ILF3 / NF90 - a nucleolar dsRNA-binding coactivator whose chromatin residency was mapped in the same leukaemia line that proximity-labelled KMT2A

also called NF90 · NF110 · DRBP76 · MPHOSPH4 · NFAR-1 · NFAR-2 · TCP110 · DRBF · Interleukin enhancer-binding factor 3 · ILF3_HUMAN

ILF3 is a double-stranded-RNA-binding protein that sits on active gene switches and in the nucleolus, and it works as a partner for the machinery that turns genes on. It was the protein doing the tagging in the experiment that put KMT2A on this list, not the protein being tagged.

The same thing, for a scientist

ILF3 (Q12906, 894 aa, HGNC:6038, 19p13.2) carries a DZF domain (5-378), two double-stranded RNA-binding motifs (398-467, 524-590), a bipartite NLS at 371-389 and a C-terminal PRMT1-interaction region (609-894) [E1]. It is a genuine chromatin-resident transcriptional coactivator, not only an RNA-binding protein: with its obligate partner NF45/ILF2 it occupies active promoters and strong enhancers by ChIP-seq **in K562 erythroleukaemia cells**, specifically the promoters of the immediate-early genes EGR1, FOS and JUN [E2], and the NF45-NF90 and NF45-NF110 complexes function as direct transcriptional coactivators at c-fos that cooperate with PC4 and **Mediator** [E3]. Its appearance in the interactome read queue comes from a single publication - the 50-RBP BioID2 proximity map in K562 [E4] - in which **ILF3 is the BAIT and KMT2A, PSIP1 and ELL are the prey** [E5]. That gives ILF3 the property almost nothing else in this queue has: its proximity to the KMT2A scaffold and its own chromatin occupancy were measured **in the same cell line**, K562 [E2][E5]. ILF3 is a DepMap common essential (mean gene effect -1.089 across 1,208 lines) and is in the anti-selective half for KMT2A rearrangement, being marginally LESS depleted in KMT2A-rearranged lines [E6]. The ILF2/ILF3 heterodimer is also a genome-wide CRISPR-screen effector of response to a GSPT1 molecular-glue degrader in AML [E7].

No three-dimensional model is available for this protein, so the map above is the whole picture. That is itself informative: AlphaFold does not model chains this long, and the parts that have been crystallised are held under the entries for the individual domains.

Go deeper
The bait direction is the whole point, and it is the opposite of what the queue implies

Three IntAct binary rows, one interaction record, one publication, fetched from IntAct REST 2026-09-22 5:

prey recoveredbaitmethodcell lineMI-score
KMT2A (Q03164)ILF3proximity-dependent biotin identification (MI:1314)K5620.27
PSIP1 (O75475)ILF3MI:1314, proximity (MI:2364)K5620.27
ELL (P55199)ILF3MI:1314, proximity (MI:2364)K5620.27

All three are MI:2364 proximity, spoke-expanded from one n-ary record (EBI-56904857), MI-score 0.27 - the lowest band IntAct assigns. A proximity row is not a binding event and not even a co-purification: it records that a biotin ligase fused to ILF3 labelled a lysine on KMT2A within the labelling radius during the experiment.

ILF3 was the bait. In this 50-bait deposition no super elongation complex component, no KMT2A-complex component and no fusion protein is a bait at all - a fact this graph already records 4. So "ILF3 is an interactor of KMT2A" inverts the experiment: the correct statement is ILF3's neighbourhood contains KMT2A.

The queue lists two baits for ILF3 (KMT2A, PSIP1). Live IntAct gives three - ELL as well - because the queue's six-bait set excludes ELL, MLLT1, MLLT3 and MLLT10, all of which are canonical entries in this graph 5.

Why this row is worth more than its MI-score: same cell line, two independent measurements

Almost every partner in this queue has its interactome evidence in HEK293T, HCT116, HeLa or U2OS - none of them haematopoietic. ILF3 does not.

  • The proximity measurement is in K562, a BCR::ABL1 chronic myeloid leukaemia line with no KMT2A rearrangement 45.
  • ILF3's own chromatin occupancy was mapped in K562 too. NF90/NF110 ChIP-seq in K562 shows enriched association at active promoters and strong enhancers, and specific occupancy of immediate-early-gene promoters 2.

