Experiment: does AF1q self-associate, and does KMT2A::MLLT11 transform? The two measurements nobody has made on the 10th most common KMT2A fusion
also called AF1q AUC and MLL-AF1q replating · MLLT11 transformation test
Two straightforward experiments on a leukaemia fusion found in 28 children and adults that nobody has ever put into a cell: measure whether the partner protein sticks to copies of itself, and test whether the fusion makes blood progenitors grow without stopping. Either answer would change how this disease is explained.
The same thing, for a scientist
KMT2A::MLLT11 is the 10th most frequent KMT2A partner (28 patients in 3401) and has **zero** functional literature: the fusion-name query returns 10 descriptive records and intersecting it with mice/mouse/retroviral/colony/replating returns 0 [E1]. MLLT11 is 90 residues with one annotated feature, a nuclear export signal at aa 24-32, and no domain, coiled coil or oligomerisation module [E2]. Refolded recombinant AF1q already exists and has already been through analytical ultracentrifugation in a published study that reports the AF1q-TCF7 interaction but **not AF1q's own oligomeric state** [E3]. Two experiments follow, in order of cost. **(A)** Sedimentation-velocity AUC (or mass photometry / SEC-MALS) on refolded AF1q alone, to establish monomer versus oligomer. **(B)** Retroviral transduction of murine haematopoietic progenitors with KMT2A::MLLT11 and serial replating, against MLL-AF9 as a positive control and truncated MLL as a negative, reading out colony number over 3-4 rounds, immunophenotype, and Hoxa9/Meis1 expression. Both arms of the graph's mechanistic argument make predictions here, and they differ [E4][E5]. Cost tier: low for (A), medium for (B). Neither requires a new reagent that does not already exist or is not routine.
Why this is the highest-value cheap experiment in the partner landscape
Two facts sit badly together. KMT2A::MLLT11 is the 10th most common direct KMT2A fusion partner, with 28 patients in the largest systematic series — 13 infant AML, 10 paediatric AML, 4 adult AML and one infant ALL 1. And the fusion protein has never been expressed in a cell by anybody 1.
That is not a niche gap. Every mechanistic claim this graph makes about KMT2A leukaemia is a claim about what the partner contributes, and the models were built on partners chosen because they had a module to point at. MLLT11 has none: 90 residues, one nuclear export signal, no domain, no structure, and a protein so poorly behaved that recombinant expression goes entirely into inclusion bodies 23.
The field's two accounts make opposite predictions, which is what makes the experiment worth doing rather than merely overdue:
- If forced oligomerisation is the mechanism, AF1q must self-associate. A 90-residue protein with no annotated module could still do so — short peptides oligomerise — and the measurement settles it in a day.
- If elongation hijack is the mechanism, MLLT11 has nothing to hijack with, and the fusion should either not transform or transform by something else.
- If it transforms and AF1q is a monomer, both models have a genuine counterexample at 28 patients, which is the outcome the dispatch for this beat anticipated and which nobody has tested.
Experiment A — AF1q's oligomeric state
Design. Sedimentation-velocity analytical ultracentrifugation on purified, refolded AF1q at three concentrations spanning at least a tenfold range, to distinguish a monomer from a concentration-dependent self-association. Mass photometry and SEC-MALS are acceptable orthogonal or substitute readouts and are cheaper; at least two independent methods should agree before a monomer is reported, because a weak self-association is exactly what a single method at one concentration misses.
Why it is nearly free. The reagent exists. AF1q was expressed in E. coli as an N-terminal His6 fusion, recovered from inclusion bodies under denaturing conditions, refolded by one-step dialysis and purified to homogeneity by gel filtration at 35 mg/L of culture — and the same study already ran NMR and AUC on it to map the interaction with the TCF7 HMG domain (residues 154-237) 3. The published abstract simply does not report AF1q's own sedimentation behaviour.
Controls and the trap. The protein is refolded from denaturant, so a negative result (monomer) is weaker than a positive one: misfolded protein may fail to self-associate for reasons unrelated to the native state. The TCF7-binding activity should be used as a folding control — protein that binds the TCF7 HMG domain with the reported behaviour is at least partly native. Note also that this is a fusion-relevant question asked on the free partner; the fusion context could create or destroy self-association, which experiment B partly addresses and a pulldown of the expressed fusion would address directly.
Readout and interpretation. Monomeric at all concentrations, with folding controls passing → the forced-oligomerisation model has a counterexample at 28 patients, contingent on B showing transformation. Self-associating → the model absorbs MLLT11 and the partner landscape becomes more unified, not less.
Experiment B — does the fusion transform?
