Fifth explanation for the Fanconi signal: it runs through menin binding FANCD2, not crosslink repair — tested, refuted, prior 0.07
also called menin-FANCD2 bridge hypothesis · fifth FA explanation
This graph has found that KMT2A-rearranged leukaemia cells depend unusually heavily on the Fanconi DNA-repair genes, and four explanations for why have all failed. A fifth was proposed — that the link runs through menin physically holding one Fanconi protein, FANCD2 — and this entry states it precisely enough to be killed, and then reports that it has been.
The same thing, for a scientist
**Statement.** The KMT2A-selective Fanconi dependency measured in this project reflects a physical menin-FANCD2 association rather than a requirement for interstrand crosslink repair; menin's FA-module co-dependency (r = 0.670) is the trace of that association, and a menin inhibitor should therefore perturb FA-module function. **Prior probability 0.07, and the hypothesis is recorded as REFUTED at the FANCD2 level.** It was written at 0.12 and lowered during the cycle when its last quantitative support was withdrawn. What ever raised it above negligible was three things: MEN1 is the **single best correlate of FA-module dependency across 54 leukaemia lines, r = 0.670**, surviving removal of all KMT2A-rearranged lines (0.486) and lineage-by-fusion residualisation (partial r = 0.506) [E1]; a 2003 co-immunoprecipitation reports menin binding FANCD2, gamma-irradiation-enhanced [E2]; and a dependency triage returned FANCD2 as selective at -0.153 [E7]. **The third leg is gone**: the permutation null the triage had skipped gives **p = 0.1241** over 50,000 two-sided label permutations, with nothing in its shortlist surviving Bonferroni across 254 genes [E7]. What kills the rest is heavier. The one study designed to ask whether MEN1 and FANCD2 work together found **different mutation spectra and no modifier interaction** [E3]. **FANCD2 is the weakest FA gene in the very scan the hypothesis is meant to explain** — d = -0.150, rank 411 of 8,269, p = 0.071, against FANCI at rank 15 [E4] — which is close to fatal on its face: a bridge built on FANCD2 should make FANCD2 the *strongest* member. Two decades of menin AP-MS and BioID have never recovered FANCD2 [E5]. **What is not refuted is the complex-level Fanconi signal**, which was measured on a different unit and is untouched: open at the complex level, closed at the FANCD2 level.
What would have to be true
Five things, in descending order of how easily each could be checked.
- Menin and FANCD2 associate in a human haematopoietic cell, not only in mouse embryonic fibroblasts. Never tested.
- That association is functional — losing it changes something FANCD2 does (foci, chromatin loading, monoubiquitination kinetics, checkpoint timing). Never tested in any cell type.
- The association involves the MBM pocket, or some surface a menin inhibitor perturbs. Otherwise the hypothesis has no pharmacological consequence and cannot explain anything about revumenib. Never tested; the only structural handle is the curated sufficient region menin 214-390 (
interface-menin-fancd2). - The FA-module dependency in KMT2A-rearranged cells depends on menin, i.e. the FA requirement should collapse in a MEN1-null background or under saturating menin inhibition. Never tested.
- The effect concentrates on FANCD2 and the ID2 module. It does not: the graph's own measurement puts the signal in the ubiquitin-transfer module (FANCF, FANCL, UBE2T, FANCA, FANCG, FAAP100) with the ID2 substrate weak 4.
Point 5 is already false as stated, which is why the prior was set at 0.12 and not 0.35, before the permutation null took it to 0.07.
The one number that keeps it alive, and how much weight it can bear
MEN1 correlating with FA-module dependency at r = 0.670 [0.490, 0.795], surviving removal of the KMT2A-rearranged lines at 0.486 [0.218, 0.686] and lineage-by-fusion residualisation at partial r = 0.506 [0.274, 0.683], with an ACTB control at 0.096 and -0.034 respectively 1.
