MAP7D1 (Q3KQU3) - the strongest index-fusion p-value of the nine deferred pan-MLL-fusion preys, on a protein UniProt places entirely outside the nucleus
also called MAP7D1 · KIAA1187 · PARCC1 · RPRC1 · MAP7 domain-containing protein 1 · Arginine/proline-rich coiled-coil domain-containing protein 1
MAP7D1 is a protein that binds and stabilises microtubules, the stiff filaments that give a cell its shape and pull chromosomes apart when it divides. It turned up attached to every one of seven different MLL fusion proteins in a big fishing experiment, which is strange for a protein that databases say is never in the nucleus - so this entry is mostly about how to decide whether that result is real.
The same thing, for a scientist
MAP7D1 (Q3KQU3, 841 aa) is one of four human MAP7-family microtubule-associated proteins. UniProt records ONLY cytoplasmic compartments for it - cytoskeleton, spindle, centrosome, midbody - with no nuclear annotation of any kind, coded or uncoded (fetched live 2026-09-21). It nevertheless co-purified with all seven Strep-HA-tagged MLL fusions from Jurkat NUCLEAR lysate in Skucha 2018, and its MLL-AF4 p-value of 0.00818 is the STRONGEST of the nine pan-fusion proteins this graph had deferred, rank 15 of the 42 pan-fusion set, with a clean 0|0 negative control. Three measurements decide how much that is worth, and they point in different directions. In favour: the negative control is clean and the protein is in the authors' post-filter 128 and was shRNA-screened in MLL-AF9 MOLM-13. Against: none of the other three MAP7-family members (MAP7, MAP7D2, MAP7D3) appears anywhere in the 960-protein network, so there is no family module to make this coherent; the protein has no nuclear address; and its clean negative control is what this dataset's low-abundance proteins look like by default rather than evidence of specificity. This entry records the row honestly and calls it undecidable, leaning artefact.
The Skucha row, stated in full
7 of 7 fusions. MLL-AF1p 0.000581 (11|6), MLL-AF4 0.00818 (8|3), MLL-AF9 7.63e-05 (18|20), MLL-CBP 0.000867 (6|13), MLL-EEN 0.001 (19|16), MLL-ENL 5.23e-07 (29|26), MLL-GAS7 9.18e-05 (20|23); negative control 0|0 1. The MLL-AF4 spectral total of 11 is rank 7 of the seven baits, against 55 under MLL-ENL - the tranche-wide bait-depth asymmetry, not a property of this prey. Ranked by MLL-AF4 p, this is 15th of the 42 pan-fusion proteins and the best of the nine that were deferred.
Why the clean negative control is worth less than it looks
The dispatch brief for this tranche treated a 0|0 negative control as evidence of cleanliness and a non-zero one as evidence of contamination. Measured over all 960 rows on 2026-09-21, that reading does not survive: Spearman(neg_ctrl total, maximum per-bait spectral total) = +0.461, and the median maximum spectral count is 42 for the 145 proteins with a dirty control against 8 for the 815 with 0|0. The control column is substantially an abundance readout. MAP7D1's maximum per-bait total is 55, so it sits near the boundary where two control replicates start to see a protein at all. And the paper's GLM estimates each prey's baseline from the control purifications, so a prey the controls never saw has its baseline set by a floor rather than by data - the direction that inflates apparent enrichment 1.
No family module, which is the strongest argument against
Checked by this beat against the full 960-row table on 2026-09-21: MAP7, MAP7D2 and MAP7D3 are all completely absent from the network at any n. MAP7D1 is alone. Compare the pan-fusion proteins this graph reads as real modules - NUDT21 with WDR33, CSNK2A1 with CSNK2A2 and CSNK2B, JADE3 with KAT7 - where the co-recovery of an obligate partner is the argument. There is no such argument here 12.