Design. Retroviral transduction of murine bone-marrow haematopoietic progenitors with KMT2A::MLLT11 (the common architecture: KMT2A N-terminus fused in frame to the complete 90-residue MLLT11 ORF 6), followed by serial replating in methylcellulose over 3-4 rounds. This is the standard assay in which MLL-GAS7 and MLL-GPHN were both scored 45.
Controls, which matter more than usual here.
- Positive: MLL-AF9 or MLL-ENL, an elongation-partner fusion with an established replating phenotype.
- Second positive: a synthetic-dimeriser MLL construct, which is the reference for what pure forced oligomerisation produces 4.
- Negative: truncated MLL with no partner, to exclude a phenotype from the KMT2A moiety alone.
- Structure-function arm: a construct in which MLLT11's nuclear export signal (aa 24-32) is mutated 2. The complete ORF is retained in patients, so the fusion carries an NES — a configuration not known for any other KMT2A fusion — and whether it is functional changes where the oncoprotein is.
Readouts. Colony number and morphology per round; immunophenotype (c-Kit, Mac-1, Gr-1, B220) to place the arrest; Hoxa9 and Meis1 expression, which every oligomerisation-driven MLL fusion tested so far upregulates 5; and, if replating is positive, subcellular localisation of the fusion by immunofluorescence — the single most informative cheap add-on, since no KMT2A::MLLT11 localisation exists at all.
Interpretation, both ways. Positive replating in a fusion whose partner is monomeric would be the first real counterexample to both models. Negative replating is equally publishable and arguably more interesting: it would mean a fusion found in 28 patients is not sufficient for transformation on its own, forcing a cooperating-lesion account — for which there is already a hint, since t(1;11) occurs in three-way and complex rearrangements including one with MYO18A as a reciprocal partner 6.
The honest limitation. A negative result in a mouse replating assay does not establish that the fusion does not transform. Infant leukaemia arises in a fetal-liver-derived compartment that adult murine bone marrow does not model, and this project's own material on cell of origin makes that point repeatedly. A negative should trigger a fetal-liver or human-CD34 progenitor arm, not a conclusion.
| design | Two experiments. (A) Sedimentation-velocity analytical ultracentrifugation on purified refolded AF1q at three concentrations spanning >=10-fold, with mass photometry and/or SEC-MALS as orthogonal readouts and TCF7-HMG binding as the folding control; two independent methods must agree before a monomer is reported. (B) Retroviral transduction of murine bone-marrow haematopoietic progenitors with KMT2A::MLLT11 (KMT2A N-terminus fused in frame to the complete 90-residue MLLT11 ORF) and serial replating in methylcellulose over 3-4 rounds, plus an NES-mutant (aa 24-32) arm. |
|---|---|
| readout | (A) sedimentation coefficient distribution and derived molar mass; monomer versus concentration-dependent self-association. (B) colony number and morphology per replating round; immunophenotype (c-Kit, Mac-1, Gr-1, B220) to locate the differentiation arrest; Hoxa9 and Meis1 expression; and, if replating is positive, immunofluorescence localisation of the fusion protein, for which no data of any kind currently exist. |
| controls | (A) TCF7-HMG-domain binding as a folding control on the refolded protein; a known monomer and a known dimer of similar mass as instrument controls. (B) positive: MLL-AF9 or MLL-ENL; second positive: a synthetic-dimeriser MLL construct as the reference for pure forced oligomerisation; negative: truncated MLL with no partner, to exclude a phenotype from the KMT2A moiety alone; structure-function: MLLT11 NES (aa 24-32) mutant. |
| cost tier | low |
| cost tier detail | (A) low — the refolded protein and the AUC method are both published, and mass photometry is a one-day measurement. (B) medium — standard retroviral transduction and serial replating, roughly 6-8 weeks including construct synthesis; the MLLT11 ORF is 90 codons and trivial to synthesise. |
| timeline | (A) 1-2 weeks once protein is in hand. (B) 2-3 months including construct generation and 3-4 replating rounds. An in vivo transplant arm, if (B) is positive, adds 6-12 months. |
| decision rule | If (A) shows AF1q is monomeric by two independent methods with folding controls passing, AND (B) shows transformation, then both the elongation-hijack model and the forced-oligomerisation model have a counterexample at 28 patients and the graph's mechanistic core needs revision. If (A) shows self-association, forced oligomerisation absorbs MLLT11 and the partner landscape unifies. If (B) is negative, the claim becomes that a fusion present in 28 patients is not sufficient alone, which mandates a fetal-liver or human-CD34 progenitor arm before any conclusion. |
| what it cannot settle | A negative murine bone-marrow replating result does not establish that KMT2A::MLLT11 fails to transform: infant leukaemia arises in a fetal-liver-derived compartment that adult murine marrow does not model, and this fusion is 13 of 28 infant. A negative should trigger a fetal-liver or human CD34+ arm, not a conclusion. Neither experiment addresses menin dependence, which needs the construct from (B) plus revumenib or ziftomenib and is the obvious third step. |

