SBDS - a ribosome-maturation factor whose loss causes a leukaemia-predisposition syndrome, and whose BioID neighbourhood contains AFF1, KMT2A, CDK9, PAF1 and LEDGF

also called Shwachman-Bodian-Diamond syndrome protein · SDS · SWDS · CGI-97

SBDS helps finish building ribosomes; children born with two broken copies get Shwachman-Diamond syndrome and a high lifetime risk of leukaemia. Tagging SBDS and listing its neighbours inside a leukaemia cell turns up AFF1, KMT2A and several proteins this project studies.

The same thing, for a scientist

SBDS (Q9Y3A5, 250 aa) is the cytoplasmic 60S maturation factor that, with the GTPase EFL1, releases eIF6 from the nascent large subunit; biallelic hypomorphic mutation causes **Shwachman-Diamond syndrome**, a marrow-failure and **myelodysplasia/AML-predisposition** disorder [E2][E3]. As a BioID2 bait in K562 it recovers **828 preys - the second-largest neighbourhood in the dataset** - including **AFF1, CDK9, KMT2A, PSIP1/LEDGF, PAF1, ICE1, WDR5, SETD1A, CDC73, RTF1, HCFC1, HDAC1, RUNX1, IGF2BP2 and IGF2BP3** [E1]. The juxtaposition of a leukaemia-predisposition gene with this graph's subject matter is striking and is almost certainly the wrong way to read it: an 828-prey neighbourhood is the largest sampling instrument in the dataset and SBDS's own established biology is cytoplasmic.

Go deeper
Why this is interesting and why it is probably not

The interesting reading. SBDS is one of only four baits that reach AFF1, and it independently reaches KMT2A, CDK9, LEDGF/PSIP1 - the protein that tethers menin-KMT2A to chromatin - and PAF1. A germline leukaemia-predisposition gene whose neighbourhood contains the fusion's two parent proteins and its chromatin tether is the kind of coincidence worth writing down 12.

The deflating reading, which this entry prefers. SBDS's 828 preys are the second-largest prey list among the fifty baits. A neighbourhood that size contains a slice of everything. SBDS's established function is cytoplasmic 60S maturation 3, and the well-supported mechanism of Shwachman-Diamond leukaemia predisposition runs through ribosome stress and clonal selection of TP53 and EIF6 pathway lesions, not through transcription elongation.

The honest position is that the proximity record does not decide between them, and this entry is written at weak confidence for exactly that reason.

What would separate the two readings

A single experiment does it: fractionate before labelling, or use a nucleus-restricted SBDS construct. If the AFF1, KMT2A and CDK9 signal comes from a nuclear pool of SBDS, the coincidence is real and worth pursuing. If it disappears when the cytoplasmic pool is removed, the hits are carry-over from an abundant cytoplasmic bait and the entry should be retired.

Second, and cheaper: does SBDS score in KMT2A-rearranged lines in DepMap, and does it score differently from other 60S maturation factors? If it behaves like its ribosome-biogenesis peers, the ribosome explanation is sufficient.

Retained region

Does this map to a region of AFF1 the fusion retains? No, and not because the reading is incomplete. AFF1 was a PREY here, not a bait, so what was labelled is endogenous full-length wild-type AFF1 in a cell with no KMT2A rearrangement. Proximity labelling biotinylates accessible lysines anywhere on the prey, and the mass spectrometry was not run for site-level biotinylation, so the record carries no positional information. Nothing distinguishes a contact with the AFF1 N-terminus, which KMT2A::AFF1 discards, from one with the C-terminal half it keeps.

subnuclear localizationNUCLEOLUS - A POSITIVE RECORD, CELL-CYCLE-SCOPED AND TRANSCRIPTION-DEPENDENT, AND IT IS ONE OF THE BEST-EVIDENCED SUBNUCLEAR ASSIGNMENTS IN THIS TRANCHE. Human SBDS is ENRICHED IN THE NUCLEOLUS, the major cellular site of ribosome biogenesis, and its NUCLEOLAR LOCALISATION IS DEPENDENT ON ACTIVE rRNA TRANSCRIPTION - i.e. the compartment is not a resting address but a function of ongoing Pol I activity [E_q91_sbds_loc2]. The cycle scoping is explicit: nucleolar in G1 and G2, DIFFUSELY NUCLEAR IN S PHASE [E_q91_sbds_loc1][E_q91_sbds_loc3]. Both halves matter for this graph, which holds localization-nucleolus-kmt2a-fusion and a nucleolar-block beat: a nucleolar protein whose residence depends on rRNA transcription is exactly the kind of marker that moves when a nucleolar stress response is triggered.
localization shown for fusionNO - SBDS has never been localised in, or in the presence of, any KMT2A fusion, in any lineage, and the bound is clean: SBDS[tiab] AND MLL[tiab] = 0 against an operand of 601, and the single SBDS[tiab] AND KMT2A[tiab] record is a two-sibling Shwachman-Diamond exome study in which an incidental de novo germline KMT2A variant (c.10663G>A, p.Gly3555Ser) associated with Wiedemann-Steiner syndrome was found in one sibling - a germline point mutation, not a fusion and not a localisation [E_q91_sbds_loc4]. The one positional fact that connects SBDS to this graph at all remains the BioID2 proximity list, which is not a localisation.