That is a well-controlled correlation and it is the only positive evidence for any menin-Fanconi link that was generated in this decade. But it is a correlation of dependency profiles, and there is at least one boring reading that fits it perfectly and requires no menin-FANCD2 contact at all: MEN1 is the deepest selective dependency in this panel (1st of 8,269 on raw effect), and lines that are deeply menin-dependent are KMT2A-rearranged, and KMT2A-rearranged lines are FA-dependent. Residualising on KMT2A status is meant to break that chain, and partially does — but a graded, continuous "how fusion-driven is this line" variable is not captured by a binary label, and the residual correlation is exactly what such a variable would produce.
So: the correlation is real, it is not obviously an artefact, and it does not distinguish menin binds FANCD2 from menin-dependence and FA-dependence are two readouts of the same underlying state. The second is the null and it has not been excluded.
Why the prior is 0.07 and not zero
Three things stop it going to zero, and none of them is a dependency number.
The 2008 negative is a fly modifier screen, and its authors said so: with MEN1 loss producing no eye phenotype of its own, they could not evaluate epistasis 3. It is the best test that exists and it is not a definitive one.
The surviving alternative is specific, not a hedge. The same authors proposed that menin and FANCD2 might act together in the IR-induced S-phase checkpoint rather than in crosslink repair 3. FANCD2's checkpoint function runs through ATM phosphorylation of Ser-222, a modification independent of the K561 ubiquitin switch that defines canonical FA repair (gene-fancd2). A checkpoint-arm interaction would be invisible to every assay in the 2008 paper and to every FA-pathway assay in common use. It is a real, narrow, testable version of the hypothesis and nobody has tested it in eighteen years.
A menin-inhibitor-to-DNA-repair link already exists in the right disease. Combining an HDAC inhibitor with the menin-MLL inhibitor MI-3 in MLL-rearranged AML disrupts the DNA damage checkpoint at CHK1 and CHK2 and impairs homologous recombination, selectively in MLL-rearranged cells 6. That is not evidence for the FANCD2 bridge — the paper never looks at FANCD2, and a combination effect is not a menin effect — but it establishes that menin-MLL inhibition and the damage response are not orthogonal in this disease, and it is the nearest thing to a positive control the hypothesis has.
Verdict as of this cycle: refuted at the FANCD2 level, and the complex-level signal is untouched
The bridge, as a crosslink-repair mechanism, is dead. It was tested in 2008 and failed, the failing test is now in the graph (mech-men1-and-fancd2-act-in-distinct-crosslink-repair-processes), and the internal DepMap data independently put the selectivity signal in the ubiquitin-transfer module rather than in the ID2 effector menin actually binds.
The third leg has also gone. A dependency triage reached FANCD2 through the MEN1 bait at a difference of -0.153 and looked like weak corroboration. The permutation null that triage had skipped gives p = 0.1241 over 50,000 two-sided label permutations, with nothing in its shortlist surviving Bonferroni across 254 genes. Two independent computations now put FANCD2 outside significance 4. The prior is lowered from 0.12 to 0.07 on that basis, and the hypothesis is recorded as refuted rather than merely improbable.
What is NOT refuted. The complex-level Fanconi result - the FA ubiquitin ligase complex ranking 2nd of 719 Complex Portal complexes, median member rank 125 against a uniform expectation of 8,864 - was measured on a different unit and is unaffected. A set of genes can move together in a way no single member does alone. Open at the complex level, closed at the FANCD2 level is the correct summary, and refusing to let the gene-level negative close the complex-level question is as important as refusing to let the bridge stand.
A narrow residue survives: menin and FANCD2 in the S-phase checkpoint, which the 2008 authors proposed and nobody has examined in eighteen years. It is worth one experiment, not a programme.
The honest summary for the ledger is that the Fanconi signal now has five tested explanations and five failures, and the fifth failed faster and more cheaply than the previous four because the refuting paper already existed and nobody in this project had found it.
| statement | The KMT2A-selective Fanconi dependency reflects a physical menin-FANCD2 association rather than a requirement for interstrand crosslink repair, and a menin inhibitor should therefore perturb FA-module function in KMT2A-rearranged cells. |

