemical signature of CXXC-driven fusion binding.

    What this evidence cannot show

A 2 kb bin is larger than most CpG islands, so every rate quoted is inflated equally and only the contrast is meaningful. cpgIslandExt is a sequence annotation and not a methylation measurement in these cells. n = 1 per condition. The test bounds a LARGE redistribution; a few hundred low-occupancy islands gaining a little signal each would not appear in a 52-bin set.

    • The fusion's held set is CpG-island-dominated partly because ChIP peaks and CpG islands both concentrate at promoters, so the 40-fold contrast overstates how specifically CXXC-driven it is. The surviving claim is only that the gained set does not resemble the held set on this property. UCSC Genome Browser 2026