How this could bite us back
  • SBDS is required for ribosome maturation in every cell. Nothing about it is a therapeutic handle; an inhibitor would be a translation poison.
  • The entry's own preferred reading is that the hits are carry-over from the second-largest bait neighbourhood in the dataset. It is filed so a future cycle does not rediscover it and treat it as new.
Still open
  1. Is there a nuclear pool of SBDS in leukaemia cells, and does a nucleus-restricted SBDS construct still label AFF1, KMT2A and CDK9?
  2. Do Shwachman-Diamond patients who progress to AML show any enrichment for KMT2A rearrangement, or is the progression genotype exclusively TP53/EIF6/del(7q)?
  3. Does SBDS score differently from other 60S maturation factors in KMT2A-rearranged DepMap lines? If not, the ribosome explanation is sufficient.
  4. SBDS also recovers IGF2BP2 and IGF2BP3, the RNA-binding proteins this graph already links to MLL-AF4 translation control. Is that the same neighbourhood twice, or two separate coincidences?

    As a BioID2 bait in K562, SBDS (Q9Y3A5) recovers 828 distinct preys - the second-largest prey list among the fifty baits - including AFF1, CDK9, KMT2A, PSIP1, PAF1, ICE1, WDR5, SETD1A, CDC73, RTF1, HCFC1, HDAC1, RUNX1, IGF2BP2 and IGF2BP3.

    What this evidence cannot show

Retrieved from IntAct 2026-09-19. An 828-prey neighbourhood is the second largest in the dataset; co-occurrence within it is very weak evidence about any individual pair. The bait is an overexpressed BioID2 fusion in K562, which carries BCR::ABL1 and no KMT2A rearrangement. SBDS is predominantly cytoplasmic, so subcellular carry-over is the leading alternative explanation and was not controlled for in this analysis.

Evidence that argues against this (2)
    • In the largest human BioID survey (192 baits, HEK293), a prey's bait profile is dominated by subcellular compartment rather than binding. Co-recovery of nuclear proteins by a nuclear bait is what compartment sharing alone predicts. Go CD et al. 2021
    • The founding BioID report describes the reagent as labelling proteins near the bait without binding it; promiscuous labelling of the vicinity is the designed behaviour. Roux KJ et al. 2012

Biallelic mutations in SBDS cause Shwachman-Diamond syndrome, a disorder of exocrine pancreatic insufficiency and bone-marrow failure with predisposition to myelodysplasia and acute myeloid leukaemia.

    What this evidence cannot show

The founding gene-identification paper. It establishes the disease association; it says nothing about AFF1, KMT2A or transcription elongation, and is cited here only to establish that SBDS is a leukaemia-predisposition gene.

Evidence that argues against this (1)
    • Leukaemia predisposition in Shwachman-Diamond syndrome is attributed to ribosome stress and to clonal selection in a failing marrow, a mechanism that requires no contact with the transcription elongation machinery at all. A predisposition gene appearing near AFF1 in a proximity list does not connect the two mechanisms. Méndez-Godoy A et al. 2021

SBDS acts with the GTPase EFL1 in the final cytoplasmic maturation step of the 60S ribosomal subunit, removing the anti-association factor eIF6 from the 60S surface.

    What this evidence cannot show

Evolutionary and functional analysis of the SBDS/EFL1 families; abstract read, full text not read. This establishes a cytoplasmic function, which is the principal argument AGAINST reading the nuclear proximity hits as meaningful.

Evidence that argues against this (1)
    • A dominant cytoplasmic function does not exclude a nuclear pool, and the proximity dataset places the bait's neighbourhood squarely among nuclear proteins including KMT2A and CDK9 - which is either carry-over or a nuclear pool, and the dataset alone cannot say which. UniProtKB Q9Y3A5 (SBDS_HUMAN, primary gene SBDS, 250 aa, read back live 2026-09-21) carries FOUR subcellular location values - 'Cytoplasm', 'Nucleus, nucleolus', 'Nucleus, nucleoplasm' and 'Cytoplasm, cytoskeleton, spindle' - all four with EMPTY evidence lists on the values themselves, but with a substantively cited location NOTE: primarily detected in the cytoplasm and at LOW LEVELS in nucleus and nucleolus (PubMed:17475909, PubMed:19602484); detected in the NUCLEOLUS DURING G1 AND G2 phase and DIFFUSELY DISTRIBUTED IN THE NUCLEUS DURING S PHASE; detected at the mitotic spindle; colocalises with the microtubule organizing center during interphase (ECO:0000269 PubMed:19759903).