- A negative replating result would be easy to over-interpret as 'this fusion is not oncogenic', which would be wrong and, if it reached clinicians, actively harmful: 28 patients carry it as their apparent driver. The decision rule above is written to force a fetal-liver arm before any such statement.
- If AF1q turns out to self-associate, the temptation will be to declare the oligomerisation model complete. It would not be: self-association of the free partner does not establish that the fusion oligomerises, and no KMT2A fusion has ever had its stoichiometry measured in a cell.
- Building this construct creates a transforming oncogene for a fusion nobody has modelled; standard biosafety for MLL fusion retrovirus applies and is not a formality, since these constructs immortalise primary human CD34+ cells.
- Does the Khan et al. full text already report AF1q's sedimentation behaviour? Checking that is the cheapest possible first step and would either save the experiment or make it more urgent.
- Which KMT2A::MLLT11 architecture should be built — the complete-ORF fusion found in most patients, or the exon-10/intron-1 cryptic-splice variant? A negative result on one says nothing about the other.
- Should the NES mutant be an arm from the start? A KMT2A fusion carrying a functional nuclear export signal would be unique, and testing it costs one extra construct.
- If (B) is positive, is KMT2A::MLLT11 menin-inhibitor sensitive? That follow-on needs no new reagent beyond the construct and would be the first menin test in the non-elongation partner class.

