RYBP - the subunit that makes a variant PRC1 complex catalytically active, named by two entries in this graph and never written
also called RING1 and YY1-binding protein · DEDAF · YEAF1 · APAP-1
RYBP is a small protein that sits inside one kind of Polycomb machine and makes it far better at putting a silencing tag on DNA packaging proteins. It matters here because that machine, PRC1.1, is the one a menin inhibitor recruits - and the one whose loss makes the drug stop working.
The same thing, for a scientist
RYBP (Q8N488, **228 aa**, gene_primary RYBP; synonyms DEDAF, YEAF1) is the defining accessory subunit of variant PRC1. It binds RING1/RNF2 in place of the CBX-PHC-SCM module, so RYBP and canonical PRC1 subunits are **mutually exclusive** [E2], and it **stimulates RNF2's H2AK119ub activity** rather than merely associating with it [E2][E4]. RYBP-PRC1 deposits H2AK119ub at target sites **independently of PRC2 and H3K27me3** [E3]. It is a component of the BCOR/PRC1.1 complex, identified in the same 2006 purification that reported BCOR suppressing the transcriptional activity of **AF9**, a common KMT2A fusion partner [E1]. This graph names RYBP in `gene-pcgf1` and `gene-rnf2` as a complex partner and had no entry for it. **The leukaemia literature on RYBP itself is one paper** [E5]: `RYBP[tiab] AND (leukemia OR leukaemia)` returns 1 and `RYBP[tiab] AND (MLL OR KMT2A)` returns **0**, while the identical query shape returns 6 for PCGF1 - so the instrument works and the absence is real.
Why a PRC1.1 subunit belongs in this graph at all
PRC1.1 has become a load-bearing complex in KMT2A-fusion biology from two directions in two years. Menin inhibition induces PRC1.1-dependent H2AK119ub to silence a subset of fusion targets, and loss of PRC1.1 subunits (PCGF1, BCOR) confers menin-inhibitor resistance 6. Both statements are about a complex whose catalytic output RYBP sets 24. A subunit that controls the rate of the enzymatic step in the drug's downstream effector is not a peripheral entry.
The honest qualification is that none of the KMT2A work tests RYBP itself. The resistance screens recovered PCGF1 and BCOR; whether RYBP or its paralogue YAF2 is required for the same effect is untested, and paralogue redundancy between them is exactly the shape that makes a single-gene screen hit look cleaner than it is.
What RYBP does, mechanistically
- It defines the variant complex. Six PCGF-RING1A/B combinations form complexes through association with RYBP or its homolog YAF2, and that association prevents incorporation of CBX, PHC and SCM 2. So 'variant PRC1' is an RYBP-versus-CBX distinction, not a list of accessory proteins.
- It is an activator, not a scaffold. Both RYBP- and CBX-containing complexes compact chromatin, but only RYBP stimulates RING1B toward H2AK119ub1 2, and RYBP/YAF2-dependent stimulation shapes H2AK119ub at Polycomb targets in mouse ES cells 4.
- It works without PRC2. RING1B and H2A monoubiquitylation target closely overlapping sites in wild-type and PRC2-deficient cells, through RYBP-PRC1 3. This is why a PRC1.1-mediated silencing event after menin inhibition need not involve H3K27me3 at all - which matters, because no study measures H3K27me3 under a pharmacological menin inhibitor - the one measurement that exists (PMID 36635503) is in the MEN1-knockout arm.
- It feeds back to PRC2. RYBP-dependent H2AK119ub underpins activity-based communication from PRC1 to PRC2 required for normal H3K27me3 4. So the two marks are coupled through RYBP in the direction opposite to the textbook one.