| verdict this cycle | REFUTED at the FANCD2 level. The crosslink-repair form of the hypothesis is killed by PMID 18258493 and by the graph's own module-versus-effector discrepancy; the dependency number that formed its third leg does not clear a permutation null (p = 0.1241, 50,000 permutations); and the complex-level Fanconi signal, which is untouched by any of this, therefore remains real and unexplained. A narrow S-phase-checkpoint form survives untested and is worth one experiment, not a programme. |

- If the hypothesis were true it would be bad news for menin inhibitors, not good: the drug would be partially disabling a tumour-suppressor repair pathway in a child who will live for decades.
- It would also undercut the clean-probe assumption. Every inference of the form 'revumenib did X, therefore the KMT2A axis does X' weakens if menin has substantial function through a DNA-repair partner.
- Conversely, if it is false — which is where the evidence points — then the Fanconi signal remains unexplained and the project should say so rather than adopt a fifth explanation it cannot defend.
- Does endogenous menin co-immunoprecipitate with endogenous FANCD2 in SEM, MV4-11 or MOLM-13? One experiment, one week, and it decides the whole question.
- If the answer is no, what does explain the MEN1-to-FA-module co-dependency of r = 0.670 that survives every confound tested so far?
- Is there a sixth explanation nobody has proposed — for instance that the FA module's selectivity is a transcription-coupled requirement at the fusion's own target loci rather than a repair requirement at all?
- Should the Fanconi thread now be closed as an unexplained but real measurement, rather than kept open for a sixth candidate?

MEN1 is the strongest correlate of FA-module dependency across 54 leukaemia lines at r = 0.670 [0.490, 0.795]; it survives deleting every KMT2A-rearranged line (r = 0.486 [0.218, 0.686] over 43 lines, ACTB control 0.096) and lineage-by-KMT2A-status residualisation (partial r = 0.506 [0.274, 0.683], ACTB control -0.034). In the same panel the aldehyde axis is null (ADH5 r = 0.106, ALDH2 r = 0.051) and the replication-checkpoint axis has the opposite sign to prediction (ATR r = -0.289, CHEK1 r = -0.317).

Co-dependency across 54 immortalised leukaemia lines, none infant-derived. A Chronos-profile correlation measures shared line-to-line variance, not shared mechanism. The residualisation handles lineage and binary fusion status only; a continuous 'degree of fusion dependence' variable would produce the same residual correlation with no menin-FANCD2 contact anywhere.

- MEN1 is the deepest selective dependency in this panel (1st of 8,269 on raw effect), so it correlates strongly with many things; being the top correlate of a module is weaker evidence when the gene in question is the panel's dominant axis of variation. The only designed test of whether MEN1 and FANCD2 act together concluded they do not: different mutation spectra, and neither over-expression nor loss of MEN1 modified the crosslink sensitivity of FANCD2 mutants. The authors propose two surviving alternatives - a mammal-versus-Drosophila difference, and joint function in the S-phase checkpoint rather than in crosslink repair.

Eleven KMT2A-rearranged lines against 43 comparators; none infant-derived. Large-scale human interaction proteomics has not recovered FANCD2 as a menin interactor. The BioPlex dual proteome-scale network reports MEN1 interactions with CD226 and ZC3HC1 by anti-tag co-immunoprecipitation and does not report FANCD2; IntAct holds exactly one source publication for the MEN1-FANCD2 pair, the 2003 paper.

Absence from an AP-MS network is weak evidence of absence: BioPlex used HEK293T and HCT116, neither of which has a reason to hold a damage-induced complex, and the 2003 association was reported as gamma-irradiation-enhanced - a condition no steady-state interactome study imposes. This is a consistency argument, not a refutation.
Evidence that argues against this (1)
- The 2003 report itself states the association is enhanced by gamma-irradiation, so an unirradiated steady-state pulldown is arguably the wrong experiment to expect it in, and every large-scale map cited here is unirradiated. Jin S et al. 2003

Combining the HDAC inhibitor chidamide with the menin-MLL interaction inhibitor MI-3 is synergistic against human MLL-rearranged AML cells in vitro and in vivo but not against cells without the rearrangement, and the combination disrupts the DNA damage checkpoint at CHK1 and CHK2 (not their upstream ATR and ATM) and impairs homologous recombination but not non-homologous end joining.

A combination effect is not a menin effect: the DNA-repair phenotype is attributed to chidamide plus MI-3 together, and HDAC inhibitors impair homologous recombination on their own. MI-3 is a tool compound, not a clinical menin inhibitor. The paper never assays FANCD2 or any FA protein, and it is AML, not infant B-ALL.
Evidence that argues against this (1)
