In the deposit paper's own target-gene table, the AFF1-exclusive class is 64 genes against a permutation null of 2.3, and it survives call-rate matching, institution stratification, B-lineage restriction and patient collapse
also called q154 authors-table label permutation · AFF1-exclusive target class null
Sixty-four of the fusion protein's target genes are hit only in the leukaemias whose partner gene is AFF1 and in none of the other eighteen patients. If you shuffle which patients you call the AFF1 group and count again, you get about two such genes. That gap does not go away when you correct for the AFF1 patients having more target genes overall, for them coming from one hospital, or for them being the B-lineage ones.
The same thing, for a scientist
Using Janssens et al.'s own published per-sample oncoprotein-target calls (Supplementary Data 2, 1,091 genes) restricted to the 26 GSE252378 KMT2A-fusion patient samples that are not drug-exposed, **64 genes are called in >=3 of the 8 KMT2A::AFF1 samples and in 0 of the 18 non-AFF1 samples** - IRX1 among them. A label permutation holding the 1,091 x 26 binary call matrix fixed and re-drawing the 8-sample index arm 100,000 times gives **mean 2.32 (SD 4.92, 5th-95th 0-12), p_upper = 0.00010, p_lower = 0.99992** [E1]. The obvious artefact - the AFF1 arm has a 21.3% mean call rate against 9.6% in the non-AFF1 arm, so exclusivity is mechanically easier for it - **raises the null but does not close the gap**: restricting to the 4,907 draws whose arm call rate is within 15% of the real arm's gives mean 12.12, **p_upper = 0.00326**. An **exact** institution-stratified permutation over all 4,410 assignments that keep 5 of 9 Texas Children's and 3 of 7 St Jude samples in the index arm gives mean 8.05, **p_upper = 0.00272**. Restricted to the 16 B-lineage samples (7 AFF1, 9 non-AFF1) the class is 147 against 23.45, **p_upper = 0.00366**. Collapsing the three sample pairs to 24 patients gives 132 against 12.67, **p_upper = 0.00029** [E1]. **A partner-exclusive target class exists in this deposit and is not a labelling accident.**

Both tails are given because the sibling result at promoter scale runs the other way: q152 found 332 AFF1-only promoters against a null of 425 (p_lower 0.146), i.e. below chance. The two are the same biology read by two instruments 2.
Which controls were declared in advance, and which way each pushes
All four stratifications and the direction each pushes were written into the q154 pre-registration before any of them was computed 3:
- Call rate. The AFF1 arm makes more calls per sample, which makes AFF1-exclusivity easier. Direction: inflates the observed relative to an unstratified null. Correcting it raised the null from 2.3 to 12.1 and the observed stayed outside.
- Institution. Five of the eight AFF1 samples are Texas Children's
p-series, which are also the five highest-call-rate libraries in the deposit. Direction: inflates. The exact stratified permutation removes it and the observed stays outside. - Lineage. AFF1 is the B-lineage partner in this deposit; the eight Fred Hutch AMLs carry no AFF1. Direction: inflates. Restricting to B-lineage removes it and the observed stays outside.
- Patient pairing.
p279/p318are one patient, so 3 of 8 samples is 2 of 7 patients. Direction: inflates. Collapsing them leaves the class at 132 against 12.7.
What the class is, and the histone-cluster caveat
The 64 members are: ANKRD28, ARHGAP15, BLNK, C11orf74, C5orf56, CAMK2D, CCNJ, CD38, CDCA7, CNTRL, CXorf21, DSE, ENTPD1-AS1, GAB1, GABPB1, GABPB1-AS1, GABPB1-IT1, GPR174, HDAC9, HFE, HIST1H1D, HIST1H1E, HIST1H1T, HIST1H2AD, HIST1H2AE, HIST1H2BC, HIST1H2BD, HIST1H2BE, HIST1H2BF, HIST1H2BG, HIST1H2BH, HIST1H3D, HIST1H3E, HIST1H3F, HIST1H4C, HIST1H4D, HIST1H4E, HIST1H4F, HIST1H4G, IGF2BP3, IRX1, KLRC3, KLRC4, KLRC4-KLRK1, KLRK1, LCP1, LOC101928100, MAP3K1, MEF2A, MIR3142, MIR3142HG, MIR4712, MPZL1, PCNX1, PIK3AP1, PIK3C3, PRKCE, RAG1, RAG2, RREB1, STARD3NL, TM9SF3, TRA2A, UBL3.
Nineteen of the 64 are HIST1 cluster genes at 6p22, and four more are the KLRC/KLRK cluster at 12p13. Those are not 23 independent observations; they are two genomic neighbourhoods. A label permutation holds that clustering fixed - a permuted arm inherits the same correlated block - so it does not inflate the p-value, but it does mean the effective number of distinct addresses is closer to forty than to sixty-four, and any statement about the class's biological breadth must say so. RAG1 and RAG2 are also adjacent. IRX1 is a singleton in this list; the nearest other member is not on chromosome 5.

]- A partner-exclusive target class that is 30% histone-cluster genes is a poor basis for a targeted therapy: the HIST1 locus is the most transcriptionally active region in a cycling blast and nothing there is specific to leukaemia.
- RAG1 and RAG2 are in the class. If KMT2A::AFF1 really does hold the recombinase locus open in a way other partners do not, an intervention that stabilises the fusion on chromatin could increase off-target recombination rather than reduce it.
- Nineteen of the 64 members are HIST1 cluster genes at 6p22 and four are the KLRC/KLRK cluster at 12p13. Is the histone locus a genuine KMT2A::AFF1-specific address, or is it a region where the N/C ratio behaves oddly because of the extremely high transcription and short gene lengths there?
- The same permutation applied to a within-family index arm - say the 4 KMT2A-AFDN samples against the rest - would say whether partner-exclusivity is a property of AFF1 or a property of any partner group in this deposit. That control has never been run at any scale.
- Can this project's occupancy rule be re-thresholded so that its per-sample call count matches the authors' ~125, and does the AFF1-only class then move above its null at promoter scale as well?
re-run at two seeds; every stratified null holds, exact null bit-identical
the 64-gene class this analysis fails to reproduce with a different caller in the same universe
- refutes →The 332-promoter AFF1-only set is BELOW the count a random eight-sample arm produces (null 425)
the same label permutation on the same 26 samples, read through the authors' own call table instead of this project's 2.0x promoter rule, puts the AFF1-exclusive class far ABOVE its null (64 vs 2.3) where the promoter-scale version put it below (332 vs 425)
the label permutation is used here exactly as that concept prescribes, with no analytic independence bound anywhere
the permutation is run over that table
- related to →KMT2A::AFF1 (MLL-AF4), t(4;11)(q21;q23)
64 oncoprotein-target genes are exclusive to the KMT2A::AFF1 arm of GSE252378 at a rate 28 times the permutation null
the class-level result is what IRX1's membership borrows its weight from
the same test on the authors' own 1,091-gene call table gives 64 against 2.3, so the direction agrees across instruments while the magnitude does not
