CSNK2A2 - CK2's other catalytic subunit, expressed in every KMT2A-rearranged line and, if anything, slightly favourable to lose
also called CSNK2A2 · CK2A2 · CK2 alpha prime · casein kinase II subunit alpha'
CK2 is an always-on enzyme with two interchangeable catalytic halves. This graph already covers the first one, CSNK2A1, which touches KMT2A biology three separate ways; the second one is present in these leukaemia cells but removing it does not hurt them and may help them slightly.
The same thing, for a scientist
CSNK2A2 (UniProt P19784, 350 aa, 16q21) is the alpha-prime catalytic subunit of casein kinase 2, the paralogue of CSNK2A1 (P68400, 391 aa). This graph's phospho-contacts beat established that CSNK2A1 reaches KMT2A biology by three mechanistically independent routes - LEDGF-binding motif phosphorylation on the retained fragment, taspase1-adjacent phosphorylation on the lost fragment, and DEK phosphorylation in leukaemic stem cells [E1]. **None of those routes has been tested with CSNK2A2.** What is measurable is that the two paralogues separate cleanly in the dependency data and that the separation is not an expression artefact: CSNK2A2 is detected in all seven KMT2A-rearranged panel lines (median 22.1 nTPM) [E2] while its gene effect is **positive** in both lineage halves - +0.145 myeloid and +0.100 lymphoid against -0.015 in other leukaemia lines, rank 17,446 of 17,728 [E3] - against CSNK2A1's small negative (-0.125 and -0.151). A PubMed search for CSNK2A2 in leukaemia returns **zero** records [E4].
The split, and a nomenclature trap worth recording
| gene | median nTPM (7 KMT2A-r lines) | KMT2A-r myeloid | KMT2A-r lymphoid | other leukaemia | scan rank |
|---|---|---|---|---|---|
| CSNK2A1 | 87.7 | -0.125 | -0.151 | -0.097 | 6,313 |
| CSNK2A2 | 22.1 | +0.145 | +0.100 | -0.015 | 17,446 |
Both transcribed; the alpha subunit at roughly four times the alpha-prime. The split is real in the sense that matters for this project's rule - the quiet paralogue is not silent - but neither number is large, and a positive gene effect of +0.1 on ten lines is a statement that nothing happens, not a claim that losing CSNK2A2 helps the leukaemia 3.
The trap: HGNC lists CSNK2A1 as an alias symbol of CSNK2A2. A symbol search for CSNK2A1 can therefore return the alpha-prime gene, and UniProt's gene_exact: matches synonyms. The accessions here were resolved by fetching each record and reading back the primary gene name - P19784 is CSK22_HUMAN with primary gene name CSNK2A2 at 350 aa, P68400 is CSK21_HUMAN with primary gene name CSNK2A1 at 391 aa - and the length difference is the check that the two did not swap 5.
What this means for the phospho-contacts beat
The three CSNK2A1 routes in gene-csnk2a1 were established with CK2 inhibitors (CX-4945, TBB, DMAT) and with CK2 activity assays. Every one of those reagents inhibits both catalytic subunits. So the routes are CK2 routes; the assignment to CSNK2A1 specifically rests on which gene was named, not on a subunit-resolved experiment. The dependency split above is the first evidence in this graph that the two subunits are not interchangeable in these cells, and it points in the direction of the alpha subunit. It does not establish which subunit performs the phosphorylations, and this entry does not claim it does.
Merged from a second beat that wrote this entry independently, and what it adds
Two agents wrote this protein on the same day, from different directions, because the coordinator named it as a target in both briefs. One came at it through the CK2/P-TEFb axis - that is the entry you are reading. The other came at it through menin, found the duplicate id as a hard validator error, and deleted its own draft rather than finish red. The collision and its resolution are recorded at docs/dispatch-ledger.md; the two findings below are what the deleted draft had and this entry did not.
