LIN28B and IGF2BP3 are co-regulated members of ONE onco-fetal module in infant leukaemia - which strengthens the graph's existing scepticism about IGF2BP3 rather than weakening it
also called the LIN28B-IGF2BP module · onco-fetal RNA-binding module · does LIN28B rescue IGF2BP3
LIN28B and IGF2BP3 are both switched on before birth and both switched on in infant leukaemia, and in infant AML they are turned on by the same regulators through the same kind of epigenetic change. That makes them two readouts of one setting rather than two independent findings - which is bad news for treating either one as a separate drug target.
The same thing, for a scientist
This graph already holds `concept-igf2bp3-is-a-marker-of-a-state-not-a-maintainer-of-one`, whose corrected position is that IGF2BP3 **is** required for B-ALL survival but that nobody has shown what it maintains is the fetal programme rather than proliferation. **This beat's LIN28B work bears directly on that, and it cuts the sceptical way.** Bolouri et al. found an onco-fetal **B-cell developmental gene regulatory network activated in infant AML**: 18 genes including the epigenetic regulators **BRD4 and POU2AF1** and *their onco-fetal targets* **LIN28B and IGF2BP3**, with **all four hypomethylated**, and **Let7a-2 expressed mutually exclusively with its target and regulator LIN28B** [E1]. Separately, IGF2BP1 is reported as a LIN28B/let-7 downstream target in AML [E2]. So LIN28B and the IGF2BPs are not two independent oncofetal proteins that happen to co-occur; they are **nodes of one module with a shared upstream regulator and a shared epigenetic switch**. **The consequence for the sceptical prior is that it gets stronger, not weaker**: if a single upstream event (BRD4/POU2AF1 activity, promoter hypomethylation) turns the whole module on, then each member's expression is even less informative about its individual requirement, and a knockdown of any one of them is perturbing a module member whose partners remain.
Engaging the existing sceptical prior directly, as the brief asks
concept-igf2bp3-is-a-marker-of-a-state-not-a-maintainer-of-one poses: does removing IGF2BP3 collapse the fetal-programme signature, or only proliferation? Three things this beat can add.
1. The module framing raises the bar for that question, it does not lower it. If BRD4/POU2AF1 sit upstream of both LIN28B and IGF2BP3 1, then the experiment that would answer it must ask whether IGF2BP3 loss collapses the rest of the module - LIN28B included - or only its own downstream. A signature readout is not enough; the module members must be measured individually.
2. LIN28B does have the class-2 evidence IGF2BP3 lacks in the fetal-programme sense. Ling et al. show LIN28B loss abolishes transformation and damages normal fetal B/NK lymphopoiesis, which is a functional requirement in the fetal programme itself. That is precisely the kind of result the IGF2BP3 entry says is missing for IGF2BP3. So within the module, one member now has it and the others do not, and the honest reading is that LIN28B is currently the better-evidenced node, not that IGF2BP3 has been rescued by association.
3. And there is a result pointing the opposite way for IGF2BP3 in the index fusion specifically. Hanewald et al. report that both reciprocal t(4;11) fusion transcripts are bound by IGF2BP3, resulting in REDUCED KMT2A::AFF1 protein abundance and increased AFF1::KMT2A 3. An oncofetal protein that lowers the oncoprotein it is supposed to support is not a straightforward maintainer of anything, and this graph already records the tension as unresolved in ana-unstated-system-igf2bp3-t411-unresolved and localization-igf2bp3-cytoplasmic-rnp-granules-p-bodies-stress-granules.

