CHEK1 (CHK1) - the node where this graph's chidamide synergy actually lands, and the reason that synergy is an HR-impairment argument

also called CHEK1 · CHK1 · checkpoint kinase 1 · serine/threonine-protein kinase Chk1

CHK1 is the switch that stops a cell dividing while its DNA is still broken, and it also helps run the accurate repair crew. Two drug combinations that kill KMT2A-rearranged leukaemia cells work by knocking this switch out - which is also why they impair the cell's ability to fix DNA accurately, and why that has to be stated as a risk in a child.

The same thing, for a scientist

CHEK1 (O14757, 476 aa) is the ATR-effector checkpoint kinase. Its place in this graph is not as an independent target but as the **node two published KMT2A-rearranged combination results converge on**. Chidamide plus the menin-MLL inhibitor MI-3 is highly synergistic against human MLL-r AML cells in vitro and in vivo and *not* against cells without the rearrangement, and the mechanism the authors report is disruption of the DNA damage checkpoint **at the level of CHK1 and CHK2 rather than their upstream kinases ATR and ATM**, plus disruption of DNA repair 'likely via homologous recombination (HR), but not non-homologous end joining' [E2]. Chidamide plus the BET inhibitor JQ1 reports the same shape in the same lines, though it places the effect further upstream, lowering p-ATR and p-ATM as well [E3]. `drug-chidamide` holds the pharmacology; this entry holds the node and the consequence. **The consequence is the point:** a mechanism whose active ingredient is impaired homologous recombination, deployed in an infant who will receive years of genotoxic chemotherapy and has a full lifetime ahead, is a second-malignancy argument that must be made explicitly. This graph's `drug-chidamide` entry already says so and this entry agrees rather than restating it.

Why CHK1 and not ATR

The distinction is load-bearing and the two papers disagree about it. Ye et al. explicitly report that combined chidamide and MI-3 disrupted the checkpoint at the level of CHK1 and CHK2 kinases, rather than their upstream kinases (ATR and ATM) 2. Zhang et al., with a different partner agent in the same cell lines, report reduced p-ATR, p-CHK1, p-ATM and p-CHK2 together 3.

If Ye et al. are right, the effect is downstream of the PIKKs and an ATR inhibitor is not a substitute for it. If Zhang et al. are right, the whole axis moves and the node is not informative. Nobody has run the discriminating experiment - an ATR inhibitor and a CHK1 inhibitor head to head with the same HDAC inhibitor in the same KMT2A-rearranged lines - and it is the cheapest useful thing in this part of the beat.

The older result nobody in this graph cites

Long before either combination, etoposide plus the HSP90 inhibitor 17-AAG was reported synergistic in leukaemia cells with critical roles assigned to Hsp90, FLT3, topoisomerase II, Chk1 and Rad51 4. That is the same four-way shape - TOP2 poison, checkpoint kinase, HR recombinase, leukaemia - arrived at from a completely different direction two decades earlier, and it is absent from this graph's bibliography. It is recorded here as a bounded rejection candidate rather than a load-bearing citation: the paper is about leukaemia cells generally with FLT3 as the index lesion, not about KMT2A rearrangement.

subnuclear localizationCHROMATIN, AND A CENTROSOMAL POOL OUTSIDE THE NUCLEUS ALTOGETHER - CHK1 is the entry in this tranche where the compartment IS the regulation, in three independent registers. (1) CHROMATIN: CHK1 associates with chromatin, and the association is coupled to Ser-345 phosphorylation and 14-3-3 binding; removal from chromatin is executed by PROTEOLYTIC CLEAVAGE of the CHK1 C-terminus by the SPRTN protease [E_q77_loc2][E_q77_loc4]. (2) NUCLEAR EXPORT is mediated at least in part by XPO1/CRM1 [E_q77_loc2] - the same exportin this graph already tracks for CALM-AF10 and for XPO1's own chromatin-versus-soluble pool. (3) CENTROSOME, specifically during INTERPHASE, where centrosome-associated CHK1 prevents premature activation of cyclin-B-CDK1 [E_q77_loc3]. That third pool is not subnuclear at all and is the reason this entry does not answer the subnuclear question with one word.
shown for fusionNO for CHK1's own localisation in any fusion system - neither of the two KMT2A-rearranged combination studies this entry rests on measured where CHK1 is, only how much of it is phosphorylated. The closest fusion-adjacent spatial result is upstream of menin rather than about CHK1: ATR-CHK1 signalling raises menin's chromatin-bound fraction 2.8-fold after UV [E_q77_loc6].