What MAP7D1 actually does
Map7D1 binds microtubules directly and is required to maintain acetylated stable microtubules; its paralogue Map7D2 stabilises microtubules by a distinct route, and both localise prominently to the centrosome (mouse N1-E115 neuronal cells) 2. DCLK1 phosphorylates MAP7D1 to promote axon elongation. Separately, a single Shwachman-Diamond syndrome patient carries a MAP7D1 p.R201W variant in the microtubule-binding domain, and the patient fibroblasts show multipolar spindles, lagging chromosomes and RPS14 accumulation 3. That is the only tie between MAP7D1 and a haematopoietic-failure phenotype this beat could find, it is n = 1, and SBDS - the canonical SDS gene - is absent from the Skucha 960 entirely.
Nothing ties MAP7D1 to a KMT2A fusion outside this one experiment
MAP7D1[tiab] AND (KMT2A[tiab] OR MLL[tiab] OR "MLL-AF4"[tiab] OR "MLL-AF9"[tiab] OR "t(4;11)"[tiab]) returns 0, querytranslation "MAP7D1"[Title/Abstract] AND ("KMT2A"[Title/Abstract] OR "MLL"[Title/Abstract] OR "MLL-AF4"[Title/Abstract] OR "MLL-AF9"[Title/Abstract] OR "t 4 11"[Title/Abstract]) - the cytogenetic term is quoted and no [UID] term was injected. The identical clause with MEN1 returns 85, so the instrument returns ones. MAP7D1 appears in zero of this graph's 1,924 node files before this entry.
Verdict
Undecidable, leaning artefact. The statistics are the best in the tranche and the cell biology is the worst fit: a protein with no nuclear address, no family company in the network, and no independent tie to any KMT2A fusion. What would settle it is cheap and has not been done - reanalyse PXD009338 for MAP7, MAP7D2 and MAP7D3 peptides below the rank cutoff (if the whole family is there sub-threshold, this is cytoskeletal carryover; if MAP7D1 alone is there, it is not), and blot MAP7D1 in a nuclear/cytoplasmic fractionation of any KMT2A-rearranged line.

Matches the accession in Skucha's own table. Registry checked BEFORE searching (rule 88): MAP7D1 has no row in data/symbol-collisions.json. |
| identifier hazard | None found. The symbol is unambiguous and the protein name contains the symbol, so rule 65's readback works. The alias RPRC1 is close to RPRD1A/RPRD1B (CTD-binding proteins) in spelling only; neither is in the 960. |
| localization | CYTOPLASM ONLY. UniProt Q3KQU3, fetched live 2026-09-21: 'Cytoplasm, cytoskeleton, spindle' (ECO:0000269 PubMed:15561729); 'Cytoplasm, cytoskeleton', 'Cytoplasm, cytoskeleton, microtubule organizing center, centrosome' and 'Midbody' all ECO:0000250 by similarity to mouse A2AJI0. There is NO nuclear location comment, coded or uncoded. Per rule 91 the uncoded/by-similarity lines were read, not discarded, and they are all cytoplasmic too. |
| subnuclear localization | NOT APPLICABLE - this is a protein with no nuclear annotation of any kind in UniProt. Recorded as not applicable rather than as an unmeasured absence, following the precedent set for HLA-A, NRAS, B2M, PROM1, CD33 and ELOVL1, so that it does not enter the denominator of unmeasured subnuclear compartments. NOTE the tension this creates with the source experiment, which purified from nuclear lysate: if a nuclear pool of MAP7D1 is ever demonstrated, this field becomes a genuine gap and should be reclassified. |
| localization shown for fusion | NO - nobody has imaged or fractionated MAP7D1 in any cell expressing any KMT2A fusion. |
| shown for fusion | Co-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.00818); shRNA-screened against MLL-AF9 in MOLM-13, per-gene score unpublished. NO independent experiment ties MAP7D1 to any KMT2A fusion in any system. |
| selectivity | UNKNOWN. Not named among the paper's non-selectivity controls (RFC1, SF3A3, CCT3) and not known to be among the 40 highest-confidence genes re-screened in MLL-wild-type K562 and HL-60, a list the paper does not publish. Absence from the named controls is NOT evidence of selectivity - it is equally consistent with never having reached the second screen. BARRED from any target list: a microtubule-stabilising protein required for spindle integrity has no plausible selective window, and this entry's own verdict is that the interaction may not exist. |
| absence class | never-measured |
| absence class note | No instrument has been pointed at MAP7D1 in a KMT2A-rearranged cell outside the two screen hosts. The MOLM-13 shRNA score exists and was never tabulated, so THAT number is measured-not-reported. PRIDE checked: PXD009338 is the only relevant deposition and it is the source experiment itself. |
| graph context | MAP7D1 appears in ZERO of this graph's 1,924 node files before this entry (full id listing, 2026-09-21). |
| verdict | UNDECIDABLE, LEANING ARTEFACT. Best statistics of the nine, worst biological fit: no nuclear address, no family module, no independent KMT2A tie. |

- MAP7D1 must not reach any target list. The interaction may not exist, and if it does, microtubule stabilisation is required for mitosis in every dividing cell - there is no selective window.