1. There is exactly one piece of menin-CK2 evidence in the literature, and it is weak. IntAct records a MEN1-CSNK2A2 association by tandem affinity purification from PMID 27705803, the human Polycomb complexome map (Hauri, Cell Reports 2016), in which menin, CSNK2A2 and WDR5 co-purify [E-menin-ck2]. AP-MS co-purification is the weakest useful grade here, and CK2 subunits are among the commonest recoveries in nuclear AP-MS, so this is a reason to look rather than a partnership.
2. Every CX-4945 result in this graph is a CK2-level result, not a CSNK2A1 one. CX-4945 is ATP-competitive, and the two CK2 catalytic subunits share their ATP site. So the phenotypes attributed to CSNK2A1 elsewhere in this graph - including the MLL-AF9 leukaemia-stem-cell depletion - cannot be assigned to either paralogue by that chemistry. Combined with the nomenclature trap already recorded above, where CSNK2A1 is an alias symbol of CSNK2A2, the position is that neither the symbols nor the tools separate these two proteins, and every claim about which alpha subunit does what in this disease is currently unmeasured.
Why the merge rather than a second entry. The standing instruction is one entry per thing. Two entries for CSNK2A2 would have been the failure this graph most often corrects in others - and an entry that two independent agents reached from two directions and agreed on is worth more than one written once.

| breakpoint side | untested - the CK2 routes in this graph were established with pan-subunit inhibitors and none is subunit-resolved |
| subnuclear localization | NONE ASSIGNED - a BOUNDED ABSENCE, and the bound is unusual because THE QUERY CANNOT DISTINGUISH THE TWO CATALYTIC SUBUNITS. CSNK2A2[tiab] AND (nucleus OR nuclear OR cytoplasm)[tiab] returns 5 records and none is a CK2alpha-prime localisation study: an osteoarthritis Wnt/NF-kB paper, an EBV-positive DLBCL genome paper, a TNBC RNAi screen, a sleep GWAS, and the Csnk2a2-null spermatogenesis study [E_q93_csnk2a2_loc3]. THE ONLY COMPARTMENT-ADJACENT RESULT IS A NUCLEAR ENVELOPE PHENOTYPE IN MOUSE TESTIS: Csnk2a2-null testes show extensive germ-cell degeneration at all stages with NUCLEAR ENVELOPE PROTRUSIONS, LOSS OF NUCLEAR PORES, swelling of the outer membrane and disruption of the inner membrane in the spermatid nucleus [E_q93_csnk2a2_loc4]. That is a structural consequence of losing the kinase, not a location for it - and it is in the one tissue where this paralogue is predominantly expressed. No speckle, nucleolar, PML-body or matrix assignment for CK2alpha-prime exists in any organism. |
| localization shown for fusion | NO - nobody has localised CK2alpha-prime in any fusion, in any lineage. The gene clause returns 2 records against a nine-term fusion clause (PMIDs 34039950 and 25136288) and neither is a localisation study; the gene clause AND a localisation clause AND the fusion clause returns ZERO [E_q93_csnk2a2_loc3]. THE RELEVANT COMPARISON IS THE PARALOGUE'S: gene-csnk2a1 records a nucleolar CK2alpha pool measured and prognostically scored in solid tumours and NOT measured in any leukaemia, so for the CK2 holoenzyme this graph has one subnuclear compartment in the wrong disease and none at all for the other catalytic subunit. |

This cites a sibling entry in this knowledge graph as the summary of a literature this beat did not re-read; the underlying primary citations live in gene-csnk2a1 and were not re-fetched here. Per this project's rule, no identifier has been copied from that entry - only the substance of its claim. The critical point for the present entry is that the reagents used in that literature (CX-4945, TBB, DMAT) do not distinguish CSNK2A1 from CSNK2A2.