How this could bite us back
  • The published mechanism of the strongest combination in this part of the beat is impaired homologous recombination. Deliberately impairing HR in an infant who will receive years of genotoxic chemotherapy, and whose disease began with a DNA double-strand break, is a second-malignancy argument that must be stated rather than assumed away.
  • CHK1 inhibitors are in clinical development and their dose-limiting toxicity is myelosuppression - in a disease treated by intensifying myelosuppressive chemotherapy in infants. The combination arithmetic is unfavourable before any efficacy question is asked.
  • CHK1 restoration is the obvious resistance route: if the synergy runs through checkpoint disruption, anything that restores CHK1/CHK2 signalling or HR competence defeats it without touching the HDAC or the menin arm.
  • The upstream checkpoint this kinase belongs to acts as a senescence barrier limiting MLL-ENL leukaemogenesis in vivo. Suppressing the effector of a tumour-suppressive barrier in residual normal progenitors carries the same directional risk documented for ATR.
Still open
  1. Does the chidamide synergy require CHK1 specifically? A CHEK1 knockdown or a selective CHK1 inhibitor substituted for chidamide would answer it, and neither paper did that experiment.
  2. Both combination results are myeloid. Does either hold in KMT2A::AFF1 infant B-ALL, where the graph's only HDAC-plus-menin result runs through a completely different mechanism (HDAC7 de-repression)?
  3. If the active ingredient is impaired homologous recombination, does the same combination increase the rate of new chromosomal rearrangement in surviving normal progenitors? Nobody has measured the genotoxicity of a deliberately HR-impairing combination in this setting.

    What this evidence cannot show

A naming fact. gene_exact:CHEK1 AND organism_id:9606 AND reviewed:true returned exactly one row with gene_primary CHEK1. Note the entry name is CHK1_HUMAN while the gene is CHEK1, and the literature uses CHK1 almost exclusively - a search keyed to the HGNC symbol alone undercounts: (MLL OR KMT2A) AND CHEK1 returns 1 record, (MLL OR KMT2A) AND CHK1 returns 5.

Evidence that argues against this (1)
    • The paralogue control is asserted because CHEK1 and CHEK2 are constantly named together and are NOT functionally interchangeable - CHK1 is the ATR effector and CHK2 the ATM effector. A swap would move a claim between two different damage-sensing branches. O96017 is 543 aa against O14757's 476, so length catches it. UniProt Consortium 2026

Subtoxic doses of the HDAC inhibitor chidamide combined with the menin-MLL interaction inhibitor MI-3 were highly synergistic against human MLL-rearranged AML cells in vitro and in vivo but not against cells without the rearrangement, and the combination disrupted the DNA damage checkpoint at the level of CHK1 and CHK2 kinases rather than their upstream kinases ATR and ATM, as well as disrupting DNA repair likely via homologous recombination but not non-homologous end joining.

Human MLL-r AML cell lines plus an in vivo arm; a tool menin inhibitor (MI-3), not a clinical one; myeloid, not the infant lymphoid index disease; one group, unreplicated. The HR attribution is hedged in the authors' own wording ('likely via homologous recombination'), and the entry keeps that hedge.

Evidence that argues against this (1)
    • A properly controlled negative exists for the fusion's own effect on repair: MLL-AF4 and AF4-MLL knocked into the AAVS1 locus showed repair kinetics after etoposide and irradiation identical to wild type, with unchanged PARP1 and RAD51 levels and identical functional NHEJ and HR efficiency. So an HR-disruption mechanism in a combination is a property of the drugs, not evidence that the fusion creates an HR deficiency to exploit. Castaño J et al. 2016

    • Ye et al. report the opposite localisation within the same cascade in the same disease - disruption at CHK1/CHK2 and explicitly NOT at ATR/ATM. Two abstracts cannot be reconciled by reading them; the discriminating experiment has not been done. Ye J et al. 2019

    What this evidence cannot show

Recorded as a bounded rejection rather than as support: it is retrievable from the (MLL OR KMT2A) query set but its index lesion is FLT3 and Hsp90 rather than a KMT2A rearrangement, and the full text was not read in this beat. Confidence is weak for that reason and the entry makes no KMT2A-specific claim from it.

Evidence that argues against this (1)
    • Assigning a mechanism to CHK1 and RAD51 from a synergy experiment with a chaperone inhibitor is weak by construction, because HSP90 inhibition destabilises a large client set including several DDR proteins at once. This is the reason the entry does not build on it. Ye J et al. 2019

CHK1's subcellular record in UniProt O14757 (fetched 2026-09-21) is entirely experimentally coded across four compartments - Nucleus (five ECO:0000269 references), Chromosome (three), Cytoplasm (one) and centrosome (one) - with a coded note covering XPO1/CRM1-mediated nuclear export, the interphase centrosomal pool and SPRTN-mediated removal from chromatin. There is no ECO:0000250 or ECO:0000305 line and no isoform-scoped comment.