So for ILF3, and for almost nothing else here, the protein is known to be on chromatin in the very cell in which it labelled KMT2A. That removes the commonest alternative explanation for a proximity row - that the bait and the prey never share a compartment - without establishing a contact.

It does not remove the other alternative. K562 has no KMT2A fusion, so this says nothing about whether ILF3 is near KMT2A::AFF1. And ILF3's chromatin occupancy is at IEG promoters, which is not where the fusion lives: the fusion's signature targets are HOXA9, MEIS1 and the pro-B programme.

Epigenetics: no catalytic or reader module, and the literature is thinner than a keyword count suggests

Domain architecture, fetched live. Q12906 is 894 aa with a DZF domain at 5-378, two dsRBMs at 398-467 and 524-590, a bipartite NLS at 371-389, a PRMT1-interaction region at 609-894, and extensive glycine-rich and low-complexity C-terminal bias. There is no SET, JmjC, HAT, HDAC, bromo, chromo, Tudor, PHD, CXXC, YEATS or PWWP module 1. ILF3 writes, erases and reads no histone or DNA modification.

What it does instead is be a substrate and a chromatin-resident coactivator. ILF3 is methylated by PRMT1 and interacts with PRMT1 through its C-terminus, is acetylated, and is ubiquitinated at Lys-297 in a TRIM47-dependent manner 1. Its chromatin relationship is occupancy plus coactivation 23, not modification.

Bounded, and the headline count is misleading. ILF3[tiab] AND histone[tiab] returns 10 and ILF3[tiab] AND chromatin[tiab] returns 17, which look substantial. They are largely off-beat. The four sampled from the histone set were a mature-adipocyte nuclei-isolation method paper, a spermatozoal-RNA review, a gastric-cancer chemoresistance microarray analysis and a renal-carcinoma STAT3 loop 8. ILF3[tiab] AND H3K4[tiab] = 0, AND H3K9[tiab] = 0, AND HDAC[tiab] = 0, AND KMT2A[tiab] = 0, AND MLL[tiab] = 0 8.

And the one H3K27 hit is a RETRACTED PUBLICATION. ILF3[tiab] AND H3K27[tiab] returns exactly 1 record, PMID 34141456, whose PubMed publication-type list includes Retracted Publication. It is a lncRNA ILF3-AS1/EZH2/H3K27me3 paper - and ILF3-AS1 is an antisense transcript at the ILF3 locus, not the ILF3 protein 8. It is named here so no later cycle cites it; nothing in this entry rests on it.

Reopening condition: NF90/NF110 CUT&RUN in a t(4;11) line, intersected with KMT2A::AFF1 and H3K79me2 occupancy. If ILF3 occupies fusion target promoters in a KMT2A-rearranged cell, the proximity row becomes a colocalisation and the question of a contact becomes worth asking.

Localization: nucleolus, and this graph already has a nucleolar KMT2A question open

Q12906 carries three subcellular-location comments and all three are experimental 1:

locationevidencesource
Nucleus, nucleolusECO:0000269PubMed 26240280
NucleusECO:0000269PubMed 10749851, 26240280, 28625552
CytoplasmECO:0000269PubMed 28625552

And the partitioning is conditional and phospho-regulated: the unphosphorylated form is retained in the nucleus by ILF2, and phosphorylation at Thr-188 and Thr-315 dissociates ILF2, releasing ILF3 to the cytoplasm; viral infection drives it cytoplasmic 1.

The subnuclear answer is a nucleolus, and this matters here. This graph already holds localization-nucleolus-kmt2a-fusion and an explicit open absence - absence-kdm2b-and-the-kmt2a-fusion-are-both-nucleolar-and-nobody-has-put-them-together. ILF3 is a third nucleolar protein in that neighbourhood, with an ECO:0000269 nucleolar call, that labelled KMT2A in a leukaemia cell. Whether the KMT2A it labelled was the nucleolar pool is exactly the unresolved question, and the BioID record cannot answer it.

Cell type and state. Ubiquitous by UniProt tissue specificity 1. Measured here in K562 (CML, no KMT2A rearrangement) 25, HEK293 2, and primary AML blasts and leukaemia stem cells via a CRISPR screen 7. No measurement in infant B-lineage KMT2A::AFF1.