Evidence that argues against this (1)
- Because every CK2 inhibitor used in that work is pan-catalytic-subunit, the attribution of those three routes to CSNK2A1 rather than to CK2 as a holoenzyme is a naming convention rather than a measured subunit assignment. Oncofusion Knowledge Graph et al. 2026

- A beat that finished the same day found that **13 of 33 IntAct 'partners' of menin were misread** when the method and feature columns were ignored, including ChIP rows curated as interactions and ten rows from a single mutation-directed neo-interaction screen. This row survives that filter as a genuine AP-MS row, which is the reason it is recorded at all - and the base rate of misreading in the same dataset is the reason it is graded weak. Human CSNK2A2's two UniProt subcellular locations, Nucleus and Cytoplasm, both rest on a single ECO:0000250 attributed to O54833 = CSK22_MOUSE (350 aa, identical in length to the human protein), whose own nucleus and cytoplasm calls rest on one ECO:0000269, PubMed:28355567; the accompanying note that interaction with SIRT6 prevents translocation into the nucleus is carried on the same chain.

A statement about the record. The identical 350-aa length between human and mouse means verify-accessions.py cannot detect a human-for-mouse substitution in this pair - the same situation as CTR9 in this tranche at 1,173 aa. Nobody disputes that CK2 is present in both nucleus and cytoplasm; what is recorded is that the human alpha-prime subunit specifically has no experimental compartment citation of its own.
Evidence that argues against this (1)
- The strongest counter is that for CK2 the compartment question may be the wrong question, and this entry's own existing content says so: CK2 assembles as an alpha2-beta2 holoenzyme, the beta subunit governs substrate selection, and gene-csnk2b records the compartment as 'Nucleus (and cytoplasm; CK2 is not compartment-restricted)'. If the functional unit is the holoenzyme, then the address of a free catalytic subunit is a fact about a species that may barely exist, and the measurement worth having is where the ASSEMBLED holoenzyme containing alpha-prime is - which requires a subunit-specific antibody and a proximity assay, and has never been done in any cell. PubMed:28355567, the single experimental citation behind mouse and therefore human CSNK2A2's nucleus and cytoplasm annotations, is 'SIRT6 Is Essential for Adipocyte Differentiation by Regulating Mitotic Clonal Expansion' - a study of SIRT6 deficiency in preadipocytes and of KIF5C as a negative factor for adipogenesis.
SIRT6 Is Essential for Adipocyte Differentiation by Regulating Mitotic Clonal Expansion. · Chen Q, Hao W, Xiao C, Wang R, Xu X, Lu H, Chen W, Deng CX · Cell Rep 2017What this evidence cannot show
Mouse preadipocytes; not human, not haematopoietic, not fusion-bearing (brief rule 73). Bounded by the abstract: the paper plainly contains a CK2alpha-prime translocation experiment, since UniProt's note describes one, and that experiment is not visible in the abstract. So this is a rule-91 instance of the moderate kind - the citation does support the fact, probably in a figure, but nothing about the pointer tells a reader that, and the paper's subject is adipocyte differentiation.
Evidence that argues against this (1)
- Read the other way, this is a better citation than it looks and the graph should say so rather than scoring a point. A paper that shows an interaction PREVENTING nuclear translocation has, by construction, measured the translocation - so the underlying experiment is a localisation experiment, unlike the AP-MS and crystallography citations this beat found on other entries. The real defect is the two-step propagation: the experiment was done on the MOUSE protein in MOUSE preadipocytes, and human CK2alpha-prime inherits the result by sequence similarity, with a SIRT6-dependent regulatory mechanism inherited along with it and never checked in a human cell. Bounded 2026-09-21: CSNK2A2[tiab] AND (nucleus[tiab] OR nuclear[tiab] OR cytoplasm[tiab]) returns 5 records of which NONE is a CK2alpha-prime localisation study; the gene clause against a nine-term KMT2A/MLL fusion clause returns 2, neither a localisation study; the gene clause AND a localisation clause AND the fusion clause returns 0; and the protein-name query "CK2alpha'"[tiab] is returned by PubMed as "ck2alpha"[Title/Abstract], the apostrophe stripped, so it silently retrieves both catalytic subunits together.