    What this evidence cannot show

A measurement of the database, read from the comment array with evidence codes attached on 2026-09-21. The founding mammalian CHK1 paper (Sanchez et al. 1997) is among the nuclear references and is a pathway paper rather than a localisation study, so rule 91's mild form applies to at least one row - but the three mechanistically important statements in the note each cite a paper that IS about that statement, which is unusual in this tranche and is recorded as such.

Evidence that argues against this (1)
    • A well-coded record still says nothing about the cell type this project cares about. Every reference behind CHK1's four compartments is in adherent or non-haematopoietic cultured cells, and the disease-relevant mislocalisation case is a breast-carcinoma result. The CRM1 dependence is stated by UniProt as 'at least in part', and this entry preserves that hedge - a partial export route is not a prediction that an XPO1 inhibitor fully traps CHK1, only that it should shift the partition.

Evidence that argues against this (1)
    • Chromatin association here is inferred from fractionation coupled to a phospho-mark, and fractionation is notoriously sensitive to salt and detergent conditions. The independent corroboration is that a PROTEASE is required to remove CHK1 from chromatin - which implies a stable association rather than a fractionation artefact - but that is a separate study in different cells and the two have not been done side by side. CHK1 has a CENTROSOMAL pool, present specifically during INTERPHASE, where it prevents premature activation of cyclin-B-CDK1 kinase - i.e. a cytoplasmic pool of a nuclear checkpoint kinase sets the timing of mitotic entry.

Rule 91 PASSED - the paper's title is the annotated fact. Human cultured cells. UniProt's own note adds the mechanistic gloss that centrosomal CHK1 'may protect centrosomal CDC2 kinase from inappropriate activation by cytoplasmic CDC25B', and the 'may' is preserved here. The centrosomal localisation of CHK1 has been contested in the wider literature on antibody-specificity grounds, which this entry notes without being able to adjudicate.

Evidence that argues against this (1)
    • Brief rule 74's principle applies: for any antibody readout the CLONE is the identifier, and a centrosomal signal for an abundant nuclear protein is exactly the case where fixation and antibody choice decide the answer. This item is recorded at strong confidence because the functional readout - premature cyclin-B-CDK1 activation - does not depend on the staining, but the compartment assignment itself rests on imaging in one study. Removal of CHK1 from CHROMATIN is executed by PROTEOLYSIS: the SPRTN protease cleaves the CHK1 C-terminus and promotes its removal from chromatin, within a SPRTN-CHK1 cross-activation loop that safeguards DNA replication.

    What this evidence cannot show

Human cultured cells; no leukaemia and no fusion. Recorded because it makes CHK1's chromatin residence an actively terminated state rather than a passive equilibrium, which matters for reading any experiment that changes total or phospho-CHK1: a combination that lowers p-CHK1 could be lowering activity, lowering chromatin residence, or accelerating cleavage, and a whole-cell blot cannot distinguish them.

Evidence that argues against this (1)
    • A cleaved C-terminal fragment of a kinase is exactly the kind of species that a blot with an N-terminal antibody will miss and a blot with a C-terminal antibody will under-report - the fragment-scoped problem brief rule 91 documents for KMT2A's taspase1 products. Neither KMT2A-rearranged combination study in this entry reports which epitope its CHK1 antibody recognises. Jiang K et al. 2003

A COMPARTMENT CHANGE IN CHK1 IS ITSELF AN ONCOGENIC MECHANISM, with a named chemistry: in PTEN-null cells AKT phosphorylates CHK1 at SERINE 280, the phosphorylated protein covalently binds one to two molecules of ubiquitin and accumulates in the CYTOPLASM, a non-phosphorylatable S280A mutant complements the checkpoint defect and restores CDC25A degradation, and primary breast carcinomas lacking PTEN with elevated phospho-AKT show increased cytoplasmic CHK1 and aneuploidy (p < 0.005).

Lack of PTEN sequesters CHK1 and initiates genetic instability. · Puc J, Keniry M, Li HS, Pandita TK, Choudhury AD, Memeo L, Mansukhani M, Murty VV, Gaciong Z, Meek SE, Piwnica-Worms H, Hibshoosh H, Parsons R · Cancer Cell 2005
    What this evidence cannot show

Breast carcinoma and murine Pten-null cells - not leukaemia, not lymphoid, not KMT2A-rearranged. Included because it is the only published case in which CHK1's subcellular partition is the disease mechanism rather than a descriptive fact, and because the PI3K/AKT axis is active in KMT2A-rearranged leukaemia. Whether CHK1 is mislocalised in these blasts has not been asked; the reagents are a phospho-S280 antibody and a fractionation.