Analogous biology in other fusion families
  • AML, through a degrader rather than a fusion. A genome-wide CRISPR-Cas9 screen for effectors of response to CC-90009, a cereblon-based molecular glue that selectively degrades GSPT1, identified the ILF2/ILF3 heterodimeric complex as a determinant of response in AML, in a study that included large-scale primary patient xenografting of 35 independent AML samples including adverse-risk cases 7. This is the only ILF3 result read here in a leukaemia disease context, and it is a drug-response modifier, not a fusion partner.
  • The Mediator axis, shared with this tranche. NF45-NF90 and NF45-NF110 cooperate with Mediator and PC4 to activate c-fos transcription in a reconstituted system 3. gene-med19, written in the same tranche, reaches the KMT2A-fusion axis from the Mediator side; ILF3 reaches Mediator from the RNA side. Nothing joins them.
  • The obligate-heterodimer pattern. ILF3's behaviour is dictated by ILF2, exactly as AFF1's SEC behaviour is dictated by AFF4 and PIP4K2A's nuclear pool by PIP4K2B. In all three cases a single-gene perturbation measures the pair, which is why ILF3's DepMap common-essential status is uninformative about the pathway.
Identifier traps checked before the searches were run
  • ILF3 has NO previous official symbol (HGNC:6038 prev_symbol: null) but fifteen alias symbols, including NF90, NF110, NF45 is not among them (that is ILF2), MPHOSPH4, MPP4, DRBP76, NFAR-1, NFAR-2 and TCP110 1. The alias control is not a no-op and runs the other way from the usual case: NF90[tiab] AND chromatin[tiab] returns 15 where ILF3[tiab] AND chromatin[tiab] returns 17 with a different membership, and the founding chromatin work is written under NF90/NF110 rather than under ILF3 238.
  • MPP4 is a live collision. MPP4 is an ILF3 alias in HGNC and is also the approved symbol of a different gene (membrane palmitoylated protein 4 / MPP4, a retinal MAGUK). Any search on MPP4 will mix a nuclear dsRNA-binding protein with a photoreceptor scaffold. Not used in any query here; recorded so nobody uses it.
  • ILF3-AS1 is not ILF3. It is an antisense lncRNA at the same locus and has its own literature, which includes the single retracted H3K27me3 paper that is the only ILF3 AND H3K27 hit 8. A symbol search on ILF3 returns records about the lncRNA, and a protein claim must not be built from them.
  • NF45 is ILF2, not ILF3. The complex is NF45-NF90/NF110 = ILF2-ILF3; reading NF45 as this protein would be a paralogue-level error, and the two have different accessions and lengths (ILF2 Q12905, 390 aa; ILF3 Q12906, 894 aa) - well outside any length-check tolerance.

alias control runILF3 has NO previous official symbol. The alias control was run and is NOT a no-op, and it runs in the unusual direction: the founding chromatin literature is written under NF90/NF110, so NF90[tiab] AND chromatin[tiab] = 15 and NF45[tiab] AND chromatin[tiab] = 8 with membership different from ILF3[tiab] AND chromatin[tiab] = 17.
collision warningTHREE live collisions on this gene's names. (1) MPP4 is an HGNC alias of ILF3 AND the approved symbol of a different gene (membrane palmitoylated protein 4, a retinal MAGUK) - any MPP4 query mixes a nuclear dsRNA-binding protein with a photoreceptor scaffold. (2) ILF3-AS1 is an antisense lncRNA at this locus with its own literature, and a plain ILF3 symbol search returns records about it, including the one retracted H3K27me3 paper. (3) NF45 is ILF2 (Q12905, 390 aa), NOT ILF3 (Q12906, 894 aa) - the complex NF45-NF90/NF110 is ILF2-ILF3.
domain noteCoordinates are on the UniProt canonical frame (Q12906-1, 894 aa). SIX isoforms are annotated and NF90 and NF110 are isoforms of this gene, so an isoform-specific claim must name the isoform; RefSeq was not checked.
post translational modificationsPhosphorylated at Thr-188 and Thr-315 by PKR on certain RNA virus infection, which dissociates ILF2 and sequesters ILF3 in the cytoplasm; methylated by PRMT1; acetylated; ubiquitinated at Lys-297 in a TRIM47-dependent manner, promoting degradation (UniProt Q12906, fetched 2026-09-22).
obligate partnerILF2 / NF45 (Q12905, 390 aa) - retains unphosphorylated ILF3 in the nucleus
localizationNucleus (ECO:0000269, PubMed 10749851 / 26240280 / 28625552), NUCLEUS-NUCLEOLUS (ECO:0000269, PubMed 26240280) and cytoplasm (ECO:0000269, PubMed 28625552). Partitioning is phospho-regulated and conditional: the unphosphorylated form is retained in the nucleus by ILF2, and phosphorylation at Thr-188/Thr-315 releases ILF3 to cytoplasmic mRNP granules. All three location comments are experimentally coded - unusual in this corpus.