- The temptation here is the p-value. 0.00818 is the best number in this tranche and it is attached to the protein with the weakest reason to be in a nucleus; a strong statistic from a rank-selected list on a protein with no nuclear address is a reason to check the instrument, not to believe the biology.
- If this row IS real, the interesting risk is the reverse one: an MLL fusion with a microtubule-associated protein in its interactome would predict a mitotic phenotype, and mitotic phenotypes are the class most often misread as on-target killing in a viability screen.
- Does MAP7D1 have a nuclear pool at all? No paper reports one, and the AP-MS row requires one. A fractionation blot in any human cell would answer it.
- Is the whole MAP7 family present in PXD009338 below the rank cutoff? That single reanalysis separates a specific interaction from cytoskeletal carryover and needs no wet work.
- MAP7D1 is a centrosomal and spindle protein and the AP-MS was done on asynchronous cells. What fraction of the Jurkat population was mitotic, with the nuclear envelope gone and the two compartments mixed? The paper does not say, and this is a general hazard for every cytoskeletal prey in this table.
- The MOLM-13 shRNA score for MAP7D1 exists as a heatmap cell. Is it depleted? If it is not, this entry should be downgraded further.

MAP7D1 co-purified with all seven Strep-HA-tagged MLL fusions expressed as single-copy transgenes in isogenic human Jurkat T-ALL cells; for MLL-AF4 (= KMT2A::AFF1) the combined p-value is 0.00818 with spectral counts 8|3 and a negative control of 0|0, and the protein is in the paper's final set of 128 conserved interactors that entered the shRNA screen.

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact and is not evidence that the two proteins are ever in the same complex. INCLUSION RULE: the paper kept a fixed number of top-ranked interactions per bait rather than applying a p threshold. Methods, read verbatim from the PMC full text by this beat on 2026-09-21: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained." Measured by this beat from the cached MOESM4 xlsx: within the MLL-AF4 column 186 of 291 listed p-values (63.9%) exceed 0.05, and that column's maximum p is 0.175. BAIT DEPTH: for all nine proteins in this tranche the MLL-AF4 spectral total is rank 7 of the seven baits - measured protein by protein - so a low MLL-AF4 count is a bait property (transgene expression, purification depth, or the GLM normalisation) and must not be read as a weaker association than the same protein's count under another bait. HOW TO READ THE NEGATIVE CONTROL, measured by this beat on 2026-09-21 over all 960 rows of MOESM4: the Spearman correlation between a protein's neg_ctrl spectral total and its maximum per-bait spectral total is +0.461, and the median maximum per-bait spectral count is 42 for the 145 proteins (15.1%) with a non-zero negative control against 8 for the 815 with 0|0. A dirty negative control in this table is therefore substantially a statement about protein ABUNDANCE, not about specificity, and a clean 0|0 is substantially a statement that two control replicates were not deep enough to see the protein at all. Two consequences. (1) PSIP1/LEDGF - the one pan-fusion partner with a solved co-crystal against the KMT2A N-terminus - carries 0|5, the second-dirtiest control of the 42, so a non-zero control cannot be used to call a protein a contaminant. (2) A 0|0 control is not purity; it is an unestimated baseline. The paper's GLM estimates each prey's baseline abundance A0,j from the control purifications, so a prey the controls never saw has its baseline set by a floor rather than by data, which is the direction that inflates apparent specificity. WHERE THIS ROW SITS AMONG