Evidence that argues against this (1)
    • Generalising an AKT-driven CHK1 mislocalisation from PTEN-null breast carcinoma to infant KMT2A-rearranged ALL is unwarranted on the evidence, and this entry does not do it. PTEN loss is not a recurrent lesion in this disease, and PI3K-pathway activation in infant KMT2A-rearranged ALL runs mainly through RAS-pathway and PIK3R1 lesions with a different signalling geometry. The item is a lead and a control condition, not a claim. Sarmento LM et al. 2015

CHK1 IS ONE OF THE TWO KINASES IN THE ONLY PUBLISHED UPSTREAM PATHWAY CONTROLLING MENIN'S CHROMATIN-BOUND POOL. In HEK293 cells fractionated into soluble, two chromatin and nuclear-matrix components, chromatin-associated menin peaked 4 h after UV and rose dose-dependently to a 2.8-fold maximum; caffeine blocked it, and the pathway was interrogated with full-length and truncated-active CHK1 expression constructs.

Menin localizes to chromatin through an ATR-CHK1 mediated pathway after UV-induced DNA damage. · Farley SM, Chen G, Guo S, Wang M, A J, Lee F, Lee F, Sawicki M · J Surg Res 2006
    What this evidence cannot show

HEK293 cells, UV, and CAFFEINE as the pathway inhibitor - caffeine inhibits ATM and other PIKKs as well as ATR, so the CHK1 attribution rests on the expression constructs and on pathway logic. A 2006 surgical-research-journal paper cited in exactly one entry of this graph before this beat. No leukaemia and no fusion anywhere in it. Recorded because it is the mechanistic hinge between this entry's checkpoint biology and the project's central protein, and because the cycle-42 king log named this prediction as untested.

Evidence that argues against this (1)
    • The alternative explanation nobody has excluded is that UV changes global chromatin accessibility and menin redistributes passively, with ATR-CHK1 dependence reflecting the checkpoint's control of chromatin state rather than a direct action on menin. Distinguishing them needs a menin phospho-site map under the same stimulus, or a chromatin-bound control protein that does NOT move. Neither is in the 2006 paper. UniProt Consortium 2026

In HUMAN T-ALL, CHK1 is overexpressed and hyperactivated and is required for proliferation and survival by containing replication stress: CHEK1 mRNA is highly abundant in the proliferative T-ALL subgroup, leukaemic cells carry constitutively elevated phospho-RPA32 and gamma-H2AX, PF-004777736 or shRNA silencing impairs proliferation and viability with accumulation of incompletely replicated DNA followed by ATM/CHK2 activation and ATM- and caspase-3-dependent apoptosis, CHK1 inhibition delays xenograft growth in vivo, and PRIMARY T-ALL cells are sensitive at therapeutic doses while NORMAL THYMOCYTES are not, even with stromal or IL-7 support.

CHK1 overexpression in T-cell acute lymphoblastic leukemia is essential for proliferation and survival by preventing excessive replication stress. · Sarmento LM, Póvoa V, Nascimento R, Real G, Antunes I, Martins LR, Moita C, Alves PM, Abecasis M, Moita LF, Parkhouse RM, Meijerink JP, Barata JT · Oncogene 2015
    What this evidence cannot show

T-LINEAGE and not KMT2A-rearranged - brief rule 73 applies and the first clause of the claim says so. The normal comparator is human thymocytes, which is the right comparator for T-ALL and not for infant B-lineage disease, where the relevant normal cell is a pro-B/pre-B progenitor in a still-developing marrow. One pharmacological tool compound plus shRNA; no genetic knock-in. The therapeutic-window claim is a proliferation and viability window over days, not a genomic-instability window over years.

Evidence that argues against this (1)
    • This project's own genome-wide scan points the other way for the index disease: CHEK1 is PAN-ESSENTIAL (-1.7664 across all lines) and KMT2A-rearranged lines are marginally LESS dependent than other leukaemia lines (difference +0.0887, rank 16,624 of 17,728). A T-ALL-specific addiction driven by standing replication stress does not transfer to a disease with a famously quiet genome and a low mutational burden, and nobody has measured phospho-RPA32 or gamma-H2AX in infant KMT2A-rearranged blasts to see whether the precondition for the addiction is even present.