The last three rows are the finding. RYBP AND (MLL OR KMT2A) returns a clean, correctly controlled zero, and that zero is false as a conclusion: the single paper that does connect RYBP to this disease is reachable only through the spelled-out disease name and through the partner symbol, because its abstract says mixed-lineage leukemia and AF9 and never says MLL or KMT2A 1. And the complex form returns eleven where the subunit form returns zero - brief rule 64 exactly, on a subunit nobody had checked.
Correction 2026-09-20: the H3K27me3 absence is narrower than this entry said
This entry asserted that no menin-inhibitor study in any system reports an H3K27me3 measurement. Read as written that is false, and the counter-example is the paper this graph already cites for the polycomb phenocopy.
Sparbier et al. 2023 (PMID 36635503, Nature Cell Biology, full text PMC7614190) profiled H3K27me3 by CUT&Tag in MEN1-knockout versus control cells, reporting total H3K27me3, H3K4me3, H2AK119Ub, SUZ12 and EZH2 unchanged after MEN1 knockout, and at bivalent non-Menin-bound promoters increased H3K4me3 with reduced H3K27me3 and SUZ12.
The measurement is in the GENETIC arm, not the drug arm. The paper's VTP50469 experiments carry Menin ChIP-seq and RNA-seq and no H3K27me3.
So the defensible statement is the narrow one: no H3K27me3 measurement under a PHARMACOLOGICAL menin inhibitor has been reported (Sparbier et al. 2023, PMID 36635503, measured H3K27me3 by CUT&Tag in the MEN1-KNOCKOUT arm and found total H3K27me3 unchanged; its VTP50469 arm carries Menin ChIP-seq and RNA-seq and no H3K27me3). The experiment this graph keeps asking for - H3K27me3 under a clinical menin inhibitor, in the index fusion - is still unperformed, and knockout is not a substitute, because a drug that occupies a pocket and a deletion that removes the protein are different perturbations with different kinetics.

}- If RYBP sets the rate of the step that executes a menin inhibitor's silencing, then a patient with low RYBP has a slower drug, and nothing in current practice measures it.
- RYBP-PRC1 works without PRC2, so a combination strategy that adds an EZH2 inhibitor to a menin inhibitor may not touch the arm that actually does the silencing.
- RYBP is a general variant-PRC1 subunit present in every tissue; an intervention against it has no fusion-selective surface and would be expected to carry broad developmental toxicity.
- RYBP loss in adult mice shifts B-cell progenitor output toward the fetal B-1 programme and depletes pre-pro-B cells (PMID 26711264). In an infant B-lineage disease, an intervention that removes RYBP would push the surviving normal compartment toward the very fetal programme this graph associates with the disease.
- There is no DepMap row for RYBP in this project's 17,728-gene scan, so no dependency or selectivity statement can be made about it at all. Any therapeutic ranking that silently treats a missing row as a zero would place this gene wrongly.
- Is RYBP required for the PRC1.1-dependent H2AK119ub deposition that follows menin inhibition, and does RYBP loss phenocopy PCGF1 or BCOR loss as a resistance mechanism?
- Do RYBP and YAF2 compensate for each other in leukaemic blasts? Every biochemical result treats them as interchangeable and no leukaemia experiment separates them.
- Is RYBP dose limiting for H2AK119ub output in a KMT2A-rearranged blast, as the ES-cell biochemistry predicts? If it is, RYBP expression would be a pre-treatment predictor of menin-inhibitor response.
- Has RYBP ever been localised experimentally? UniProt's only subnuclear annotation for it is ECO:0000250, inferred by similarity, and for a 228-residue variant-PRC1 subunit in a graph with a Polycomb-bodies entry that is a conspicuous gap.
- Does Rybp loss shift a KMT2A-rearranged pre-leukaemic progenitor toward the B-1/fetal programme, or is the effect confined to normal haematopoiesis? The conditional allele exists and the question is one cross away.
- Why is RYBP absent from the 17,728 genes this project's DepMap scan covers? Knowing whether the gene was unscreened, filtered or lost in symbol resolution determines whether the gap can be closed.

A BCOR complex containing Polycomb-group and SCF subcomplexes includes RING1, RYBP, NSPC1 and RNF2; BCOR suppresses the transcriptional activity of AF9, a common mixed-lineage leukaemia fusion partner, and BCOR complex components and monoubiquitylated H2A localise to BCL6 targets.
Polycomb group and SCF ubiquitin ligases are found in a novel BCOR complex that is recruited to BCL6 targets. · Gearhart MD, Corcoran CM, Wamstad JA, Bardwell VJ · Mol Cell Biol 2006What this evidence cannot show
Abstract read 2026-09-20. This is the founding PRC1.1/BCOR purification and it is the ONLY record connecting RYBP to this disease's vocabulary. The AF9 statement is about BCOR, not about RYBP, so RYBP's relevance here is by complex membership rather than by direct evidence - which is stated rather than smoothed over.
Evidence that argues against this (1)
- Complex membership is not function: the six PCGF-RING1A/B assemblies differ in genomic localisation and only a small subset colocalise with H3K27me3, so RYBP's presence in a purification does not establish that it acts at the loci this disease cares about. Gao Z et al. 2012

Six major PRC1 groups each contain a distinct PCGF subunit and RING1A/B; these combinations form complexes through association with RYBP or its homolog YAF2, which prevents incorporation of CBX, PHC and SCM, and although both RYBP- and CBX-containing complexes compact chromatin, only RYBP stimulates RING1B activity toward H2AK119ub1.