    What this evidence cannot show

The structure of this record is the inverse of the usual failure: the VALUES carry no evidence and the NOTE carries all of it. A script reading only location values would find four bare compartments; a script filtering on ECO:0000269 would find nothing at all on this protein - which is the pattern rule 91 describes for KMT2A's fragment comments, appearing here on a different field.

Evidence that argues against this (1)
    • The phrase doing the most work here is 'at LOW LEVELS in nucleus and nucleolus', and it is the phrase most likely to be dropped when this record is summarised. It matters specifically for why this entry exists: SBDS reached this graph as a BioID2 bait recovering 828 preys including AFF1, KMT2A, CDK9 and LEDGF. If the nuclear pool is a minor fraction of a primarily cytoplasmic protein, then a nuclear neighbourhood of 828 is even harder to read as evidence of nuclear function than the entry already says, because a small mislocalised or transiting fraction of an over-expressed biotin ligase can label a large compartment. The localisation record makes the deflating reading of this entry stronger, not weaker. Ganapathi KA et al. 2007

HUMAN SBDS IS ENRICHED IN THE NUCLEOLUS, the major cellular site of ribosome biogenesis, and SBDS NUCLEOLAR LOCALISATION IS DEPENDENT ON ACTIVE rRNA TRANSCRIPTION. Cells from patients with Shwachman-Diamond syndrome or Diamond-Blackfan anaemia are HYPERSENSITIVE to low doses of actinomycin D, an inhibitor of rRNA transcription. The paper also reports that SBDS associates with ribosomal RNA.

    What this evidence cannot show

2007, and the cell systems for the imaging are not fully specified in the abstract; the patient-cell hypersensitivity is a separate experiment from the localisation. Transcription-dependence was shown pharmacologically, which is the standard approach and also the one that cannot separate loss of a binding site from loss of the compartment's integrity.

Evidence that argues against this (1)
    • Transcription-dependent nucleolar localisation is weaker evidence of residence than it sounds, and this project has a direct comparator. Actinomycin D at low dose collapses nucleolar organisation broadly, so 'the signal disappears when rRNA transcription stops' is also what a protein that merely binds pre-rRNA in transit would do - and this same paper reports that SBDS associates with ribosomal RNA. Compare the resting nucleolar fraction of PARP1 recorded in tranche 3, which was quantified at roughly 40% of total protein and leaves on damage: there, a proportion was measured. Here the pool is described only as 'low level', so the nucleolar assignment is qualitative and its transcription-dependence is compatible with cargo binding rather than residency. Immunofluorescence showed SBDS CO-LOCALISING WITH THE MITOTIC SPINDLE, in-vitro binding studies revealed a DIRECT interaction of SBDS with microtubules, and in interphase cells a PERINUCLEAR ENRICHMENT of SBDS was observed co-localising with the microtubule organizing centre (MTOC).

SBDS expression and localization at the mitotic spindle in human myeloid progenitors. · Orelio C, Verkuijlen P, Geissler J, van den Berg TK et al. · PLoS One 2009
    What this evidence cannot show

PLB-985 is a myeloid leukaemia line and the progenitors are normal human marrow; neither is KMT2A-rearranged and neither is B-lineage (rule 73). The spindle and MTOC pools are extranuclear and do not bear on the nucleolar question.

Evidence that argues against this (1)
    • The spindle and microtubule findings pull SBDS's centre of gravity further from the nucleus than the nucleolar result suggests, and the two are usually cited separately. A protein that binds microtubules directly, sits at the MTOC in interphase and is on the spindle in mitosis has a large, structured cytoplasmic commitment; the nucleolar pool is 'low level' by the same record. For this graph's purposes that weakens any reading of the SBDS BioID neighbourhood as a nuclear observation and strengthens the alternative that a microtubule- and MTOC-associated bait samples a broad, abundance-weighted slice of the cell. What this evidence cannot show

Bounded by titles and abstracts (rule 80). One symbol was run; SDS, SWDS and CGI-97 were not, and SDS is unusable bare. The KMT2A variant's pathogenicity rests on in-silico prediction tools in that paper, which the authors state.

Evidence that argues against this (1)
    • This one record is the useful part of the absence rather than an exception to it, because of what it would have done unscreened. A beat tabulating 'SBDS AND KMT2A = 1' without opening the title would have recorded a link between a leukaemia-predisposition gene and this graph's central gene - precisely the striking juxtaposition this entry's summary already warns is the wrong way to read the BioID data - when the actual content is an unrelated germline missense in a developmental syndrome. The entry's existing scepticism about the SBDS-KMT2A adjacency survives contact with the only paper that names both. Boocock GR et al. 2003
