ZC3H8 / Fliz1 - the last little-elongation-complex subunit without an entry, discovered in fetal liver haematopoietic progenitors, and a selective BioID2 bait that reaches KMT2A in K562

also called zinc finger CCCH-type containing 8 · Fliz1 · fetal liver zinc finger protein 1 · ZC3HDC8 · little elongation complex subunit ZC3H8

ZC3H8 is one of four proteins in a small machine that makes the cell's splicing RNAs - and one of the other three is ELL, a gene that fuses to KMT2A in leukaemia. It was originally discovered as a protein switched on in the blood-forming cells of the fetal liver, which is the cell type this project thinks KMT2A::AFF1 leukaemia starts in.

The same thing, for a scientist

ZC3H8 (HGNC:30941, previous symbol **ZC3HDC8**, alias **Fliz1**, ENSG00000144161, UniProt **Q8N5P1**, 291 aa, 2q14.1) carries three tandem C3H1 zinc fingers (191-218, 220-247, 248-271) on a long disordered N-terminus [E4]. It is a subunit of the **little elongation complex (LEC): ELL, ICE1, ICE2 and ZC3H8**, which drives RNA Pol II transcription of spliceosomal snRNA genes at both an initiation step (ICE1) and an elongation step (ELL) [E5], and whose integrity depends on the 7SK snRNP [E6]. This graph already carries `protein-little-elongation-complex`, `gene-ice1` and `gene-ice2`; **ZC3H8 was the one subunit with no entry of its own.** Separately, it enters the interactome on one row: IntAct **IM-30059** (Khoroshkin 2024), **MI:1314 BioID2**, **MI:1060 spoke**, **ZC3H8 bait / KMT2A prey**, MI-score 0.27, host K562 [E1][E2]. **That row is weak and this entry says so** - p = 0.185 under a null holding both margins, i.e. NOT RESOLVED, and KMT2A is recovered by 25 of those 50 baits anyway [E3]. **The reasons to write ZC3H8 are the two the p-value could not supply**: it completes a complex whose other subunit is a KMT2A fusion partner, and its founding paper is a differential-display screen of **murine E12 fetal liver**, where Fliz1 is expressed in discrete foci and in **Lin-/cKit+ haematopoietic progenitors** [E7].

No three-dimensional model is available for this protein, so the map above is the whole picture. That is itself informative: AlphaFold does not model chains this long, and the parts that have been crystallised are held under the entries for the individual domains.

Go deeper
The complex, and why the completion matters

protein-little-elongation-complex exists in this graph for a specific reason: LEC membership is the most likely explanation of ELL's pan-essentiality (DepMap Chronos mean -1.302, 94% of lines depleted) against its SEC-slot paralogue ELL2 (-0.06, 1%), and if that is right then reasoning from ELL is essential to the SEC ELL slot is a target is invalid. That entry names four subunits and the graph had entries for three.

ZC3H8 is the fourth. Hu et al. showed genetically and molecularly, in Drosophila and mammalian systems, that LEC functions in at least two phases of snRNA gene transcription - an initiation step requiring ICE1 and an elongation step requiring ELL 5, and the UniProt nuclear localisation for ZC3H8 is coded to that paper. Egloff et al. then showed the 7SK snRNP - 7SK snRNA, MePCE, LARP7 - acts as a canonical transcription factor with LEC, that all its components are enriched on Pol II-transcribed sn/snoRNA genes, and that depleting 7SK snRNA or LARP7 disrupts LEC integrity 6.

So ZC3H8 sits at a junction this project already cares about from two sides: ELL is the 3' partner of fusion-kmt2a-ell, and 7SK snRNP is the reservoir that controls P-TEFb availability for the super elongation complex.

The interaction row, stated plainly and not inflated

One IntAct row, IMEx IM-30059. Detection MI:1314 proximity-dependent biotin identification (BioID2); expansion MI:1060 spoke; roles MI:0496 bait (ZC3H8) / MI:0498 prey (KMT2A); host taxid:9606(human-k_562); MI-score 0.27, the deposition-wide floor 2.

It is one spoke-expanded proximity row with no orthogonal validation, and the pair null declines to promote it. ZC3H8 recovered 152 preys of the 2,681 in that map - which makes it the 40th of 50 baits by reach, i.e. one of the more selective baits in the panel, against a panel median of 326 preys. KMT2A is recovered by 25 of the 50. Holding both margins, p = 0.185, which under the pre-registered thresholds is NOT RESOLVED: neither promoted nor explained away 3.