Titles and abstracts only; supporting figures not searched (brief rule 80). The 859-record operand control and the 23-record subnuclear count are deliberately NOT reported as measurements of this gene, because the apostrophe stripping means those queries ran on both subunits at once; only the counts keyed to the HGNC symbol are usable.
Evidence that argues against this (1)
- The apostrophe finding makes every published CK2alpha-prime absence claim in this project, including this one, weaker than it looks - but in a specific direction worth stating. Stripping the prime makes a protein-name query BROADER, so a zero obtained through it stays conservative in the way brief rule 94 describes for the grouped-tag error. The damage is to POSITIVE counts and to any attempt to attribute a retrieved paper to one subunit, which is exactly the attribution this graph's CK2 mechanism entries need and cannot get. Combined with the alias collision (CSNK2A1 is an alias symbol of CSNK2A2) and the pan-subunit chemistry (CX-4945, TBB, DMAT), the alpha/alpha-prime distinction now fails in the databases, the pharmacology and the literature index alike. In MICE, Csnk2a2 encodes the CK2alpha-prime catalytic subunit that is PREDOMINANTLY EXPRESSED IN TESTIS; Csnk2a2-null males are infertile with oligozoospermia and abnormally shaped spermatid nuclei, and the null testes show extensive germ-cell degeneration at all stages of spermatogenesis including the first wave, with nuclear-envelope protrusions, loss of nuclear pores, swelling of the outer nuclear membrane and disruption of the inner membrane.

Mouse germline; not human, not haematopoietic, not fusion-bearing (brief rule 73, and the claim names the system first). A nuclear-envelope ultrastructural defect on loss of a kinase is a CONSEQUENCE and not a location - it does not place CK2alpha-prime at the nuclear envelope, and this entry does not claim it does. The testis-predominant expression statement is the paper's own framing of its gene rather than a quantitative survey. Bounded by the abstract.
Evidence that argues against this (1)
- This result is the best available argument AGAINST spending more of this project's effort on CSNK2A2, and it should be recorded as such rather than as a finding for the gene. A paralogue whose principal tissue is testis, whose null phenotype is gametogenic, which is expressed but NOT REQUIRED in KMT2A-rearranged lines (this entry's existing dependency data), and which has no human compartment measurement, is a gene this disease has little reason to care about. The corollary is positive though: it makes the implicit attribution in hyp-ck2-is-the-second-handle-on-the-retained-fragment and mechanism-ck2-t2724-s2726-licenses-taspase1-cleavage more defensible, because CK2 activity measured in a leukaemic cell is far more likely to be the alpha subunit's. FOURTH instance of the same alpha/alpha-prime asymmetry, now on compartment: CK2alpha has a measured, quantified and prognostically scored NUCLEOLAR pool (50.8% of 118 lung adenocarcinomas), while CK2alpha-prime's nucleus and cytoplasm are ECO:0000250 from MOUSE, traced to one adipocyte-differentiation paper (PMID 28355567) (Q93 2026-09-21)
Both subunits' compartments are recorded as 'nucleus and cytoplasm; CK2 is not compartment-restricted', and for alpha-prime that string is a mouse inference. If the functional unit is the alpha2-beta2 holoenzyme, the address of a free catalytic subunit is a fact about a species that may barely exist - nobody has localised an alpha-prime-containing holoenzyme in any cell (Q93 2026-09-21)
First evidence in this graph that bears on which catalytic subunit the CK2 hypothesis means: Csnk2a2 is PREDOMINANTLY EXPRESSED IN TESTIS with a gametogenic null phenotype (PMID 12950107), and CSNK2A2 is expressed-but-not-required in KMT2A-rearranged lines - so CK2 activity in a leukaemic cell is far more likely to be alpha's.