Every arrow here is from a different paper and most are correlative. Bolouri et al. is an integrative expression/methylation analysis across ~1500 paediatric AML samples with no perturbation 1; the LIN28B→let-7→IGF2BP1 arrow is from AML cell lines 2. The diagram is a hypothesis about module structure, and this entry labels it as one.
The single most useful test is cheap and has never been run: does BET inhibition, which this graph already tracks for KMT2A-rearranged disease, collapse LIN28B and IGF2BP3 together in an infant-derived sample? Bolouri et al. themselves suggest infant AML may respond to bromodomain inhibitors on the strength of the BRD4 node. If the module collapses as a unit under BET inhibition, then the therapeutic target is the module's switch and not any individual member - which would reframe both this beat and the existing IGF2BP entries.
The lineage awkwardness, stated
The module was characterised in infant AML, and the B-cell developmental identity of the network in a myeloid disease is the paper's own headline surprise. Meanwhile the LIN28B requirement is in infant B-ALL biology, and this beat's other entries argue that LIN28B has opposite signs in the two lineages.
Those two facts do not sit comfortably together and should not be smoothed. If LIN28B is protective in myeloid disease [see concept-lin28b-has-three-published-signs-in-myeloid-leukaemia], then a module that switches LIN28B on in infant AML is switching on something that restrains the disease - and Li et al. report that most paediatric AML including MLLr AML does not express LIN28B, which is in tension with Bolouri's infant-AML finding unless infant AML is a distinct subset. It probably is - Bolouri's whole argument is that infant AML is genomically and transcriptionally distinct from older-child AML - but the reconciliation is inference, not measurement, and this entry does not assert it.
| shared switch | promoter hypomethylation - all four of BRD4, POU2AF1, LIN28B and IGF2BP3 are hypomethylated in infant AML |
|---|---|
| effect on the sceptical prior | STRENGTHENS IT. If one upstream event switches the whole module on, each member's expression is even less informative about that member's individual requirement, and a single-gene knockdown perturbs a module whose other members remain. The IGF2BP3 entry's question - does removing it collapse the fetal programme or only proliferation - now needs module members measured individually, not a signature score. |
| which member has the best functional evidence | LIN28B, by a clear margin: a requirement demonstrated in human fetal cells for both normal lymphopoiesis and fusion transformation. IGF2BP3 has a B-ALL survival requirement but an unresolved and partly contradictory relationship to the index fusion. |
| the untried experiment | Does BET inhibition collapse LIN28B and IGF2BP3 together in infant-derived material? Bolouri et al. suggest infant AML may respond to bromodomain inhibitors on the strength of the BRD4 node, and this graph already tracks BET inhibitors in KMT2A-rearranged disease. If the module collapses as a unit, the target is the switch, not the members. |
| lineage caveat | The module was characterised in infant AML; the LIN28B requirement is in fetal B-lymphopoiesis and B-ALL initiation. Importing between them crosses lineage, and this beat's other entries argue LIN28B's sign differs by lineage. |
| shown for fusion | Module: infant AML, KMT2A-rearrangement status unstated - so NOT shown for any specific fusion. IGF2BP3 x t(4;11): YES (PMID 42537480), and in the direction of REDUCING KMT2A::AFF1 protein. |

]- If the module is switched as a unit, inhibiting any single member leaves the switch on and the other members in place - the classic setup for rapid compensation and for a drug that looks active in a line and fails in a patient.
- The upstream node is BRD4, and BET inhibitors have a long and disappointing record in this disease with substantial toxicity. 'Target the module's switch' is not a new idea and it has already been tried in a different framing.
- IGF2BP3 binding REDUCES KMT2A::AFF1 protein abundance in the index fusion. An IGF2BP3 inhibitor would therefore be expected to RAISE the oncoprotein, which is the opposite of what a target dossier would want and is currently unexplained.
- The module was defined in infant AML and is being reasoned about for infant ALL. If LIN28B's sign really is lineage-dependent, the module's therapeutic implication may be lineage-dependent too, in a way nobody has measured.
- Does BET inhibition collapse LIN28B and IGF2BP3 together in infant-derived KMT2A-rearranged material? This is the module-versus-member test and it uses compounds this project already tracks.
- POU2AF1 has no entry in this graph despite sitting at the head of an infant-leukaemia onco-fetal network alongside BRD4. That is a straightforward gap this beat is flagging rather than filling.
- Is the module hypomethylation cause or consequence? An integrative correlative analysis cannot say, and a demethylating agent in an infant-derived sample would be the direct test.
- Does IGF2BP3 loss reduce LIN28B, or vice versa? If the module members are mutually reinforcing, single-gene knockdowns in either direction will under-report both - which is the same redundancy problem hyp-igf2bp-family-redundancy-kmt2a already raises within the IGF2BP family, one level up.

