MSL2 — the second H2B ubiquitin ligase, sitting inside the MOF complex the KMT2A fragment contacts

also called MSL2 · MSL2L1 · RNF184 · E3 ubiquitin-protein ligase MSL2 · male-specific lethal 2 homolog

MSL2 is a RING enzyme inside the same complex as MOF, and it puts a ubiquitin tag on a different spot of histone H2B than the better-known enzyme does. That tag switches on DOT1L too, and it was shown to matter at HOXA9 and MEIS1.

The same thing, for a scientist

MSL2 (Q9HCI7, 577 aa) is the RING-finger E3 of the MOF-MSL complex. With MSL1 it was reported to have robust nucleosomal H2B ubiquitylation activity directed at **lysine 34**, and that mark regulates H3K4 and H3K79 methylation in trans, in vitro and in cells [E1]; the word **robust** has been withdrawn from this entry's own voice, because the one independent reinvestigation found purified MSL1/MSL2 modify nucleosomes very poorly and inferred that efficient H2BK34 ubiquitylation needs the nucleosome structurally altered first (PMID 30930284, counter-evidence on [E1]); MSL1/2 activity is important for transcription activation at the **HOXA9** and **MEIS1** loci [E1]. Structurally, H2BK34ub positions Dot1L for the same productive conformation as H2BK120ub while acting by nucleosome distortion rather than direct ubiquitin-enzyme contact [E2]. MSL2 is therefore the second, largely unexamined entry point to the trans-histone crosstalk in this disease. The dependency data are discouraging: MSL2 is essentially dispensable across DepMap (mean -0.083) with no KMT2A selectivity (difference -0.015, rank 7,112/17,728), and its partner MSL1 is only marginally more required (-0.365; difference -0.073, rank 2,078) [E3]. The reason to keep the entry is not that MSL2 is a target — it is that MSL2 is a **bypass**, and bypasses are what make writer-directed strategies fail.

This is a prediction, not a measurement. No one has seen this protein in this shape. The colours say how much the software trusts itself, and that is worth reading before anything else — the orange stretches are places the model is effectively saying this part has no fixed shape.

I have never read one of these pictures before

A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.

Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.

Anything in yellow sticks is a bound small molecule, which is usually the drug.

The one thing that would make this more than a bypass

The graph records a KMT2A–MOF contact (subtraction-kmt2a-mof-contact) and carries MOF/KAT8 as gene-kat8. MSL2 is in the same complex as MOF 1.

If the KMT2A fragment retained in the fusion recruits MOF-MSL to fusion target genes, then the fusion is recruiting an H2B ubiquitin ligase directly, and the H2Bub mark at those genes would not depend on RNF20/RNF40 or on PAF1C at all. That would be a fusion-proximal, rather than transcription-general, route to the licensing mark — the one configuration in which this beat's subject could be selective.

This is a hypothesis with no supporting data, written up as hyp-msl-route-to-h2bub-at-fusion-targets. It is stated here because the components are all in the graph already and the experiment is a co-IP plus a CUT&RUN.

Correction (coverage repair, 2026-09-19). This entry previously described MSL1/MSL2 as having 'robust nucleosomal H2B ubiquitylation activity' in its own summary, which reproduced the founding paper's wording as settled. It is not settled: Krajewski & Vassiliev found MSL1/2 ubiquitylate free histone substrates efficiently but nucleosomes very poorly (PMID 30930284). The founding claim 1 stands as cited; the entry's endorsement of it has been downgraded. Separately, H2BK34 carries a conserved meiotic methyl mark in mouse testes (PMID 32933557), so the residue is shared.

shown for fusionNO. MSL2 has never been localised, fractionated or imaged in a KMT2A-rearranged cell, and its HOXA9/MEIS1 relevance is established in non-leukaemic human cells. The near-miss is exact and worth stating: MSL2's H2BK34 ubiquitylation controls H3K4 AND H3K79 methylation in trans at HOXA9 and MEIS1 - the same two loci, the same two marks, and the same trans-tail crosstalk that the KMT2A::AFF1 / DOT1L axis runs on - and nobody has put MSL2 into a KMT2A-rearranged cell. identifier trapTWO. (1) 'MOF' is unusable as a bare PubMed string: (MSL2 OR MSL1 OR MOF OR KAT8)[tiab] with subnuclear terms returns 56 records dominated by METAL-ORGANIC FRAMEWORKS - ZIF-8, UiO-66, Ti-MOF, Cu-MOF nanoparticles - not by the males-absent-on-the-first histone acetyltransferase. Same class as the REST, EFS and PDF rows. (2) The MSL family lengths are MSL1 614 aa (Q68DK7), MSL2 577 aa (Q9HCI7), MSL3 521 aa (Q8N5Y2), verified live 2026-09-21: 37-56 aa apart, so length is a usable discriminator here, unlike the RAS, IMPDH and BMI1/CDK6 cases. Most of the MSL literature is Drosophila dosage compensation and does not transfer.

How this could bite us back
  • MSL2 provides a route to DOT1L activation that does not pass through RNF20/RNF40, so it is a pre-existing bypass of the only writer-directed strategy this beat could describe.
  • Its complex partner MOF/KAT8 is among the most essential genes in DepMap (-1.452), so complex-level targeting is not available.
  • MSL2 is near-dispensable itself, which means both that it is a poor target and that the assay used to say so has little power.
  • one RING domain, two consequences - MSL2's H2BK34 ubiquitylation controls H3K4 and H3K79 methylation at HOXA9 and MEIS1 - the marks and loci this disease runs on - and the same RING domain drives p53 out of the nucleus without changing its abundance. An MSL2 inhibitor would therefore perturb a tumour suppressor's compartment while perturbing the oncogenic mark, and no chemical tool separates the two.
Still open
  1. Does MSL2 ubiquitinate nucleosomal H2BK34 efficiently, or only after some other complex has altered the nucleosome (PMID 30930284)? If the latter, MSL2 is not an independent entry point to the mark and the bypass argument in this graph weakens.
  2. Does the KMT2A fragment retained in the fusion co-purify with MSL2? A co-IP would take a week and would decide whether MSL2 is a bypass or a fusion-proximal route to the licensing mark.
  3. Does H2BK34ub increase when RNF20 is degraded? The compensation question, answerable with one western blot.
  4. What fraction of nucleosomal H2B ubiquitin in a leukaemia cell is at K34? Nobody in this beat's reading has measured it.
  5. Does MSL2 deposit H2BK34ub at HOXA9 and MEIS1 in a KMT2A-rearranged cell, and does that ubiquitylation gate the DOT1L-dependent H3K79 methylation the fusion depends on? If it does, MSL2 sits upstream of the mark this disease is defined by and nobody has looked.

MSL2 in the MOF-MSL complex is a histone ubiquitin E3 ligase; with MSL1 it has robust histone ubiquitylation activity mainly targeting nucleosomal H2B on lysine 34; H2BK34ub directly regulates H3K4 and H3K79 methylation through trans-tail crosstalk in vitro and in cells; MSL1/2 activity is important for transcription activation at the HOXA9 and MEIS1 loci; and the activity is evolutionarily conserved in the Drosophila dosage compensation complex.