Evidence that argues against this (1)
- RYBP and YAF2 are treated as interchangeable in this result, which means a phenotype attributed to RYBP may be carried by the paralogue; no KMT2A-context experiment has separated them, so any RYBP-specific claim in this disease is currently unsupported. Rose NR et al. 2016

Evidence that argues against this (1)
- RYBP-dependent H2AK119ub also underpins activity-based communication from PRC1 to PRC2 that is required for normal H3K27me3, so the two systems are not independent in the direction this claim is usually read; PRC2-independent recruitment does not mean PRC2-independent outcome. Rose NR et al. 2016

The H2AK119 E3 ubiquitin ligase activity of PRC1 is defined by the composition of its catalytic subunits and is highly regulated by RYBP/YAF2-dependent stimulation; in mouse ES cells RYBP shapes H2AK119ub at Polycomb targets and underpins PRC1-to-PRC2 communication required for normal H3K27me3.

Evidence that argues against this (1)

Abstract read in full; full text not read. MURINE conditional knockout in NORMAL adult haematopoiesis - not leukaemia, not human, not KMT2A-rearranged (brief rule 73). It IS B-lineage, which is rare in this graph's cell-type evidence and is why the entry is worth having. The authors' own two negatives are load-bearing and are kept in the claim: no global H2AUb change and no genetic interaction with Ring1A or Ring1B, which means the phenotype is NOT demonstrated to run through canonical variant-PRC1 catalysis.
Evidence that argues against this (1)
- The authors' own negatives defeat the mechanism this entry is built on. This gene entry describes RYBP as the subunit that makes a variant PRC1 complex catalytically active, depositing H2AK119ub - and in the one conditional adult haematopoietic model, Rybp loss changed neither global H2AUb nor showed any genetic interaction with the RING1A/RING1B catalytic subunits. So the haematopoietic phenotype is real and its attribution to variant-PRC1 catalysis is not supported by the experiment that produced it. The entry should not be read as 'RYBP sets B-lineage fate through H2AK119ub'. Calés C et al. 2015
NEGATIVE/CONTEXT edge: RYBP has NO experimental subnuclear localisation anywhere (UniProt Q8N488 nucleoplasm is ECO:0000250, by similarity), so a Polycomb-body address for it would be a complex-to-subunit transfer onto evidence this node already records as indirect
REQUIRED IN: isolated Rybp-deficient common lymphoid progenitors give rise to increased B-1 progenitors in vitro, and LKS populations do the same (murine conditional knockout, normal adult haematopoiesis; PMID 26711264)
REQUIRED IN (imperfect node match - the paper's population is the murine PRE-PRO-B cell): Rybp inactivation loses pre-pro-B cells, the B-2 progenitors, while expanding B-1 progenitors (murine; PMID 26711264)
Rybp loss in ADULT mice reverts B-cell progenitors toward the innate, predominantly FETAL B-1 programme - a fetal-retention state produced in an animal with no fusion, which is the lineage explanation in its cleanest form (murine; PMID 26711264)
Rybp inactivation in adult mouse haematopoiesis causes LOSS of pre-proB cells, the B-2 progenitors, with a reciprocal increase in B-1 progenitors. A requirement, not a residency claim: no RYBP expression measurement in this cell is cited
RYBP binds RING1/RNF2 in place of the CBX-PHC-SCM module and stimulates its H2AK119ub activity
variant PRC1/PRC1.1 subunit named as a complex partner by gene-pcgf1
component of the BCOR/PRC1.1 complex in its founding purification
co-purified in the BCOR complex that suppresses AF9 transcriptional activity
sets the catalytic output of the complex that deposits H2AK119ub after menin inhibition; untested in that system
RYBP was not among the PRC1.1 subunits recovered by the resistance screens
one of the two genuine gaps among the multi-entry dangling references
RYBP/YAF2 set the catalytic rate the dose form of this hypothesis requires