subnuclear localizationNUCLEOLUS, ECO:0000269 (UniProt Q12906 citing PubMed 26240280), plus chromatin residency at active promoters and strong enhancers by NF90/NF110 ChIP-seq in K562. This graph already holds localization-nucleolus-kmt2a-fusion and the open absence absence-kdm2b-and-the-kmt2a-fusion-are-both-nucleolar-and-nobody-has-put-them-together, so ILF3 is a third nucleolar protein in that neighbourhood - and whether the KMT2A it biotinylated was the nucleolar pool is exactly the question the BioID record cannot answer.
localization shown for fusionNO - nobody has looked in any fusion. ILF3's chromatin occupancy is in K562 (BCR::ABL1 CML, no KMT2A rearrangement) and HEK293, and at immediate-early-gene promoters rather than at the fusion's HOXA9/MEIS1 programme.

epigenetic readoutWRITES, ERASES AND READS NO MARK - AND NOT NOT-APPLICABLE. Domain architecture fetched live 2026-09-22: UniProt Q12906 is 894 aa with a DZF domain (5-378), two dsRBMs (398-467, 524-590), a bipartite NLS (371-389) and a PRMT1-interaction region (609-894), and NO SET, JmjC, HAT, HDAC, bromo, chromo, Tudor, PHD, CXXC, YEATS or PWWP module, so it cannot modify or read a histone mark. What it IS is chromatin-resident and a coactivator: NF90/NF110 ChIP-seq in K562 shows enriched association at ACTIVE PROMOTERS AND STRONG ENHANCERS with specific occupancy of EGR1, FOS and JUN promoters (PMID 31022259), and the NF45-NF90/NF45-NF110 complexes act as direct transcriptional coactivators at c-fos cooperating with PC4 and Mediator (PMID 26381409). It is also a PRMT1 SUBSTRATE, i.e. on the receiving end of an arginine methyltransferase rather than a writer. BOUNDED with queries stated: ILF3[tiab] AND H3K4[tiab] = 0, AND H3K9[tiab] = 0, AND HDAC[tiab] = 0, AND KMT2A[tiab] = 0, AND MLL[tiab] = 0; AND histone[tiab] = 10, AND chromatin[tiab] = 17, AND epigenetic[tiab] = 11, but four of four sampled from the histone set are off-beat (adipocyte nuclei isolation, spermatozoal RNA review, gastric-cancer microarray, renal-carcinoma STAT3 loop). THE SINGLE ILF3-AND-H3K27 HIT, PMID 34141456, IS A RETRACTED PUBLICATION and is about the antisense lncRNA ILF3-AS1, not the protein - named here so no later cycle cites it. Controls: H3K79me2[tiab] = 224, NF90[tiab] AND chromatin[tiab] = 15. REOPENING CONDITION: NF90/NF110 CUT&RUN in a t(4;11) line intersected with KMT2A::AFF1 and H3K79me2 occupancy. If ILF3 occupies fusion target promoters in a KMT2A-rearranged cell, the proximity row becomes a colocalisation.
epigenetic mark namedNone written or read by ILF3. The marks in scope are the H3K4me3/H3K27ac signature of the active promoters and strong enhancers it occupies, deposited by other enzymes.
shown for fusionNO - nobody has looked in any fusion. The proximity row is in K562, which has BCR::ABL1 and no KMT2A rearrangement, and the chromatin occupancy is in K562 and HEK293.

cell typeMeasured in K562 (BCR::ABL1 chronic myeloid leukaemia, no KMT2A rearrangement) for both the BioID2 proximity record and the NF90/NF110 chromatin ChIP-seq; in serum-starved HEK293 for the immediate-early-gene ChIP; and in primary AML blasts and leukaemia stem cells across 35 patient xenografts for the CC-90009 CRISPR screen. No measurement in infant B-lineage KMT2A::AFF1.
cell stateState-dependent: NF45/NF90 chromatin association at immediate-early-gene promoters is STIMULUS-inducible, and ILF3's nucleocytoplasmic partitioning is phospho-regulated - unphosphorylated ILF3 is retained in the nucleus by ILF2, and Thr-188/Thr-315 phosphorylation releases it to cytoplasmic mRNP granules. No fusion-driven or differentiation-blocked state has been examined.