THE 42, measured by this beat on 2026-09-21: ranked by MLL-AF4 p-value the pan-fusion set runs from MEN1 at 9.75e-16 to SMC3 at 0.174. The three WEAKEST MLL-AF4 calls in the whole pan-fusion set - SMC3 0.174, NOLC1 0.134, TRIM28 0.129 - all already have entries in this graph, and gene-nolc1 and gene-trim28 both carry confidence_overall 'weak' with those p-values recorded. So p > 0.05 in the index-fusion column is not a disqualifier in this corpus; it is a confidence tier that two existing entries already occupy. SPECIFIC TO THIS PROTEIN: MLL-AF4 p = 0.00818 is rank 15 of the 42 pan-fusion proteins and the strongest of the nine deferred ones, with a clean 0|0 control and six of seven baits below 0.001. The weakness is entirely biological, not statistical: UniProt Q3KQU3 records NO nuclear compartment at all (cytoskeleton, spindle, centrosome, midbody only; fetched live 2026-09-21), and MAP7, MAP7D2 and MAP7D3 are absent from the 960 at any n, so there is no family module. SELECTIVITY: not named among the paper's controls (RFC1, SF3A3, CCT3 as non-selective; MEN1 as selective) and not known to be among the 40 re-screened, which the paper does not list. Recorded as unknown. This entry must not be read as nominating a target. All values re-read from the cached MOESM4 xlsx on 2026-09-21; run.py re-run the same day, both controls PASS (128 shared by >=5 baits, 42 by all seven, MEN1 present with all seven).
Evidence that argues against this (2)
- The negative control the whole tranche was judged on is an abundance readout, not a purity readout. Measured by this beat over the 960 rows on 2026-09-21: Spearman(neg_ctrl, max per-bait spectral total) = +0.461; median max spectra 42 for dirty controls against 8 for clean ones. PSIP1/LEDGF, the pan-fusion partner with an actual co-crystal against the KMT2A N-terminus, carries 0|5. - An AP-MS prey list scores against a background that is largely bait-independent, and abundant cytoskeletal proteins are among the most frequently observed background proteins across published affinity purifications. A single study's own small set of negative controls is explicitly described by the CRAPome authors as failing to capture a complete background protein set; that is the condition this row was scored under, and no CRAPome frequency was consulted by the source paper. - This is exactly the problem for the AP-MS row: a protein characterised entirely at the centrosome and along microtubules has no described function in the compartment the bait was purified from. A MAP7D1 p.R201W variant in the microtubule-binding domain, found in one Shwachman-Diamond syndrome patient, disrupts the MAP7D1-microtubule interaction and produces multipolar and unstable bipolar spindles, lagging chromosomes and RPS14 accumulation in patient fibroblasts; the same phenotypes follow MAP7D1 depletion in T98G and HEK293T cells.

n = 1 patient. Shwachman-Diamond syndrome is canonically an SBDS ribosome-maturation disorder, and this paper proposes MAP7D1 as an additional contributing gene on a single variant; the mechanistic work is in glioblastoma and embryonic kidney lines. It is included because it is the ONLY link this beat could find between MAP7D1 and a bone-marrow-failure phenotype, and because that class of disorder carries leukaemic transformation risk - not because it supports any statement about KMT2A. SBDS, EFL1 and RPS14 are all ABSENT from the Skucha 960, checked by this beat on 2026-09-21, so there is no corroborating module. Read from the abstract.
Evidence that argues against this (1)
- A single-patient variant claim in a disease with an established different causal gene is the weakest form of human genetic evidence, and the source paper itself frames MAP7D1 as contributing rather than causal.