Two things this does add that were not on record. First, protein-little-elongation-complex states relationship_to_the_fusion: none - no KMT2A or AFF1 contact. There is now one curated KMT2A contact for a LEC subunit, and it is this row. It is weak, it is proximity in a fusion-free cell, and it does not change that entry's conclusion - but the field as written is no longer accurate and the coordinator should know. Second, K562 is a leukaemia line, which is more than can be said for the HEK293 rows that supply most of this project's TF interactome.

The fetal liver origin, which is the part that would matter if any of it holds

Fliz1 - fetal liver zinc-finger protein 1 - was identified by differential-display RT-PCR on fractionated murine E12 fetal liver cells, in a study explicitly asking which genes drive the expansion and differentiation of fetal haematopoietic progenitors. Its transcript is variably expressed through embryogenesis and in adult tissues, and expression was detected in discrete cell foci in the fetal liver and in Lin-/cKit+ cells; the protein was shown to be targeted to the nucleus 7.

This graph's model of KMT2A::AFF1 initiation is a fetal-liver haematopoietic stem or progenitor cell (cell-type-fetal-liver-hsc), and gene-lin28b carries a 2026 report that human fetal liver CD34+ cells fail to transform on KMT2A::AFF1 induction without LIN28B. A nuclear zinc-finger protein whose founding observation is restricted foci of the E12 fetal liver and Lin-/cKit+ progenitors is, on the face of it, the right cell.

And that is where the honesty has to come in. This is a 2001 mouse differential-display paper with an expression pattern and a GFP localisation, and nothing since has connected Fliz1 to haematopoietic function - ZC3H8[tiab] OR Fliz1[tiab] returns 12 records in all of PubMed 8. The fetal-liver link is a reason to look, not a finding.

Localization, subnuclear compartment, cell type, epigenetics

Subcellular (UniProt): Nucleus, ECO:0000269 experimental, cited to PMID 23932780 - the LEC Molecular Cell paper, which does contain immunofluorescence. This is one of the cases where the ECO-coded citation really is about the fact 45.

Subnuclear (HPA immunofluorescence): nucleoplasm main, with nuclear bodies as an additional location, reliability Supported 9. A nuclear-body call is worth recording for a subunit of a complex that works at snRNA genes, since snRNA gene transcription is spatially organised around Cajal bodies - but HPA's "nuclear bodies" class does not identify which body, and this entry does not claim Cajal.

HPA protein class: Essential proteins; molecular function Repressor, RNA-binding; biological process Apoptosis, Transcription, Transcription regulation 9. DepMap, via this graph's own LEC entry: Chronos mean -0.775, 91% of lines depleted, and a KMT2A-selectivity difference of +0.126 - i.e. broadly required, and KMT2A-rearranged lines are if anything less dependent than others 10.

Epigenetic role: none as a writer, eraser or reader. ZC3H8's connection to chromatin is as part of a Pol II elongation-associated complex at a specific gene class, not as a chromatin enzyme.

Cell type of the interaction observation: K562 (BCR::ABL1 chronic myeloid leukaemia, no KMT2A rearrangement). Cell state: over-expressed BioID2 fusion construct, single isoform per protein, in a proliferating line - limitations the authors state themselves.

Both zeros are genuine - non-empty translation, warninglist reading No items found. Note the third row: PubMed returned "ZC3H8"[Title/Abstract] OR "Fliz1"[Title/Abstract] and dropped ZC3HDC8 without a phrasesnotfound entry in the fields read. The previous approved symbol contributes nothing to any of these searches and a reader should not assume it was queried.

Other fusion families: nobody has looked at ZC3H8 in any of them. What is documented is the complex's connection to ELL, which is the 3' partner of fusion-kmt2a-ell and also occupies the ELL slot of the super elongation complex hijacked by KMT2A::AFF1 - so the complex has an analogy in this project's biology even though the protein has never been studied in it.