How this could bite us back
  • ILF3 is a DepMap common essential at -1.089 across 1,208 lines, so any intervention against it is an essential-function liability in every tissue, not a selective one - and it is marginally LESS required in KMT2A-rearranged lines than in other leukaemias, which is the wrong direction for a target.
  • ILF3 functions as an obligate heterodimer with ILF2, so a single-agent degrader or inhibitor would remove a pair, and the screen evidence that exists treats ILF2/ILF3 as one unit - meaning selectivity cannot be engineered at the level of one partner.
  • The one leukaemia-context result places ILF2/ILF3 as a MODIFIER of response to a GSPT1 degrader. A modifier of drug response is as likely to be a resistance mechanism as a target: loss of ILF2/ILF3 could blunt an otherwise effective degrader rather than help.
  • ILF3 is an antiviral effector with PKR-dependent regulation and a documented role in HIV-1 RNA stabilisation, so perturbing it in an already immunosuppressed infant carries an infection-control liability that has nothing to do with leukaemia biology.
Still open
  1. Does NF90/NF110 occupy KMT2A::AFF1 target promoters in a t(4;11) line? Its K562 occupancy is at immediate-early-gene promoters, and the fusion's programme is HOXA9/MEIS1 - a CUT&RUN would either make the proximity row a colocalisation or kill it.
  2. Is the KMT2A that ILF3 biotinylated the nucleolar pool? ILF3 has an ECO:0000269 nucleolar assignment and this graph holds an open absence that nobody has put the nucleolar KMT2A fusion and its nucleolar neighbours together. Fractionated BioID would separate them.
  3. Which Mediator subunit carries the NF45-NF90 cooperation? The in vitro result names Mediator as a whole; MED19 is written in this same tranche from the Mediator side, and nothing connects the two claims on evidence.
  4. Which ILF3 isoform is in the proximity record? NF90 and NF110 are isoforms of one gene, the BioID construct's identity is not resolvable from the IntAct row, and their chromatin behaviours are reported together rather than separately.
  5. Does the ILF2/ILF3 modifier effect on GSPT1-degrader response hold in KMT2A-rearranged AML or ALL? The screen was in AML without stated fusion status, and KMT2A-rearranged leukaemia is the subtype where a differentiation-releasing agent would matter most.

UniProt Q12906 is the single reviewed human ILF3 record at 894 aa (95,338 Da) with a DZF domain (5-378), two dsRNA-binding motifs (398-467, 524-590), a bipartite NLS (371-389) and a PRMT1-interaction region (609-894), no chromatin writer/eraser/reader module, three experimentally coded locations including Nucleus-nucleolus, and phospho-regulated nucleocytoplasmic partitioning controlled by ILF2.

    What this evidence cannot show

Retrieved 2026-09-22. SIX isoforms are annotated (Q12906-1 to -6) and 894 aa is the canonical; NF90 and NF110 are different isoforms of this one gene, so a claim about 'ILF3' may be true of one isoform and not the other, and the ChIP work is reported for NF90/NF110 together. Domain coordinates are on the UniProt canonical frame; RefSeq was not checked. Absence of an annotated chromatin module is absence of an annotation.

Evidence that argues against this (1)
    • UniProt's coded experimental annotations frequently point at a paper that is not about the annotated fact, and filtering on evidence code discards isoform-scoped comments - which matters unusually here because NF90 and NF110 are isoforms of this entry and a single location comment cannot distinguish them. NF45/ILF2 and NF90/NF110/ILF3 are constitutively expressed chromatin-interacting proteins localised predominantly in the nucleus, and NF90/NF110 ChIP-seq in K562 erythroleukaemia cells shows enriched association with chromatin at active promoters and strong enhancers, with specific occupancy of the immediate-early-gene promoters EGR1, FOS and JUN.