KMT2A::MLLT11 is the 10th most frequent direct KMT2A partner with 28 patients in the 3401-case recombinome (1 infant ALL, 13 infant AML, 10 paediatric AML, 4 adult AML), yet no functional study of the fusion exists: a PubMed [All Fields] search for "MLL-AF1q" OR "MLL/AF1q" OR "MLL-MLLT11" OR "KMT2A-MLLT11" run 2026-09-19 returns 10 records, all case reports, cytogenetic surveys or multiplex RT-PCR method papers with every title read, and the same query intersected with (mice OR mouse OR retrovir* OR colony OR replating) returns 0.

The patient counts come from this citation, read from the Europe PMC full text of PMC10169636 with the Table 1 header verified; the search counts come from E-utilities queries recorded in ana-kmt2a-deferred-partner-enumeration and are a claim about the indexed literature only. A construct in a supplementary table of a screen about something else, an unpublished negative, or a non-indexed preprint would all defeat the zero.

An absence of annotation is a curation fact, not a demonstration that no self-association surface exists — which is precisely why experiment A is worth running rather than being settled by the database. Resolved by fetching the accession and reading back the primary gene name and length.

- Unannotated functional modules in this protein demonstrably exist: a KFERQ-like chaperone-mediated-autophagy targeting motif was mapped in AF1q by deletion mutagenesis and is recognised by HSPA8, and it appears in no UniProt feature list. Recombinant AF1q was overexpressed in E. coli as an N-terminal His6 fusion, formed inclusion bodies, was purified under denaturing conditions by immobilised metal affinity chromatography and refolded by one-step dialysis, then purified to homogeneity by gel filtration at 35 mg/L of culture; NMR and analytical ultracentrifugation measurements then showed AF1q interacts specifically with the high-mobility-group domain of TCF7, residues 154-237 — the first biophysical characterisation of that interaction. The authors state that AF1q's structural and biophysical properties had remained largely unexplored because no viable method for producing recombinant protein existed.

A methods paper read in abstract. The abstract does NOT report AF1q's own oligomeric state, which is the point of experiment A; whether the authors measured it and did not report it, or did not measure it, cannot be determined without the full text, which was not obtained. Protein refolded from inclusion bodies is not guaranteed natively folded, and no structure was deposited.

- If AF1q's sedimentation behaviour was in fact measured and simply not abstracted, experiment A is already done and the full text would say so. The coiled-coil oligomerisation domains of AF1p/Eps15 and GAS7 are necessary and sufficient for leukaemogenic transformation by the respective MLL fusion proteins, and homodimerisation of MLL by synthetic dimerisation modules mimics bona fide MLL fusion proteins, resulting in Hox gene activation and enhanced self-renewal of haematopoietic progenitors — establishing the serial-replating and progenitor-transduction assay as the standard readout for this question.

- The assay's own founding companion paper reports that MLL-AF9 is NOT dimerised in vivo, so a replating phenotype in this assay does not by itself establish that a fusion works by oligomerisation, and a positive result for KMT2A::MLLT11 would need the AUC measurement from experiment A to be interpreted. Induced dimerisation of a truncated MLL immortalises bone marrow and imposes a reversible block on myeloid differentiation associated with upregulation of Hoxa7, Hoxa9 and Meis1, and dimerised MLL binds with higher affinity than undimerised MLL to a CpG island within the Hoxa9 locus — establishing Hoxa9 and Meis1 expression as the expected molecular readout of an oligomerisation-driven MLL construct.

Read from the abstract. Hoxa9/Meis1 upregulation is a necessary-looking but not logically required readout: MLL-GAS7 still transforms Hoxa7- or Hoxa9-null progenitors, so a KMT2A::MLLT11 construct that transformed without inducing Hoxa9 would not be uninterpretable — it would be a finding.
Evidence that argues against this (1)
- Hoxa7 and Hoxa9 are modifiers rather than switches for at least one oligomerisation-driven MLL fusion: MLL-GAS7 transforms Hoxa7-null and Hoxa9-null progenitors, though less efficiently and with longer latency, reduced penetrance and less mature phenotypes — so treating Hoxa9 induction as the definition of a positive result would be wrong. In t(1;11)(q21;q23) the der(11) is an in-frame fusion of the N-terminal portion of MLL to the COMPLETE AF1q open reading frame, while the der(1) does not give rise to an open reading frame; the rearrangement also occurs in three-way and complex configurations, including one child with a three-way translocation of MLL, MLLT11 and the novel reciprocal partner gene MYO18A.

Evidence that argues against this (1)
- The complete-ORF architecture is not invariant: an adult t(1;11) case broke within MLL exon 10 into MLLT11 intron 1 and produced two in-frame transcripts, one via a cryptic splice — so 'the' KMT2A::MLLT11 construct is a choice, and a negative replating result for one architecture would not cover the other.