How this could bite us back
  • ZC3H8 is depleted in 91% of DepMap lines and its KMT2A-selectivity difference is POSITIVE. Any intervention aimed at it would be a broad-spectrum toxicity with the arm of interest among the less sensitive, which is the worst possible therapeutic shape.
  • If ELL's pan-essentiality really is LEC rather than SEC, then targeting the ELL slot of the super elongation complex risks killing snRNA transcription in every cell in the body - and this entry strengthens the case that the LEC job is real by adding its fourth subunit, so it makes that risk more concrete rather than less.
  • The fetal-liver origin story is exactly the kind of coincidence that hardens into a premise. It is a 2001 mouse expression pattern and nothing more, and if it is cited as support for a developmental model of KMT2A::AFF1 initiation without a functional experiment, this entry will have done harm.
Still open
  1. Is ZC3H8 required for little elongation complex function, or only a member of it? The founding LEC paper assigns the initiation step to ICE1 and the elongation step to ELL and assigns ZC3H8 nothing. A ZC3H8 degron with a nascent snRNA readout would settle a question that has been open since 2013 and would tell this graph whether ELL's pan-essentiality can be attributed to a complex whose fourth subunit may be dispensable.
  2. Does Fliz1/ZC3H8 have any haematopoietic function? Its founding observation is restricted foci of the E12 mouse fetal liver and Lin-/cKit+ progenitors - the compartment this project models as the KMT2A::AFF1 cell of origin - and in twenty-five years nobody has followed it up. A conditional knockout in fetal liver HSCs is the obvious experiment and none exists.
  3. The only functional in-vivo study of a Zc3h8 orthologue reports NF-kB de-repression in zebrafish digestive organs, with no transcription-elongation phenotype. Are the LEC role and the NF-kB role the same activity seen from two directions, or is one of them an artefact of the system it was found in?
  4. Are snRNA genes differentially transcribed in KMT2A-rearranged leukaemia? The LEC-SEC connection runs entirely through ELL, and this graph has argued that ELL's essentiality is about LEC rather than the fusion. Nobody has measured nascent snRNA output in a KMT2A-rearranged line, which is the direct test of whether the ELL slot is doing two jobs at once.

Evidence that argues against this (1)
    • The bait panel is 50 RNA-binding proteins, so a prey resident in the RNA-processing compartment is recovered widely for a compartment reason. KMT2A is recovered by 25 of the 50 and this graph has already traced that breadth largely to its size. source 2026

    What this evidence cannot show

20,000 draws, seed 20260923. The null assumes preys are drawn independently given their degrees, which is false when baits share a complex; that makes it anti-conservative. NOT RESOLVED is an honest non-answer, not a soft promotion - this beat writes ZC3H8 for complex membership and cell of origin, not for this p-value.

Evidence that argues against this (1)
    • A both-margins null rewards selective baits. ZC3H8's relative selectivity (152 preys, 40th of 50) is why its p is as low as 0.185 rather than the 0.70 that the widest bait reaching the same prey receives. Evidence that argues against this (1)
    • Three tandem CCCH zinc fingers are an RNA-binding module. UniProt and HPA both annotate ZC3H8 as RNA-binding, so nuclear residence does not by itself imply a chromatin or transcription-factor role, and the complex assignment is what carries that claim. source 2026

Evidence that argues against this (1)

    • 7SK snRNP is best known in this project as the reservoir that sequesters P-TEFb away from the super elongation complex. What this evidence cannot show

Abstract read; full text not read. This is a 2001 mouse expression study: differential display, in-situ foci and a nuclear-targeting assay. Evidence that argues against this (1)
    • The only functional in-vivo study of a Zc3h8 orthologue reports something unrelated to haematopoiesis: a zebrafish point mutant (H353Q) causes liver, gut and exocrine pancreas degeneration through de-repression of NF-kB-mediated inflammation, rescued by suppressing NF-kB signalling. Antibody-based immunofluorescence in a small cell-line panel, not in haematopoietic cells. HPA's 'nuclear bodies' class does not identify which nuclear body; this entry does NOT claim Cajal bodies despite the snRNA-gene connection, because the data do not say so.

Evidence that argues against this (1)
    • 'Supported' is the middle reliability tier, meaning the localisation is consistent with but not independently confirmed beyond the antibody used. An additional-location call at that tier is the weakest kind of subnuclear statement in the resource. source 2026

In DepMap as recorded by this graph's little elongation complex entry, ZC3H8 has a Chronos mean of -0.775 with 90.8% of lines depleted and a KMT2A-selectivity difference of +0.126, against ELL's -1.302 and 94% depleted, ICE1's -0.773 and ICE2's -0.607.

    What this evidence cannot show

Quoted from an existing entry in this repository and NOT re-fetched from DepMap by this beat, so it carries that entry's release and fetch date, neither of which is recorded there. Rule 83: a DepMap number needs its release. Re-pull before using the figure as a live quantity.

Evidence that argues against this (1)
    • The KMT2A-selectivity difference is POSITIVE (+0.126), meaning KMT2A-rearranged lines are if anything LESS dependent on ZC3H8 than other lines. A broadly required gene with anti-selectivity in the arm of interest is the opposite of a fusion-specific dependency, and that cuts directly against reading the BioID row as functionally meaningful. source 2026