    What this evidence cannot show

The K562 ChIP-seq is cited by this paper as previously reported rather than generated in it; the new ChIP here is in serum-starved HEK293. K562 is a BCR::ABL1 chronic myeloid leukaemia line with NO KMT2A rearrangement, so occupancy there is not occupancy in a fusion cell, and the occupied loci are immediate-early-gene promoters rather than the fusion's HOXA9/MEIS1 programme. ChIP of an RNA-binding protein can report RNA-mediated rather than DNA-mediated association. Read as abstract and title.

Evidence that argues against this (1)
    • Chromatin immunoprecipitation of an abundant nucleic-acid-binding protein at active promoters is the classic false-positive geometry - highly transcribed, open, hyper-accessible regions are recovered non-specifically in ChIP from every cell type, which is why the field requires a matched input and a sonication-bias control before calling promoter occupancy specific. The NF45-NF90 and NF45-NF110 complexes function as direct transcriptional coactivators at the c-fos gene, purified in an unbiased way from a defined in vitro transcription system, acting through both the upstream enhancer and the core promoter, independently of their double-stranded RNA-binding activities, and cooperating with the general coactivators PC4 and Mediator.

The RNA binding complexes NF45-NF90 and NF45-NF110 associate dynamically with the c-fos gene and function as transcriptional coactivators. · Nakadai T, Fukuda A, Shimada M, et al. (5 authors; senior author Hisatake K) · J Biol Chem 2015
    What this evidence cannot show

A reconstituted in vitro transcription system on one promoter, plus knockdown in mouse cells; not a genome-wide result and not a leukaemia system. The Mediator cooperation is a functional statement in a purified system, not a mapped subunit contact, so it does not identify which Mediator subunit is involved and cannot be joined to this tranche's MED19 entry on evidence. Read as abstract and title.

Evidence that argues against this (1)
    • A coactivator activity purified from a defined in vitro transcription system on a single promoter template may not reflect the protein's genome-wide role: the same complex's in vivo chromatin association is reported as DYNAMIC and stimulus-dependent, which means the constitutive coactivator function measured in vitro and the inducible occupancy measured in cells are not the same claim. The single publication behind ILF3's presence in the interactome read queue is a 50-RBP BioID2 proximity map in K562 cells, deposited to IMEx as IM-30059, in which no super elongation complex component, no KMT2A-complex component and no fusion protein is used as a bait - KMT2A, MEN1, PSIP1, AFF1, AFF4, ELL, MLLT1, CDK9, CCNT1 and DOT1L all appear only in the prey column.

Systematic identification of post-transcriptional regulatory modules. · Khoroshkin M, Buyan A, Dodel M, et al. (22 authors; senior author Goodarzi H) · Nat Commun 2024
    What this evidence cannot show

A single publication, one cell line, an overexpression BioID2 map, and the curated IMEx rows are the authors' filtered bona fide set rather than the raw hit lists. K562 is a BCR::ABL1 CML line with no KMT2A rearrangement. This paper is already cited in 12 entries in this graph, including a dedicated analysis of the deposition, so the platform-level facts here restate an existing entry deliberately rather than re-deriving them; what is new is the per-bait ILF3 reading.

Evidence that argues against this (1)
    • Proximity recovery is organised by subcellular compartment rather than by binding - the largest published proximity map of a human cell shows a prey's bait profile is dominated by where it lives - so recovery of nuclear elongation factors by a nuclear RNA-binding bait is the expected consequence of shared compartment occupancy alone. IntAct REST serves three binary ILF3 rows against this graph's core scaffold and elongation proteins - KMT2A, PSIP1 and ELL - all from one spoke-expanded n-ary proximity record (EBI-56904857), all MI:1314 proximity-dependent biotin identification typed MI:2364 proximity at MI-score 0.27 in K562, and in all three ILF3 is the BAIT.

    What this evidence cannot show

Retrieved 2026-09-22. MI-score 0.27 is the lowest band IntAct assigns, appropriate to a single-method single-publication proximity row. The three rows are ONE n-ary record spoke-expanded, so they are one experiment and not three observations. The read queue lists two baits (KMT2A, PSIP1) and not ELL, because the queue's bait set omits ELL, MLLT1, MLLT3 and MLLT10 - all canonical entries in this graph - so the queue's bait counts are floors for every partner in it.