Integrative genome-wide mRNA, miRNA and DNA-methylation analysis of diagnosis-stage infant AML found an onco-fetal B-cell developmental gene regulatory network activated; differential expression across approximately 1500 paediatric AML samples revealed many infant-specific genes associated with B-cell development and function, 18 of which form a B-cell gene regulatory network including the epigenetic regulators BRD4 and POU2AF1 and their onco-fetal targets LIN28B and IGF2BP3, all four hypomethylated in infant AML; and micro-RNA Let7a-2 is expressed in a mutually exclusive manner with its target and regulator LIN28B.

Abstract read; full text not opened. INFANT AML, NOT infant ALL - importing it into the KMT2A::AFF1 B-ALL argument crosses lineage. The analysis is entirely CORRELATIVE: expression, miRNA and methylation profiling with NO perturbation, so 'their onco-fetal targets' is the authors' network inference and not a demonstrated regulatory relationship. 'Mutually exclusive' expression of Let7a-2 and LIN28B is an anticorrelation, which is what the axis predicts but does not establish. The KMT2A-rearrangement status of the infant AML cases is not stated in the abstract, so this cannot be counted as a KMT2A-specific result.
Evidence that argues against this (1)
- Li et al. report that most human paediatric AML, including MLL-rearranged AML, do NOT express LIN28B and express let-7 family miRNAs highly. That is in direct tension with LIN28B being an activated node of an infant-AML network, unless infant AML is a distinct subset within paediatric AML - which Bolouri et al. argue but this entry has not verified. Abstract read; full text not opened. AML CELL LINES, NO FUSION NAMED, and LIN28B modulated by transfection. This is the weakest design among this beat's LIN28B sources and it supplies the only LIN28B-to-IGF2BP1 arrow in the diagram. It is IGF2BP1, not IGF2BP3 - the two are separate genes with separate entries in this graph and they should not be merged.
Evidence that argues against this (1)
- This arrow is IGF2BP1, not IGF2BP3, and it comes from AML cell lines with no fusion named - the weakest design among this beat's sources. Using it to connect LIN28B to 'the IGF2BPs' as a class merges three separate genes that this graph deliberately holds as separate entries. Leukemia 2024

In model systems investigating the interplay of the reciprocal t(4;11) fusion proteins, both reciprocal fusion transcripts are bound by IGF2BP3, resulting in reduced KMT2A::AFF1 (MA4) protein abundance but increased AFF1::KMT2A (A4M) levels; this effect was not observed for the artificial murinised KMT2A::mAff1 fusion, likely because it cannot recruit the SL-1 complex.
Influence of IGF2BP3 on t(4;11) fusion mRNA and protein abundance. · Hanewald T, Benz T, Marschalek R · Leuk Res 2026What this evidence cannot show
Abstract read; full text not opened. Engineered model systems, not primary infant material, and the cell background is not stated in the abstract. The direction is the important part and it is counter-intuitive: IGF2BP3 REDUCES the oncoprotein's abundance. This graph already flags the unresolved tension between this and an anti-leukaemic IGF2BP3 inhibitor in ana-unstated-system-igf2bp3-t411-unresolved. Cited here to show that the module members do not all point the same way in the index fusion.
Evidence that argues against this (1)
- This result points AGAINST the module being coherently pro-leukaemic: IGF2BP3 binding REDUCES KMT2A::AFF1 protein abundance. If module members act on the oncoprotein in opposite directions, 'one onco-fetal module' may be a co-expression pattern rather than a functional unit, and this entry's central framing would be an over-reading of a methylation correlation.