Evidence that argues against this (1)
    • This graph's own audit of the same deposition found that most preys are recovered by four or fewer of the 50 baits with a mean of 7.23 and a maximum of 40, so a prey recovered by one bait is at the sparse end of a distribution in which promiscuity is common - and the same audit found KMT2A recovered by 25 of 50 baits, which is the reading that undercuts any specific claim about ILF3's neighbourhood containing KMT2A. ILF3 is a DepMap common essential - mean gene effect -1.089 across 1,208 lines - and lies in the anti-selective half for KMT2A rearrangement at rank 15,542 of 17,728, being marginally LESS depleted in 11 KMT2A-rearranged leukaemia lines (-1.1716) than in 43 other leukaemia lines (-1.2331).

    What this evidence cannot show

The informative number here is the ABSOLUTE essentiality (-1.089, a strong common essential), not the rank: about half of any gene set lies above the median of the selectivity scan by construction, this project's own base rate is 45.3%, and reporting 'anti-selective at rank 15,542' as a finding would be reporting that null. The difference between the two leukaemia groups is +0.0615, which is within noise at these group sizes (11 versus 43). The stored scan records a compute date and NOT a DepMap release, so it cannot be told from quarterly drift.

Evidence that argues against this (1)
    • A single-gene CRISPR knockout cannot resolve an obligate heterodimer: ILF3's nuclear retention and its coactivator activity both require ILF2, so knocking out ILF3 alone measures the pair's dependency and a common-essential call says nothing about which half of the dimer the requirement sits in. A genome-wide CRISPR-Cas9 screen for effectors of response to CC-90009 - a first-in-class GSPT1-selective cereblon E3 ligase modulator that rapidly induces AML apoptosis and reduces leukaemia engraftment and leukaemia stem cells across 35 independent primary AML patient xenografts - identified the ILF2/ILF3 heterodimeric complex as a determinant of response.

CC-90009, a novel cereblon E3 ligase modulator, targets acute myeloid leukemia blasts and leukemia stem cells. · Surka C, Jin L, Mbong N, et al. (29 authors; senior author Lu G) · Blood 2021
    What this evidence cannot show

The disease is AML, not B-lineage ALL, and the fusion status of the models is not stated in the abstract - so this is a leukaemia result and not a KMT2A-rearranged result. ILF2/ILF3 appears here as a drug-RESPONSE modifier in a degrader screen, not as an independent dependency and not in connection with KMT2A. The mechanism connecting the heterodimer to GSPT1 degradation is not established by a screen hit. Read as abstract and title; the screen's hit table was not opened.

Evidence that argues against this (1)
    • A genome-wide CRISPR modifier screen recovers regulators of the drug's delivery, the ligase machinery and general translational stress as readily as biology specific to the target, and ILF2/ILF3 is a broadly essential, highly abundant RNA-binding pair - so its appearance as a response modifier is compatible with a general fitness or translation effect rather than a specific role in GSPT1 degradation. ILF3 has no KMT2A and no histone-mark literature under its own symbol - ILF3[tiab] AND KMT2A[tiab] = 0, AND MLL[tiab] = 0, AND H3K4[tiab] = 0, AND H3K9[tiab] = 0, AND HDAC[tiab] = 0 - the apparently substantial counts (histone 10, chromatin 17, epigenetic 11) are dominated by off-beat records, and the single ILF3-AND-H3K27 hit is a RETRACTED publication about the antisense lncRNA ILF3-AS1 rather than about the protein.

    What this evidence cannot show

All queries are one tag per term and never a parenthesised group; each querytranslation was read back and all were clean. The off-beat judgement rests on FOUR abstracts sampled from the ten-record histone set (PMIDs 27462403 adipocyte nuclei, 23856356 spermatozoal RNA, 34012635 gastric-cancer chemoresistance, 31747963 renal-carcinoma STAT3), not on all ten - so 'dominated by off-beat records' is a sampled judgement and is recorded as one. Instrument control through the identical code path: H3K79me2[tiab] = 224, NF90[tiab] AND chromatin[tiab] = 15. These zeros bound titles and abstracts only.

Evidence that argues against this (1)
    • The ILF3 symbol's own literature is the wrong index for this protein's chromatin biology, because the founding work is written under the NF90/NF110 names: NF90[tiab] AND chromatin[tiab] returns 15 and NF45[tiab] AND chromatin[tiab] returns 8, with different membership from the ILF3 queries, so a bounded absence on the approved symbol understates what has been published.
